Maintenance of the cellobiose utilization genes of Escherichia coli in a cryptic state 总被引:6,自引:1,他引:5
The genes for cellobiose utilization are normally cryptic in Escherichia
coli. The cellobiose system was used as a model to understand the process
by which silent genes are maintained in microbial populations. Previously
reported was (1) the isolation of a mutant strain that expresses the
cellobiose-utilization (Cel) genes and (2) that expression of those genes
allows utilization of three beta- glucoside sugars: cellobiose, arbutin,
and salicin. The Cel gene cluster has now been cloned from that mutant
strain. In the course of locating the Cel genes within the cloned DNA
segment, it was discovered that inactivation of the Cel-encoded hydrolase
rendered the host strain sensitive to all three beta-glucosides as potent
inhibitors. This sensitivity arises from the accumulation of the
phosphorylated beta- glucosides. Because even the fully active genes
conferred some degree of beta-glucoside sensitivity, the effects of
cellobiose on a series of five Cel+ mutants of independent origin were
investigated. Although each of those strains utilizes cellobiose as a sole
carbon and energy source, cellobiose also acts as a potent inhibitor that
reduces the growth rate on glycerol 2.5-16.5-fold. On the other hand,
wild-type strains that cannot utilize cellobiose are not inhibited. The
observation that the same compound can serve either as a nutrient or as an
inhibitor suggests that, under most conditions in which cellobiose will be
present together with other resources, there is a strong selective
advantage to having the cryptic (Cel0) allele. In those environments in
which cellobiose is the sole, or the best, resource, mutants that express
the genes (Cel+) will have a strong selective advantage. It is suggested
that temporal alternation between these two conditions is a major factor in
the maintenance of these genes in E. coli populations. This alternation of
environments and fitnesses was predicted by the model for cryptic-gene
maintenance that was previously published.

We present the results of cladistic analyses of morphology, nrDNA ITS sequences, and a combination of the two for tribe Amaryllideae of the Amaryllidaceae. The morphologically based analysis supports the recognition of Amaryllis as sister to two major clades, equivalent to Snijman and Linder's (1996, Annals of the Missouri Botanical Garden 83: 362-386) Crininae and Amaryllidinae (less Amaryllis). A single tree is found with a successively weighted ITS sequence matrix. Amaryllis and Boophone form a grade at the base of the tree. All the other genera are included in two clades conforming to Snijman and Linder's (1996) subtribes Amaryllidinae (less Amaryllis, thus now Strumariinae) and Crininae (less Boophone). Within Strumariinae, Strumaria sensu lato is resolved as polyphyletic. Strumaria subg. Gemmaria is sister to the rest of the subtribe. Hessea is monophyletic only if Namaquanula is excluded. The monotypic Carpolyza is embedded within Strumaria sensu stricto. The consensus of the combined analysis is highly resolved, and most similar to the sequence topology. Based on the results of the combined analyses, the major clades are recognized as subtribes, and Carpolyza is placed into synonymy under Strumaria. 相似文献

One of the most diverse members of Amaryllidaceae is Cyrtanthus Aiton, a large, sub-Saharan Africa genus of approximately 55 species found mostly in South Africa. To investigate phylogenetic and biogeographic relationships within Cyrtanthus, sequence data from the plastid ndhF gene and the ITS nrDNA region for 41 species were analyzed with parsimony, maximum likelihood, and Bayesian-inference approaches. Various recombination detection algorithms were used to test for interspecific hybridization in the ITS alignment. The genus resolved as monophyletic, comprising three poorly to well-supported major lineages: a predominantly Afrotemperate lineage, largely restricted to seasonally moist sites in summer rainfall southern Africa, a subtropical lineage found mostly in nonseasonal rainfall regions, often in dry habitats, and a Cape Floristic Region-centered lineage in which most species are concentrated in the summer-dry to nonseasonal rainfall southwest. The ITS sequence alignment shows no evidence for reticulation between any of the species. Relationships inferred by the molecular data disagree with those derived from morphological data, but agree with previously published groupings based on karyotype morphology. Fitch optimization of selected floral characters on the combined gene tree reveals recurrent patterns of convergence. Ornithophilous floral forms occur in parallel among the three primary clades, putatively sphingophilous species are concentrated in the Afrotemperate lineage in seasonally moist upland grasslands; the brush-type Aeropetes tulbaghia butterfly and inferred long-proboscid fly pollination syndromes are unique in the Cape lineage. Macroecological factors inferred to have influenced the evolution of Cyrtanthus are changes in rainfall seasonality, the advent of fire, and the availability of new habitats at high and low altitudes and in rock-free soils or rock crevices. Although osteoporosis and its related fractures are common in patients with COPD, patients at high risk of fracture are poorly identified, and consequently, undertreated. Since there are no fracture prevention guidelines available that focus on COPD patients, we developed a clinical approach to improve the identification and treatment of COPD patients at high risk of fracture. We organised a round-table discussion with 8 clinical experts in the field of COPD and fracture prevention in the Netherlands in December 2013. The clinical experts presented a review of the literature on COPD, osteoporosis and fracture prevention. Based on the Dutch fracture prevention guideline, they developed a 5-step clinical approach for fracture prevention in COPD. Thereby, they took into account both classical risk factors for fracture (low body mass index, older age, personal and family history of fracture, immobility, smoking, alcohol intake, use of glucocorticoids and increased fall risk) and COPD-specific risk factors for fracture (severe airflow obstruction, pulmonary exacerbations and oxygen therapy). Severe COPD (defined as postbronchodilator FEV1 < 50% predicted) was added as COPD-specific risk factor to the list of classical risk factors for fracture. The 5-step clinical approach starts with case finding using clinical risk factors, followed by risk evaluation (dual energy X-ray absorptiometry and imaging of the spine), differential diagnosis, treatment and follow-up. This systematic clinical approach, which is evidence-based and easy-to-use in daily practice by pulmonologists, should contribute to optimise fracture prevention in COPD patients at high risk of fracture. 相似文献

Antimutagenic activity of aqueous extracts of the South African herbal teas, Aspalathus linearis (rooibos) and Cyclopia spp. (honeybush) was compared with that of Camellia sinensis (black, oolong and green) teas in the Salmonella mutagenicity assay using aflatoxin B(1) (AFB(1)) and 2-acetylaminofluorene (2-AAF) as mutagens. The present study presents the first investigation on antimutagenic properties of C. subternata, C. genistoides and C. sessiliflora. The herbal teas demonstrated protection against both mutagens in the presence of metabolic activation, with the exception of "unfermented" (green/unoxidised) C. genistoides against 2-AAF, which either protected or enhanced mutagenesis depending on the concentration. Antimutagenic activity of "fermented" (oxidised) rooibos was significantly (P<0.05) less than that of Camellia sinensis teas against AFB(1), while for 2-AAF it was less (P<0.05) than that of black tea and similar (P>0.05) to that of oolong and green teas. Antimutagenic activity of unfermented C. intermedia and C. subternata exhibited a similar protection as fermented rooibos against AFB(1). Against 2-AAF, fermented rooibos exhibited similar protective properties than unfermented C. intermedia and C. sessiliflora. Unfermented rooibos was less effective than the C. sinensis teas and fermented rooibos, but had similar (P>0.05) antimutagenicity to that of fermented C. sessiliflora against AFB(1) and fermented C. subternata against 2-AAF. Fermented C. intermedia and C. genistoides exhibited the lowest protective effect against 2-AAF, while fermented C. intermedia exhibited the lowest protection when utilising AFB(1) as mutagen. Aspalathin and mangiferin, major polyphenols in rooibos and Cyclopia spp., respectively, exhibited weak to moderate protective effects when compared to the major green tea catechin, (-)epigallocatechin gallate (EGCG). Antimutagenic activity of selected herbal tea phenolic compounds indicated that they contribute towards (i) observed antimutagenic activity of the aqueous extracts against both mutagens and (ii) enhancement of the mutagenicity of 2-AAF by unfermented C. genistoides. Antimutagenic activity of the South African herbal teas was mutagen-specific, affected by fermentation and plant material, presumably due to changes and variation in phenolic composition. 相似文献

Background
Bacterial respiratory tract infections, mainly caused by Streptococcus pneumoniae, Haemophilus influenzae and Moraxella catarrhalis are among the leading causes of global mortality and morbidity. Increased resistance of these pathogens to existing antibiotics necessitates the search for novel targets to develop potent antimicrobials.Result
Here, we report a proof of concept study for the reliable identification of potential drug targets in these human respiratory pathogens by combining high-density transposon mutagenesis, high-throughput sequencing, and integrative genomics. Approximately 20% of all genes in these three species were essential for growth and viability, including 128 essential and conserved genes, part of 47 metabolic pathways. By comparing these essential genes to the human genome, and a database of genes from commensal human gut microbiota, we identified and excluded potential drug targets in respiratory tract pathogens that will have off-target effects in the host, or disrupt the natural host microbiota. We propose 249 potential drug targets, 67 of which are targets for 75 FDA-approved antimicrobials and 35 other researched small molecule inhibitors. Two out of four selected novel targets were experimentally validated, proofing the concept.Conclusion
Here we have pioneered an attempt in systematically combining the power of high-density transposon mutagenesis, high-throughput sequencing, and integrative genomics to discover potential drug targets at genome-scale. By circumventing the time-consuming and expensive laboratory screens traditionally used to select potential drug targets, our approach provides an attractive alternative that could accelerate the much needed discovery of novel antimicrobials.Electronic supplementary material

Gene and domain duplication in the chordate Otx gene family: insights from amphioxus Otx 总被引:6,自引:1,他引:5
We report the genomic organization and deduced protein sequence of a
cephalochordate member of the Otx homeobox gene family (AmphiOtx) and show
its probable single-copy state in the genome. We also present molecular
phylogenetic analysis indicating that there was single ancestral Otx gene
in the first chordates which was duplicated in the vertebrate lineage after
it had split from the lineage leading to the cephalochordates. Duplication
of a C-terminal protein domain has occurred specifically in the vertebrate
lineage, strengthening the case for a single Otx gene in an ancestral
chordate whose gene structure has been retained in an extant
cephalochordate. Comparative analysis of protein sequences and published
gene expression patterns suggest that the ancestral chordate Otx gene had
roles in patterning the anterior mesendoderm and central nervous system.
These roles were elaborated following Otx gene duplication in vertebrates,
accompanied by regulatory and structural divergence, particularly of Otx1
descendant genes.

Background
Flexible video bronchoscopes, in particular the Olympus BF Type 3C160, are commonly used in pediatric respiratory medicine. There is no data on the magnification and distortion effects of these bronchoscopes yet important clinical decisions are made from the images. The aim of this study was to systematically describe the magnification and distortion of flexible bronchoscope images taken at various distances from the object.Methods
Using images of known objects and processing these by digital video and computer programs both magnification and distortion scales were derived.Results
Magnification changes as a linear function between 100 mm (×1) and 10 mm (×9.55) and then as an exponential function between 10 mm and 3 mm (×40) from the object. Magnification depends on the axis of orientation of the object to the optic axis or geometrical axis of the bronchoscope. Magnification also varies across the field of view with the central magnification being 39% greater than at the periphery of the field of view at 15 mm from the object. However, in the paediatric situation the diameter of the orifices is usually less than 10 mm and thus this limits the exposure to these peripheral limits of magnification reduction. Intraclass correlations for measurements and repeatability studies between instruments are very high, r = 0.96. Distortion occurs as both barrel and geometric types but both types are heterogeneous across the field of view. Distortion of geometric type ranges up to 30% at 3 mm from the object but may be as low as 5% depending on the position of the object in relation to the optic axis.Conclusion
We conclude that the optimal working distance range is between 40 and 10 mm from the object. However the clinician should be cognisant of both variations in magnification and distortion in clinical judgements. 相似文献10.
