运用分子力学方法研究了 2 0个双分子三螺旋DNA ,其嘧啶链序列是 5′- dTTCTTTTC- L1TTTL5 -CTTTTCTT -3′,划线的 5个核苷酸组成loop环 ,L1和L5可以是任意的核苷酸 ;嘌呤链的序列是 5′- GAAAAGAA 3′和 5′- AAGAAAAG -3′ ;2条链方向相反 .对 2 0个不同loop序列双分子三螺旋DNA稳定性的研究结果表明 ,5′- loop三螺旋比相应的 3′- loop三螺旋更稳定 ,嘌呤比嘧啶与相邻碱基的堆积作用大 .2 0个三螺旋DNA的相对稳定性主要是由loop环上L1和L5碱基组成不同决定的  相似文献

通过菌落原位分子杂交,从多发性骨髓瘤细胞株ARH-77 cDNA文库获得L1逆转录酶基因5’端序列.随后使用3’RACE技术,获得L1逆转录酶基因3’端序列及poly(A)尾.生物信息学分析表明:该L1逆转录酶DNA序列有一长552bp开放性阅读框,编码184个氨基酸残基的多肽链,其相对分子质量约为21kDa.同时将编码L1逆转录酶保守区的开放性阅读框DNA片段与原核表达载体pQE30连接,得到重组原核表达质粒,利用大肠杆菌表达并获得L1逆转录酶融合蛋白.  相似文献

研究采用4种DNA序列,分析了各片段序列特征以及在串珠藻科植物中种属水平的鉴定能力,包括线粒体COI-5P、cox2-3 spacer序列,以及叶绿体rbc L、UPA序列。结果表明,COI-5P、cox2-3 spacer、UPA以及rbc L序列的PCR扩增成功率分别为96%、100%、96%和98%。其中,COI-5P、cox2-3 spacer和UPA的片段大小符合标准DNA条形码的判定标准,即片段大小在300—800 bp,能够通过单对引物双向测序获得。系统发育分析的结果显示,这4种DNA片段在串珠藻属植物的鉴定中能够鉴定大部分的种类,但COI-5P、cox2-3 spacer以及rbc L序列均不能将两种中国特有种洪洞串珠藻B.hongdongense和长柄串珠藻B.longipedicellatum与弧形串珠藻B.arcuatum分开。在种水平的鉴定中,UPA基因的种间差异最大,显示了较好的分离效果,在串珠藻科植物的鉴定中可以作为一个标准的DNA条形码。  相似文献

DNA条形码是一段短的、标准化的DNA序列,DNA条形码技术通过对DNA条形码序列分析实现物种的有效鉴定.随着生物DNA条形码序列的大量测定,DNA条形码分析方法得到迅速发展,推动了其在生物分子鉴定中的应用.2003年以来,DNA条形码技术已广泛应用于动物、植物和真菌等物种的鉴定,并有力地推动了生物分类学、生物多样性和生态学等学科的发展.本文在综述DNA条形码技术的基础上,总结了5类主要的DNA条形码分析方法,即基于遗传距离的分析、基于遗传相似度的分析、基于系统发育树的分析、基于序列特征的分析和基于统计分类法的分析,并进一步展望了DNA条形码技术的发展与应用.  相似文献

传统的DNA序列可视化模型局限于短DNA序列的可视化,并且缺乏对可视化图形的通用分析方法。因此,文章提出了一种基于图像的DNA序列可视化模型,这种模型通过将一维的DNA序列转换为二维的256色的灰度图像,可以实现长DNA序列的可视化,具有很高的空间紧密性。借助成熟的图像处理方法来分析DNA可视化图像,可以获取原始DNA序列的规模、4种不同碱基的分布、无序程度等重要信息。通过比较不同DNA序列的可视化图像,可以获取这些序列的相似性信息。  相似文献

在DNA序列相似性的研究中,通常采用的动态规划算法对空位罚分函数缺乏理论依据而带有主观性,从而取得不同的结果,本文提出了一种基于DTW(Dynamic Time Warping,动态时间弯曲)距离的DNA序列相似性度量方法可以解决这一问题.通过DNA序列的图形表示把DNA序列转化为时间序列,然后计算DTW距离来度量序列相似度以表征DNA序列属性,得到能够比较DNA序列相似性度量方法,并用这个方法比较分析了七种东亚钳蝎神经毒素(Buthusmartensi Karsch neurotoxin)基因序列的相似性,验证了该度量方法的有效性和准确性.  相似文献

【目的】明确山西翅果油树Elaeagnus mollis上发生危害的3种鳞翅目害虫形态鉴定特征及生活史特性,并基于mtDNA COI基因DNA条形码对这3个种进行快速物种识别鉴定。【方法】通过观察山西翅果油树上3种鳞翅目害虫成虫外部形态和解剖拍照雌、雄性外生殖器特征,利用PCR扩增对待测样本COI基因DNA条形码序列进行测定,与GenBank数据库中同源序列进行比对,基于COI基因DNA条形码序列构建邻接树 (neighborjoining, NJ),结合形态学研究结果对这3种鳞翅目害虫开展种类鉴定。【结果】形态学鉴定结果表明,危害山西翅果油树的3种鳞翅目害虫为榆兴透翅蛾Synanthedon ulmicola、兴透翅蛾Synanthedon sp.和斜纹小卷蛾Apotomis sp.。对这3个种的外部形态和雌、雄性外生殖器鉴别特征进行了描述和绘图。DNA条形码序列比对分析结果显示,榆兴透翅蛾与GenBank数据库中Synanthedon sequoiae的COI基因核苷酸序列一致性为90.7%,兴透翅蛾与GenBank数据库中Synanthedon spheciformis的COI基因核苷酸序列一致性为90.0%,斜纹小卷蛾与GenBank数据库中Apotomis capreana的COI基因核苷酸序列一致性为92.7%,NJ树聚类分析结果显示3个种分别形成明显的单系分支,与形态学和序列比对鉴定结果相吻合。【结论】本研究基于形态学鉴定和COI基因DNA条形码分子鉴定明确了危害山西翅果油树的3种鳞翅目害虫——榆兴透翅蛾、兴透翅蛾和斜纹小卷蛾,并提供了3个种的形态鉴定特征、生活史资料,为重要经济树种翅果油树的害虫防治提供了理论依据和科学资料。  相似文献

利用基于经典HP模型的蛋白质序列混沌游走方法(chaos game representation,CGR),给出了RHD基因的蛋白质序列CGR图,可视作蛋白质序列二级结构的一个特征图谱描述.对临床上的血型鉴别有一定的参考价值.另外.还根据由Jeffrey在1990年提出的描绘DNA序列的CGR方法,给出了RHD基因的DNA序列的CGR图.并且根据RHD基因DNA序列的CGR图算出了尺日D基因相应的马尔可夫两步转移概率矩阵,从概率矩阵表可以看出RHD基因对编码氨基酸的三联子的第3个碱基的使用偏好性.  相似文献

基因合成正日益成为基因获取的一种有效手段。两种常用的基因合成方法是基于PCR的基因合成(P法)和基于连接酶的基因合成(L法)。这两种方法都不是独立于所合成基因的序列内容的。文章首次提出了一种新的基因合成策略—等温单向生长法(Isothermal Unidirectional Elongation Method, IUEM), 在3种酶的作用下, DNA链在等温状态下单向串行延伸, 直到获得目标基因。由于引物设计成特殊的发夹结构, 该方法可以做到合成过程独立于或部分独立于目标基因的序列内容。本文探索了该策略的实验可行性, 检测了影响基因合成的各种因素, 并利用该方法成功地合成了一段254 bp和一段300 bp的DNA序列。  相似文献

人体胚胎型ε-珠蛋白基因5‘旁侧一个沉默子(-392--177bp)对关闭该基因在胎儿期的表达起重要作用。DNaseⅠ足谠法分析已表明在沉默子区内存在着一个明显的蛋白质因子结合位点(-278--235bp)。为了筛选与沉默子DNA特异结合的蛋白质因子,将该保护区域的DNA序列作为靶序列,采用酵母单杂交系统对人胎儿肝cDNA表达文库进行筛选,并对获得的克隆进行序列分析。初步的结果表明,已分离到了人核糖体大亚基蛋白3(ribosomal protein L3,RPL3)的全长cDNA克隆。体外凝胶电泳阻抑分析及竞争实验亦证明该蛋白质与沉默子DNA存在相互作用。提示RPL3可能通过与沉默子DNA的结合参与调节ε-珠蛋白基因的关闭。  相似文献

We consider a novel 2-D graphical representation of DNA sequences according to chemical structures of bases, reflecting distribution of bases with different chemical structure, preserving information on sequential adjacency of bases, and allowing numerical characterization. The representation avoids loss of information accompanying alternative 2-D representations in which the curve standing for DNA overlaps and intersects itself. Based on this representation we present a numerical characterization approach by the leading eigenvalues of the matrices associated with the DNA sequences. The utility of the approach is illustrated on the coding sequences of the first exon of human beta-globin gene.  相似文献

In this paper we (1) introduce a directed graphical representation of DNA primary sequences; (2) describe a scheme that transforms the directed graph of a DNA sequence into an upper triangular matrix; (3) investigate whether or not the existing matrix-based invariants of DNA sequences are compatible for the upper triangular matrix representation. We introduce a novel 2D graphical representation of DNA sequences based on the pairs of the neighboring nucleotides (PNNs). Then we get the PNNs' distributions and obtain a y-M. The construction of the PNN-curve has some important advantages (1) It avoids loss of information and the PNN-curve standing for DNA sequences does not overlap or intersect with itself. (2) The novel 2D representation is more sensitive. The utility of this method can be illustrated by the examination of similarities/dissimilarities among the coding sequences of the first exon of beta-globin gene of eleven different species in Table 2.  相似文献

Using chaos game representation we introduce a novel and straightforward method for identifying similarities/dissimilarities between DNA sequences of the same type, from different organisms. A matrix is associated to each CGR pattern and the similarities result from the comparison between the matrices of the sequences of interest. Three different methods of analysis of the resulting difference matrix are considered: a 3-dimensional representation giving both local and global information, a numerical characterization by defining an n-letter word similarity measure and a statistical evaluation. The method is illustrated by implementation to the study of albumin nucleotides sequences from eight mammal species taking as reference the human albumin.  相似文献

DNA sequencing has resulted in an abundance of data on DNA sequences for various species. Hence, the characterization and comparison of sequences become more important but still difficult tasks. In this paper, we first give a 2-D ladderlike graphical representation for the characteristic sequences of a DNA sequence, and then construct a 3-component vector, in which the normalized ALE-indices extracted from such three 2-D graphs via D/D matrices are individual components, to characterize the DNA sequence. The examination of similarities/dissimilarities among sequences of the beta-globin genes of different species illustrates the utility of the approach.  相似文献

This paper presents a new approach for modeling of DNA sequences for the purpose of exon detection. The proposed model adopts the sum-of-sinusoids concept for the representation of DNA sequences. The objective of the modeling process is to represent the DNA sequence with few coefficients. The modeling process can be performed on the DNA signal as a whole or on a segment-by-segment basis. The created models can be used instead of the original sequences in a further spectral estimation process for exon detection. The accuracy of modeling is evaluated evaluated by using the Root Mean Square Error (RMSE) and the R-square metrics. In addition, non-parametric spectral estimation methods are used for estimating the spectral of both original and modeled DNA sequences. The results of exon detection based on original and modeled DNA sequences coincide to a great extent, which ensures the success of the proposed sum-of-sinusoids method for modeling of DNA sequences.  相似文献

In this paper, a novel 3D graphical representation of DNA sequence based on codons is proposed. Since there is not loss of information due to overlapping and containing loops, this representation will be useful for comparison of different DNA sequences. This 3D curve will be convenient for DNA mutations comparison specially. In continues we give a numerical characterization of DNA sequences based on the new 3D curve. This characterization facilitates quantitative comparisons of similarities/dissimilarities analysis of DNA sequences based on codons.  相似文献

In this paper, we first present a new concept of ‘weight’ for 64 triplets and define a different weight for each kind of triplet. Then, we give a novel 2D graphical representation for DNA sequences, which can transform a DNA sequence into a plot set to facilitate quantitative comparisons of DNA sequences. Thereafter, associating with a newly designed measure of similarity, we introduce a novel approach to make similarities/dissimilarities analysis of DNA sequences. Finally, the applications in similarities/dissimilarities analysis of the complete coding sequences of β-globin genes of 11 species illustrate the utilities of our newly proposed method.  相似文献

We introduce a 3D graphical representation of DNA sequences based on the pairs of dual nucleotides (DNs). Based on this representation, we consider some mathematical invariants and construct two 16-component vectors associated with these invariants. The vectors are used to characterize and compare the complete coding sequence part of beta globin gene of nine different species. 在基因组中,编码区存在许多高度相似的基因簇或基因群(多拷贝基因),非编码区也存在大量的重复序列。这些重复序列能通过改变染色体的三维结构调控基因的转录,对于生物体的遗传与进化起到了重要的作用。其高度同源的特征使得利用CRISPR/Cas9技术进行基因组编辑时面临更加复杂的状况。如果编辑的片段是二倍体或多倍体,还会产生各条染色单体上的编辑情况不相同的现象。为此本文选择了2个位于同一染色体相距11 kb的高度同源300 bp片段(L1和L2)进行CRISPR介导的DNA片段编辑。采用一对sgRNA(分别共同靶向两片段的上、下游位点)引导Cas9对HepG2细胞两个高度相似的DNA片段进行切割。片段编辑的细胞进一步单克隆化后,对获得的22个L1/L2编辑的CRISPR单克隆细胞株进行详细的基因型鉴定。结果发现除了这两个DNA片段本身被删除外,它们之间的大片段也存在被删除的现象,三个片段的各种反转组合也很频繁。该研究结果对于采用CRISPR/Cas9系统编辑多拷贝基因或重复序列,尤其是对二倍体或多倍体生物进行基因组编辑时具有重要的借鉴和参考价值。  相似文献
