Soil microorganisms are key drivers of terrestrial biogeochemical cycles, yet it is still unclear how variations in soil microbial community composition influence many ecosystem processes. We investigated how shifts in bacterial community composition and diversity resulting from differences in carbon (C) availability affect organic matter decomposition by conducting an in situ litter manipulation experiment in a tropical rain forest in Costa Rica. We used bar-coded pyrosequencing to characterize soil bacterial community composition in litter manipulation plots and performed a series of laboratory incubations to test the potential functional significance of community shifts on organic matter decomposition. Despite clear effects of the litter manipulation on soil bacterial community composition, the treatments had mixed effects on microbial community function. Distinct communities varied in their ability to decompose a wide range of C compounds, and functional differences were related to both the relative abundance of the two most abundant bacterial sub-phyla (Acidobacteria and Alphaproteobacteria) and to variations in bacterial alpha-diversity. However, distinct communities did not differ in their ability to decompose native dissolved organic matter (DOM) substrates that varied in quality and quantity. Our results show that although resource-driven shifts in soil bacterial community composition have the potential to influence decomposition of specific C substrates, those differences may not translate to differences in DOM decomposition rates in situ. Taken together, our results suggest that soil bacterial communities may be either functionally dissimilar or equivalent during decomposition depending on the nature of the organic matter being decomposed.  相似文献

Non-predatory mortality of zooplankton provides an abundant, yet, little studied source of high quality labile organic matter (LOM) in aquatic ecosystems. Using laboratory microcosms, we followed the decomposition of organic carbon of fresh 13C-labelled Daphnia carcasses by natural bacterioplankton. The experimental setup comprised blank microcosms, that is, artificial lake water without any organic matter additions (B), and microcosms either amended with natural humic matter (H), fresh Daphnia carcasses (D) or both, that is, humic matter and Daphnia carcasses (HD). Most of the carcass carbon was consumed and respired by the bacterial community within 15 days of incubation. A shift in the bacterial community composition shaped by labile carcass carbon and by humic matter was observed. Nevertheless, we did not observe a quantitative change in humic matter degradation by heterotrophic bacteria in the presence of LOM derived from carcasses. However, carcasses were the main factor driving the bacterial community composition suggesting that the presence of large quantities of dead zooplankton might affect the carbon cycling in aquatic ecosystems. Our results imply that organic matter derived from zooplankton carcasses is efficiently remineralized by a highly specific bacterial community, but does not interfere with the bacterial turnover of more refractory humic matter.  相似文献

Organic matter decomposition and soil CO2 efflux are both mediated by soil microorganisms, but the potential effects of temporal variations in microbial community composition are not considered in most analytical models of these two important processes. However, inconsistent relationships between rates of heterotrophic soil respiration and abiotic factors, including temperature and moisture, suggest that microbial community composition may be an important regulator of soil organic matter (SOM) decomposition and CO2 efflux. We performed a short-term (12-h) laboratory incubation experiment using tropical rain forest soil amended with either water (as a control) or dissolved organic matter (DOM) leached from native plant litter, and analyzed the effects of the treatments on soil respiration and microbial community composition. The latter was determined by constructing clone libraries of small-subunit ribosomal RNA genes (SSU rRNA) extracted from the soil at the end of the incubation experiment. In contrast to the subtle effects of adding water alone, additions of DOM caused a rapid and large increase in soil CO2 flux. DOM-stimulated CO2 fluxes also coincided with profound shifts in the abundance of certain members of the soil microbial community. Our results suggest that natural DOM inputs may drive high rates of soil respiration by stimulating an opportunistic subset of the soil bacterial community, particularly members of the Gammaproteobacteria and Firmicutes groups. Our experiment indicates that variations in microbial community composition may influence SOM decomposition and soil respiration rates, and emphasizes the need for in situ studies of how natural variations in microbial community composition regulate soil biogeochemical processes.  相似文献

Plant communities, soil organic matter and microbial communities are predicted to be interlinked and to exhibit concordant patterns along major environmental gradients. We investigated the relationships between plant functional type composition, soil organic matter quality and decomposer community composition, and how these are related to major environmental variation in non-acid and acid soils derived from calcareous versus siliceous bedrocks, respectively. We analysed vegetation, organic matter and microbial community compositions from five non-acidic and five acidic heath sites in alpine tundra in northern Europe. Sequential organic matter fractionation was used to characterize organic matter quality and phospholipid fatty acid analysis to detect major variation in decomposer communities. Non-acidic and acidic heaths differed substantially in vegetation composition, and these disparities were associated with congruent shifts in soil organic matter and microbial communities. A high proportion of forbs in the vegetation was positively associated with low C:N and high soluble N:phenolics ratios in soil organic matter, and a high proportion of bacteria in the microbial community. On the contrary, dwarf shrub-rich vegetation was associated with high C:N and low soluble N:phenolics ratios, and a high proportion of fungi in the microbial community. Our study demonstrates a strong link between the plant community composition, soil organic matter quality, and microbial community composition, and that differences in one compartment are paralleled by changes in others. Variation in the forb-shrub gradient of vegetation may largely dictate variations in the chemical quality of organic matter and decomposer communities in tundra ecosystems. Soil pH, through its direct and indirect effects on plant and microbial communities, seems to function as an ultimate environmental driver that gives rise to and amplifies the interactions between above- and belowground systems. Microbial biofilms in rivers contribute to the decomposition of the available organic matter which typically shows changes in composition and bioavailability due to their origin, seasonality, and watershed characteristics. In the context of global warming, enhanced biofilm organic matter decomposition would be expected but this effect could be specific when either a labile or a recalcitrant organic matter source would be available. A laboratory experiment was performed to mimic the effect of the predicted increase in river water temperature (+4?°C above an ambient temperature) on the microbial biofilm under differential organic matter sources. The biofilm microbial community responded to higher water temperature by increasing bacterial cell number, respiratory activity (electron transport system) and microbial extracellular enzymes (extracellular enzyme activity). At higher temperature, the phenol oxidase enzyme explained a large fraction of respiratory activity variation suggesting an enhanced microbial use of degradation products from humic substances. The decomposition of hemicellulose (β-xylosidase activity) seemed to be also favored by warmer conditions. However, at ambient temperature, the enzymes highly responsible for respiration activity variation were β-glucosidase and leu-aminopeptidase, suggesting an enhanced microbial use of polysaccharides and peptides degradation products. The addition of labile dissolved organic carbon (DOC; dipeptide plus cellobiose) caused a further augmentation of heterotrophic biomass and respiratory activity. The changes in the fluorescence index and the ratio Abs(250)/total DOC indicated that higher temperature accelerated the rates of DOC degradation. The experiment showed that the more bioavailable organic matter was rapidly cycled irrespective of higher temperature while degradation of recalcitrant substances was enhanced by warming. Thus, pulses of carbon at higher water temperature might have consequences for DOC processing.  相似文献

The possible effects of soil microbial community structure on organic matter decomposition rates have been widely acknowledged, but are poorly understood. Understanding these relationships is complicated by the fact that microbial community structure and function are likely to both affect and be affected by organic matter quality and chemistry, thus it is difficult to draw mechanistic conclusions from field studies. We conducted a reciprocal soil inoculum × litter transplant laboratory incubation experiment using samples collected from a set of sites that have similar climate and plant species composition but vary significantly in bacterial community structure and litter quality. The results showed that litter quality explained the majority of variation in decomposition rates under controlled laboratory conditions: over the course of the 162-day incubation, litter quality explained nearly two-thirds (64 %) of variation in decomposition rates, and a smaller proportion (25 %) was explained by variation in the inoculum type. In addition, the relative importance of inoculum type on soil respiration increased over the course of the experiment, and was significantly higher in microcosms with lower litter quality relative to those with higher quality litter. We also used molecular phylogenetics to examine the relationships between bacterial community composition and soil respiration in samples through time. Pyrosequencing revealed that bacterial community composition explained 32 % of the variation in respiration rates. However, equal portions (i.e., 16 %) of the variation in bacterial community composition were explained by inoculum type and litter quality, reflecting the importance of both the meta-community and the environment in bacterial assembly. Taken together, these results indicate that the effects of changing microbial community composition on decomposition are likely to be smaller than the potential effects of climate change and/or litter quality changes in response to increasing atmospheric CO2 concentrations or atmospheric nutrient deposition.  相似文献

Exploration of environmental factors governing soil microbial community composition is long overdue and now possible with improved methods for characterizing microbial communities. Previously, we observed that rice soil microbial communities were distinctly different from tomato soil microbial communities, despite management and seasonal variations within soil type. Potential contributing factors included types and amounts of organic inputs, organic carbon content, and timing and amounts of water inputs. Of these, both soil water content and organic carbon availability were highly correlated with observed differences in composition. We examined how organic carbon amendment (compost, vetch, or no amendment) and water additions (from air dry to flooded) affect microbial community composition. Using canonical correspondence analysis of phospholipid fatty acid data, we determined flooded, carbon-amended (+C) microcosm samples were distinctly different from other +C samples and unamended (–C) samples. Although flooding without organic carbon addition influenced composition some, organic carbon addition was necessary to substantially alter community composition. Organic carbon availability had the same general effects on microbial communities regardless of whether it was compost or vetch in origin. In addition, flooded samples, regardless of organic carbon inputs, had significantly lower ratios of fungal to bacterial biomarkers, whereas under drier conditions and increased organic carbon availability the microbial communities had higher proportions of fungal biomass. When comparing field and microcosm soil, flooded +C microcosm samples were most similar to field-collected rice soil, whereas all other treatments were more similar to field-collected tomato soil. Overall, manipulating water and carbon content selected for microbial communities similar to those observed when the same factors were manipulated at the field scale.  相似文献

Exocellular electron transfer plays an important role in anaerobic microbial communities that degrade organic matter. Interspecies hydrogen transfer between microorganisms is the driving force for complete biodegradation in methanogenic environments. Many organic compounds are degraded by obligatory syntrophic consortia of proton-reducing acetogenic bacteria and hydrogen-consuming methanogenic archaea. Anaerobic microorganisms that use insoluble electron acceptors for growth, such as iron- and manganese-oxide as well as inert graphite electrodes in microbial fuel cells, also transfer electrons exocellularly. Soluble compounds, like humic substances, quinones, phenazines and riboflavin, can function as exocellular electron mediators enhancing this type of anaerobic respiration. However, direct electron transfer by cell-cell contact is important as well. This review addresses the mechanisms of exocellular electron transfer in anaerobic microbial communities. There are fundamental differences but also similarities between electron transfer to another microorganism or to an insoluble electron acceptor. The physical separation of the electron donor and electron acceptor metabolism allows energy conservation in compounds as methane and hydrogen or as electricity. Furthermore, this separation is essential in the donation or acceptance of electrons in some environmental technological processes, e.g. soil remediation, wastewater purification and corrosion.  相似文献

Soil microorganisms mediate many critical ecosystem processes. Little is known, however, about the factors that determine soil microbial community composition, and whether microbial community composition influences process rates. Here, we investigated whether aboveground plant diversity affects soil microbial community composition, and whether differences in microbial communities in turn affect ecosystem process rates. Using an experimental system at La Selva Biological Station, Costa Rica, we found that plant diversity (plots contained 1, 3, 5, or > 25 plant species) had a significant effect on microbial community composition (as determined by phospholipid fatty acid analysis). The different microbial communities had significantly different respiration responses to 24 labile carbon compounds. We then tested whether these differences in microbial composition and catabolic capabilities were indicative of the ability of distinct microbial communities to decompose different types of litter in a fully factorial laboratory litter transplant experiment. Both microbial biomass and microbial community composition appeared to play a role in litter decomposition rates. Our work suggests, however, that the more important mechanism through which changes in plant diversity affect soil microbial communities and their carbon cycling activities may be through alterations in their abundance rather than their community composition.  相似文献

Highly managed turfgrass systems accumulate considerable soil organic C, which supports a diverse and robust soil microbial community. Degradation of this soil organic C is mediated by a suite of soil enzymes. The relationship between these enzyme activities and the quality of soil organic C is central to understanding the dynamics of soil organic matter. We examined the activities of several soil enzymes involved in microbial C acquisition, including β-glucosidase, N-acetyl-β-glucosaminidase, cellulase, chitinase, and phenol oxidase, and characterized the chemical composition of soil organic matter using Fourier transform infrared spectroscopy (FTIR) in a turfgrass chronosequence (1–95 years old) and adjacent native pines. Non-metric multidimensional scaling analysis showed that the chemical composition of soil organic matter varied with turf age and land use (turf versus pines). Using the polysaccharide peak (1,060 cm−1) as a reference, both aliphatic (2,930 cm−1) and carboxylic (1,650 and 1,380 cm−1) compounds increased with turf age, indicating that soil organic matter became more recalcitrant. Soil enzyme activities per unit soil mass increased with turf age and were correlated to soil C content. Most soil enzyme activities in native pines were similar to those in young turf, but the cellulase activity was similar to or greater than the activity in old turfgrass systems. On a soil C basis, however, the activities of N-acetyl-β-glucosaminidase and cellulase decreased with turf age; this reduction was correlated to the relative changes in the chemical composition of soil organic matter. We observed that the chemical composition of soil organic matter was significantly correlated with the enzyme activity profile when expressed per unit microbial biomass C, but not per unit soil organic C. Our results suggest that chemical composition of soil organic matter changes with turf age and this change partially determines the relative abundance of C-degrading soil enzymes, likely through the influence on microbial community composition.  相似文献

This study examines how nutrients and light affect the relationship between autotrophic biomass and non-autotrophic periphyton organic matter in a tropical black water lake biofilm community. We hypothesized that there is no positive correlation between autotrophic and non-autotrophic organic matter in the periphytic community of a black water humic lake, where non-algal components of periphyton can rely on carbon sources external to the periphyton matrix and where nutrient availability is low. Second, we sought to test our hypothesis that non-autotrophic periphyton organic matter will benefit from nutrient enhancement in a lake where the availability of DOC is high. We performed a field experiment using in situ lake mesocosms to manipulate nutrient concentrations and light availability in a 2 × 2 factorial design. Control treatments (no nutrient added) and nutrient treatments (N + P) were compared in different light conditions: high light (near surface water) and low light (near bottom). No positive correlation was found between autotrophic biomass and non-autotrophic periphyton organic matter, but a negative correlation was observed in high nutrient and light conditions. The low C:P and N:P ratios revealed that the non-autotrophic organic matter mostly comprised a heterotrophic microbial biofilm. High levels of light and nutrients together caused significant changes in periphyton community properties. The non-autotrophic periphyton organic matter was negatively affected by nutrient addition, whereas autotrophic biomass was positively affected, especially in high light conditions. Our results strongly suggest that non-autotrophic periphyton organic matter in a humic lake is primarily comprised of a bacterial biofilm that directly competes for nutrients with autotrophs in the periphytic community. We also observed no effect of nutrient addition on periphyton growing in light-limited conditions. These results suggest that heterotrophic periphytic organisms might experience carbon limitation despite the high availability, but usually low quality, of dissolved carbon in the water column of humic lakes.  相似文献

为了研究高原鼢鼠扰动后退化高寒草甸恢复演替的动态过程,利用常规实验室分析方法和Biolog-ECO生态板法对青藏高原东缘高寒草甸土壤养分和微生物功能多样性进行分析.结果表明: 高原鼢鼠扰动显著降低了土壤有机质、全氮、速效氮和速效磷含量,对土壤全磷和全钾含量无显著影响;在一定植被恢复年限内,土壤微生物的碳源利用率、Shannon、Pielou和McIntosh指数随着植被恢复年限的增加而升高;主成分分析表明,碳水化合物和氨基酸是土壤微生物利用的主要碳源类型;冗余分析表明,土壤pH、有机质、全氮、速效氮和全钾是影响土壤微生物代谢活性和功能多样性的主要因子.不同植被恢复年限土壤微生物功能多样性的变化可能是对地上植被、土壤微生物群落组成和土壤养分变化的响应.  相似文献

Aquatic sediments harbour diverse microbial communities that mediate organic matter degradation and influence biogeochemical cycles. The pool of bioavailable carbon continuously changes as a result of abiotic processes and microbial activity. It remains unclear how microbial communities respond to heterogeneous organic matrices and how this ultimately affects heterotrophic respiration. To explore the relationships between the degradation of mixed carbon substrates and microbial activity, we incubated batches of organic‐rich sediments in a novel bioreactor (IsoCaRB) that permitted continuous observations of CO2 production rates, as well as sequential sampling of isotopic signatures (δ13C, Δ14C), microbial community structure and diversity, and extracellular enzyme activity. Our results indicated that lower molecular weight (MW), labile, phytoplankton‐derived compounds were degraded first, followed by petroleum‐derived exogenous pollutants, and finally by higher MW polymeric plant material. This shift in utilization coincided with a community succession and increased extracellular enzyme activities. Thus, sequential utilization of different carbon pools induced changes at both the community and cellular level, shifting community composition, enzyme activity, respiration rates, and residual organic matter reactivity. Our results provide novel insight into the accessibility of sedimentary organic matter and demonstrate how bioavailability of natural organic substrates may affect the function and composition of heterotrophic bacterial populations.  相似文献

土壤有机质一直是土壤学研究领域的重点,在过去的50年里,对土壤质量可持续性观念的增强和寻找快速判断人为因素对土壤质量影响方向指标的强烈愿望导致了土壤有机质的研究重点发生了急剧变化:对农业措施反映慢的土壤腐殖质类物质的研究正在退出土壤有机质研究领域,而侧重点逐渐转向了土壤中未受微生物作用或正在受微生物降解的有机残体;也出现了新的土壤有机质研究概念和对应测试手段:土壤有机质的比重分组、与有机质结合的土壤颗粒大小分组、土壤团聚体中的POM和iPOM以及土壤水溶性有机质和微生物体C等概念和测试手段被相继提了出来,土壤有机质的研究重点正在从土壤微生物的作用产物(腐殖质)向土壤微生物作用前的、具有部分生物活性的有机质(轻组有机质、砂粒组和粗粉砂粒组中的有机质、POM和iPOM)和完全具有生物活性的有机质(微生物体C和水溶性有机质)转移,这一过程与土壤有机质概念的拓展密不可分。  相似文献

Enzyme-mediated decomposition of soil organic matter (SOM) is controlled, amongst other factors, by organic matter properties and by the microbial decomposer community present. Since microbial community composition and SOM properties are often interrelated and both change with soil depth, the drivers of enzymatic decomposition are hard to dissect. We investigated soils from three regions in the Siberian Arctic, where carbon rich topsoil material has been incorporated into the subsoil (cryoturbation). We took advantage of this subduction to test if SOM properties shape microbial community composition, and to identify controls of both on enzyme activities. We found that microbial community composition (estimated by phospholipid fatty acid analysis), was similar in cryoturbated material and in surrounding subsoil, although carbon and nitrogen contents were similar in cryoturbated material and topsoils. This suggests that the microbial community in cryoturbated material was not well adapted to SOM properties. We also measured three potential enzyme activities (cellobiohydrolase, leucine-amino-peptidase and phenoloxidase) and used structural equation models (SEMs) to identify direct and indirect drivers of the three enzyme activities. The models included microbial community composition, carbon and nitrogen contents, clay content, water content, and pH. Models for regular horizons, excluding cryoturbated material, showed that all enzyme activities were mainly controlled by carbon or nitrogen. Microbial community composition had no effect. In contrast, models for cryoturbated material showed that enzyme activities were also related to microbial community composition. The additional control of microbial community composition could have restrained enzyme activities and furthermore decomposition in general. The functional decoupling of SOM properties and microbial community composition might thus be one of the reasons for low decomposition rates and the persistence of 400 Gt carbon stored in cryoturbated material.  相似文献

A high seasonality characterizes Antarctic environments, and generates marked differences in availability and composition of food for benthic filter feeders. During a year-round period at Potter Cove, Antarctica, algal pigment concentration (chlorophyll a) and organic matter were measured in water column and sediment samples. Chemical composition of gut contents of the ascidian Cnemidocarpa verrucosa was also analyzed. Despite the low standing stock, capture and absorption of organic matter were detected year-round, suggesting intake of other particles besides microalgae. The mechanism that provides food to the ascidians and epibenthic communities may be related to the supply of allochtonous particles, bottom resuspension events, and microbial community dynamics. Sea-ice cycles may affect food availability in terms of water-column mixing and benthic resuspension. The scarce primary production and the high amount of sedimented material are not limiting conditions in Potter Cove, which presents a rich ascidian community.  相似文献

苔藓结皮是地表重要的活性覆盖物,具有改善土壤性状、固土持水、固碳固氮等多种生态功能,微生物群落是苔藓结皮发挥生态功能的主要成分。为了探究湿润区石生苔藓结皮的微生物群落组成及其多样性特征,揭示其发育形成机制以及功能机理,该研究以秦岭北麓的泥峪、车峪、骆峪5个样地的石生苔藓结皮为研究对象,利用高通量测序技术,分析了石生苔藓结皮层的微生物群落组成、丰度、多样性,并测定分析养分与微生物群落的关系,为裸露岩石创面的生态修复提供理论依据。结果表明:(1)秦岭石生苔藓结皮层的全氮和有机质含量在4.16~8.26 g/kg、89.44~131.05 g/kg之间,且样点间均差异显著;全磷和全钾含量较低,分别为0.88~1.21 g/kg和13.50~18.10 g/kg。(2)秦岭石生苔藓结皮层中细菌占微生物群落组成的80%以上,且细菌的多样性也远高于真菌;其中细菌优势菌群为变形菌门(Proteobateria)、拟杆菌门(Bateroidetes)、放线菌门(Actinobacteria)和酸杆菌门(Acidobacteria),真菌优势菌群为子囊菌门(Ascomycota)和被孢霉菌门(Mortierellomycota)。(3)冗余分析(RDA)显示,全钾和有机质对优势细菌群落结构影响显著,变形菌和拟杆菌适宜生活在湿度大、营养状况良好的基质中;全磷和有机质对优势真菌群落结构影响显著,被孢霉菌门在低磷基质中更具生长优势。研究发现,细菌是秦岭石生苔藓结皮层的优势菌群,与旱区土生状况相比,秦岭石生苔藓结皮层的放线菌和酸杆菌的含量有所下降,而拟杆菌含量显著增加;对于真菌而言,子囊菌门和担子菌门的相对丰度明显减少,被孢菌门丰度显著增加;有机质是影响结皮层微生物群落组成最主要的养分因子,丰富的养分使湿润区石生苔藓结皮层的微生物群落结构更加复杂多样、物种组成更加丰富。  相似文献

Soil microbial communities are closely associated with aboveground plant communities, with multiple potential drivers of this relationship. Plants can affect available soil carbon, temperature, and water content, which each have the potential to affect microbial community composition and function. These same variables change seasonally, and thus plant control on microbial community composition may be modulated or overshadowed by annual climatic patterns. We examined microbial community composition, C cycling processes, and environmental data in California annual grassland soils from beneath oak canopies and in open grassland areas to distinguish factors controlling microbial community composition and function seasonally and in association with the two plant overstory communities. Every 3 months for up to 2 years, we monitored microbial community composition using phospholipid fatty acid (PLFA) analysis, microbial biomass, respiration rates, microbial enzyme activities, and the activity of microbial groups using isotope labeling of PLFA biomarkers (13C-PLFA). Distinct microbial communities were associated with oak canopy soils and open grassland soils and microbial communities displayed seasonal patterns from year to year. The effects of plant species and seasonal climate on microbial community composition were similar in magnitude. In this Mediterranean ecosystem, plant control of microbial community composition was primarily due to effects on soil water content, whereas the changes in microbial community composition seasonally appeared to be due, in large part, to soil temperature. Available soil carbon was not a significant control on microbial community composition. Microbial community composition (PLFA) and 13C-PLFA ordination values were strongly related to intra-annual variability in soil enzyme activities and soil respiration, but microbial biomass was not. In this Mediterranean climate, soil microclimate appeared to be the master variable controlling microbial community composition and function.  相似文献
