单核苷酸多态性(single nucleotide polymorphism,SNP)是等位基因间序列差异最为普遍的类型,可作为一种高通量的遗传标记。已建立了PCR扩增目标序列及其产物测序和电子SNP(eSNP)等多种发现和检测SNP的方法。玉米和大豆等作物也已开展了SNP分析。一些栽培作物种质的多样性不断减少,其结果使连锁不平衡(linkage disequilibrium,LD)增加,这有利于目的基因座上SNP单元型(haplotype)与表型的相关性分析。SNP已在作物基因作图及其整合、分子标记辅助育种和功能基因组学等领域展示了广泛的应用价值。 Abstract:Single nucleotide polymorphism(SNP) is the most common type of sequence difference between alleles,which can be used as a kind of high-throughput genetic marker.Several different routes have been developed to discover and identify SNP.These include the direct sequencing of PCR amplicons,electronic SNP(eSNP) and so on.SNP assays have been made in many crop species such as maize and soybean.The elite germplasm of some crops have been narrowed in genetic diversity,increasing the amount of linkage disequilibrium(LD) present and facilitating the association of SNP haplotypes at candidate gene loci with phenotypes.SNP analysis has been broadly used in the field of plant gene mapping,integration of genetic and physical maps,DNA marker-assisted breeding and functional genomics.  相似文献

利用随机扩增多态DNA技术研究了波尔山羊、唐山奶山羊、青龙本地山羊以及波尔山羊与这两个山羊群体杂交后代共计128个山羊个体的随机扩增多态DNA。结果表明:(1)总群体平均遗传多样性指数(Hsp)为0.6974,群体遗传分化指数为0.9706,山羊群体间平均遗传距离指数(0.1314~0.2052)明显大于群体内的相应值(0.0582~0.1440),上述结果说明,所研究山羊群体不仅具有较为丰富的遗传多样性,而且其核基因组遗传变异主要存在于群体间。(2)山羊群体间的分子聚类关系与各群体间的亲缘关系基本一致。 Abstract:The random amplified polymorphic DNA(RAPD)of 128 individuals was studied,which were from Boer goat, Tangshan dairy goat,Qinglong native goat and their hybrids crossbred with Boer goat.The average index of genetic polymorphism for whole population(Hsp)and the index of genetic differentiation were 0.6974 and 0.9706,respectively.The average index of genetic distance between populations(0.1314~0.2052)was significantly higher than that within populations(0.0582~0.1440).All of these indicated that the genetic polymorphism was not only abundant,but also the genetic variation was mainly existed between goat populations.The molecular dendrogram among goat populations was in accord with their genetic relationship.  相似文献

用一个多拷贝微卫星 DNA标记分析了238份栽培水稻的遗传多样性及遗传多样性从农家品种到现代栽培品种的动态变化。共检测出16种长度变异类型和32种表现型,但长度变异类型数、表现型数和表现型多样性水平在农家品种和现代栽培品种间没有显著差别。该标记在遗传资源评价和DNA指纹图谱建设中有重要的应用价值,也是研究环境或人工对多拷贝基因选择作用的一个良好模型。 Abstract:The genetic diversity of 238 cultivated rice and its difference between landraces and modern cultivars have been assayed using a multiple copy microsatellite DNA marker.Although 16 length variants and 32 phenotypes were found in all accessions,no significant differences in number of length variants,number of phenotypes and phenotypic diversity were detected between landraces and modern cultivars.This marker is of great value in evaluating genetic germplasm and constructing DNA fingerprints of rice and provides an elite model for tracing effectiveness of natural and artificial selection on multiple copy genes.  相似文献

线粒体DNA作为理想的分子标记已被广泛用于鸟类种群遗传学和进化遗传学的研究,并取得了许多有意义的结果。本文介绍鸟类线粒体DNA的组成、结构特点及多态性的研究,综述近年来有关鸟类分子进化研究的进展情况,对今后的发展进行了初步的探讨。 Abstract:Mitochondrial DNA as a genetic marker has been successfully applied to the study of molecular evolution of birds.The apparently maternal inheritance of mitochondrial DNA and its fast evolution in primary sequence has made it attractive in population and evolutionary genetics.Mitochondrial DNA of birds displays two characteristics not seen in other vertebrates mtDNA,that is,a novel gene order and the absence of an equivalent to the light-strand replication origin.The research on polymorphism of mtDNA can resolve phylogenies of birds both at lower and higher taxonomic levels.Here we review progress on avian molecular evolution in recent years,and make preliminary studies of the development in this field.  相似文献

利用微卫星(SSR)标记对我国4个省内的5个栓皮栎(Quercus variabilis Bl.)天然群体的遗传多样性进行了研究。16对SSR标记揭示了栓皮栎丰富的遗传多样性:等位基因数(A)平均8.4375个,有效等位基因数(Ne)平均为5.9512个,平均期望杂合度(He)0.8059,Nei多样性指数(h)为0.8041。栓皮栎自然分布区中心地带的群体具有较高的遗传多样性,而人为对森林的破坏将降低林木群体的遗传多样性。栓皮栎群体的变异主要来源于群体内,群体间分化较小,遗传分化系数仅为0.0455。此外,栓皮栎群体间的遗传距离与地理距离之间存在显著的正相关。这些遗传信息为栓皮栎遗传多样性的保护和利用提供了一定依据。Abstract: Genetic diversity of five Quercus variabilis natural populations in four provinces of China was studied with microsatellite (SSR) markers. A relatively high level of genetic diversity was detected in Q. variabilis species with 16 polymorphic microsatellite loci. Average number of alleles (A) and effective number of alleles (Ne) were 8.4375 and 5.9512 respectively. The mean expected heterozygosity (He) was 0.8059 and Nei diversity index (h) was 0.8041. Higher diversity was found with the populations from the central range of the species in contrast to those from peripheral areas and human activities might decrease the genetic diversity of populations. The majority of genetic variation occurred within populations, which could be concluded from the low coefficient of genetic differentiation (Fst=0.0455). In addition, significant correlation was found between geographical distance and genetic distance. All these results present a basis to the conservation and utilization of genetic diversity of Quercus variabilis.  相似文献

由于树鼩是灵长类动物的近亲,且具有体型小、繁殖周期短、饲养管理成本低等优点,长期以来被认为有望替代灵长类动物用于人类疾病的动物模型研究.然而,目前对树鼩的群体遗传结构还知之甚少,这极大地限制了其在疾病动物模型研究的应用,也是其品系资源创制的瓶颈.本研究通过分析80只采自于云南省昆明周边地区的野生树鼩(Tupaia belangeri chinensis)线粒体DNA(mtDNA)多态性,结合国外报道的2个树鼩(Tupaia belangeri)序列比较后发现,在604 bp的mtDNA控制区片段中兵检测到29个核苷酸替代变异,这些变异共界定了13种单倍型,表现较高的群体遗传多样度.另外,昆明地区的树鼩与国外报道的2个树鼩间存在较大的遗传分化,mtDNA控制区单倍型之间的核苷酸替换数大于18个,远高于昆明地区树鼢群体内部不同单倍型之间的差异.选择含有代表性的mtDNA控制区单倍型的17个昆明地区树鼩个体进一步测定了细胞色素b基因片段(1134 bp),结合前人报道的数据分析,结果进一步支持mtDNA控制区数据反映的遗传格局及揭示的昆明地区树询与国外报道树鼩之间的明显差异.本研究结果提示,昆明地区树鼩与国外树鼩之间存在较大遗传差异,在将树鼩用于人类疾病动物模型研究中要注意这些遗传差别.昆明城郊的树鼩群体具有较高的遗传多样度,在开展近交系建立等工作时须考虑选取群体内部具有代表性的mtDNA世系.
Abstract:
Due to their special phylogenetic position in the Euarchontoglires and close affinity to primates, tree shrews have been proposed as an alternative experimental animal to primates in biomedical research. However, the population genetic structure of tree shrews has largely remained unknown and this has hindered the development of tree shrew breeding and selection. Here we sampled 80 Chinese tree shrews (Tupaia belangeri chinensis) in Kunming, China, and analyzed partial mtDNA control region sequence variation. Based on our samples and two published sequences from northern tree shrews (T. belangeri), we identified 29 substitutions in the mtDNA control region fragment (~ 604 bp)across 82 individuals and defined 13 hapiotypes. Seventeen samples were selected for sequencing of the cytochrome b (Cyt b; 1134 bp) gene based on control region sequence variation and were analyzed in combination with 34 published sequences to solidify the phylogenetic pattern obtained from control region data. Overall, tree shrews from Kunming have high genetic diversity and present a remarkable long genetic distance to the two reported northern tree shrews outside China. Our results provide some caution when using tree shrews to establish animal models because of this apparent genetic difference. In addition, the high genetic diversity of Chinese tree shrews inhabiting Kunming suggests that systematic genetic investigations should be conducted before establishing an inbred strain for medical and biological research.  相似文献

群体遗传结构上的差异是遗传多样性的一种重要体现,对群体遗传结构的研究已有较久的历史,而其中的基因流研究近些年来越来越受到重视。它对群体遗传学、进化生物学、保护生物学、生态学有着极其重要的作用。虽然传统的群体遗传学能估测基因流大小,但它的精确性还有很大局限性。随着生物技术的进步,对基因流的研究逐渐向分子水平过渡,应用蛋白质电泳技术、分子标记技术(RAPD、RFLP、VNTR、ISSR、DNA测序等)方法对群体间基因流的流动水平进行了深入细致的研究。本文综述了群体遗传结构的几种模式:陆岛模式、海岛模式、阶石模式、距离隔离模式、层次模式,以及在群体遗传结构的几种模式基础上的基因流的研究方法、作用、地位和近些年来研究者的研究成果,并指出了这些方法的局限性。Abstract: The difference of population genetic structure is one of the important embodiments of genetic diversity. There is a long history of the study of population genetic structure, and the study of gene flow of population genetic structure is aroused more and more importance. It has an important effect on population genetics, evolution biology, conservation biology and ecology. Although the level of gene flow is estimated by traditional population genetics, there is a large restriction in its precision. With the development of biological technology, the methods of the research on gene flow reach the molecular level. Methods of protein electrophoresis and molecular markers (RAPD, RFLP, VNTR, ISSR and mitochondrial DNA) are used to research gene flow among populations. This paper introduces not only some models of population genetic structure: Continent-Island Model, Island Model, Stepping-Stone Model, Isolation-By-Distance Model and Hierarchical Model; but also the study methods, function and role of gene flow is based on models of population genetic structure, research achievements in recent years and the restriction of the methods.  相似文献

利用叶绿体微卫星(cpSSR)分子标记对日本国内的7个日本落叶松(Larix kaempferi)群体遗传结构进行了研究。11对cpSSR引物中筛选出的3对多态性引物,共产生10个长度不同片段,在197个样品中组合出现10个不同的单倍型(haplotype)。各群体的单倍型差异较大。cpSSR基因座揭示了日本落叶松的遗传变异:平均等位基因数A=3.33,平均有效等位基因数NE=1.20,基因多样度HE=0.17,群体间变异占总群体变异的5.37%,遗传变异主要来自于群体内个体间。Abstract: Genetic structure of seven populations in Larix kaempferi in Japan was studied by use of cpSSR markers. Ten different length fragments in and ten different kinds of haplotypes were reduced in 197 samples based on 3 pairs of polymorphic primers screened from 11 pairs of primers. There were significant variant haplotypes among the populations. The genetic variation in the populations of Larix kaempferi was detected by using cpSSR with the number of average loci A=3.33, the number of average efficient loci NE=1.20, gene diversity HE=0.17 and 5.37% variation from different populations. 随着分子数量遗传学及其相关学科的发展,有关动物遗传标记辅助选择方面的研究也在不断深入,且已经在动物遗传改良中有了一些成功应用的示例。就如何综合利用表型、系谱和遗传标记信息进行育种值估计的统计学方法研究方面,目前已基本形成了较为完善的统计学方法。同时,在标记辅助选择相对效率及其影响因素,以及标记辅助选择实施方案的研究上也取得了不少喜人的成果。本文综述了动物遗传标记辅助选择研究的一些进展,并对标记辅助选择在动物遗传改良中应用的有关问题进行了讨论。 Abstract:With the development of molecular and quantitative genetics and its related subjects,it made a great progress on the research about animal genetic marker-assisted selection (MAS).There were also some successful examples on the application of MAS to animal genetic improvement.The statistical method which using phenotypic,pedigree and genetic marker information to predict individual breeding values has already been developed.Many achievements were obtained from the researches,which carried on MAS relative efficiency and its affecting factors and selection schemes.The present paper reviewed some progresses of MAS research and discussed some problems about MAS application to animal breeding.  相似文献

Both sequence variation and copy-number variation (CNV) of the genes encoding receptors for immunoglobulin G (Fcγ receptors) have been genetically and functionally associated with a number of autoimmune diseases. However, the molecular nature and evolutionary context of this variation is unknown. Here, we describe the structure of the CNV, estimate its mutation rate and diversity, and place it in the context of the known functional alloantigen variation of these genes. Deletion of Fcγ receptor IIIB, associated with systemic lupus erythematosus, is a result of independent nonallelic homologous recombination events with a frequency of approximately 0.1%. We also show that pathogen diversity, in particular helminth diversity, has played a critical role in shaping the functional variation at these genes both between mammalian species and between human populations. Positively selected amino acids are involved in the interaction with IgG and include some amino acids that are known polymorphic alloantigens in humans. This supports a genetic contribution to the hygiene hypothesis, which states that past evolution in the context of helminth diversity has left humans with an array of susceptibility alleles for autoimmune disease in the context of a helminth-free environment. This approach shows the link between pathogens and autoimmune disease at the genetic level and provides a strategy for interrogating the genetic variation underlying autoimmune-disease risk and infectious-disease susceptibility.  相似文献

The current paucity of data on the genetic structure of parasitic helminth populations results partly from the lack of a suitable molecular technique for assigning genotypes to small individuals. This report describes the cloning of the mitochondrial DNA (mtDNA) from a small parasitic nematode, Ostertagia ostertagi, and the potential use of this cloned mtDNA as a hybridization probe to detect genetic variation among individuals. By using cloned, homologous mtDNA, labeled to high specific activity, mtDNA restriction site variation can be assayed among individual O. ostertagi for at least 10 restriction enzymes.  相似文献

Although latitudinal gradients in diversity have been well studied, latitudinal variation in the taxonomic composition of communities has received less attention. Here, we use a large dataset including 950 surveys of helminth endoparasite communities in 650 species of vertebrate hosts to test for latitudinal changes in the relative contributions of trematodes, cestodes, nematodes and acanthocephalans to parasite assemblages. Although the species richness of helminth communities showed no consistent latitudinal variation, their taxonomic composition varied as a function of both host type and latitude. First, trematodes and acanthocephalans accounted for a higher proportion of species in helminth communities of fish, whereas nematodes achieved a higher proportion of the species in communities of bird and especially mammal hosts. Second, the proportion of trematodes in helminth communities of birds and mammals increased toward higher latitudes. Finally, the proportion of nematodes per community increased toward lower latitudes regardless of the type of host. We present tentative explanations for these patterns, and argue that new insights in parasite community ecology can be gained by searching for latitudinal gradients not only in parasite species richness, but also in the taxonomic composition of parasite assemblages.  相似文献

Recent studies have shown that host genetics is an important determinant of the intensity of infection and morbidity due to human helminths. Epidemiological studies of a number of parasite species have shown that the intensity of infection (worm burden) is a heritable phenotype. The proportion of variance in human worm burden explained by genetic effects varies from 0.21 to 0.44. Human genome scans have identified a locus responsible for controlling Schistosoma mansoni infection intensity on chromosome 5q31-q33, and loci controlling Ascaris lumbricoides intensity on chromosomes 1 and 13, although the genes involved have not yet been identified. There is also evidence for genetic control of pathology due to S. mansoni, and linkage has been reported to a region containing the gene for the interferon-gamma receptor 1 subunit. There is some evidence for genetic control of filarial infection, though little information on filarial disease. Association studies have provided evidence for major histocompatibility complex control of pathology in schistosomiasis and onchocerciasis. Recent candidate gene studies suggest a role of other immune response genes in controlling helminth infection and pathology, but require replication. Identification of the genetic loci involved may be important in the understanding of helminth epidemiology and the mechanisms of resistance and pathology.  相似文献

Specific biological features, morphology, and genetic variation of an invasive species, the Chinese sleeper Perccottus glenii, in several lake and river ecosystems of the Tyumen oblast have been studied. This species displays relatively high rate of linear and weight growths. The main feed of the Chinese sleeper in both the river and lake ecosystems is the chironomid larvae. The diet is richer in the river ecosystem; predation plays an important role; and cannibalism is observed. As has been shown, the qualitative and quantitative characteristics of the Chinese sleeper infestations with local helminth species are by one order of magnitude lower as compared with the native fish species. A significant infestation rate is observed only for Nippotaenia mogurndae, a parasite specific for the Chinese sleeper. The population of this introduced species displays a high genetic variation for DNA markers. The rate of polymorphic ISSR bands is 73% and Nei’s genetic diversity is 0.26. The Chinese sleeper populations in the not directly connected river and lake (distance, 90 km) display a genetic identity of 99.5%, suggesting the absence of genetic differentiation of local populations, explainable by their recent origin from a single source of invasion. Morphological differences of the Chinese sleeper in different ecosystems appear on the same genetic basis and suggest a wide reaction norm characteristic of this species, underlying its ecological plasticity.  相似文献

Understanding the patterns of species distribution and abundance has been at the core of ecology. In general, these patterns are determined by species dispersion as well as by abiotic and biotic environmental conditions. Similarly, host-parasite relations and the structure of parasite assemblages are also shaped by environmental conditions and landscape composition. Herein, we assessed the influence of environmental variables and parasite species dispersion on the structure of helminth parasites communities in the frog Leptodactylus podicipinus. We sampled 10 ponds and recorded area, depth, altitude, pH, dissolved oxygen, salinity, temperature, and extent of soil, water, and vegetation cover as well as the distances between the ponds. We collected 121 frogs and found 9 helminth taxa; 2 of them were core species (prevalence higher than 50%), which contributed to the relatively high similarity observed among the ponds. Most of the helminths showed some variation in the frequencies of occurrence among communities from different ponds. The change in species composition among ponds was explained by the environmental variables but not by the distance between the ponds. Moreover, the results indicated that local processes (variation in environmental conditions) were more important than the regional processes (species distribution) in determining the structure of parasite communities. The variation in helminth communities among ponds in response to moderate differences in pond environmental characteristics points to the potential of helminth species as indicators of environmental conditions.  相似文献

The use of genetic information is now fundamental in parasite taxonomy and systematics, for resolving parasite phylogenies, discovering cryptic species, and elucidating patterns of gene flow among parasite populations. The accumulation of available gene sequences per geographical area or per parasite taxonomic group is likely proportional to species richness, but not without some biases. Certain areas and certain taxonomic groups receive more research effort than others, possibly causing a deficit in the relative number of parasite species being characterized genetically in some areas or taxonomic groups. Here, we use data on the number of parasite records per country or helminth family from the London Natural History Museum host-parasite database, and matching data on the number of gene sequences available from the National Center for Biotechnology Information (NCBI) GenBank database, to determine how available gene sequences scale with species richness across countries or parasitic helminth families. Our quantitative analysis identified countries/regions of the world and helminth families that have received the most effort in genetic research. More importantly, it allowed us to generate lists (based on residuals from the statistical model) of the 20 countries/regions and the 20 helminth families with the largest deficit in available gene sequences relative to their helminth species richness. We propose these lists as useful guides toward future allocation of effort to maximise advances in parasite biodiscovery, systematics and population structure.  相似文献

Background

Infectious bovine keratoconjunctivitis (IBK) or ‘pinkeye’ is an economically important ocular disease that significantly impacts animal performance. Genetic parameters for IBK infection and its genetic and phenotypic correlations with cattle tick counts, number of helminth (unspecified species) eggs per gram of faeces and growth traits in Australian tropically adapted Bos taurus cattle were estimated.

Methods

Animals were clinically examined for the presence of IBK infection before and after weaning when the calves were 3 to 6 months and 15 to 18 months old, respectively and were also recorded for tick counts, helminth eggs counts as an indicator of intestinal parasites and live weights at several ages including 18 months.

Results

Negative genetic correlations were estimated between IBK incidence and weight traits for animals in pre-weaning and post-weaning datasets. Genetic correlations among weight measurements were positive, with moderate to high values. Genetic correlations of IBK incidence with tick counts were positive for the pre-weaning and negative for the post-weaning datasets but negative with helminth eggs counts for the pre-weaning dataset and slightly positive for the post-weaning dataset. Genetic correlations between tick and helminth eggs counts were moderate and positive for both datasets. Phenotypic correlations of IBK incidence with helminth eggs per gram of faeces were moderate and positive for both datasets, but were close to zero for both datasets with tick counts.

Conclusions

Our results suggest that genetic selection against IBK incidence in tropical cattle is feasible and that calves genetically prone to acquire IBK infection could also be genetically prone to have a slower growth. The positive genetic correlations among weight traits and between tick and helminth eggs counts suggest that they are controlled by common genes (with pleiotropic effects). Genetic correlations between IBK incidence and tick and helminth egg counts were moderate and opposite between pre-weaning and post-weaning datasets, suggesting that the environmental and (or) maternal effects differ between these two growth phases. This preliminary study provides estimated genetic parameters for IBK incidence, which could be used to design selection and breeding programs for tropical adaptation in beef cattle.  相似文献
