Substitution processes are of two sorts: origination processes record the times at which nucleotide mutations that ultimately fix in the population first appear, and fixation processes record the times at which they actually fix. Substitution processes may be generated by combining models of population genetics—here the symmetrical-neutral, overdominance, underdominance, TIM, and SAS-CFF models—with the infinite-sites, no-recombination model of the gene. This paper is mainly concerned with a computer simulation study of these substitution processes. The rate of substitution is shown to be remarkably insensitive to the strength of selection for models with strong balancing selection caused by the genealogical drift of mutations through alleles held in the population by selection. The origination process is shown to be more regular than Poisson for the overdominance, TIM, and SAS-CFF models but more clustered for the underdominance model. A class of point processes called Sawyer processes is introduced to help explain these observations as well as the observation that the times between successive originations are nearly uncorrelated. Fixation processes are shown to be more complex than origination processes, with regularly spaced bursts of multiple fixations. An approximation to the fixation process is described. One important conclusion is that protein evolution is not easily reconciled with any of these models without adding perturbations that recur on a time scale that is commensurate with that of molecular evolution.  相似文献

Information on the ecology of New Guinea streams is meagre, and data are needed on the trophic basis of aquatic production in rivers such as the Sepik in Papua New Guinea which have low fish yields. This study investigates the relationship between riparian shading (from savanna grassland to primary rainforest), algal and detrital food, and macroinvertebrate abundance and community structure in 6 Sepik River tributary streams. A particular aim was to elucidate macroinvertebrate community responses to changes in riparian conditions. All streams supported diverse benthic communities, but morphospecies richness (overall total 64) was less than in streams on the tropical Asian mainland; population densities of benthic invertebrates, by contrast, were similar to those recorded elsewhere. Low diversity could reflect limited taxonomic penetration, but may result from the absence of major groups (Plecoptera, Heptageniidae, Ephemerellidae, Psephenidae, Megaloptera, etc.) which occur on the Asian mainland. Population densities of all 19 of the most abundant macroinvertebrate taxa varied significantly among the 6 study streams, but community composition in each was broadly similar with dominance by Baetidae and (in order of decreasing importance), Leptophlebiidae, Orthocladiinae, Elmidae and Hydropsychidae. Principal components analysis (PCA) undertaken on counts of abundant macroinvertebrate taxa clearly separated samples taken in two streams from the rest. Both streams contained high detrital standing stocks and one was completely shaded by rainforest. Stepwise multiple-regression analysis indicated that population densities of the majority of abundant taxa (11 out of 19) across streams (10 samples per stream; n = 60) were influenced by algae and/or detritus, although standing stocks of these variables were not clearly related to riparian conditions. When regression analysis was repeated on mean counts of taxa per stream (dependent variables) versus features of each stream as a whole (thus n = 6), % shading and detritus were the independent variables yielding significant regression models most frequently, but pH, total-nitrogen loads and algae were also significant predictors of faunal abundance. Further regression analysis, undertaken separately on samples (n = 10) from each stream, confirmed the ability of algae and detritus to account for significant portions of the variance in macroinvertebrate abundance, but the significance of these variables varied among streams with the consequence that responses of individual taxa to algae or detritus was site-specific.Community functional organization — revealed by investigation of macroinvertebrate functional feeding groups (FFGs) — was rather conservative, and streams were codominated by collector-gatherers (mean across 6 streams = 43%) and grazers (36%), followed by filter-feeders (15%) and predators (7%). The shredder FFG was species-poor and comprised only 0.4% of total macroinvertebrate populations; shredders did not exceed 2% of benthic populations in any stream. PCA of FFG abundance data was characterized by poor separation among streams, although there was some evidence of clustering of samples from unshaded sites. The first 2 PCA axes accounted for 84% of the variation in the data suggesting that the poor separation resulted from the general similarity of FFG representation among streams. Although stepwise multiple-regression analysis indicated that algae and detritus accounted for significant proportions of the variations in population density and relative abundance of some FFGs, the response of community functional organization to changes in riparian conditions and algal and detrital food base was weak — unlike the deterministic responses that may be typical of north-temperate streams.  相似文献

A formal mathematical analysis of the substitution process in nucleotide sequence evolution was done in terms of the Markov process. By using matrix algebra theory, the theoretical foundation of Barry and Hartigan's (Stat. Sci. 2:191–210, 1987) and Lanave et al.'s (J. Mol. Evol. 20:86–93, 1984) methods was provided. Extensive computer simulation was used to compare the accuracy and effectiveness of various methods for estimating the evolutionary distance between two nucleotide sequences. It was shown that the multiparameter methods of Lanave et al.'s (J. Mol. Evol. 20:86–93, 1984), Gojobori et al.'s (J. Mol. Evol. 18:414–422, 1982), and Barry and Hartigan's (Stat. Sci. 2:191–210, 1987) are preferable to others for the purpose of phylogenetic analysis when the sequences are long. However, when sequences are short and the evolutionary distance is large, Tajima and Nei's (Mol. Biol. Evol. 1:269–285, 1984) method is superior to others.  相似文献

At elevated atmospheric CO2 concentrations ([CO2]a), photosynthetic capacity (Amax) and root fraction (ηR, the ratio of root to plant dry mass) increased in some studies and decreased in others. Here, we have explored possible causes of this, focusing on the relative magnitudes of the effects of elevated [CO2]a on specific leaf (nm) and plant (np) nitrogen concentrations, leaf mass per unit area (h), and plant nitrogen productivity (α). In our survey of 39 studies with 35 species, we found that elevated [CO2]a led to decreased nm and np in all the studies and to increased h and α in most of the studies. The magnitudes of these changes varied with species and with experimental conditions. Based on a model that integrated [CO2]a-induced changes in leaf nitrogen into a biochemically based model of leaf photosynthesis, we predicted that, to a first approximation, photosynthesis will be upregulated (Amax will increase) when growth at increased [CO2]a leads to increases in h that are larger than decreases in nm. Photosynthesis will be downregulated (Amax will decrease) when increases in h are smaller than decreases in nm. The model suggests that photosynthetic capacity increases at elevated [CO2]a only when additional leaf mesophyll more than compensates the effects of nitrogen dilution. We considered two kinds of regulatory paradigms that could lead to varying responses of ηR to elevated [CO2]a, and compared the predictions of each with the data. A simple static model based on the functional balance concept predicts that ηR should increase when neither np nor h is very responsive to elevated [CO2]a. The quantitative and qualitative agreement of the predictions with data from the literature, however, is poor. A model that predicts ηR from the relative sensitivities of photosynthesis and relative growth rate to elevated [CO2]a corresponds much more closely to the observations. In general, root fraction increases if the response of photosynthesis to [CO2]a is greater than that of relative growth rate.  相似文献

Synopsis Similarities between the freshwater fish faunas of 52 west African rivers have been investigated and three main zoogeographic regions recognized. The Sudanian region includes all rivers from Senegal to the Omo, as well as coastal basins from Ivory Coast to the Cross and the Wouri. The Upper Guinean region comprises the coastal basins from Guinea to Liberia and the Lower Guinean one, the coastal rivers of Cameroon and Gaboon. The Sudanian region can be sub-divided into a Sudanian region sensu stricto, including the Sahelo-Sudanese rivers, and the Eburneo-Ghanean region corresponding to coastal basins from the Cess (or Nipoué, Ivory Coast) to the Pra (Ghana). These delimitations give an highly significant within region faunal homogeneity, even if the effect of geographical proximity between rivers is removed. 21 to 71% of the fish species in each region are endemics. The present patterns of distribution are the result of past climatic and geological events affecting west Africa and, given this framework, the role of alternating wet and dry periods during the early Quarternary is emphasized as well as the importance of mountains as dispersal barriers. Role of recent river connections and links via lagoon is emphasized in explaining river faunal similarities within biogeographical regions.  相似文献

Although the structural design of cellular bone (i.e., bone containing osteocytes that are regularly spaced throughout the bone matrix) dates back to the first occurrence of bone as a tissue in evolution, and although osteocytes represent the most abundant cell type of bone, we know as yet little about the role of the osteocyte in bone metabolism. Osteocytes descend from osteoblasts. They are formed by the incorporation of osteoblasts into the bone matrix. Osteocytes remain in contact with each other and with cells on the bone surface via gap junction–coupled cell processes passing through the matrix via small channels, the canaliculi, that connect the cell body–containing lacunae with each other and with the outside world. During differentiation from osteoblast to mature osteocyte the cells lose a large part of their cell organelles. Their cell processes are packed with microfilaments. In this review we discuss the various theories on osteocyte function that have taken in consideration these special features of osteocytes. These are (1) osteocytes are actively involved in bone turnover; (2) the osteocyte network is through its large cell-matrix contact surface involved in ion exchange; and (3) osteocytes are the mechanosensory cells of bone and play a pivotal role in functional adaptation of bone. In our opinion, especially the last theory offers an exciting concept for which some biomechanical, biochemical, and cell biological evidence is already available and which fully warrants further investigations. © 1994 Wiley-Liss, Inc.  相似文献

The production of anti--fetoprotein monoclonal antibodies for diagnostic use was carried out in a stirred tank fermenter equipped with a double membrane stirrer for bubble free aeration and continuous medium perfusion. A serum-free medium supplemented with 4 mM L-glutamine and 2.0 g/l glucose with a protein content of only 780 g/ml was used for the production process. The harvested antibodies were concentrated 50-fold using a tangential ultrafiltration system and were then purified in a one step purification process by protein G affinity chromatography. The purity of the final product (90%) was controlled by SDS-polyacrylamide gel electrophoresis, gel exclusion chromatography and isoelectric focussing. For further quality controls of the product the immunoglobulin subclass and the isoelectric point were determined and the specificity of the purified mAb was tested by RIA using125I labelled -fetoprotein.1.87 g of purified monoclonal antibodies were produced (90% purity) within 2 weeks. The zooplankton off the north-east coast of England has been the subject of a number of studies focusing on its productivity. It has also been shown to be representative of the zooplankton of much of the western North Sea. The community contains a number of predatory species, three of which are widely described as ‘voracious’, the ctenophorePleurobrachia pileus, the chaetognathSagitta elegans and the hyperiid amphipodThemisto compressa (≡ Parathemisto gaudichaudi). This study investigates the role of these planktonic predators in this community, with special reference to the seasonal changes in predation pressure. The functional response ofPleurobrachia pileus feeding onAcartia was determined from laboratory experiments. It was found to be linear at prey densities typical of UK coastal waters, although the linear relationship appeared to break down at low and high prey densities. Feeding rate data forSagitta elegans were obtained from gut content analysis and published laboratory derived estimates of digestion time. Of the 1,789 individuals examined 198 (11.1%) had food remains in the gut. A linear relationship betweenSagitta length and prey size was established and the daily feeding rate ofSagitta elegans was estimated to be 0.4 prey items d−1 ind−1. For comparative purposes, the proportion of the copepod standing stock removed bySagitta elegans, Pleurobrachia pileus andThemisto gaudichaudi was estimated for each month of the year. From this model it was shown thatThemisto applied the most predation pressure, andSagitta elegans applied the least predation pressure of the three planktonic predators considered. The impact ofPleurobrachia will be to a large extent offset due to its peak of seasonal abundance coinciding with the zooplankton peak in the summer.  相似文献
