Genetic linkage maps are indispensable tools in genetic, genomic and breeding studies. As one of genotyping-by-sequencing methods, RAD-Seq (restriction-site associated DNA sequencing) has gained particular popularity for construction of high-density linkage maps. Current RAD analytical tools are being predominantly used for typing codominant markers. However, no genotyping algorithm has been developed for dominant markers (resulting from recognition site disruption). Given their abundance in eukaryotic genomes, utilization of dominant markers would greatly diminish the extensive sequencing effort required for large-scale marker development. In this study, we established, for the first time, a novel statistical framework for de novo dominant genotyping in mapping populations. An integrated package called RADtyping was developed by incorporating both de novo codominant and dominant genotyping algorithms. We demonstrated the superb performance of RADtyping in achieving remarkably high genotyping accuracy based on simulated and real mapping datasets. An introduced species must contend with enormous environmental variation in its introduced range. In this study, we use niche models and ordination analyses to reconstruct changes in genotype, phenotype, and climatic niche of Johnsongrass Sorghum halepense, which is regarded as one of the world's most threatening invasive plants. In the United States, Johnsongrass has rapidly evolved within‐ and among‐population genetic diversity; our results show that genetic differentiation in expanding Johnsongrass populations has resulted in phenotypic variation that is consistent with habitat and climatic variation encountered during its expansion. Moreover, Johnsongrass expanded from agricultural to non‐agricultural habitat, and now, despite occupying overlapping ranges, extant agricultural and non‐agricultural populations are genetically and phenotypically distinct and manifest different plastic responses when encountering environmental variation. Non‐agricultural accessions are broadly distributed in climatic and geographic space and their fitness traits demonstrate plastic responses to common garden conditions that are consistent with local specialization. In contrast, agricultural accessions demonstrate ‘general purpose’ plastic responses and have more restricted climatic niches and geographic distributions. They also grow much larger than non‐agricultural accessions. If these differences are adaptive, our results suggest that adaptation to local habitat variation plays a crucial role in the ecology of this invader. Further, its success relates to its ability to succeed on dual fronts, by responding simultaneously to habitat and climate variability and by capitalizing on differential responses to these factors during its range expansion.  相似文献

半干旱沙漠中樟子松和沙柳造林后土壤有机碳及其组分的小尺度空间分布 半干旱沙漠造林有助于改善土壤功能以及增加土壤有机碳(SOC)固定,但人们对造林后SOC及其不稳定(LOC)组分的小尺度空间分布了解甚少。本研究以毛乌素沙地东南缘樟子松(Pinus sylvestris)和沙柳 (Salix psammophila)为研究对象,量化了距离树体20、80、150和240 cm处SOC、LOC组分及其相关变量的小尺度空间分布。研究结果表明,沙柳和樟子松造林显著提高了SOC、总氮(TN)、可溶性有机碳 (DOC)、微生物碳(MBC)和易氧化有机碳(ROOC)含量;在距离树体20 cm处,0–100 cm土层樟子松SOC 储量比沙柳高27.21%;在距离树体80和150 cm处,沙柳SOC储量分别比樟子松高5.50%和5.66%;与流 沙地相比,在距离树体20、80、150 和240 cm处,沙柳和樟子松SOC储量显著增加了94.90%、39.50%、 27.10%和18.50%;沙柳和樟子松ROOC分别占SOC的14.09%和18.93%。总之,造林促进了半干旱流沙地SOC的积累,樟子松比沙柳分配更多的有机质到距离树体<80 cm范围内的土体中。  相似文献

在野外植被调查、标本采集和资料查询整理的基础上,汇总了察隅河流域种子植物名录,并对流域内植物物种的组成、优势科属、区系地理成分及性质进行分析。运用R语言在属水平上与其周边16个地区的植物区系进行聚类及主成分分析,探讨察隅河流域种子植物区系与其他区系之间的关系。结果表明:(1)察隅河流域共含种子植物138科、689属、2 771种(含变种),其中裸植子物4科12属56种,被子植物134科677属2 715种,被子植物中双子叶植物112科531属2 270种占绝对优势。(2)区内地理成分联系广泛,科的区系划分除世界分布类型外,热带分布型53科(55.21%),温带分布型43科(44.79%);属的区系划分中所有类型均有分布,温带分布型396属(62.07%),热带分布型230属(36.05%);属的分布型与科相比具有更明显的温带性质;植物种类丰富度高但特有成分低,无特有科,仅含12特有属。(3)流域内植被垂直地带性分布较为明显,保留了较多古老孑遗植物,如裸子植物的西藏红豆杉(Taxus wallichiana)、察隅冷杉(Abies chayuensis)和云南松(Pinus yunnanensis)等;由于青藏高原的上升运动,成为杜鹃花属(Rhododendron)、虎耳草属(Saxifraga)、龙胆属(Gentiana)和报春花属(Primula)等新生高山植物区系成分分化繁衍的摇篮。(4)察隅河植物区系属喜马拉雅山南侧热带成分向温带成分过渡的区系性质,与珠峰自然保护区植物区系更为相似。  相似文献

Mouse mast cell protease-4 (mMCP4) is a chymase that has been implicated in cardiovascular diseases, including myocardial infarction (MI). This study tested a direct role of mMCP4 in mouse post-MI cardiac dysfunction and myocardial remodeling. Immunoblot and immunofluorescent double staining demonstrated mMCP4 expression in cardiomyocytes from the infarct zone from mouse heart at 28 day post-MI. At this time point, mMCP4-deficient Mcpt4?/? mice showed no difference in survival from wild-type (WT) control mice, yet demonstrated smaller infarct size, improved cardiac functions, reduced macrophage content but increased T-cell accumulation in the infarct region compared with those of WT littermates. mMCP4-deficiency also reduced cardiomyocyte apoptosis and expression of TGF-β1, p-Smad2, and p-Smad3 in the infarct region, but did not affect collagen deposition or α-smooth muscle actin expression in the same area. Gelatin gel zymography and immunoblot analysis revealed reduced activities of matrix metalloproteinases and expression of cysteinyl cathepsins in the myocardium, macrophages, and T cells from Mcpt4?/? mice. Immunoblot analysis also found reduced p-Smad2 and p-Smad3 in the myocardium from Mcpt4?/? mice, yet fibroblasts from Mcpt4?/? mice showed comparable levels of p-Smad2 and p-Smad3 to those of WT fibroblasts. Flow cytometry, immunoblot analysis, and immunofluorescent staining demonstrated that mMCP4-deficiency reduced the expression of proapoptotic cathepsins in cardiomyocytes and protected cardiomyocytes from H2O2-induced apoptosis. This study established a role of mMCP4 in mouse post-MI dysfunction by regulating myocardial protease expression and cardiomyocyte death without significant impact on myocardial fibrosis or survival post-MI in mice.  相似文献

Protein kinase monopolar spindle 1 plays an important role in spindle assembly checkpoint at the onset of mitosis. Over expression of MPS1 correlated with a wide range of human tumors makes it an attractive target for finding an effective and specific inhibitor. In this work, we performed molecular dynamics simulations of protein MPS1 itself as well as protein bound systems with the inhibitor and natural substrate based on crystal structures. The reported orally bioavailable 1 h-pyrrolo [3,2-c] pyridine inhibitors of MPS1 maintained stable binding in the catalytic site, while natural substrate ATP could not stay. Comparative study of stability and flexibility of three systems reveals position shifting of β-sheet region within the catalytic site, which indicates inhibition mechanism was through stabilizing the β-sheet region. Binding free energies calculated with MM-GB/PBSA method shows different binding affinity for inhibitor and ATP. Finally, interactions between protein and inhibitor during molecular dynamic simulations were measured and counted. Residue Gly605 and Leu654 were suggested as important hot spots for stable binding of inhibitor by molecular dynamic simulation. Our results reveal an important position shifting within catalytic site for non-inhibited proteins. Together with hot spots found by molecular dynamic simulation, the results provide important information of inhibition mechanism and will be referenced for designing novel inhibitors.  相似文献
