Soils provide the largest terrestrial carbon store, the largest atmospheric CO2 source, the largest terrestrial N2O source and the largest terrestrial CH4 sink, as mediated through root and soil microbial processes. A change in land use or management can alter these soil processes such that net greenhouse gas exchange may increase or decrease. We measured soil–atmosphere exchange of CO2, N2O and CH4 in four adjacent land‐use systems (native eucalypt woodland, clover‐grass pasture, Pinus radiata and Eucalyptus globulus plantation) for short, but continuous, periods between October 2005 and June 2006 using an automated trace gas measurement system near Albany in southwest Western Australia. Mean N2O emission in the pasture was 26.6 μg N m−2 h−1, significantly greater than in the natural and managed forests (< 2.0 μg N m−2 h−1). N2O emission from pasture soil increased after rainfall events (up to 100 μg N m−2 h−1) and as soil water content increased into winter, whereas no soil water response was detected in the forest systems. Gross nitrification through 15N isotope dilution in all land‐use systems was small at water holding capacity < 30%, and under optimum soil water conditions gross nitrification ranged between < 0.1 and 1.0 mg N kg−1 h−1, being least in the native woodland/eucalypt plantation < pine plantation < pasture. Forest soils were a constant CH4 sink, up to −20 μg C m−2 h−1 in the native woodland. Pasture soil was an occasional CH4 source, but weak CH4 sink overall (−3 μg C m−2 h−1). There were no strong correlations (R < 0.4) between CH4 flux and soil moisture or temperature. Soil CO2 emissions (35–55 mg C m−2 h−1) correlated with soil water content (R < 0.5) in all but the E. globulus plantation. Soil N2O emissions from improved pastures can be considerable and comparable with intensively managed, irrigated and fertilised dairy pastures. In all land uses, soil N2O emissions exceeded soil CH4 uptake on a carbon dioxide equivalent basis. Overall, afforestation of improved pastures (i) decreases soil N2O emissions and (ii) increases soil CH4 uptake.

In an earlier special issue of this journal, Marsh & Greer summarized forest land use in Sabah at that time and gave an introduction to the Danum Valley Conservation Area. Since that assessment, during the period 1990-2010, the forests of Sabah and particularly those of the ca 10 000 km(2) concession managed on behalf of the State by Yayasan Sabah (the Sabah Foundation) have been subject to continual, industrial harvesting, including the premature re-logging of extensive tracts of previously only once-logged forest and large-scale conversion of natural forests to agricultural plantations. Over the same period, however, significant areas of previously unprotected pristine forest have been formally gazetted as conservation areas, while much of the forest to the north, the south and the east of the Danum Valley Conservation Area (the Ulu Segama and Malua Forest Reserves) has been given added protection and new forest restoration initiatives have been launched. This paper analyses these forest-management and land-use changes in Sabah during the period 1990-2010, with a focus on the Yayasan Sabah Forest Management Area. Important new conservation and forest restoration and rehabilitation initiatives within its borders are given particular emphasis.

With a focus on the Danum Valley area of Sabah, Malaysian Borneo, this special issue has as its theme the future of tropical rainforests in a changing landscape and climate. The global environmental context to the issue is briefly given before the contents and rationale of the issue are summarized. Most of the papers are based on research carried out as part of the Royal Society South East Asia Rainforest Research Programme. The issue is divided into five sections: (i) the historical land-use and land management context; (ii) implications of land-use change for atmospheric chemistry and climate change; (iii) impacts of logging, forest fragmentation (particularly within an oil palm plantation landscape) and forest restoration on ecosystems and their functioning; (iv) the response and resilience of rainforest systems to climatic and land-use change; and (v) the scientific messages and policy implications arising from the research findings presented in the issue.

Aim To investigate the long‐term changes in aquatic vegetation in a lowland, shallow lake, and to assess the relationship between aquatic vegetation and natural and anthropogenic catchment changes. Location Gundsømagle Sø, Zealand, Denmark: a shallow (mean depth 1.2 m), hypereutrophic lake (mean annual total phosphorus (TP) c. 700 μg TP L?1) located in a predominantly agricultural catchment (88% cultivated land). The lake is presently devoid of macrophytes. Methods One hundred and forty‐seven contiguous samples from a sediment core (taken in 2000) were analysed for macrofossil remains together with loss‐on‐ignition and dry weight. From an earlier sediment core (taken in 1992), 67 samples were analysed for pollen and the two cores were correlated using the ignition residue profiles. Core chronology was determined by 210Pb and 137Cs dating of the recent lake sediments, while older sediments were dated by pollen‐stratigraphical correlation, as 14C dating proved problematical. Aquatic macrofossil abundance was used to reconstruct past changes in the lake's plant community and water‐level. The contemporary catchment land‐use change was inferred from sedimentary pollen data, and soil erosion to the lake was deduced from the minerogenic content of the lake sediments. Results The macrofossil record covers the last 7000 years, but aquatic plant remains were scarce prior to c. 1300 bc . After this date the abundance of submerged and emergent macrophyte remains increased dramatically, paralleled by an increase in sediment minerogenic matter and non‐arboreal pollen (NAP). Aquatic plant remains were abundant for more than 3000 years until the mid 1900s. Macrofossils of Linum usitatissimum (L.) (flax) and high pollen percentages of ‘Cannabis type’ (hemp) were recorded in periods between c. 1150 bc and 1800 ad . Main conclusions Our study suggests that, between c. 5000 bc and 1300 bc , the submerged plant community was confined to the littoral zone. From 1300 bc onwards, the submerged macrophyte vegetation expanded rapidly across the lake bed, presumably as a response to lake shallowing caused by a combination of climatic‐induced water‐level lowering and enhanced erosional infilling of the lake basin due to intensified anthropogenic activities in the catchment. The lake was meso‐eutrophic and had an extensive and diverse aquatic flora for more than 3000 years, until the middle of the twentieth century. In periods between c. 1150 bc and 1800 ad , the lake experienced direct anthropogenic impact from retting of fibre plants (Linum and Cannabis). Over the last 200 years, erosional infilling of the lake basin increased drastically, probably as a result of agricultural intensification. In the twentieth century, the lake was strongly affected by nutrient enrichment from both point sources (sewage from built‐up areas) and diffuse agricultural run‐off which led to hypertrophic conditions and the collapse of the submerged vegetation c. 1950–60. The concept of ‘naturalness’ and the implications for lake conservation are discussed.

Intensification of Brazilian cattle ranching systems has attracted both national and international attention due to its direct relation with Amazon deforestation on the one hand and increasing demand of the global population for meat on the other. Since Brazilian cattle ranching is predominantly pasture-based, we particularly focus on pasture management. We summarize the most recurrent opportunities and risks associated with pasture intensification that are brought up within scientific and political dialogues, and discuss them within the Brazilian context. We argue that sustainable intensification of pasturelands in Brazil is a viable way to increase agricultural output while simultaneously sparing land for nature. Since environmental degradation is often associated with low-yield extensive systems in Brazil, it is possible to obtain higher yields, while reversing degradation, by adopting practices like rotational grazing, incorporation of legumes and integrated crop-livestock-forestry systems. Technical assistance is however essential, particularly for small- and medium-scale farmers. Sound complementary policies and good governance must accompany these measures so that a ‘rebound effect’ does not lead to increased deforestation and other adverse social and environmental impacts. It is also important that animal welfare is not compromised. Although the discussion is presented with respect to Brazil, some aspects are relevant to other developing countries.

Bacterial gut symbiont communities are critical for the health of many insect species. However, little is known about how microbial communities vary among host species or how they respond to anthropogenic disturbances. Bacterial communities that differ in richness or composition may vary in their ability to provide nutrients or defenses. We used deep sequencing to investigate gut microbiota of three species in the genus Bombus (bumble bees). Bombus are among the most economically and ecologically important non-managed pollinators. Some species have experienced dramatic declines, probably due to pathogens and land-use change. We examined variation within and across bee species and between semi-natural and conventional agricultural habitats. We categorized as ‘core bacteria'' any operational taxonomic units (OTUs) with closest hits to sequences previously found exclusively or primarily in the guts of honey bees and bumble bees (genera Apis and Bombus). Microbial community composition differed among bee species. Richness, defined as number of bacterial OTUs, was highest for B. bimaculatus and B. impatiens. For B. bimaculatus, this was due to high richness of non-core bacteria. We found little effect of habitat on microbial communities. Richness of non-core bacteria was negatively associated with bacterial abundance in individual bees, possibly due to deeper sampling of non-core bacteria in bees with low populations of core bacteria. Infection by the gut parasite Crithidia was negatively associated with abundance of the core bacterium Gilliamella and positively associated with richness of non-core bacteria. Our results indicate that Bombus species have distinctive gut communities, and community-level variation is associated with pathogen infection.

Are soils in urban ecosystems compacted? A citywide analysis
Soil compaction adversely influences most terrestrial ecosystem services on which humans depend. This global problem, affecting over 68 million ha of agricultural land alone, is a major driver of soil erosion, increases flood frequency and reduces groundwater recharge. Agricultural soil compaction has been intensively studied, but there are no systematic studies investigating the extent of compaction in urban ecosystems, despite the repercussions for ecosystem function. Urban areas are the fastest growing land-use type globally, and are often assumed to have highly compacted soils with compromised functionality. Here, we use bulk density (BD) measurements, taken to 14 cm depth at a citywide scale, to compare the extent of surface soil compaction between different urban greenspace classes and agricultural soils. Urban soils had a wider BD range than agricultural soils, but were significantly less compacted, with 12 per cent lower mean BD to 7 cm depth. Urban soil BD was lowest under trees and shrubs and highest under herbaceous vegetation (e.g. lawns). BD values were similar to many semi-natural habitats, particularly those underlying woody vegetation. These results establish that, across a typical UK city, urban soils were in better physical condition than agricultural soils and can contribute to ecosystem service provision.
