Protein and gene networks centred on the regulatory tumour suppressor proteins may be of crucial importance both in carcinogenesis and in the response to chemotherapy. Tumour suppressor protein p53 integrates intracellular data in stress responses, receiving signals and translating these into differential gene expression. Interpretation of the data integrated on p53 may therefore reveal the response to therapy in cancer. Proteomics offers more specific data - closer to "the real action" - than the hitherto more frequently used gene expression profiling. Integrated data analysis may reveal pathways disrupted at several regulatory levels. Ultimately, integrated data analysis may also contribute to finding key underlying cancer genes. We here proposes a Partial Least Squares Regression (PLSR)-based data integration strategy, which allows simultaneous analysis of proteomic data, gene expression data and classical clinical parameters. PLSR collapses multidimensional data into fewer relevant dimensions for data interpretation. PLSR can also aid identification of functionally important modules by also performing comparison to databases on known biological interactions. Further, PLSR allows meaningful visualization of complex datasets, aiding interpretation of the underlying biology. Extracting the true biological causal mechanisms from heterogeneous patient populations is the key to discovery of new therapeutic options in cancer.  相似文献

In prokaryotes, the principal signal transduction systems operating at the level of protein phosphorylation are the two-component systems. A number of hybrid histidine protein kinases in these systems contain several receiver domains, however, the function of these receiver domains is unknown. The RodK kinase in Myxococcus xanthus has an unconventional domain composition with a putative N-terminal sensor domain followed by a histidine kinase domain and three receiver domains. RodK is essential for the spatial coupling of the two morphogenetic events underlying fruiting body formation in M. xanthus, aggregation of cells into nascent fruiting bodies and the subsequent sporulation of these cells. RodK kinase activity is indispensable for RodK activity. By systematically substituting the conserved, phosphorylatable aspartate residues in the three receiver domains, genetic evidence is provided that each receiver domain is important for RodK function and that each receiver domain has a distinct function, which depends on phosphorylation. Biochemical analyses provided indirect evidence for phosphotransfer from the RodK kinase domain to the third receiver domain. This is the first example of a hybrid histidine protein kinase in which four signalling domains have been shown to be required for full activity.  相似文献

The X-ray structure of the homodimeric chaperone CesT is the only structure among the type three secretion system (TTSS) chaperones that shows a domain swap. This swap has potential importance for the mechanism of effector translocation through a TTSS. Here we present two nuclear magnetic resonance strategies exploiting pre-existing structural models and residual dipolar couplings (RDCs), which reveal the unswapped 35.4-kDa dimer to be present in solution. Particularly efficient is the discrimination of a swapped and unswapped structural state performed simultaneously to automatic backbone assignment using only HN-RDCs and carbonyl backbone chemical shifts. This direct approach may prove to be generally useful to rapidly differentiate two structural models.  相似文献

An experimental approach was used to analyze preferences of the burbot (Lota lota) with regard to water depth, substrate type and flow velocity. In total, 30 burbots used in the experiments were caught in the middle reaches of the River Elbe by electro‐fishing. Immediately after capture, they were placed in a 180 L transportation box with aerated freshwater and taken to the research aquarium of the Zoological Museum Hamburg where they were divided into two groups according to total length: group I, 10.0–16.5 cm; group II, 20.0–30.0 cm. Prior to the experiments the fish were adapted to laboratory conditions for four weeks at 20°C in four tanks, each containing 720 L water. For each experiment, three L. lota were transferred to an additional 1350 L experimental tank. After a one‐day adaptation phase each experiment ran for three continuous day and night phases. Burbot preferences were tested for (i) water depth, (ii) substrate size, (iii) water depth and substrate size combined, and (iv) water depth, substrate and flow velocity in combination. Diurnal and nocturnal activities were recorded and analyzed throughout all experiments. Burbots of both length groups showed a significant preference for deeper water depths and large cobble substrate. Substrate type was found to be the dominant factor determining habitat preferences of L. lota when investigated in combination with water depth. In experiments combined with flow velocity, substrate and water depth were the most important factors determining burbot habitat preferences, and flow velocity of minor importance. In general, burbots were most active at night, while daytime activity was much lower. However, in all experimental approaches in the smaller length group the burbots displayed much higher day‐ and night‐time activity than did the individuals in the larger length group.  相似文献

  1. The drastic insect decline has received increasing attention in scientific as well as in public media. Long‐term studies of insect diversity trends are still rare, even though such studies are highly important to assess extent, drivers and potential consequences of insect loss in ecosystems.
  2. To gain insights into carabid diversity trends of ancient and sustainably managed woodlands, we analysed data of carabid beetles from a trapping study that has been run for 24 years in an old nature reserve of Northern Germany, the Lüneburg Heath. We examined temporal changes in several diversity measures (e.g. biomass, species richness, functional diversity and phylogenetic diversity) and tested diverse species traits as predictor variables for species occurrence.

In contrast to recently published long‐term studies of insect diversity, we did not observe a decline in biomass, but in species richness and phylogenetic diversity in carabids at our study site. Additionally, hibernation stage predicted the occurrence probability of carabids: Species hibernating as imagines or both imagines and larvae and breeding in spring showed strongest declines.
  4. We assume the detected trends to be the result of external effects such as climate change and the application of pesticides in the surrounding. Our results suggest that the drivers for the insect decline and the responses are multifaceted. This highlights the importance of long‐term studies with identification of the catches to, at best, species level to support the understanding of mechanisms driving changes in insect diversity and abundance.

Summary In the statocystoid-bearing, flat ciliate Loxodes, the peculiar steady locomotion on submersed substrates (called gliding) was investigated between 1 g and 5.4 g under controlled environmental conditions in a centrifuge microscope. Videorecordings of the movements of large cell populations were processed with an automated analysis procedure. At 1 g, possible sedimentation was fully compensated, and vertical shifts of the population were neutralized because upward and downward orientations of the cells occurred at equal proportions (neutral gravitaxis). With rising gravity the resultant velocity of upward-gliding cells remained unchanged, whereas the velocity of downward-gliding cells increased continuously. Long-term exposure to hypergravity did not generate detectable signs of adaptation. The bipolar orientation of Loxodes persisted even under fivefold normal gravity, but the axis of orientation rotated from the gravity axis in the counterclockwise direction. The data suggest that both gravikinesis and graviorientation of gliding Loxodes are instrumental in perfect neutralization of sedimentation at terrestrial conditions.  相似文献

A method to separate the four major bases (cytosine, guanine, thymine and adenine) and the two minor modified bases (5-methylcytosine and 6N-methyladenine) in DNA has been developed. For optimal separation, several different buffer systems are available for isocratic elution. The 12 5-methylcytosine (5-mC) residues in the plasmid pBR322 can be determined with a deviation of less than 3% of the expected value and have been used for internal standardization. Formic acid hydrolysis of bases and probably of DNA does not lead to the deamination of cytosine or 5-mC and thus can be used routinely for DNA hydrolysis. Adenovirus or baculovirus DNA does not contain detectable amounts of 5-mC. The distribution of 5-mC in hamster cell DNA appears to be nonrandom in that different 5'-CpG-3'-containing restriction sites are methylated to different extents.  相似文献

Microsatellite DNA markers were used to investigate parentage relationships in a population of common cuckoo Cuculus canorus . Thirty adults and 55 nestlings were genotyped at six loci from blood samples collected over a four-year period. To test whether each cuckoo female specialises in parasitising one single host species (Host Preference Hypothesis), the maternal relationships were used to record each female's host choice. The results supported the Host Preference Hypothesis since no female (N=3) was recorded to have parasitised more than one of four congeneric host species breeding in the area. In contrast, the males (N=4) did not show such specialisation since two of them sired offspring reared by different host species.  相似文献

Although electrosurgical instruments are widely used in surgery to cut tissue layers or to achieve hemostasis by coagulation (electrocautery), only little information is available concerning the inflammatory or immune response towards the debris generated. Given the elevated local temperatures required for successful electrocautery, the remaining debris is likely to contain a plethora of compounds entirely novel to the intracorporal setting. A very common in vitro method to study cell migration after mechanical damage is the scratch assay, however, there is no established model for thermomechanical damage to characterise cellular reactions. In this study, we established a new in vitro model to investigate exposure to high temperature in a carefully controlled cell culture system. Heatable thermostat-controlled aluminium stamps were developed to induce local damage in primary human umbilical vein endothelial cells (HUVEC). The thermomechanical damage invoked is reproducibly locally confined, therefore allowing studies, under the same experimental conditions, of cells affected to various degrees as well as of unaffected cells. We show that the unaffected cells surrounding the thermomechanical damage zone are able to migrate into the damaged area, resulting in a complete closure of the ‘wound’ within 48 h. Initial studies have shown that there are significant morphological and biological differences in endothelial cells after thermomechanical damage compared to the mechanical damage inflicted by using the unheated stamp as a control. Accordingly, after thermomechanical damage, cell death as well as cell protection programs were activated. Mononuclear cells adhered in the area adjacent to thermomechanical damage, but not to the zone of mechanical damage. Therefore, our model can help to understand the differences in wound healing during the early phase of regeneration after thermomechanical vs. mechanical damage. Furthermore, this model lends itself to study the response of other cells, thus broadening the range of thermal injuries that can be analysed.  相似文献
