Invasive ecosystem engineers can physically and chemically alter the receiving environment, thereby affecting biodiversity and ecosystem functioning. The Pacific oyster, Crassostrea gigas, invasive throughout much of the world, can establish dense populations monopolising shorelines and possibly altering ecosystem processes including decomposition and nutrient cycling. The effects of increasing cover of invasive C. gigas on ecosystem processes and associated microbial assemblages in mud-flats were tested experimentally in the field. Pore-water nutrients (NH4 + and total oxidised nitrogen), sediment chlorophyll content, microbial activity, total carbon and nitrogen, and community respiration (CO2 and CH4) were measured to assess changes in ecosystem functioning. Assemblages of bacteria and functionally important microbes, including methanogens, methylotrophs and ammonia-oxidisers were assessed in the oxic and anoxic layers of sediment using terminal restriction length polymorphism of the bacterial 16S rRNA, mxaF, amoA and archaeal mcrA genes respectively. At higher covers (40 and 80%) of oysters there was significantly greater microbial activity, increased chlorophyll content, CO2 (13 fold greater) and CH4 (6 fold greater) emission from the sediment compared to mud-flats without C. gigas. At 10% cover, C. gigas increased the concentration of total oxidised nitrogen and altered the assemblage structure of ammonia-oxidisers and methanogens. Concentrations of pore-water NH4 + were increased by C. gigas regardless of cover. Invasive species can alter ecosystem functioning not only directly, but also indirectly, by affecting microbial communities vital for the maintenance of ecosystem processes, but the nature and magnitude of these effects can be non-linear, depending on invader abundance.

Experiments addressing the role of plant species diversity for ecosystem functioning have recently proliferated. Most studies have focused on plant biomass responses. However, microbial processes involved in the production of N2O and the oxidation of atmospheric CH4 could potentially be affected via effects on N cycling, on soil diffusive properties (due to changes in water relations and root architecture) and by more direct interactions of plants with soil microbes. We studied ecosystem-level CH4 and N2O fluxes in experimental communities assembled from two pasture soils and from combinations of 1, 3, 6, 8 or 9 species typical for these pastures. The soils contrasted with respect to texture and fertility. N2O emissions decreased with diversity and increased in the presence of legumes. Soils were sinks for CH4 at all times; legume monocultures were a smaller sink for atmospheric CH4 than non-legume monocultures, but no effect of species richness per se was detected. However, both the exchange of CH4 and N2O strongly depended on plant community composition, and on the interaction of composition with soil type, indicating that the functional role of species and their interactions differed between soils. N2O fluxes were mainly driven by effects on soil nitrate and on nitrification while soil moisture had less of an effect. Soil microbial C and N and N mineralisation rates were not altered. The driver of the interactive soil type×plant community composition-effects was less clear. Because soil methanotrophs may take longer to respond to alterations of N cycling than the 1/2 year treatment in this study, we also tested species richness-effects in two separate 5-year field studies, but results were ambiguous, indicating complex interactions with soil disturbance. In conclusion, our study demonstrates that plant community composition can affect the soil trace gas balance, whereas plant species richness per se was less important; it also indicates a potential link between the botanical composition of plant communities and global warming.

Net methane (CH4) flux across the ecosystem-atmosphere boundary is governed by two counteracting processes, CH4 oxidation and production. Recent research on CH4 cycling has focused on net CH4 fluxes, however, the separate processes of CH4 oxidation and production may vary at local scales and respond differently to environmental change. Here, we separate CH4 oxidation and production, measured as emission, in situ using CH4 oxidation inhibition combined with a novel in situ 13CH4 labeling experiment to determine the rate of soil oxidation of atmospheric CH4. The study was conducted in a subarctic heath ecosystem with three characteristic plant community types: moist mixed species heath, dry Carex-dominated heath, and wet Eriophorum-dominated fen. We further explored the projected climate change effects of increased temperature and enhanced leaf litter input. The CH4 oxidation inhibition experiment revealed significant potential CH4 emission despite net CH4 uptake. Total CH4 oxidation and potential CH4 emission rates differed significantly between plant communities, demonstrating high local-scale variation in CH4 fluxes. Climate treatments did not affect CH4 oxidation rates, however, warming tended to increase potential CH4 emission, indicating that climate change may affect oxidation and production rates asymmetrically. Near-surface soil oxidation of atmospheric CH4 was successfully traced using 13C stable isotope labeling in situ. CH4 oxidation rates ranged widely, yet preliminarily suggested some degree of substrate limitation. Accounting for the local-scale variation in CH4 fluxes and the relative importance of the separate processes of CH4 oxidation and production will contribute importantly to predicting changes in landscape-scale CH4 budgets and climate feedbacks.

As surface temperatures are expected to rise in the future, ice‐rich permafrost may thaw, altering soil topography and hydrology and creating a mosaic of wet and dry soil surfaces in the Arctic. Arctic wetlands are large sources of CH4, and investigating effects of soil hydrology on CH4 fluxes is of great importance for predicting ecosystem feedback in response to climate change. In this study, we investigate how a decade‐long drying manipulation on an Arctic floodplain influences CH4‐associated microorganisms, soil thermal regimes, and plant communities. Moreover, we examine how these drainage‐induced changes may then modify CH4 fluxes in the growing and nongrowing seasons. This study shows that drainage substantially lowered the abundance of methanogens along with methanotrophic bacteria, which may have reduced CH4 cycling. Soil temperatures of the drained areas were lower in deep, anoxic soil layers (below 30 cm), but higher in oxic topsoil layers (0–15 cm) compared to the control wet areas. This pattern of soil temperatures may have reduced the rates of methanogenesis while elevating those of CH4 oxidation, thereby decreasing net CH4 fluxes. The abundance of Eriophorum angustifolium, an aerenchymatous plant species, diminished significantly in the drained areas. Due to this decrease, a higher fraction of CH4 was alternatively emitted to the atmosphere by diffusion, possibly increasing the potential for CH4 oxidation and leading to a decrease in net CH4 fluxes compared to a control site. Drainage lowered CH4 fluxes by a factor of 20 during the growing season, with postdrainage changes in microbial communities, soil temperatures, and plant communities also contributing to this reduction. In contrast, we observed CH4 emissions increased by 10% in the drained areas during the nongrowing season, although this difference was insignificant given the small magnitudes of fluxes. This study showed that long‐term drainage considerably reduced CH4 fluxes through modified ecosystem properties.

As the earth system changes in response to human activities, a critical objective is to predict how biogeochemical process rates (e.g. nitrification, decomposition) and ecosystem function (e.g. net ecosystem productivity) will change under future conditions. A particular challenge is that the microbial communities that drive many of these processes are capable of adapting to environmental change in ways that alter ecosystem functioning. Despite evidence that microbes can adapt to temperature, precipitation regimes, and redox fluctuations, microbial communities are typically not optimally adapted to their local environment. For example, temperature optima for growth and enzyme activity are often greater than in situ temperatures in their environment. Here we discuss fundamental constraints on microbial adaptation and suggest specific environments where microbial adaptation to climate change (or lack thereof) is most likely to alter ecosystem functioning. Our framework is based on two principal assumptions. First, there are fundamental ecological trade-offs in microbial community traits that occur across environmental gradients (in time and space). These trade-offs result in shifting of microbial function (e.g. ability to take up resources at low temperature) in response to adaptation of another trait (e.g. limiting maintenance respiration at high temperature). Second, the mechanism and level of microbial community adaptation to changing environmental parameters is a function of the potential rate of change in community composition relative to the rate of environmental change. Together, this framework provides a basis for developing testable predictions about how the rate and degree of microbial adaptation to climate change will alter biogeochemical processes in aquatic and terrestrial ecosystems across the planet.

Understanding the effects of warming on greenhouse gas feedbacks to climate change represents a major global challenge. Most research has focused on direct effects of warming, without considering how concurrent changes in plant communities may alter such effects. Here, we combined vegetation manipulations with warming to investigate their interactive effects on greenhouse gas emissions from peatland. We found that although warming consistently increased respiration, the effect on net ecosystem CO2 exchange depended on vegetation composition. The greatest increase in CO2 sink strength after warming was when shrubs were present, and the greatest decrease when graminoids were present. CH4 was more strongly controlled by vegetation composition than by warming, with largest emissions from graminoid communities. Our results show that plant community composition is a significant modulator of greenhouse gas emissions and their response to warming, and suggest that vegetation change could alter peatland carbon sink strength under future climate change.

Emissions of the trace gas nitrous oxide (N2O) play an important role for the greenhouse effect and stratospheric ozone depletion, but the impacts of climate change on N2O fluxes and the underlying microbial drivers remain unclear. The aim of this study was to determine the effects of sustained climate change on field N2O fluxes and associated microbial enzymatic activities, microbial population abundance and community diversity in an extensively managed, upland grassland. We recorded N2O fluxes, nitrification and denitrification, microbial population size involved in these processes and community structure of nitrite reducers (nirK) in a grassland exposed for 4 years to elevated atmospheric CO2 (+200 ppm), elevated temperature (+3.5 °C) and reduction of summer precipitations (?20%) as part of a long‐term, multifactor climate change experiment. Our results showed that both warming and simultaneous application of warming, summer drought and elevated CO2 had a positive effect on N2O fluxes, nitrification, N2O release by denitrification and the population size of N2O reducers and NH4 oxidizers. In situ N2O fluxes showed a stronger correlation with microbial population size under warmed conditions compared with the control site. Specific lineages of nirK denitrifier communities responded significantly to temperature. In addition, nirK community composition showed significant changes in response to drought. Path analysis explained more than 85% of in situ N2O fluxes variance by soil temperature, denitrification activity and specific denitrifying lineages. Overall, our study underlines that climate‐induced changes in grassland N2O emissions reflect climate‐induced changes in microbial community structure, which in turn modify microbial processes.

Large Greenhouse Gas Emissions from a Temperate Peatland Pasture
Agricultural drainage is thought to alter greenhouse gas emissions from temperate peatlands, with CH4 emissions reduced in favor of greater CO2 losses. Attention has largely focussed on C trace gases, and less is known about the impacts of agricultural conversion on N2O or global warming potential. We report greenhouse gas fluxes (CH4, CO2, N2O) from a drained peatland in the Sacramento-San Joaquin River Delta, California, USA currently managed as a rangeland (that is, pasture). This ecosystem was a net source of CH4 (25.8 ± 1.4 mg CH4-C m−2 d−1) and N2O (6.4 ± 0.4 mg N2O-N m−2 d−1). Methane fluxes were comparable to those of other managed temperate peatlands, whereas N2O fluxes were very high; equivalent to fluxes from heavily fertilized agroecosystems and tropical forests. Ecosystem scale CH4 fluxes were driven by “hotspots” (drainage ditches) that accounted for less than 5% of the land area but more than 84% of emissions. Methane fluxes were unresponsive to seasonal fluctuations in climate and showed minimal temporal variability. Nitrous oxide fluxes were more homogeneously distributed throughout the landscape and responded to fluctuations in environmental variables, especially soil moisture. Elevated CH4 and N2O fluxes contributed to a high overall ecosystem global warming potential (531 g CO2-C equivalents m−2 y−1), with non-CO2 trace gas fluxes offsetting the atmospheric “cooling” effects of photoassimilation. These data suggest that managed Delta peatlands are potentially large regional sources of greenhouse gases, with spatial heterogeneity in soil moisture modulating the relative importance of each gas for ecosystem global warming potential.

Fens, which extend over vast areas in the Northern hemisphere, are sources of the greenhouse gas CH4. Climate change scenarios predict a lowering water table (WT) in mires. To study the effect of WT drawdown on CH4 dynamics in a fen ecosystem, we took advantage of a WT drawdown gradient near a ground water extraction plant. Methane fluxes and CH4 production and oxidation potentials were related to microbial communities responsible for the processes in four mire locations (wet, semiwet, semidry, and dry). Principal component analyses performed on the vegetation, pH, CH4, and WT results clearly separated the four sampling locations in the gradient. Long‐term lowering of WT was associated with decreased coverage of Sphagnum and aerenchymatic plants, decreased CH4 field emissions and CH4 production potential. Based on mcrA terminal restriction fragment length polymorphism the methanogen community structure correlated best with the methane production and coverage of aerenchymatic plants along the gradient. Methanosarcinaceae and Methanocellales were found at the pristine wet end of the gradient, whereas the Fen cluster characterized the dry end. The methane‐oxidizing bacterial community consisted exclusively of Methylocystis bacteria, but interestingly of five different alleles (T, S, R, M, and O) of the particulate methane monooxygenase marker gene pmoA. The M allele was dominant in the wet locations, and the occurrence of alleles O, S, and T increased with drainage. The occurrence of the R allele that characterized the upper peat layer correlated with CH4 oxidation potential. These results advance our understanding of mire dynamics after long‐term WT drawdown and of the microbiological bases of methane emissions from mires.

Most terrestrial ecosystems support a similar suite of biogeochemical processes largely dependent on the availability of water and labile carbon (C). Here, we explored the biogeochemical potential of soils from Earth’s driest ecosystem, the Atacama Desert, characterized by extremely low moisture and organic C. We sampled surface soil horizons from sites ranging from the Atacama’s hyper-arid core to less-arid locations at higher elevation that supported sparse vegetation. We performed laboratory incubations and measured fluxes of the greenhouse gases carbon dioxide (CO2), nitrous oxide (N2O), and methane (CH4) as indices of potential biogeochemical activity across this gradient. We were able to stimulate trace gas production at all sites, and treatment responses often suggested the influence of microbial processes. Sites with extant vegetation had higher C concentrations (0.13–0.68%) and produced more CO2 under oxic than sub-oxic conditions, suggesting the presence of aerobic microbial decomposers. In contrast, abiotic CO2 production appeared to predominate in the most arid and C-poor (<0.08% C) sites without plants, with one notable exception. Soils were either a weak source or sink of CH4 under oxic conditions, whereas anoxia stimulated CH4 production across all sites. Several sites were rich in nitrate, and we stimulated N2O fluxes in all soils by headspace manipulation or dissolved organic matter addition. Peak N2O fluxes in the most C-poor soil (0.02% C) were very high, exceeding 3 ng nitrogen g?1 h?1 under anoxic conditions. These results provide evidence of resilience of at least some soil biogeochemical capacity to long-term water and C deprivation in the world’s driest ecosystem. Atacama soils appear capable of responding biogeochemically to moisture inputs, and could conceivably constitute a regionally-important source of N2O under altered rainfall regimes, analogous to other temperate deserts.

Belowground ecosystem processes can be highly variable and difficult to predict using microbial community data. Here, we argue that this stems from at least three issues: (a) complex covariance structure of samples (with environmental conditions or spatial proximity) can make distinguishing biotic drivers a challenge; (b) communities can control ecosystem processes through multiple mechanisms, making the identification of these controls a challenge; and (c) ecosystem function assessments can be broad in physiological scale, encapsulating multiple processes with unique microbially mediated controls. We test these assertions using methane (CH4)‐cycling processes in soil samples collected along a wetland‐to‐upland habitat gradient in the Congo Basin. We perform our measurements of function under controlled laboratory conditions and statistically control for environmental covariates to aid in identifying biotic drivers. We divide measurements of microbial communities into four attributes (abundance, activity, composition, and diversity) that represent different forms of community control. Lastly, our process measurements differ in physiological scale, including broader processes (gross methanogenesis and methanotrophy) that involve more mediating groups, to finer processes (hydrogenotrophic methanogenesis and high‐affinity CH4 oxidation) with fewer mediating groups. We observed that finer scale processes can be more readily predicted from microbial community structure than broader scale processes. In addition, the nature of those relationships differed, with broad processes limited by abundance while fine‐scale processes were associated with diversity and composition. These findings demonstrate the importance of carefully defining the physiological scale of ecosystem function and performing community measurements that represent the range of possible controls on ecosystem processes.

Disturbance-mediated species loss has prompted research considering how ecosystem functions are changed when biota is impaired. However, there is still limited empirical evidence from natural environments evaluating the direct and indirect (i.e. via biota) effects of disturbance on ecosystem functioning. Oxygen deficiency is a widespread threat to coastal and estuarine communities. While the negative impacts of hypoxia on benthic communities are well known, few studies have assessed in situ how benthic communities subjected to different degrees of hypoxic stress alter their contribution to ecosystem functioning. We studied changes in sediment ecosystem function (i.e. oxygen and nutrient fluxes across the sediment water-interface) by artificially inducing hypoxia of different durations (0, 3, 7 and 48 days) in a subtidal sandy habitat. Benthic chamber incubations were used for measuring responses in sediment oxygen and nutrient fluxes. Changes in benthic species richness, structure and traits were quantified, while stress-induced behavioral changes were documented by observing bivalve reburial rates. The initial change in faunal behavior was followed by non-linear degradation in benthic parameters (abundance, biomass, bioturbation potential), gradually impairing the structural and functional composition of the benthic community. In terms of ecosystem function, the increasing duration of hypoxia altered sediment oxygen consumption and enhanced sediment effluxes of NH4 + and dissolved Si. Although effluxes of PO4 3− were not altered significantly, changes were observed in sediment PO4 3− sorption capability. The duration of hypoxia (i.e. number of days of stress) explained a minor part of the changes in ecosystem function. Instead, the benthic community and disturbance-driven changes within the benthos explained a larger proportion of the variability in sediment oxygen- and nutrient fluxes. Our results emphasize that the level of stress to the benthic habitat matters, and that the link between biodiversity and ecosystem function is likely to be affected by a range of factors in complex, natural environments.

Atmospheric nitrogen deposition is anticipated to increase over the next decades with possible implications for future forest-atmosphere interactions. Increased soil N2O emissions, depressed CH4 uptake and depressed soil respiration CO2 loss is considered a likely response to increased N deposition. This study examined fluxes of N2O, CH4 and CO2 over two growing seasons from soils in unmanaged forest and grassland communities on abandoned agricultural areas in Michigan. All sites were subject to simulated increased N-deposition in the range of 1–3 g N m−2 annually. Nitrous oxide fluxes and soil N concentrations in coniferous and grassland sites were on the whole unaffected by the increased N-inputs. It is noteworthy though that N2O emissions increased three-fold in the coniferous sites in the first growing season in response to the low N treatment, although the response was barely significant (p<0.06). In deciduous forests, we observed increased levels of soil mineral N during the second year of N fertilization, however N2O fluxes did not increase. Rates of methane oxidation were similar in all sites with no affect of field N application. Likewise, we did not observe any changes in soil CO2 efflux in response to N additions. The combination of tillage history and vegetation type was important for the trace gas fluxes, i.e. soil CO2 efflux was greater in successional grassland sites compared with the forested sites and CH4 uptake was reduced in post-tillage coniferous- and successional sites compared with the old-growth deciduous site. Our results indicate that short-term increased N availability influenced individual processes linked to trace gas turnover in the soil independently from the ecosystem N status. However, changes in whole system fluxes were not evident and were very likely mediated by competitive N uptake processes.

Soil nitrogen (N) is an important component in maintaining ecosystem stability, and the introduction of non-native plants can alter N cycling by changing litter quality and quantity, nutrient uptake patterns, and soil food webs. Our goal was to determine the effects of Bromus tectorum (C3) invasion on soil microbial N cycling in adjacent non-invaded and invaded C3 and C4 native arid grasslands. We monitored resin-extractable N, plant and soil δ13C and δ15N, gross rates of inorganic N mineralization and consumption, and the quantity and isotopic composition of microbial phospholipid biomarkers. In invaded C3 communities, labile soil organic N and gross and net rates of soil N transformations increased, indicating an increase in overall microbial N cycling. In invaded C4 communities labile soil N stayed constant, but gross N flux rates increased. The δ13C of phospholipid biomarkers in invaded C4 communities showed that some portion of the soil bacterial population preferentially decomposed invader C3-derived litter over that from the native C4 species. Invasion in C4 grasslands also significantly decreased the proportion of fungal to bacterial phospholipid biomarkers. Different processes are occurring in response to B. tectorum invasion in each of these two native grasslands that: 1) alter the size of soil N pools, and/or 2) the activity of the microbial community. Both processes provide mechanisms for altering long-term N dynamics in these ecosystems and highlight how multiple mechanisms can lead to similar effects on ecosystem function, which may be important for the construction of future biogeochemical process models.

Semi-arid and arid ecosystems dominated by shrubs (“dry shrublands”) are an important component of the global C cycle, but impacts of climate change and elevated atmospheric CO2 on biogeochemical cycling in these ecosystems have not been synthetically assessed. This study synthesizes data from manipulative studies and from studies contrasting ecosystem processes in different vegetation microsites (that is, shrub or herbaceous canopy versus intercanopy microsites), to assess how changes in climate and atmospheric CO2 affect biogeochemical cycles by altering plant and microbial physiology and ecosystem structure. Further, we explore how ecosystem structure impacts on biogeochemical cycles differ across a climate gradient. We found that: (1) our ability to project ecological responses to changes in climate and atmospheric CO2 is limited by a dearth of manipulative studies, and by a lack of measurements in those studies that can explain biogeochemical changes, (2) changes in ecosystem structure will impact biogeochemical cycling, with decreasing pools and fluxes of C and N if vegetation canopy microsites were to decline, and (3) differences in biogeochemical cycling between microsites are predictable with a simple aridity index (MAP/MAT), where the relative difference in pools and fluxes of C and N between vegetation canopy and intercanopy microsites is positively correlated with aridity. We conclude that if climate change alters ecosystem structure, it will strongly impact biogeochemical cycles, with increasing aridity leading to greater heterogeneity in biogeochemical cycling among microsites. Additional long-term manipulative experiments situated across dry shrublands are required to better predict climate change impacts on biogeochemical cycling in deserts.

Wetlands are significant sources of the important greenhouse gas CH4. Here we explore the use of an experimental system developed for the determination of continuous fluxes of CO2 and CH4 in closed ecosystem monoliths including the capture of 14CO2 and 14CH4 following pulse labelling with 14CO2. We show that, in the ecosystem studied, ebullition (bubble emission) may account for 18 to 50% of the total CH4 emission, representing fluxes that have been difficult to estimate accurately in the past. Furthermore, using plant removal and 14C labelling techniques, we use the system to detail the direct influence of vascular plants on CH4 emission. This influence is observed to be dependent on the amount of vascular plants present. The results that may be produced using the presented experimental set-up have implications for an improved understanding of wetland ecosystem/atmosphere interactions, including possible feedback effects on climate change. In recent years much attention has been devoted to ascertaining and subsequently using the relationship between net ecosystem productivity and CH4 emission as a basis for extrapolation of fluxes across large areas. The experimental system presented may be used to study the complex relationship between vascular plants and CH4 emission and here we show examples of how this may vary considerably in nature between and even within ecosystems.
