Biological pathways play an important role in the occurrence, development and recovery of complex diseases, such as cancers, which are multifactorial complex diseases that are generally caused by mutation of multiple genes or dysregulation of pathways. We propose a path-specific effect statistic (PSE) to detect the differential specific paths under two conditions (e.g. case VS. control groups, exposure Vs. nonexposure groups). In observational studies, the path-specific effect can be obtained by separately calculating the average causal effect of each directed edge through adjusting for the parent nodes of nodes in the specific path and multiplying them under each condition. Theoretical proofs and a series of simulations are conducted to validate the path-specific effect statistic. Applications are also performed to evaluate its practical performances. A series of simulation studies show that the Type I error rates of PSE with Permutation tests are more stable at the nominal level 0.05 and can accurately detect the differential specific paths when comparing with other methods. Specifically, the power reveals an increasing trends with the enlargement of path-specific effects and its effect differences under two conditions. Besides, the power of PSE is robust to the variation of parent or child node of the nodes on specific paths. Application to real data of Glioblastoma Multiforme (GBM), we successfully identified 14 positive specific pathways in mTOR pathway contributing to survival time of patients with GBM. All codes for automatic searching specific paths linking two continuous variables and adjusting set as well as PSE statistic can be found in supplementary materials.  The proposed PSE statistic can accurately detect the differential specific pathways contributing to complex disease and thus potentially provides new insights and ways to unlock the black box of disease mechanisms.  相似文献

The emergence of mosquitoes that can avoid indoor-deployed interventions, such as treated bed nets and indoor residual spraying, threatens the mainstay of malaria control in Zambia. Furthermore, the requirement for high coverage of these tools poses operational challenges. Spatial repellents are being assessed to supplement these vector control tools, but limitations exist in the residual effect of the repellent and the need for external power or heat for diffusion of the volatiles. A semi-field evaluation of a novel controlled release spatial repellent device (CRD) was conducted in Macha, Zambia. These devices emanate metofluthrin with no need for external power. Devices were deployed in huts within the semi-field system (SFS). Female Anopheles gambiae sensu stricto released within the SFS were trapped overnight by light traps and collected by aspiration the next morning inside and outside of huts to determine the extent of mosquito repellency and the impact on host-seeking and survival. Experiments studied the impact of number of devices as well as the presence of hut occupants. The study was complemented with numerical methods based on computational fluid dynamics to simulate spatial distribution of metofluthrin. Presence of CRDs was associated with significant reductions in indoor counts of mosquitoes, regardless of whether huts were occupied or not. Repellency ranged from 15 to 60% compared to huts with no devices. Reducing the number of devices from 16 to 4 had little impact on repellency. When huts were occupied, indoor mosquito host-seeking was higher in the presence of CRDs, whilst survival was significantly reduced. This study demonstrated that deployment of as few as four CRDs within a hut was associated with reduced indoor mosquito densities. As would be expected, presence of occupants within huts, resulted in greater indoor catches (both with and without devices). The increased indoor mosquito host-seeking and mortality in huts when devices were present may be explained by the excito-repellency activity of metofluthrin. These semi-field experiments provide preliminary data on the utility of CRD spatial repellents to reduce indoor densities of An. gambiae mosquitoes. Studies will further investigate the impact of CRDs on mosquito behaviour as well as epidemiological protective efficacy.  相似文献

Home gardens have received increasing attention and have been insistently presented as hotspots for agro-biodiversity over the last decades. However, apart from their exceptional high plant species diversity, there is little quantitative evidence of the effectiveness of plant species conservation in home gardens. This study examined this issue by assessing (i) the size and membership of garden flora and the contribution to the maintenance of the national flora, (ii) how home garden flora connects to the larger ecosystem it belongs to and (iii) the conservation status of plant species at the home garden level. 360 home gardens distributed in three agro-ecological zones and nine phyto-geographical districts in Benin were visited and inventoried. Diversity parameters at different taxonomic levels were calculated. Species accumulation and spatial occupancy, multivariate methods and rarity index were also used for data analysis. Findings showed that the 360 studied home gardens hosted up to 14.21% of plant species and 44.32% of plant families of the national flora. Home garden flora was constantly dominated by exotic plant species but strongly connected to their surrounding ecosystems, being composed of at least 60% of plant species from their phyto-geographical districts. Finally, home garden plant species were mostly rare and threatened at the home garden level. In this study, we acknowledge the contribution of home gardens to the maintenance of plant species diversity at regional and global levels than local level. Based on the observed prevalence of exotic species, HG effectiveness in sustainably conserving native plant species biodiversity remains questionable.  相似文献

Most Central African rainforests are characterized by a remarkable abundance of light‐demanding canopy species: long‐lived pioneers (LLP) and non‐pioneer light demanders (NPLD). A popular explanation is that these forests are still recovering from intense slash‐and‐burn farming activities, which abruptly ended in the 19th century. This “human disturbance” hypothesis has never been tested against spatial distribution patterns of these light demanders. Here, we focus on the 28 most abundant LLP and NPLD from 250 one‐ha plots distributed along eight parallel transects (~50 km) in the Yangambi forest. Four species of short‐lived pioneers (SLP) and a single abundant shade‐tolerant species (Gilbertiodendron dewevrei) were used as reference because they are known to be strongly aggregated in recently disturbed patches (SLP) or along watercourses (G. dewevrei). Results show that SLP species are strongly aggregated with clear spatial autocorrelation of their diameter. This confirms that they colonized the patch following a one‐time disturbance event. In contrast, LLP and NPLD species have random or weakly aggregated distribution, mostly without spatial autocorrelation of their diameter. This does not unambiguously confirm the “human disturbance” hypothesis. Alternatively, their abundance might be explained by their deciduousness, which gave them a competitive advantage during long‐term drying of the late Holocene. Additionally, a canonical correspondence analysis showed that the observed LLP and NPLD distributions are not explained by environmental variables, strongly contrasting with the results for the reference species G. dewevrei, which is clearly aggregated along watercourses. We conclude that the abundance of LLP and NPLD species in Yangambi cannot be unambiguously attributed to past human disturbances or environmental variables. An alternative explanation is that present‐day forest composition is a result of adaptation to late‐Holocene drying. However, results are inconclusive and additional data are needed to confirm this alternative hypothesis.  相似文献

Background

Understanding the functional diversity of home gardens and their socio-ecological determinants is essential for mainstreaming these agroforestry practices into agrobiodiversity conservation strategies. This paper analyzed functional diversity of home gardens, identified the socio-ecological drivers of functions assigned to them, and assessed the agrobiodiversity benefits of home gardens functions.

Methods

Using data on occurring species in home garden (HG) and functions assigned to each species by the gardeners, the study combined clustering and discriminant canonical analyses to explore the functional diversity of 360 home gardens in Benin, West Africa. Next, multinomial logistic models and chi-square tests were used to analyze the effect of socio-demographic characteristics of gardeners (age, gender, and education level), agro-ecological zones (humid, sub-humid, and semi-arid), and management regime (single and multiple managers) on the possession of a functional type of home gardens. Generalized linear models were used to assess the effect of the functions of home gardens and the determinant factor on their potential in conserving agrobiodiversity.

Results

Seven functional groups of home gardens, four with specific functions (food, medicinal, or both food and medicinal) and three with multiple functions (more than two main functions), were found. Women owned most of home gardens with primarily food plant production purpose while men owned most of home gardens with primarily medicinal plant production purposes. Finding also showed that multifunctional home gardens had higher plant species diversity. Specifically, crops and crop wild relatives occurred mainly in home gardens with food function while wild plant species were mostly found in home gardens with mainly medicinal function.

Conclusions

Home gardening is driven by functions beyond food production. These functions are mostly related to direct and extractive values of home gardens. Functions of home gardens were gendered, with women mostly involved in home food gardens, and contribute to maintenance of crops and crop wild relatives while men were mostly home medicinal gardeners and contribute to the maintenance of wild plant species in home gardens. Although multiple functional home gardens were related to higher plant diversity, there was no guarantee for long-term maintenance of plant species in home gardens.

Dry, fresh uredospores ofPuccinia recondita that have been killed by infra-red radiation showed no striking ultrastructural differences from dry, fresh, viable uredospores. Numerous spherical and elipsoidal mitochondria with distinct and deep cristae, ribosomes, endoplasmic reticulum and convoluted plasmalemma were well shown by both.When moistened and incubated, killed uredospores lost ultrastructural organization, whereas moistened, viable, fresh uredospores imbibed moisture, became more spherical and germination commenced. A more or less centrally located nucleus was seen with the double membrane invaginated at some points. The advance of the germ tube was initially by enzymic degradation and concluded by mechanical disruption of the degraded pore plug. The mitochondria and the endoplasmic reticulum increased in number and the stored lipid bodies were gradually depleted as germination progressed.Features known as the foamy cytoplasm and folded membranes were seen in the germinating uredospores only. It was suggested that the foamy cytoplasm could be functionally similar to the glyoxisome because of the close association of the former to lipid bodies. Sclerophrys perreti is a critically endangered Nigerian native frog currently imperilled by human activities. A better understanding of its potential distribution and habitat suitability will aid in conservation; however, such knowledge is limited for S. perreti. Herein, we used a species distribution model (SDM) approach with all known occurrence data (n = 22) from our field surveys and primary literature, and environmental variable predictors (19 bioclimatic variables, elevation and land cover) to elucidate habitat suitability and impact of climate change on this species. The SDM showed that temperature and precipitation were the predictors of habitat suitability for S. perreti with precipitation seasonality as the strongest predictor of habitat suitability. The following variable also had a significant effect on habitat suitability: temperature seasonality, temperature annual range, precipitation of driest month, mean temperature of wettest quarter and isothermality. The model predicted current suitable habitat for S. perreti covering an area of 1,115 km2. However, this habitat is predicted to experience 60% reduction by 2050 owing to changes in temperature and precipitation. SDM also showed that suitable habitat exists in south-eastern range of the inselberg with predicted low impact of climate change compared to other ranges. Therefore, this study recommends improved conservation measures through collaborations and stakeholder's meeting with local farmers for the management and protection of S. perreti.  相似文献

Field litterbag studies were conducted in the 2000 rainy season and the 2000/2001 dry season along the transect of West African major agroecological zones (agroeco-zones) to measure the decomposition of, and N and P release from 5 plant residues (leaves of woody species) with increasing quality: Dactyladenia barteri, Pterocarpus santalinoides, Alchornea cordifolia, Senna siamea and Gliricidia sepium. The decomposition rate constant (wk−1) ranged from 0.034 (Dactyladenia, subhumid zone) to 0.49 (Gliricidia, humid zone) in the rainy season, and from 0.01 (Dactyladenia, subhumid zone) to 0.235 (Pterocarpus, arid zone) in the dry season. The direct correlation between the decomposition rate of plant residues and their quality was only valid in agroeco-zones where there is not moisture stress. Similarly, the direct correlation between the decomposition rate of plant residues and moisture availability was only valid for plant residues with high quality. The decomposition rate of the low quality plant residue could increase from humid to arid zone in West Africa. In the arid zone, the low quality plant residue could also decompose faster than high quality plant residue. The climate-residue quality interactive effects on plant residue decomposition in West Africa were attributed to the feedback of low quality plant residue’s mulching effect, soil fauna and appreciable photodegradation in dry regions. A decomposition equation that could be used to predict the decomposition rate of plant residues with various qualities across agroeco-zones in West Africa was obtained from this study. The equation was expressed as follow: k = 0.122 − 0.000747*PRQI2− 0.0233*PRQI*CI + 0.00337*CI* PRQI2, in which k is the decomposition rate constant (wk−1), PRQI the plant residue quality index, and CI the climate index (ratio of rainfall to sunshine hours cumulative during the entire decomposition). The response of N and P release from plant residues to residue quality and climate was similar to that of residue decomposition. At the late stage of the dry season decomposition, the high C/N and C/P ratio plant residue (Dactyladenia leaves) that immobilized N and P in wet zones showed a release of N and P in the dry zone.
