MOTIVATION: Many tools have been developed to visualize protein structures. Tools that have been based on Java 3D((TM)) are compatible among different systems and they can be run remotely through web browsers. However, using Java 3D for visualization has some performance issues with it. The primary concerns about molecular visualization tools based on Java 3D are in their being slow in terms of interaction speed and in their inability to load large molecules. This behavior is especially apparent when the number of atoms to be displayed is huge, or when several proteins are to be displayed simultaneously for comparison. RESULTS: In this paper we present techniques for organizing a Java 3D scene graph to tackle these problems. We have developed a protein visualization system based on Java 3D and these techniques. We demonstrate the effectiveness of the proposed method by comparing the visualization component of our system with two other Java 3D based molecular visualization tools. In particular, for van der Waals display mode, with the efficient organization of the scene graph, we could achieve up to eight times improvement in rendering speed and could load molecules three times as large as the previous systems could. Bcl-2 family proteins act as essential regulators and mediators of intrinsic apoptosis. Several lines of evidence suggest that the anti-apoptotic members of the family, including Bcl-2, Bcl-xL and Mcl-1, exhibit functional redundancy. However, the current evidence is largely indirect, and based mainly on pharmacological data using small-molecule inhibitors. In order to study compensation and redundancy of anti-apoptotic Bcl-2 proteins at the molecular level, we used a combined knockdown/overexpression strategy to essentially replace the function of one member with another. The results show that HeLa cells are strictly dependent on Mcl-1 for survival and correspondingly refractory to the Bcl-2/Bcl-xL inhibitor ABT-263, and remain resistant to ABT-263 in the context of Bcl-xL overexpression because endogenous Mcl-1 continues to provide the primary guardian role. However, if Mcl-1 is knocked down in the context of Bcl-xL overexpression, the cells become Bcl-xL-dependent and sensitive to ABT-263. We also show that Bcl-xL compensates for loss of Mcl-1 by sequestration of two key pro-apoptotic Bcl-2 family members, Bak and Bim, normally bound to Mcl-1, and that Bim is essential for cell death induced by Mcl-1 knockdown. To our knowledge, this is the first example where cell death induced by loss of Mcl-1 was rescued by the silencing of a single BH3-only Bcl-2 family member. In colon carcinoma cell lines, Bcl-xL and Mcl-1 also play compensatory roles, and Mcl-1 knockdown sensitizes cells to ABT-263. The results, obtained employing a novel strategy of combining knockdown and overexpression, provide unique molecular insight into the mechanisms of compensation by pro-survival Bcl-2 family proteins.  相似文献

Tree species rarely exposed to burning, like in everwet tropical forests, are unlikely to be fire adapted. Therefore, one could hypothesize that these species are affected equally by burning and that tree abundance changes are linked solely to fire behavior. Alternatively, if species do react differentially to burning, abundance changes should be linked to tree habitat preference and morphology. Using tree inventories from old-growth and adjacent burned Bornean forest in combination with a database on tree morphology and habitat preference, we test these alternative hypotheses by (1) determining whether species specific abundance changes after fire differ significantly from equal change, and (2) whether observed abundance changes are linked to species morphology and habitat preference. We found that of 196 species tested, 125 species showed an abundance change significantly different from that expected under our null model of equal change. These abundance changes were significantly linked to both tree morphology and habitat preference. Abundance declines were associated with slope or ridge preference, thin barks, and limited seed dormancy. Abundance increases were associated with high light preference, small adult stature, light wood, large leaves, small seeds and long seed dormancy. While species habitat preference and morphology explained observed abundance increases well, abundance declines were only weakly associated with them (R 2 ~ 0.09). This suggests that most tree mortality was random and everwet tropical tree species are poorly fire adapted. As fire frequencies are increasing in the everwet tropics, this might eventually result in permanently altered species compositions and even species extinctions.  相似文献

Commercial linear alkylbenzenesulfonate (LAS) contains 20 congeners of linear alkanes (C(10) to C(13)) substituted subterminally with the 4-sulfophenyl moiety in any position from lateral to central. Parvibaculum lavamentivorans DS-1(T) degrades each of eight laterally substituted congeners [e.g., 2-(4-sulfophenyl)decane (2-C10-LAS); herein, compounds are named systematically by chain length (e.g., C(10)) and by the position of the substituent on the chain (e.g., position 2)] to a major sulfophenyl carboxylate [SPC; here 3-(4-sulfophenyl)butyrate (3-C4-SPC)] and two minor products, namely, the alpha,beta-unsaturated SPC (SPC-2H, here 3-C4-SPC-2H) and the SPC+2C (here 5-C6-SPC) species (D. Schleheck, T. P. Knepper, K. Fischer, and A. M. Cook, Appl. Environ. Microbiol. 70:4053-4063). The degradation of centrally substituted congeners by strain DS-1 was examined in this work. 5-C10-LAS yielded not only the predicted 4-C8-SPC, 4-C8-SPC-2H, and 6-C10-SPC (about 70% of products) but also sulfophenyl dicarboxylates (SPdC), i.e., C6-, C8-, and C10-SPdC. These were identified by electrospray ionization-mass spectrometry (ESI-MS) after separation by high-pressure liquid chromatography (HPLC). ESI ion-trap MS and ESI-time of flight-MS were used to confirm the identities of key intermediates. Different mixtures of congeners obtained by separation of commercial LAS by HPLC were degraded, and the degradative products were compared. If a congener carried the sulfophenyl substituent on the 5, 6, or 7 position, SPdCs were formed as well as SPC, SPC-2H, and SPC+2C, whereas the substituent on the 2, 3, or 4 position yielded only SPC, SPC-2H, and SPC+2C. Some 50 products were generated from the 20 LAS congeners: 11 major SPCs, each with an SPC-2H and an SPC+2C (i.e., 33 SPC and SPC-2H species), and about 17 SPdC species. A large array of compounds, many in low quantities, is thus generated by P. lavamentivorans DS-1 during the degradation of commercial LAS.  相似文献

Nutrient stress is one of the most favorable ways of increasing neutral lipid and high value‐added output production by microalgae. However, little is known about the level of the oxidative damage caused by nutrient stress for obtaining an optimal stress level for maximum production of specific molecules. In this study, the antioxidant response of Chlamydomonas reinhardtii grown under element deprivation (nitrogen, sulfur, phosphorus and magnesium) and supplementation (nitrogen and zinc) was investigated. All element regimes caused a decrease in growth, which was most pronounced under N deprivation. Element deprivation and Zn supplementation caused significant increases in H2O2 and lipid peroxidation levels of C. reinhardtii. Decrease in total chlorophyll level was followed by an increase of total carotenoid levels in C. reinhardtii under N and S deprivation while both increased under N supplementation. Confocal imaging of live cells revealed dramatic changes of cell shape and production of neutral lipid bodies accompanied by a decrease of chlorophyll clusters. Antioxidant capacity of cells decreased under N, S and P deprivation while it increased under N and Zn supplementation. Fluctuation of antioxidant enzyme activities in C. reinhardtii grown under different element regimes refers to different metabolic sources of reactive oxygen species production triggered by a specific element absence or overabundance.  相似文献

A number of plant pathogenic and symbiotic microbes produce specialized cellular structures that invade host cells where they remain enveloped by host‐derived membranes. The mechanisms underlying the biogenesis and functions of host–microbe interfaces are poorly understood. Here, we show that plant late endocytic trafficking is diverted toward the extrahaustorial membrane (EHM); a host–pathogen interface that develops in plant cells invaded by Irish potato famine pathogen Phytophthora infestans. A late endosome and tonoplast marker protein Rab7 GTPase RabG3c, but not a tonoplast‐localized sucrose transporter, is recruited to the EHM, suggesting specific rerouting of vacuole‐targeted late endosomes to a host–pathogen interface. We revealed the dynamic nature of this process by showing that, upon activation, a cell surface immune receptor traffics toward the haustorial interface. Our work provides insight into the biogenesis of the EHM and reveals dynamic processes that recruit membrane compartments and immune receptors to this host–pathogen interface.   相似文献

Elastic modulus and stress-transfer properties of tunicate cellulose whiskers   总被引:10,自引:0,他引:10  
Experimental deformation micromechanics of natural cellulose fibers using Raman spectroscopy and X-ray diffraction have been widely reported. However, little has been published on the direct measurements of the mechanical properties, and in particular the elastic modulus, of the highly crystalline material in the native state. Here we report on measurements of the elastic modulus of tunicate cellulose using a Raman spectroscopic technique. A dispersed sample of the material is deformed using a four-point bending test, and a shift in a characteristic Raman band (located at 1095 cm(-1)) is used as an indication of the stress in the material. Relatively little intensity change of the Raman band located at 1095 cm(-1) is shown to occur for samples oriented parallel and perpendicular to the polarization direction of the laser, as compared to a highly oriented flax sample. This indicates that the tunicate sample is a two-dimensional in-plane random network of fibers. By use of this result, the Raman shift, and calibrations with strain from other materials, it is shown that the modulus of the material is very high, at about 143 GPa, and a lack of Raman band broadening is thought to be due to the fact that there is pure crystalline deformation occurring without the effect of crystalline/amorphous fractions. A strain sensitivity of the shift in the 1095-cm(-1) Raman peak for this specimen is shown to be -2.4 +/- 0.2 cm(-1)/%. A molecular mechanics approach, using computer simulation and an empirical force field, was used to predict the modulus of a highly oriented chain of the material, and this is found to be 145 GPa, which is in agreement with the experimental data. However, by use of a normal-mode analysis, it is found that a number of modes have positions close to the central positions of the experimental Raman band. One in particular is found to shift at a rate of 2.5 cm(-1)/%, but due to the complex nature of the structure, it is not entirely conclusive that this band is representative of the experimental findings.  相似文献
