Bayesian flux balance analysis applied to a skeletal muscle metabolic model   总被引:1,自引:0,他引:1  
In this article, the steady state condition for the multi-compartment models for cellular metabolism is considered. The problem is to estimate the reaction and transport fluxes, as well as the concentrations in venous blood when the stoichiometry and bound constraints for the fluxes and the concentrations are given. The problem has been addressed previously by a number of authors, and optimization-based approaches as well as extreme pathway analysis have been proposed. These approaches are briefly discussed here. The main emphasis of this work is a Bayesian statistical approach to the flux balance analysis (FBA). We show how the bound constraints and optimality conditions such as maximizing the oxidative phosphorylation flux can be incorporated into the model in the Bayesian framework by proper construction of the prior densities. We propose an effective Markov chain Monte Carlo (MCMC) scheme to explore the posterior densities, and compare the results with those obtained via the previously studied linear programming (LP) approach. The proposed methodology, which is applied here to a two-compartment model for skeletal muscle metabolism, can be extended to more complex models.  相似文献

An approach to predicting folding nuclei in globular proteins with known three-dimensional structures is proposed. This approach is based on the pinpointing of the lowest saddle points on the barrier between the unfolded state and native structure on the free-energy landscape of a protein chain; the proposed technique uses the dynamic programming method. A comparison of calculation results with experimental data on the folding nuclei of 21 proteins shows that the model provides good Φ value predictions for protein structures determined by X-ray analysis and, less successfully, in structures determined by nuclear magnetic resonance. Consideration of the whole ensemble of transition states provides a better prediction of folding nuclei than consideration of only transition states with lowest free energies. In addition, we predict the location of folding nuclei in three-dimensional structures of some proteins whose folding kinetics is being studied, but there is no experimental evidence concerning their folding nuclei.  相似文献

In many animals, including humans, interactions with caring parents can have long-lasting effects on offspring sensitivity to stressors. However, whether these parental effects impact offspring fitness in nature is often unclear. In addition, despite evidence that maternal care can influence offspring behaviour via epigenetic alterations to the genome, it remains unclear whether paternal care has similar effects. Here, we show in three-spined sticklebacks, a fish in which fathers are the sole provider of offspring care, that the direct care provided by fathers affects offspring anxiety and the potential for epigenetic alterations to the offspring genome. We find that families are differentially vulnerable to early stress and fathers can compensate for this differential sensitivity with the quality of their care. This variation in paternal care is also linked to the expression in offspring brains of a DNA methyltransferase (Dnmt3a) responsible for de novo methylation. We show that these paternal effects are potentially adaptive and anxious offspring are unlikely to survive an encounter with a predator. By supplying offspring care, fathers reduce offspring anxiety thereby increasing the survival of their offspring—not in the traditional sense through resource provisioning but through an epigenetic effect on offspring behavioural development.  相似文献

Individual variation in nutritional status has direct implications for fitness and thus is crucial in shaping patterns of life-history variation. Nevertheless, it is difficult to measure in natural populations, especially in humans. Here, we used longitudinal data on individual life-histories and annual crop yield variation collected from pre-industrial Finnish populations experiencing natural mortality and fertility to test the validity of first birth interval (FBI; time between marriage and first birth) as a surrogate measure of nutritional status. We evaluated whether women with different socio-economic groups differ in length of FBI, whether women of poorer socio-economic status and experiencing lower crop yields conceive slower following marriage, and whether shorter FBI is associated with higher lifetime breeding success. We found that poorer women had longer FBI and reduced probability of giving birth in months with low food availability, while the FBI of richer women was not affected by variation in food availability. Women with shorter FBI achieved higher lifetime breeding success and a faster reproductive rate. This is, to our knowledge, the first study to show a direct relationship between environmental conditions and speed of childbirth following marriage, highlighting the value of FBI as an indicator of nutritional status when direct data are lacking.  相似文献

Tracing dietary origins of the predatory beetle Propylea japonica (Thunberg) (Coleoptera: Coccinellidae) aids understanding their roles in the food web and provides information to develop strategies for effective conservation in agroecosystems comprised of wheat [Triticum aestivum L. (Poaceae)], cotton [Hirsutum spp. (Malvaceae)], and maize [Zea mays L. (Poaceae)]. Intrinsic markers of carbon and nitrogen stable isotope ratios (δ13C and δ15N) in P. japonica need to be developed to ascertain the source(s) of diet. Experiments were carried out to examine the changes of δ13C and δ15N among the three crops, pests (wheat, cotton, and maize aphids; all Hemiptera: Aphididae), and P. japonica fed on aphids of each of the three crops. Results indicated that δ13C values in P. japonica fed on wheat, cotton, and maize aphids were ?27.2 to ?26.5‰, ?24.2 to ?23.9‰, and ?11.0 to ?10.7‰, respectively, whereas their δ15N values were 1.1 to 2.9‰, 6.0 to 7.4‰, and ?0.6 to 0.1‰, respectively. δ13C and δ15N plots clearly identify the three crops, the dietary origins of the aphids, and the host origins of the aphid prey consumed by the ladybird beetles, as each pathway displays a non‐overlapping pattern. Based on the values of δ13C and δ15N of the three food webs, dietary origins can be traced in the predatory beetle P. japonica derived from wheat, cotton, and maize crops.  相似文献

本研究通过杂交构建肺形侧耳同核异质菌株N1M1、N1M2和同质异核菌株N1M1、N2M1,比较菌丝形态与生长速度、营养成分以及常见的细胞核基因与线粒体基因的表达量,分析线粒体基因对肺形侧耳菌丝的影响,探讨线粒体基因与核基因的相互作用。由菌丝生长情况可知N1M1和N1M2菌丝形态相似,生长速度差异不显著,N1M1和N2M1菌丝形态差异大,生长速度差异极显著,在菌丝形态与生长速度上细胞核基因作用大于线粒体基因。进一步检测菌株中的主要营养成分发现必需氨基酸与总水解氨基酸含量差异显著,菌株N1M2蛋白含量显著高于N1M1,N1M1维生素C含量是N1M2的1.67倍,菌株N2M1多糖和蛋白含量显著高于N1M1,铁和维生素C含量显著低于N1M1。所以细胞核基因、线粒体基因都能影响肺形侧耳营养成分含量。检测同核异质菌株N1M1、N1M2的7个细胞核常见基因的表达情况发现,N1M2菌丝中6个细胞核基因的表达量都显著高于N1M1,这表明肺形侧耳线粒体基因的不同会影响核基因的表达;同质异核菌株N1M1、N2M1的14个线粒体普通编码蛋白基因表达差异显著,这说明线粒体基因的表达量会因核基因的不同有所差异。综上,肺形侧耳线粒体基因和细胞核基因能够相互影响,共同作用于生命活动。  相似文献

为了了解菊黄东方鲀(Takifugu flavidus)、暗纹东方鲀(T.obscurus)及其杂交F1代的肌肉营养特征,利用生物化学方法,从每类实验样本中取9尾对其肌肉中的粗蛋白、粗脂肪、水分、粗灰分和氨基酸成分进行了测定和分析。结果显示:(1)杂交F1代在生长方面具有明显的杂交优势,与亲本之间存在着显著差异(P0.05),杂交F1代的体重为其亲本的1.48~1.77倍;(2)杂交F1代肌肉水分含量与其母本含量相近,但粗脂肪含量均较亲本少(P0.05),粗蛋白含量则与亲本差异不显著(P0.05);(3)除色氨酸和胱氨酸外,16种氨基酸均在肌肉样本中被检测到,除甲硫氨酸外,其余15种氨基酸间含量均存在着显著性差异(P0.05)。菊黄东方鲀(♀)×暗纹东方鲀(♂)杂交F1代的总氨基酸含量最高,而暗纹东方鲀(♀)×菊黄东方鲀(♂)F1代总氨基酸含量则介于两亲本之间。对其必需氨基酸总量进行分析发现,菊黄东方鲀与其正反杂交F1代之间均存在显著性差异(P0.05),而暗纹东方鲀与其正反杂交F1代之间差异不显著(P0.05);(4)肌肉营养品质评价结果表明,菊黄东方鲀(♀)×暗纹东方鲀(♂)杂交F1代的鲜味氨基酸含量为26.68%,明显高于双亲样本(菊黄东方鲀22.28%、暗纹东方鲀25.20%),而暗纹东方鲀(♀)×菊黄东方鲀(♂)F1代的鲜味氨基酸总量(23.30%)较其父本偏高,但低于其母本。研究结果表明,杂交东方鲀的肌肉营养综合了双亲的优良特性,特别是是菊黄东方鲀(♀)×暗纹东方鲀(♂)杂交F1代,拥有最高的鲜味氨基酸含量,具有推广价值。  相似文献

Background

Biomedical data available to researchers and clinicians have increased dramatically over the past years because of the exponential growth of knowledge in medical biology. It is difficult for curators to go through all of the unstructured documents so as to curate the information to the database. Associating genes with diseases is important because it is a fundamental challenge in human health with applications to understanding disease properties and developing new techniques for prevention, diagnosis and therapy.

Methods

Our study uses the automatic rule-learning approach to gene–disease relationship extraction. We first prepare the experimental corpus from MEDLINE and OMIM. A parser is applied to produce some grammatical information. We then learn all possible rules that discriminate relevant from irrelevant sentences. After that, we compute the scores of the learned rules in order to select rules of interest. As a result, a set of rules is generated.

Results

We produce the learned rules automatically from the 1000 positive and 1000 negative sentences. The test set includes 400 sentences composed of 200 positives and 200 negatives. Precision, recall and F-score served as our evaluation metrics. The results reveal that the maximal precision rate is 77.8% and the maximal recall rate is 63.5%. The maximal F-score is 66.9% where the precision rate is 70.6% and the recall rate is 63.5%.

Conclusions

We employ the rule-learning approach to extract gene–disease relationships. Our main contributions are to build rules automatically and to support a more complete set of rules than a manually generated one. The experiments show exhilarating results and some improving efforts will be made in the future.  相似文献
