As the data resulting from modern genotyping tools are astoundingly complex, genotyping studies require great care in the sampling design, genotyping, data analysis and interpretation. Such care is necessary because, with data sets containing thousands of loci, small biases can easily become strongly significant patterns. Such biases may already be present in routine tasks that are present in almost every genotyping study. Here, I discuss seven common mistakes that can be frequently encountered in the genotyping literature: (i) giving more attention to genotyping than to sampling, (ii) failing to perform or report experimental randomization in the laboratory, (iii) equating geopolitical borders with biological borders, (iv) testing significance of clustering output, (v) misinterpreting Mantel's r statistic, (vi) only interpreting a single value of k and (vii) forgetting that only a small portion of the genome will be associated with climate. For every of those issues, I give some suggestions how to avoid the mistake. Overall, I argue that genotyping studies would benefit from establishing a more rigorous experimental design, involving proper sampling design, randomization and better distinction of a priori hypotheses and exploratory analyses.  相似文献

Hybridization between species is known to greatly affect their genetic diversity and, therefore, their evolution. Also, within species, there may be genetic clusters between which gene flow is limited, which may impact natural selection. However, few studies have looked simultaneously at the influence of among‐species and within‐species gene flow. Here, we study the influence of hybridization between Populus balsamifera and Populus trichocarpa on population structure and adaptation in P. balsamifera. We did this by sampling a total of 1517 individuals from across the ranges of these two species, and by genotyping them using a combination of 93 nuclear and 17 cpDNA SNPs. We found that hybridization is mostly limited to the contact zone where the species’ distributions overlap. Within P. balsamifera, we found multiple levels of population structure. Interestingly, the border between the Eastern and Central clusters is very sharp, whereas the border between the Central and Western clusters is diffuse. Outlier analysis revealed that three loci associated with the sharp border were also associated with climate. We hypothesize that the observed clusters derive from three refugia during the Pleistocene ice ages. Between the Central and Western clusters, post‐glacial long‐distance gene flow has led to the diffusion of their border. In the Eastern cluster, we hypothesize that endogenous genomic barriers have developed, leading to the sharp border and a spurious climate association. We conclude that the large‐scale genetic structure of P. balsamifera is mostly shaped by historical factors and the influence of interspecific hybridization is limited.  相似文献

Objective

Patients with temporal lobe epilepsy (TLE) with hippocampal sclerosis (HS) have diffuse subtle gray matter (GM) atrophy detectable by MRI quantification analyses. However, it is not clear whether the etiology and seizure frequency are associated with this atrophy. We aimed to evaluate the occurrence of GM atrophy and the influence of seizure frequency in patients with TLE and either normal MRI (TLE-NL) or MRI signs of HS (TLE-HS).

Methods

We evaluated a group of 172 consecutive patients with unilateral TLE-HS or TLE-NL as defined by hippocampal volumetry and signal quantification (122 TLE-HS and 50 TLE-NL) plus a group of 82 healthy individuals. Voxel-based morphometry was performed with VBM8/SPM8 in 3T MRIs. Patients with up to three complex partial seizures and no generalized tonic-clonic seizures in the previous year were considered to have infrequent seizures. Those who did not fulfill these criteria were considered to have frequent seizures.

Results

Patients with TLE-HS had more pronounced GM atrophy, including the ipsilateral mesial temporal structures, temporal lobe, bilateral thalami and pre/post-central gyri. Patients with TLE-NL had more subtle GM atrophy, including the ipsilateral orbitofrontal cortex, bilateral thalami and pre/post-central gyri. Both TLE-HS and TLE-NL showed increased GM volume in the contralateral pons. TLE-HS patients with frequent seizures had more pronounced GM atrophy in extra-temporal regions than TLE-HS with infrequent seizures. Patients with TLE-NL and infrequent seizures had no detectable GM atrophy. In both TLE-HS and TLE-NL, the duration of epilepsy correlated with GM atrophy in extra-hippocampal regions.

Conclusion

Although a diffuse network GM atrophy occurs in both TLE-HS and TLE-NL, this is strikingly more evident in TLE-HS and in patients with frequent seizures. These findings suggest that neocortical atrophy in TLE is related to the ongoing seizures and epilepsy duration, while thalamic atrophy is more probably related to the original epileptogenic process.  相似文献

The estimation of migration rates using molecular markers is an important aspect of many population genetic studies. Several different methods are available for estimating migration, but most of these make multiple limiting assumptions. One method that is relatively free from assumptions is bayesass , which uses assignment methods in a Bayesian framework. However, when tested using simulated data, this method was found to have problems with the convergence of the Markov chain Monte Carlo. Here, I perform a literature study to test whether these convergence problems are also present when bayesass is used to estimate migration rates from empirical data. A review of 100 studies that have used bayesass shows that this is indeed the case. The estimated proportions of nonmigrants were mostly either close to 2/3 or 1, indicating that the MCMC tends to get trapped near the bounds of the prior distribution. In addition, I found that the quality of the inference was negatively affected by the number of sampled populations, but increased with increasing numbers of sampled individuals and with the strength of the population structure as measured by FST. Based on these results, I give several recommendations that should help to reduce problems when using bayesass with empirical data. Most importantly, I argue that researchers should be more realistic about inferences of migration rates and that bayesass will give optimal results only when the experiment has been especially designed around its use.  相似文献

? Premise of the study: Poplars and their hybrids are seen as important candidates for bioenergy initiatives. However, many concerns have been raised about large-scale plantations of new poplar cultivars. The deployment of such plants with novel traits brings the risk of potential spread of novel genome regions (including exotic genes, transgenes, or other heritable modifications) into natural populations of related species. The possibility of introgression is especially high in poplars because reproductive barriers between species are weak. Knowledge of the frequency of hybridization between cultivated trees and natural populations is one important step in the risk-assessment process. ? Methods: We studied the rate of spontaneous hybridization from two sexually mature poplar plantations into adjacent natural populations of Populus deltoides and P. balsamifera. The two plantations, both in eastern Canada, contain many different complex hybrid clones with components from exotic species, mostly P. nigra, P. trichocarpa, and P. maximowiczii. We analyzed 12 species-specific single nucleotide polymorphisms from six different genes in 5373 offspring sampled from the natural populations. ? Results: Contributions from all three exotics were found in the offspring, confirming low reproductive barriers among poplar species in these sections. The frequency of hybrid offspring varied among pollen donors, recipient populations, and years. ? Conclusions: The remarkably high rate of hybridization that was found in the smallest natural population sampled suggests that small peripheral populations carry a higher risk of introgression. These results could be used as a starting point for developing regulatory guidelines for the introduction of plants with novel traits.  相似文献

MARLIN is a software to create, run, analyse, and visualize spatially explicit population genetic simulations. It provides an intuitive user interface with which the geographical layout of a metapopulation can be drawn by hand or loaded from a map. Furthermore, the interface allows easy selection of the many different simulation settings. MARLIN then uses the program QuantiNemo to run the simulation in the background. When simulations are finished, MARLIN directly analyses and plots the results, thereby greatly simplifying the simulation workflow. This combination of simulation and analysis makes MARLIN ideal for teaching and for scientists who are interested in doing simulations without having to learn command-line operations. Understanding the maintenance of sexual reproduction constitutes a difficult problem for evolutionary biologists because of the immediate costs that sex seems to incur. Typically, general benefits to sex and recombination are investigated that might outweigh these costs. However, several factors can strongly influence the complex balance between costs and benefits of sex; these include constraints on the evolution of asexuality, ecological differentiation, and certain lif-history traits. We review these factors and their empirical support for the first time in a unified framework and find that they can reduce the costs of sex, circumvent them, or make them inapplicable. These factors can even tip the scales to a net benefit for sex. The reviewed factors affect species and species groups differently, and we conclude consequently that understanding the maintenance of sex could turn out to be more species-specific than commonly assumed. Interestingly, our study suggests that, in some species, no general benefits to sex and recombination might be needed to understand the maintenance of sex, as in our case study of dandelions.  相似文献

The genetic population structure of many species is characterised by a pattern of isolation by distance (IBD): due to limited dispersal, individuals that are geographically close tend to be genetically more similar than individuals that are far apart. Despite the ubiquity of IBD in nature, many commonly used statistical tests are based on a null model that is completely non-spatial, the Island model. Here, I argue that patterns of spatial autocorrelation deriving from IBD present a problem for such tests as it can severely bias their outcome. I use simulated data to illustrate this problem for two widely used types of tests: tests of hierarchical population structure and the detection of loci under selection. My results show that for both types of tests the presence of IBD can indeed lead to a large number of false positives. I therefore argue that all analyses in a study should take the spatial dependence in the data into account, unless it can be shown that there is no spatial autocorrelation in the allele frequency distribution that is under investigation. Thus, it is urgent to develop additional statistical approaches that are based on a spatially explicit null model instead of the non-spatial Island model.  相似文献

Endemic genera on oceanic islands often evolved striking morphological and ecological differences among species, with weak postzygotic reproductive isolation. Human activities can lead to increased connectivity and can thereby promote secondary contact and hybridization between previously isolated species. We studied this phenomenon in three species of the genus Pericallis (Asteraceae) on Tenerife, Canary Islands. A total of 53 populations was sampled, including morphologically uniform as well as mixed populations containing morphologically diverse individuals. All plants were analyzed both genetically using AFLP markers and morphometrically. As expected, morphological analysis clearly separated the plants from the uniform populations in three clusters, with distinguishing characters corresponding to those used in species identification. The three species were also grouped into distinct genetic clusters in a structure analysis, although no private alleles were observed. Adding the mixed population data to the analyses provided evidence for extensive hybridization among species, predominantly between P. cruenta and P. echinata, and between P. cruenta and P. tussilaginis, and morphological and genetic signals were congruent. The mixed populations were geographically located in between the uniform populations and were found in road verges significantly more often than the uniform populations. The observed distribution strongly suggests that hybridization between originally isolated species is recent, promoted by secondary contact due to human disturbance and the construction of roads.  相似文献
