Protein domains are conserved and functionally independent structures that play an important role in interactions among related proteins. Domain-domain inter- actions have been recently used to predict protein-protein interactions (PPI). In general, the interaction probability of a pair of domains is scored using a trained scoring function. Satisfying a threshold, the protein pairs carrying those domains are regarded as "interacting". In this study, the signature contents of proteins were utilized to predict PPI pairs in Saccharomyces cerevisiae, Caenorhabditis ele- gans, and Homo sapiens. Similarity between protein signature patterns was scored and PPI predictions were drawn based on the binary similarity scoring function. Results show that the true positive rate of prediction by the proposed approach is approximately 32% higher than that using the maximum likelihood estimation method when compared with a test set, resulting in 22% increase in the area un- der the receiver operating characteristic (ROC) curve. When proteins containing one or two signatures were removed, the sensitivity of the predicted PPI pairs in- creased significantly. The predicted PPI pairs are on average 11 times more likely to interact than the random selection at a confidence level of 0.95, and on aver- age 4 times better than those predicted by either phylogenetic profiling or gene expression profiling. 相似文献

Various approaches have been developed to define conservation units for plant and animal species. In this study we combined
nuclear microsatellites (from a previous published study) and chloroplast microsatellites (assessed in the present study),
leaf and seed morphology traits and abiotic variables (climate and soil) to define evolutionary significant units (ESU) of
Santalum austrocaledonicum, a tree species growing in New Caledonia. Results for chloroplast microsatellites showed that the total population heterozygosity
was␣high, (H
cp = 0.84) but varied between islands. Differentiation was strong in the total population (F
stcp = 0.66) but also within the main island Grande Terre (F
stcp = 0.73) and within Iles Loyauté (F
stcp = 0.52), highlighting a limited gene flow between populations. These results confirmed those obtained with nuclear microsatellites.
The cluster analysis on molecular markers discriminated two main groups constituted by the populations of Grande Terre and
the populations of Iles Loyauté. A principal component analysis of leaf and seed morphology traits singled out the populations
of Iles Loyauté and the western populations of Grande Terre. Quantitative genetic analyses showed that the variation between
populations was under genetic control (broad sense heritability close to 80%). A high correlation between rainfall and morphological
traits suggested an impact of climate on this variation. The integration of these results allows to define two ESUs, one corresponding
to Grande Terre and Ile des Pins and the other the Iles Loyauté archipelago. This study stresses the need to restore some

Histidine-containing phosphotransfer (HPt) proteins play an essential role in multistep histidine-aspartate phosphorelay signal transduction systems in prokaryotes and eukaryotes. The putative HPt protein in Schizosaccharomyces pombe, Mpr1p (also known as Spy1p), is a 295 amino acid protein that appears to be composed of more than one functional domain. The amino acid sequence of the N-terminal region of Mpr1p lacks homology to other known proteins, whereas the C-terminal domain is predicted to have structural similarity to the Ypd1p HPt protein from Saccharomyces cerevisiae. This study provides both in vitro and in vivo evidence that the C-terminal domain of Mpr1p indeed functions as an HPt protein in shuttling phosphoryl groups from one response regulator domain to another. Furthermore, we find that various deletions of the N-terminal region diminish both the phosphotransfer activity of Mpr1p and its affinity for response regulator domains, suggesting a possible role for the N-terminal domain in HPt-response regulator domain interactions. 相似文献

Efficient and modular genome editing technologies that manipulate the genome of bacterial pathogens will facilitate the study of pathogenesis mechanisms. However, such methods are yet to be established for Xanthomonas oryzae pv. oryzae (Xoo), the causal agent of rice bacterial blight. We identified a single type I-C CRISPR-Cas system in the Xoo genome and leveraged this endogenous defence system for high-efficiency genome editing in Xoo. Specifically, we developed plasmid components carrying a mini-CRISPR array, donor DNA, and a phage-derived recombination system to enable the efficient and programmable genome editing of precise deletions, insertions, base substitutions, and gene replacements. Furthermore, the type I-C CRISPR-Cas system of Xoo cleaves target DNA unidirectionally, and this can be harnessed to generate large genomic deletions up to 212 kb efficiently. Therefore, the genome-editing strategy we have developed can serve as an excellent tool for functional genomics of Xoo, and should also be applicable to other CRISPR-harbouring bacterial plant pathogens. 相似文献

Pseudomonas amygdali pv. tabaci (formerly Pseudomonas syringae pv. tabaci; Pta) is a gram-negative bacterium that causes bacterial wildfire disease in Nicotiana tabacum. The pathogen establishes infections by using a type III secretion system to inject type III effector proteins (T3Es) into cells, thereby interfering with the host__s immune system. To counteract the effectors, plants have evolved disease-resistance genes and mechanisms to induce strong resistance on effector recognition. By screening a series of Pta T3E-deficient mutants, we have identified HopAZ1 as the T3E that induces disease resistance in N. tabacum ‘N509’. Inoculation with the Pta ∆hopAZ1 mutant did not induce resistance to Pta in N509. We also found that the Pta ∆hopAZ1 mutant did not induce a hypersensitive response and promoted severe disease symptoms in N509. Furthermore, a C-terminal truncated HopAZ1 abolished HopAZ1-dependent cell death in N509. These results indicate that HopAZ1 is the avirulence factor that induces resistance to Pta by N509. 相似文献

Despite the ubiquity of nonlinear functional relationships in nature we tend to characterize mechanisms in science using more tractable linear functions. In demographic modeling, transfer function analysis is used to calculate the nonlinear response of population growth rate to a theoretical perturbation of one or more matrix elements. This elegant approach is not yet popular in ecology. Inconveniently, using transfer function without care can produce erroneous results without warning. We used a large matrix projection model database to explore the potential pitfalls to be avoided in using transfer function analysis. We asked a fundamental population control question, what matrix element perturbation would be needed to reach a minimum goal of replacement population growth? We then tracked instances in which transfer function yields erroneous output and explored these cases in detail to measure how frequently it occurs. We developed a phylogenetically-corrected mixed effects logistic regression model in a Bayesian framework to test the effect of species traits and the identity of matrix elements on the probability that transfer function yields errors. We found in 16% of cases the transfer function yielded erroneous outcomes. These errors were more likely when perturbing demographic stasis and also for shrubs more than any other life form. Errors in transfer function analysis were often due to perturbing matrix elements beyond their biological limits, even when this is still mathematically correct. To use transfer function analysis properly in demographic modeling and avoid erroneous results, input must be carefully selected to include only a biologically admissible set of perturbations. 相似文献
