依据最新NDB数据库中蛋白质-DNA复合物晶体结构数据,考虑DNA结构的序列依赖特性,对10个二联体和36个约化的四联体计算了DNA动力学结构模型中的关键参数——力常数矩阵,矩阵中的非对角项反映了结构参数间的关联。利用改进的DNA结构动力学模型,可以方便地计算给定序列的结构动力学特性。  相似文献

非编码DNA序列是指基因组中不编码蛋白质的DNA序列。这些序列可以结合调节因子、转录为功能性RNA、单独或协同地调节生理活动和病理过程。文章围绕基因表达调控作用, 总结了近几年非编码DNA序列的研究成果, 对其结构、功能和可能的作用机制进行了初步阐述, 介绍了目前鉴定非编码DNA序列中功能元件的计算方法和实验技术, 并对非编码DNA未来的研究进行了展望。  相似文献

在原有的生物大分子序列比对算法的基础上,结合图论中的关健路径法,提出了一种新的计算两寡核苷酸序列间最大配对程度的算法。采用此算法结合生成并测试的方法,能够寻找给定长度的一组适用于DNA计算的寡核苷酸序列。同时采用DNA芯片杂交方法验证了用该算法设计的一组序列的杂交特异性。  相似文献

DNA甲基化是表观遗传学的重要组成部分,基因启动子区及第一外显子区的CpG甲基化通常抑制该基因的表达,而去甲基化则促进基因表达。已有的研究发现荷斯坦牛的乳房炎指标SCC(Somatic cell count)与产奶量呈较强负相关。文章分析并比较了这两类性状的相关基因的启动子区、第一外显子、下游2 000 bp序列中CpG含量及分布特征。结果表明,乳房炎相关基因的启动子、第一外显子中CpG含量显著低于产奶性状相关基因,而两类性状基因下游2 000 bp序列中CpG含量无显著性差异。另外,文中提出了两个量化基因序列中CpG特征的指标,一个是CpG平均距离,用来衡量序列中的CpG分布;另一个是条件概率p(G|C),用以量化序列中二核苷酸CpG随碱基C出现的可能性,并对两类基因的启动子和第一外显子区域的这两个指标做了统计检验。研究结果对产奶性状与乳房炎相关基因的DNA甲基化调控研究奠定了基础。  相似文献

三周期性是大多数基因组序列的编码区所具有的主要特征.本文提出只计算1/3频率点的傅里叶频谱的快速计算方法,并用它分析DNA序列的三周期性,再利用小波变换在一定尺度下滤波来实现对DNA序列编码区的预测.理论分析和大量计算机实验证实了方法的有效性,预测效果良好.该方法运算快速,不需要任何训练组,也不依赖于现有数据库的信息.  相似文献

本文列出了已发现的高等植物中的线粒体DNA质粒,按分子形状分为线粒体环状DNA质粒和线粒体线状DNA质粒,环状线粒体DNA质粒的特征是分子较小, 序列中有正向/反向重复序列,ORF一般较小。线状线粒体DNA质粒的特征是分子较大,末端有重复序列,5'端与蛋白质共价结合,有较长的ORF。还分别介绍了它们的复制机制、转录和起源。质粒间及质粒与核基因组、线粒体基因组、叶绿体基因组的同源性也作了介绍。最后,综述了植物线粒体DNA质粒与植物的细胞质雄性不育(CMS)之间的关系。  相似文献

作为目前遗传学热点领域表观遗传学的重要研究课题,核小体定位参与多种生物学过程并起着非常关键的作用,因此用理论方法预测核小体定位具有重要的生物学意义。该工作以酵母基因组为研究对象,根据其核心DNA与连接DNA序列的组分特征差异,分别统计其核苷酸k联体出现的频数,计算其多样性增量,并以此为特征值输入支持向量机构建模型。对酵母核小体核心DNA和连接DNA序列进行分类预测,整体准确率和相关系数分别达到93.10%和0.862。此方法在人类和果蝇的核小体核心DNA和连接DNA序列分类预测中也取得了较为理想的效果。将模型用于预测核小体在基因组上的位置取得初步成功。  相似文献

针对DNA(脱氧核糖核酸)证据的量化过程中常用的插入算法存在的缺陷,即量化结果与样本大小无关,小样本时过分量化了DNA证据,本文考虑了样本大小的影响,引入了Bayes模型。给出了基于Bayes模型下的似然比的计算公式,结合实际案例,对比了两种方法下的计算结果,数据结果表明基于Bayes模型下的算法比插入算法更加精确和合理。  相似文献

Data visualization methods are necessary during the exploration and analysis activities of an increasingly data-intensive scientific process. There are few existing visualization methods for raw nucleotide sequences of a whole genome or chromosome. Software for data visualization should allow the researchers to create accessible data visualization interfaces that can be exported and shared with others on the web. Herein, novel software developed for generating DNA data visualization interfaces is described. The software converts DNA data sets into images that are further processed as multi-scale images to be accessed through a web-based interface that supports zooming, panning and sequence fragment selection. Nucleotide composition frequencies and GC skew of a selected sequence segment can be obtained through the interface. The software was used to generate DNA data visualization of human and bacterial chromosomes. Examples of visually detectable features such as short and long direct repeats, long terminal repeats, mobile genetic elements, heterochromatic segments in microbial and human chromosomes, are presented. The software and its source code are available for download and further development. The visualization interfaces generated with the software allow for the immediate identification and observation of several types of sequence patterns in genomes of various sizes and origins. The visualization interfaces generated with the software are readily accessible through a web browser. This software is a useful research and teaching tool for genetics and structural genomics.  相似文献

This report presents PRImer Selector (PRISE), a new software package that implements several features that improve and streamline the design of sequence-selective PCR primers. The PRISE design process involves two main steps. In the first step, target and non-target DNA sequences are identified. In the second step, primers are designed to amplify target (but not non-target) sequences. One important feature of PRISE is that it automates the task of placing primer-template mismatches at the 3' end of the primers - a property that is crucial for sequence selectivity. Once a list of candidate primers has been produced, sorting tools in PRISE speed up the selection process by allowing a user to sort the primers by properties such as amplicon length, GC content and sequence selectivity. PRISE can be used to design primers with a range of specificities, targeting individual sequences as well as diverse assemblages of genes. PRISE also allows user-defined primers to be analyzed, enabling their properties to be examined in relation to target and non-target sequences. The utility of PRISE was demonstrated by using it to design sequence-selective PCR primers for an rRNA gene from the fungus Pochonia chlamydosporia.  相似文献

Inverted duplications have been observed to be a common feature of gene amplification in mammalian cells and appear to be generated as a primary event in the amplification process (Ford et al., 1985; Ford and Fried, 1986). The structural features of the amplified inverted duplication, containing the polyoma virus oncogene middle T-antigen, were analysed in transformed 3B rat cells. No unusual sequences such as transposition elements were detected at the site of the inversion. The inversion was generated by a simple illegitimate recombination event in which only a single nucleotide directly at the point of the inversion cannot be accounted for from the sequence of the two parental strands. Possible structural (hairpin formation) and sequence (rich AT) features may have been involved in the illegitimate recombination event at the inversion join. In the cellular DNA near one of its joins with polyoma virus DNA an unusual sequence of 198 bp composed of 99 consecutive purine-pyrimidine pairs has been detected. A model for the generation of amplified DNA containing inverted duplications is proposed.  相似文献

The bisulfite genomic sequencing technique is one of the most widely used techniques to study sequence-specific DNA methylation because of its unambiguous ability to reveal DNA methylation status to the order of a single nucleotide. One characteristic feature of the bisulfite genomic sequencing technique is that a number of sample sequence files will be produced from a single DNA sample. The PCR products of bisulfite-treated DNA samples cannot be sequenced directly because they are heterogeneous in nature; therefore they should be cloned into suitable plasmids and then sequenced. This procedure generates an enormous number of sample DNA sequence files as well as adding extra bases belonging to the plasmids to the sequence, which will cause problems in the final sequence comparison. Finding the methylation status for each CpG in each sample sequence is not an easy job. As a result CpG PatternFinder was developed for this purpose. The main functions of the CpG PatternFinder are: (i) to analyze the reference sequence to obtain CpG and non-CpG-C residue position information. (ii) To tailor sample sequence files (delete insertions and mark deletions from the sample sequence files) based on a configuration of ClustalW multiple alignment. (iii) To align sample sequence files with a reference file to obtain bisulfite conversion efficiency and CpG methylation status. And, (iv) to produce graphics, highlighted aligned sequence text and a summary report which can be easily exported to Microsoft Office suite. CpG PatternFinder is designed to operate cooperatively with BioEdit, a freeware on the internet. It can handle up to 100 files of sample DNA sequences simultaneously, and the total CpG pattern analysis process can be finished in minutes. CpG PatternFinder is an ideal software tool for DNA methylation studies to determine the differential methylation pattern in a large number of individuals in a population. Previously we developed the CpG Analyzer program; CpG PatternFinder is our further effort to create software tools for DNA methylation studies.  相似文献

The DNA of all eukaryotic organisms is packaged into nucleosomes (a basic repeating unit of chromatin). A nucleosome consists of histone octamer wrapped by core DNA and linker histone H1 associated with linker DNA. It has profound effects on all DNA-dependent processes by affecting sequence accessibility. Understanding the factors that influence nucleosome positioning has great help to the study of genomic control mechanism. Among many determinants, the inherent DNA sequence has been suggested to have a dominant role in nucleosome positioning in vivo. Here, we used the method of minimum redundancy maximum relevance (mRMR) feature selection and the nearest neighbor algorithm (NNA) combined with the incremental feature selection (IFS) method to identify the most important sequence features that either favor or inhibit nucleosome positioning. We analyzed the words of 53,021 nucleosome DNA sequences and 50,299 linker DNA sequences of Saccharomyces cerevisiae. 32 important features were abstracted from 5,460 features, and the overall prediction accuracy through jackknife cross-validation test was 76.5%. Our results support that sequence-dependent DNA flexibility plays an important role in positioning nucleosome core particles and that genome sequence facilitates the rapid nucleosome reassembly instead of nucleosome depletion. Besides, our results suggest that there exist some additional features playing a considerable role in discriminating nucleosome forming and inhibiting sequences. These results confirmed that the underlying DNA sequence plays a major role in nucleosome positioning.  相似文献

DNA barcoding is a promising approach to the diagnosis of biological diversity in which DNA sequences serve as the primary key for information retrieval. Most existing software for evolutionary analysis of DNA sequences was designed for phylogenetic analyses and, hence, those algorithms do not offer appropriate solutions for the rapid, but precise analyses needed for DNA barcoding, and are also unable to process the often large comparative datasets. We developed a flexible software tool for DNA taxonomy, named TaxI. This program calculates sequence divergences between a query sequence (taxon to be barcoded) and each sequence of a dataset of reference sequences defined by the user. Because the analysis is based on separate pairwise alignments this software is also able to work with sequences characterized by multiple insertions and deletions that are difficult to align in large sequence sets (i.e. thousands of sequences) by multiple alignment algorithms because of computational restrictions. Here, we demonstrate the utility of this approach with two datasets of fish larvae and juveniles from Lake Constance and juvenile land snails under different models of sequence evolution. Sets of ribosomal 16S rRNA sequences, characterized by multiple indels, performed as good as or better than cox1 sequence sets in assigning sequences to species, demonstrating the suitability of rRNA genes for DNA barcoding.  相似文献
