We developed a Bayesian genomic cline model to study the genetic architecture of adaptive divergence and reproductive isolation between hybridizing lineages. This model quantifies locus‐specific patterns of introgression with two cline parameters that describe the probability of locus‐specific ancestry as a function of genome‐wide admixture. ‘Outlier’ loci with extreme patterns of introgression relative to most of the genome can be identified. These loci are potentially associated with adaptive divergence or reproductive isolation. We simulated genetic data for admixed populations that included neutral introgression, as well as loci that were subject to directional, epistatic or underdominant selection, and analysed these data using the Bayesian genomic cline model. Under many demographic conditions, underdominance or directional selection had detectable and predictable effects on cline parameters, and ‘outlier’ loci were greatly enriched for genetic regions affected by selection. We also analysed previously published genetic data from two transects through a hybrid zone between Mus domesticus and M. musculus. We found considerable variation in rates of introgression across the genome and particularly low rates of introgression for two X‐linked markers. There were similarities and differences in patterns of introgression between the two transects, which likely reflects a combination of stochastic variability because of genetic drift and geographic variation in the genetic architecture of reproductive isolation. By providing a robust framework to quantify and compare patterns of introgression among genetic regions and populations, the Bayesian genomic cline model will advance our understanding of the genetics of reproductive isolation and the speciation process.  相似文献

Summary Cortical oleoresin composition of lateral shoots (mono- and sesquiterpenes) was analysed by gas chromatography on 18 Mediterranean fir populations grown in experimental fields in southern France: 13 Abies cephalonica Loudon provenances and one A. borisii regis Mattfeld provenance from Greece, 2 A. alba Miller provenances from Romania and Bulgaria, 1 Abies bornmuelleriana Mattfeld provenance and 1 A. equi trojani Ascherson and Sintenis provenances from Turkey. Terpenes with the highest between-provenance variability were limonene, -pinene, longifolene, -cadinene and -humulene. Both similarity in terpene composition of all the firs studied and paleogeographical data demonstrated the possible existence of a unique Eastern Mediterranean tertiary ancestor for present-day Aegean species. The Pliocene marine transgression of the Aegean basin could have caused this geographical disjunction. According to this hypothesis, A. alba would have appeared in the Northern part of the Aegean and then colonized all of Europe while A. bornmuelleriana would have appeared in its Eastern part. Frequent Pleistocene contacts between the two species could have contributed to the individualization of A. equi trojani and given rise to the particular morphology of the south-eastern ecotypes of A. alba. In the western part of the basin, A. cephalonica populations would have appeared. Southern migrations of A. alba during the Ice Age and contact with A. cephalonica in refugia probably led to the development of A. borisii regis hybrid populations. Evidence for an A. alba gene flow can be found in the southernmost A. cephalonica populations.  相似文献

Genetic exchange between divergent lineages of silver fir (Abies alba Mill.) was studied in the Ukrainian Carpathians where two expanding populations originating from different glacial refugia meet. The study included 33 silver fir populations from Ukraine, Romania and Slovakia which were investigated using the maternally inherited mitochondrial nad5-4 marker and biparentally inherited nuclear microsatellites. The boundary between mitochondrial lineages is very sharp; only six populations containing a mixture of different haplotypes were found. Bayesian analysis of population structure based on seven nSSR loci revealed the existence of two clusters which coincided fairly well with mitochondrial lineages. Both haplotype frequencies and proportions of clusters identified by the Bayesian analysis exhibited a clinal transition over the contact zone, with cline widths of 17.6 km for mitochondrial haplotype frequencies (reflecting gene flow by seeds) and 119.6 km for Bayesian clusters based on nSSR (reflecting gene flow by pollen). Allelic richness and gene diversity differ significantly between mitochondrial lineages, the Balkan group being more variable, but an increase in gene diversity towards the boundary between lineages was observed only within the Balkan lineage. The observed patterns are suggested to reflect the postglacial colonization and historical gene flow. They demonstrated that in silver fir as a wind-dispersed species, the colonization front is quite continuous, and the survival of migrant seeds in already established populations is low. The relative contribution of pollen-mediated gene flow to genetic exchange between divergent lineages associated with glacial refugia is much higher than in the case of seeds, but pollen dispersal distance is lower than suggested by earlier studies.  相似文献

Speciation is the result of an accumulation of reproductive barriers between populations, but pinpointing the factors involved is often difficult. However, hybrid zones can form when these barriers are not complete, especially when lineages come into contact in intermediate or modified habitats. We examine a hybrid zone between two closely related riverine turtle species, Sternotherus depressus and S. peltifer, and use dual‐digest RAD sequencing to understand how this hybrid zone formed and elucidate genomic patterns of reproductive isolation. First, the geographical extent and timing of formation of the hybrid zone is established to provide context for understanding the role of extrinsic and intrinsic reproductive isolating mechanisms in this system. The strength of selection on taxon‐specific contributions to maintenance of the hybrid zone is then inferred using a Bayesian genomic cline model. These analyses identify a role for selection inhibiting introgression in some genomic regions at one end of the hybrid zone and promoting introgression in many loci at the other. When selective pressures necessary to generate outliers to the genomic cline are considered with the geographical and temporal context of this hybrid zone, we conclude that habitat‐specific selection probably limits introgression from S. depressus to S. peltifer in the direction of river flow. However, selection is mediating rapid, unidirectional introgression from S. peltifer to S. depressus, which is probably facilitated by anthropogenic habitat alteration. These findings indicate a potentially imminent threat of population‐level genomic extinction for an already imperiled species due to ongoing human‐caused habitat alteration.  相似文献

We present a range-wide synthesis of our own research and related work on the complex postglacial history of Abies alba Mill. It is based on macroremains, fossil pollen records as well as on different genetic markers. The geographic distribution of genetic lineages and allele frequencies together with the fossil records confirm multiple refugia with at least three of them being sources for the Holocene range expansion into Central Europe, representing so-called effective refugia. One is located in the northern Apennines. A long-term refugium in the southern Balkans contributes to northward expansion with a branch along the Carpathians in the East and the Dinaric Alps in the West. Furthermore, new allozyme data indicate a third effective refugium in the northern or western Balkans, respectively. Using different genetic marker categories the differentiation of A. alba populations could be attributed to different time scales. A separation of maternal lineages took place in previous glacial cycles of the Quaternary, while a second pattern of genetic differentiation is the result of isolation processes during the last glaciation and subsequent gene flow after range expansion. Suture and introgression zones of refugial gene pools were clearly recognised. The patterns of genetic variation and genetic diversity spanning between rear and leading edges of the present range are discussed for evolutionary implications and conservation strategies.  相似文献

 The ultrastructure of egg cells in Abies alba was examined to elucidate the lack of maternal inheritance of plastids. Before fertilization, maternal plastids are absent in the perinuclar zone containing mainly mitochondria and smooth endoplasmic reticulum. During egg cell development the maternal plastids are transformed into large inclusions which are situated mostly towards the periphery of the egg cell, and finally disintegrate. As a consequence, they do not participate in zygote formation. RFLP analysis of cpDNA of parental trees and their F1 interspecific hybrids (A. alba×A. numidica, A. alba×A. nordmanniana, A. nordmanniana×A. Alba) using HindIII and BamHI showed a paternal mode of cpDNA inheritance. Paternal inheritance has also been found with PCR/RFLP analysis of cpDNA from parental trees and their hybrids (A. alba×A. pinsapo, A. pinsapo×A. alba, A. pinsapo×A. numidica) using ApaI and HaeIII digests, as well as in the crosses of A. cephalonica×A. nordmanniana, A. nordmanniana×A. cephalonica, A. cephalonica×A. numidica using TagI digests. Abies nebrodensis (Lojac.) Mattei (Sicilian fir) is an endangered species represented by only one population of 29 adult individuals occurring in a limited area of the Madonie Range in northern Sicily (Italy). Taxonomic boundaries between this taxon and the neighboring Abies species are not clear. In this study, we used six chloroplast simple-sequence repeats (cpSSRs) to investigate the population genetic structure and the distribution of chloroplast haplotypic variation in A. nebrodensis and three of the neighboring Abies species: Abies alba (Mill.), Abies numidica (De Lann) and Abies cepha-lonica (Loud.). Our aims were to quantify the level of cpDNA differentiation within the Abies populations and to shed light on the history of A. nebrodensis. Diversity levels based on the haplotype frequency at six cpSSRs were high, especially in A. alba and A. cephalonica. In all, we found 122 haplotypes among the 169 individuals analyzed, and the four species were distinguished from each other by their haplotype composition. The majority of the haplotypes (76%) were detected only once, but in A. nebrodensis seven individuals (41% of the sample population) shared the same haplotype. Moreover, the seven A. nebrodensis individuals with an identical haplotype showed a tendency to be geographically grouped within the population"s limited range. The analysis of molecular variance (AMOVA) showed a significant difference in the level of apportionment of gene diversity between the species A. alba and A. cephalonica (FST=0.191 and 0.012, respectively). AMOVA analysis conducted over all populations from the four species showed that 19% of the total cpSSR variation was attributable to differences among species, 6% was due to differences among populations within species, and 74% to differences within populations. The high percentage of unique haplotypes identified confirms the power of cpSSR haplotype analysis for identifying individual trees in individual Abies populations. Our results indicate that A. nebrodensis differs from the other three Abies species investigated and support its classification as an independent taxon. The results also showed a decreased level of variation in A. nebrodensis and suggested that the species has experienced a genetic bottleneck during the last two centuries. Analyzing the structure of hybrid zones is important for inferring their origin, dynamics and evolutionary significance. We examined the geographic structure of phenotypic and genetic variation in the contact zone between two Mexican red oaks, Quercus affinis and Q. laurina. A total of 105 individuals from seven populations were sampled along a 600‐km latitudinal gradient representing the distribution area of the two species and their contact zone. Individuals were genotyped for nine nuclear and four chloroplast DNA microsatellite loci (ncSSR and cpSSR, respectively), and characterized for several leaf and acorn traits. The cpSSR data revealed extensive haplotype sharing among populations of the two species, while a Bayesian assignment analysis based on ncSSRs identified two main genetic groups, each corresponding to one of the species, and two populations in the contact zone showing evidence of admixture. The proportion of genetic ancestry in the populations was strongly associated with latitude and showed a pattern of variation with the shape of a narrow sigmoidal cline. The variation in three of the seven phenotypic traits was partially congruent with molecular variation, while the other traits did not conform to a geographic cline but instead were correlated with environmental variables. In conclusion, the hybrid zone between the two oak species has some of the characteristics of a tension zone, but heterogeneous variation across traits suggests differential introgression and the action of extrinsic selection.  相似文献

Natural populations of widely‐distributed animals often exhibit clinal variation in phenotypic traits or in allele frequencies of a particular gene over their geographical range. A planktotrophic intertidal snail, Littorina keenae is broadly distributed along the north‐eastern Pacific coast through a large latitudinal range (24°50′N–43°18′N). We tested for latitudinal clines in two complex phenotypic traits – thermal tolerance and body size – and one single locus trait – heat shock cognate 70 (HSC70) – in L. keenae along almost its entire geographical range. We found only weak evidence for a latitudinal cline in the thermal tolerance and no evidence for a cline in allele frequencies at HSC70. However, as predicted by Bergmann's rule, we detected a strong latitudinal cline that accounted for 60% of the variance in body size (R2 = 0.598; P < 0.001). In contrast, body size did not significantly affect thermal tolerance. HSC70 showed no genetic differentiation among the populations, supporting our previous mitochondrial gene‐based estimate of high gene flow during this snail's free‐swimming larval stage. Given that L. keenae experiences panmixia along its species range, the observed size cline may be partially or entirely caused by a phenotypically plastic response to local thermal environments rather than by genetic divergence in body size among populations in response to locally optimizing natural selection. © 2010 The Linnean Society of London, Biological Journal of the Linnean Society, 2010, 100 , 494–505.  相似文献

Phenotypic differentiation plays an important role in the formation and maintenance of reproductive barriers. In some cases, variation in a few key aspects of phenotype can promote and maintain divergence; hence, the identification of these traits and their associations with patterns of genomic divergence is crucial for understanding the patterns and processes of population differentiation. We studied hybridization between the alba and personata subspecies of the white wagtail (Motacilla alba), and quantified divergence and introgression of multiple morphological traits and 19,437 SNP loci on a 3,000 km transect. Our goal was to identify traits that may contribute to reproductive barriers and to assess how variation in these traits corresponds to patterns of genome‐wide divergence. Variation in only one trait—head plumage patterning—was consistent with reproductive isolation. Transitions in head plumage were steep and occurred over otherwise morphologically and genetically homogeneous populations, whereas cline centres for other traits and genomic ancestry were displaced over 100 km from the head cline. Field observational data show that social pairs mated assortatively by head plumage, suggesting that these phenotypes are maintained by divergent mating preferences. In contrast, variation in all other traits and genetic markers could be explained by neutral diffusion, although weak ecological selection cannot be ruled out. Our results emphasize that assortative mating may maintain phenotypic differences independent of other processes shaping genome‐wide variation, consistent with other recent findings that raise questions about the relative importance of mate choice, ecological selection and selectively neutral processes for divergent evolution.  相似文献

Climate is one of the most important drivers of local adaptation in forest tree species. Standing levels of genetic diversity and structure within and among natural populations of forest trees are determined by the interplay between climatic heterogeneity and the balance between selection and gene flow. To investigate this interplay, single nucleotide polymorphisms (SNPs) were genotyped in 24 to 37 populations from four subalpine conifers, Abies alba Mill., Larix decidua Mill., Pinus cembra L. and Pinus mugo Turra, across their natural ranges in the Italian Alps and Apennines. Patterns of population structure were apparent using a Bayesian clustering program, STRUCTURE, which identified three to five genetic groups per species. Geographical correlates with these patterns, however, were only apparent for P. cembra. Multivariate environmental variables [i.e. principal components (PCs)] were subsequently tested for association with SNPs using a Bayesian generalized linear mixed model. The majority of the SNPs, ranging from six in L. decidua to 18 in P. mugo, were associated with PC1, corresponding to winter precipitation and seasonal minimum temperature. In A. alba, four SNPs were associated with PC2, corresponding to the seasonal minimum temperature. Functional annotation of those genes with the orthologs in Arabidopsis revealed several genes involved in abiotic stress response. This study provides a detailed assessment of population structure and its association with environment and geography in four coniferous species in the Italian mountains.  相似文献

The study of natural hybrid zones can illuminate aspects of lineage divergence and speciation in morphologically cryptic taxa. We studied a hybrid zone between two highly divergent but morphologically similar lineages (south‐western and south‐eastern) of the Iberian endemic Bosca's newt (Lissotriton boscai) in SW Iberia with a multilocus dataset (microsatellites, nuclear and mitochondrial genes). STRUCTURE and NEWHYBRIDS analyses retrieved few admixed individuals, which classified as backcrosses involving parental individuals of the south‐western lineage. Our results show asymmetric introgression of mtDNA beyond the contact from this lineage into the south‐eastern lineage. Analysis of nongeographic introgression patterns revealed asymmetries in the direction of introgression, but except for mtDNA, we did not find evidence for nonconcordant introgression patterns across nuclear loci. Analysis of a 150‐km transect across the hybrid zone showed broadly coincident cline widths (ca. 3.2–27.9 km), and concordant cline centres across all markers, except for mtDNA that is displaced ca. 60 km northward. Results from ecological niche modelling show that the hybrid zone is in a climatically homogenous area with suitable habitat for the species, suggesting that contact between the two lineages is unlikely to occur further south as their distributions are currently separated by an extensive area of unfavourable habitat. Taken together, our findings suggest the genetic structure of this hybrid zone results from the interplay of historical (biogeographic) and population‐level processes. The narrowness and coincidence of genetic clines can be explained by weak selection against hybrids and reflect a degree of reproductive isolation that is consistent with cryptic speciation.  相似文献

The eastern‐Mediterranean Abies taxa, which include both widely distributed species and taxa with minuscule ranges, represent a good model to study the impacts of range size and fragmentation on the levels of genetic diversity and differentiation. To assess the patterns of genetic diversity and phylogenetic relationships among eastern‐Mediterranean Abies taxa, genetic variation was assessed by eight nuclear microsatellite loci in 52 populations of Abies taxa with a focus on those distributed in Turkey and the Caucasus. Both at the population and the taxon level, the subspecies or regional populations of Abies nordmanniana s.l. exhibited generally higher allelic richness, private allelic richness, and expected heterozygosity compared with Abies cilicica s.l. Results of both the Structure analysis and distance‐based approaches showed a strong differentiation of the two A. cilicica subspecies from the rest as well as from each other, whereas the subspecies of A. nordmanniana were distinct but less differentiated. ABC simulations were run for a set of scenarios of phylogeny and past demographic changes. For A. ×olcayana, the simulation gave a poor support for the hypothesis of being a taxon resulting from a past hybridization, the same is true for Abies equi‐trojani: both they represent evolutionary branches of Abies bornmuelleriana.  相似文献

Central Greece is the distribution common area of the endemic fir species Abies cephalonica and Abies borisii-regis. Forests fires and fir decline are some of the problems both species encountered during the past decades, with these problems being exacerbated lately by climate change. The present research investigates tree-ring patterns and climate responses of three fir populations along a latitudinal gradient in Central Greece. All three populations were homogeneous in their dendrometric, silvicultural and site characteristics but were phenotypically different. The analysis of tree-ring widths site chronologies revealed that 59% of their variability interprets common tree-ring patterns whereas another 25% interprets their differences as they appear from a south to north direction. This variability in tree-ring widths is proportional to the variability observed for precipitation, temperature and drought from a south to north direction in this region. The tree-ring to climate relationships revealed that the main climatic factor affecting fir tree-ring width is late spring and summer precipitation to which is positively correlated. Also, tree-ring widths were positively affected by the temperatures of the October and April before the growing season. However, June drought adversely affected tree-ring widths of the northern site while it positively affected them at the beginning of the spring season, especially for the southern site and in September for the northern sites. All dendrochronological statistics, tree-ring patterns and climate-growth relationships show a south to north trend following the climatic and phenotypic (species) variation observed to the same direction for fir populations in Central Greece.  相似文献

Despite the potential for long-distance gene flow in the sea, there is growing evidence of cryptic genetic diversity in many marine taxa. Understanding the geographic distribution of cryptic lineages, as well as the spatial patterns of admixture among them, can have important implications for conservation planning. Here, we explore patterns of divergence in a coral reef fish, the neon goby Elacatinus lori, across the species’ range. First, we use targeted amplicon sequencing to describe the spatial pattern of genetic divergence using two marker types (57 anonymous ddRAD-derived loci and mtDNA cytb). Second, we quantify the degree of admixture and hybridization between two previously-unidentified divergent lineages within Belize. Third, we assess whether the existing group of marine protected areas (MPAs) in Belize protects this cryptic genetic diversity. The results provide strong evidence for two divergent genetic lineages of E. lori within Belize, separated geographically by only 30 km of low-suitability habitat. There is a sharp genetic cline across these 30 km, and evidence of admixture and introgression at the boundary regions of the habitat break. We also show that the broadly-distributed arrangement of MPAs within Belize protects both major lineages as well as subtle structure within-lineages, and therefore may confer protection to co-distributed species that exhibit similar spatial patterns of divergence.  相似文献

The increase in gene diversity from high to low latitudes is a widely recognized biogeographical pattern, often shaped by differential effects of Late Quaternary climatic changes. Here, we evaluate the effects of Pleistocene climatic changes from northern Europe to North Africa and their implications on the population differentiation of the widespread, short‐lived herb Plantago coronopus. We used amplified fragment length polymorphism to investigate the population structure and phylogeography of P. coronopus in 273 individuals from 29 populations covering its complete latitudinal range. Although Bayesian clustering, principal coordinates analysis and a consensus UPGMA tree were not fully congruent, two well‐supported clades, associated with distinct latitudinal zones (northern Europe and the Mediterranean region), were revealed as a general pattern. Moreover, populations from the western Atlantic edge and, to a lesser extent, the central Mediterranean region exhibited signs of admixture, suggesting secondary contacts. The admixed populations in the western Atlantic and central Mediterranean are geographically intermediate between the northern and southern lineages. The northernmost lineage exhibited low genetic diversity, a clear sign of a recent colonization. In contrast, populations from the southernmost part of the range showed the highest level of genetic diversity, indicating possible refugia for the species during the Quaternary ice ages. Overall, our study allows spatial structure of the genetic variation of a widespread herb across its latitudinal range to be disentangled and provides insights into how past climatic history influences present genetic patterns. © 2015 The Linnean Society of London, Botanical Journal of the Linnean Society, 2015, 179 , 618–634.  相似文献

Nineteen natural Mediterranean fir populations, belonging to eight species and to one natural hybrid (A. ×borisii-regis), were investigated by starch and polyacrylamide gel electrophoresis. A total of 31 alleles was scored at eight loci (IDH-B, ACP-A, PER-B, 6PGD-A, 6PGD-B, MNR-B, PGI-B, PGM-A. Great variation was observed in the heterozygosity among the population studied and ranged from 0.010 (A. pinsapo) to 0.328 (A. cephalonica). The interpopulation genetic diversity was about 26% of the total genetic diversity. From the dendrogram, new phylogenetic relationships were revealed. High affinity was observed between the Calabrian fir population and the one from north-west Greece as well as betweenA. equi-trojani grown in Asia Minor and the southern Greek populations. Species specific alleles were found inA. cilicica. From the findings of the present work, a new hypothesis concerning the taxonomy, distribution and evolution ofAbies species in the Balkan Peninsula is supported.  相似文献

Genomic heterogeneity of divergence between hybridizing species may reflect heterogeneity of introgression, but also processes unrelated to hybridization. Heterogeneous introgression and its repeatability can be directly tested in natural hybrid zones by examining multiple transects. Here, we studied hybrid zones between the European newts Lissotriton montandoni and two lineages of Lissotriton vulgaris, with replicate transects within each zone. Over 1,000 nuclear genes located on a linkage map and mitochondrial DNA were investigated using geographical and genomic clines. Overall, the five transects were all similar, showing hallmarks of strong reproductive isolation: bimodal distribution of genotypes in central populations and narrow allele frequency clines. However, the extent of introgression differed between the zones, possibly as a consequence of their different ages, as suggested by the analysis of heterozygosity runs in diagnostic markers. In three transects genomic signatures of small‐scale (~2 km) zone movements were detected. We found limited overlap of cline outliers between transects, and only weak evidence of stronger differentiation of introgression between zones than between transects within zones. Introgression was heterogeneous across linkage groups, with patterns of heterogeneity similar between transects and zones. Predefined candidates for increased or reduced introgression exhibited only a subtle tendency in the expected direction, suggesting that interspecific differentiation is not a reliable indicator for the strength of introgression. These hierarchically sampled hybrid zones of apparently different ages show how introgression unfolds with time and offer an excellent opportunity to dissect the dynamics of hybridization and architecture of reproductive isolation at advanced stages of speciation.  相似文献
