Enhancement of aromatic amino acid-nucleic acid base stacking interaction by metal coordination to base: fluorescence study on a tryptophan-Pt(II)-guanine ternary complex

In order to investigate the effect of the Pt(II) ion on the stacking interaction between tryptophan and a guanine base, the quenching of Trp fluorescence was monitored for some systems in the absence and presence of the metal ion, and the association constants were obtained by the analysis of Eadie-Hofstee plots. All spectral data suggested that the stacking interaction is enhanced by the Pt(II) coordination to the guanine N7 atom. The result indicates the importance of the metal ion as a bookmark in the specific recognition of a nucleic acid base by an aromatic amino acid residue.     

An X-ray study on the interaction between indole ring and pyridine coenzymes: Crystal structure of 1-methyl-3-carbamoylpyridinium: Indole-3-acetic acid (1:1) monohydrate charge-transfer complex

The crystal and molecular structures of the title complex has been determined by X-ray diffraction methods, as a model for tryptophan residues in protein-pyridine coenzyme interactions. The structure was solved by direct methods and was refined by standard methods (final R = 0.073). The light-green crystals consist of alternate layers of indole-3-acetic acid and 1-methyl-3-carbamoylpyridinium molecules piled up to the c-direction, and are stabilized by the crystal water participating in hydrogen bonds in the a- and b-directions. The parallel stackings and interplanar spacing distances between indole and pyridinium rings strongly suggest a II–II¹ charge transfer from the indole ring to the lowest unoccupied orbital of the pyridinium ring in the ground state. Furthermore, this crystal structure provides evidence that quaternization of the N1 position enhances electron-acceptor properties of pyridine. On the other hand, the proton magnetic resonance spectra suggest that the stacking mode between both rings in solution is very similar to the one observed in the crystal structure.

Rates of Shrinkage and Growth of Air Bubbles Entrained in Wheat Flour Dough

The rates of shrinkage at constant temperature, and growth under a temperature rise below 100°C, of bubbles entrained in wheat flour dough were analyzed and compared with those of a bubble in water. The rate of shrinkage of bubbles in flour dough was controlled by the diffusion of dissolved air from the surface of bubbles to the bulk of flour dough. The apparent diffusion coefficient of the dissolved air in wheat flour dough with the water fraction of 0.49 calculated from the shrinkage of bubbles, was (3.2 ± 1.5) × 10^1?1 m²/sec (19°C), and (6.4 ± 2.0) × 10^?11 m²/sec (42°C). However, the growth behavior of bubbles in flour dough under a temperature rise was very different from that predicted from the diffusion theory. The critical radius of bubbles to grow was larger than that estimated from the diffusion theory. The mechanism of growth of bubbles in wheat flour dough, which was different from that of a bubble in water, is a subject that needs to be clarified.     

Crystal Structure of Silkworm Bombyx mori JHBP in Complex With 2-Methyl-2,4-Pentanediol: Plasticity of JH-Binding Pocket and Ligand-Induced Conformational Change of the Second Cavity in JHBP

Juvenile hormones (JHs) control a diversity of crucial life events in insects. In Lepidoptera which major agricultural pests belong to, JH signaling is critically controlled by a species-specific high-affinity, low molecular weight JH-binding protein (JHBP) in hemolymph, which transports JH from the site of its synthesis to target tissues. Hence, JHBP is expected to be an excellent target for the development of novel specific insect growth regulators (IGRs) and insecticides. A better understanding of the structural biology of JHBP should pave the way for the structure-based drug design of such compounds. Here, we report the crystal structure of the silkworm Bombyx mori JHBP in complex with two molecules of 2-methyl-2,4-pentanediol (MPD), one molecule (MPD1) bound in the JH-binding pocket while the other (MPD2) in a second cavity. Detailed comparison with the apo-JHBP and JHBP-JH II complex structures previously reported by us led to a number of intriguing findings. First, the JH-binding pocket changes its size in a ligand-dependent manner due to flexibility of the gate α1 helix. Second, MPD1 mimics interactions of the epoxide moiety of JH previously observed in the JHBP-JH complex, and MPD can compete with JH in binding to the JH-binding pocket. We also confirmed that methoprene, which has an MPD-like structure, inhibits the complex formation between JHBP and JH while the unepoxydated JH III (methyl farnesoate) does not. These findings may open the door to the development of novel IGRs targeted against JHBP. Third, binding of MPD to the second cavity of JHBP induces significant conformational changes accompanied with a cavity expansion. This finding, together with MPD2-JHBP interaction mechanism identified in the JHBP-MPD complex, should provide important guidance in the search for the natural ligand of the second cavity.     

Design and synthesis of novel pyrimido[4,5-b]azepine derivatives as HER2/EGFR dual inhibitors

A novel 7,6 fused bicyclic scaffold, pyrimido[4,5-b]azepine was designed to fit into the ATP binding site of the HER2/EGFR proteins. The synthesis of this scaffold was accomplished by an intramolecular Claisen-type condensation. As the results of optimization lead us to 4-anilino and 6-functional groups, we discovered 6-substituted amide derivative 19b, which has a 1-benzothiophen-4-yloxy group attached to the 4-anilino group. An X-ray co-crystal structure of 19b with EGFR demonstrated that the N-1 and N-3 nitrogens of the pyrimido[4,5-b]azepine scaffold make hydrogen-bonding interactions with the main chain NH of Met793 and the side chain of Thr854 via a water-mediated hydrogen bond network, respectively. In addition, the NH proton at the 9-position makes an additional hydrogen bond with the carbonyl group of Met793, as we expected. Compound 19b revealed potent HER2/EGFR kinase (IC₅₀: 24/36 nM) and BT474 cell growth (GI₅₀: 18 nM) inhibitory activities based on its pseudo-irreversible (PI) profile.     

Fundamental Studies on the Aerobic Fermentation

The oxygen uptake rate of aggregated mycelia is decreased to an extent which, in the case of a typical spherical aggregate, could be estimated depending on its diameter, mycelial density, oxygen diffusivity, and so forth. Equations were presented in this paper to evaluate the oxygen uptake rate of an mold pellet. A favorable agreement was found between the calculation and the experiment.     

Consolidation of Soybean Protein Coagulate

The process of dehydration of soybean protein coagulate in expression involves two mechanisms, filtration and consolidation. The filtration process was explained by Ruth’s filtration model. The consolidation process, except for secondary consolidation, was analyzed by the modified consolidation model of Shirato et al., taking into account the compressibility of cake. The modified coefficient of consolidation was not affected significantly by the pressure applied. Evaluation of the modified coefficient of consolidation is of importance for an attempt to improve the current production of soybean protein.
