The flexibility of different regions of HIV-1 protease was examined by using a database consisting of 73 X-ray structures that differ in terms of sequence, ligands or both. The root-mean-square differences of the backbone for the set of structures were shown to have the same variation with residue number as those obtained from molecular dynamics simulations, normal mode analyses and X-ray B-factors. This supports the idea that observed structural changes provide a measure of the inherent flexibility of the protein, although specific interactions between the protease and the ligand play a secondary role. The results suggest that the potential energy surface of the HIV-1 protease is characterized by many local minima with small energetic differences, some of which are sampled by the different X-ray structures of the HIV-1 protease complexes. Interdomain correlated motions were calculated from the structural fluctuations and the results were also in agreement with molecular dynamics simulations and normal mode analyses. Implications of the results for the drug-resistance engendered by mutations are discussed briefly.  相似文献

The biogeographical history of major groups of bees with worldwide distributions have often been explained through hypotheses based on Gondwanan vicariance or long distance dispersal events, but until recently these hypotheses have been very difficult, if not impossible, to distinguish. New fossil data, comprehensive information on Mesozoic and Cenozoic coastline positions and the availability of phylogenetically informative DNA markers now makes it feasible to test these hypotheses for some groups of bees. This paper presents historical biogeographical analyses of the genus Xylocopa Latreille, based on phylogenetic analyses of species belonging to 22 subgenera using molecular data from two nuclear genes, elongation factor‐1α (EF‐1α) and phosphoenolpyruvate carboxykinase (PEPCK), combined with previously published morphological and mitochondrial data sets. Phylogenetic analyses based on parsimony and likelihood approaches resulted in several groups of subgenera supported by high bootstrap values (>85%): an American group with the Oriental/Palaearctic subgenera Nyctomelitta and Proxylocopa as sister taxa; a geographically diverse group (Xylocopa s.l); and a group consisting of African and Oriental subgenera. The relationships among these three clades and the subgenus Perixylocopa remained unresolved. The Oriental subgenus Biluna was found to be the sister group of all other carpenter bee subgenera included in this study. Using a relaxed molecular clock calibrated using fossil carpenter bees, we show that the major splits in the carpenter bee phylogeny occurred well after the final breakup of Gondwanaland (the separation of South America and Africa, 100 Mya), but before important Miocene fusion events. Ancestral area analysis showed that the genus Xylocopa most likely had an Oriental‐Palaearctic origin and that the present world distribution of Xylocopa subgenera resulted mainly from independent dispersal events. 1. The objectives were (i) to determine experimentally and to model the relationship between mean water velocity and both the mean distance travelled, and the mean time spent, in the drift by freshwater shrimps, Gammarus pulex; (ii) to develop a drift distance–water velocity model from the experimental study, and validate it with field data; (iii) to examine the relationship between drift rate, water velocity and benthic density with the latter expressed as a mean value for the whole stream and a mean value corrected for the distance travelled in the drift. 2. In field experiments at 10 water velocities (0.032–0.962 m s?1), the significant relationship between the mean drift distance and mean water velocity was described both by a power function (power, 0.96) and a linear relationship. The mean drift time was fairly constant at 8.3 s (95% CL ± 0.4). A simple model estimated the drift distance and time spent in the drift by different percentages of the drifting invertebrates. This model predicted correctly the positive relationship between drift rate and water velocity for field data over a year. 3. The relationship between drift rate per hour and the independent variables, water velocity and benthic density, was well described by a multiple‐regression model. Adding temperature and date did not improve model fit. Variations in water velocity and benthic density explained 96% of the variation in nocturnal drift rate (65% to velocity, 31% to benthic density), but only 40% of the variation in diurnal drift rate (29% to velocity, 11% to benthic density). Correcting benthic density for the drift distances did not improve model fit. 4. The significance of this study is that it developed models to predict drift distances and time, values being similar to those obtained in another, larger stream. It also illustrated the importance of spatial scale in the interpretation of drift by showing that when drift distances were taken into account, the impact of drift on the population was higher (4–10% lost day?1) than when drift distances were ignored (usually < 3% lost day?1), especially at a local level.  相似文献

1. Riverine systems consist of a mosaic of patches and habitats linked by diverse processes and supporting highly complex communities. Invertebrates show a high taxonomic and functional diversity in riverine systems and are in several ways important components of these systems. Their distribution patterns, movements and effects on ecological flows, testify to their importance in various landscape ecological processes. This paper reviews the invertebrate literature with respect to patterns and processes in the riverine landscape. 2. The distribution of invertebrates in riverine habitats is governed by a number of factors that typically act at different scales. Hence, the local community structure can be seen as the result of a continuous sorting process through environmental filters ranging from regional or catchment‐wide processes, involving speciation, geological history and climate, to the small‐scale characteristics of individual patches, such as local predation risk, substratum porosity and current velocity. 3. Dispersal is an important process driving invertebrate distribution, linking different ecological systems across boundaries. Dispersal occurs within the aquatic habitat as well as into the terrestrial surrounding, and also over land to other waterbodies. New genetic techniques have contributed significantly to the understanding of aquatic invertebrate dispersal and revealed the importance of factors such as physical barriers, synchrony of emergence and taxonomic affiliation. 4. Invertebrates affect the cycling of nutrients and carbon by being a crucial intermediate link between primary producers, detritus pools or primary consumers, and predators higher up in the trophic hierarchy. Suspension feeders increase the retention of carbon. The subsidies of aquatic invertebrates to the terrestrial ecosystem have been shown to be important, as are reciprocal processes such as the supply of terrestrial invertebrates that fall into the water. 5. Future studies are needed both to advance theoretical aspects of landscape ecology pertaining to the invertebrates in riverine systems and to intensify the experimental testing of hypotheses, for example with respect to the scaling of processes and to linkages between the terrestrial and aquatic systems. Another promising avenue is to take advantage of naturally steep environmental gradients, and of systems disturbed by humans, such as regulated rivers. By comparison with unimpaired reference sites, the mechanisms involved might be identified. The use of `natural' experiments, especially where environmental gradients are steep, is another technique with great potential.  相似文献

Abstract Aim (1) To review briefly global biogeographical patterns in dung beetles (Coleoptera: Scarabaeidae: Scarabaeinae), a group whose evolutionary history has been dominated by ecological specialization to vertebrate dung in warmer climates. (2) To develop hypotheses accounting for the evolution of these patterns. Location Six principal biogeographical regions: Palaearctic, Oriental, Afrotropical, Australasia, Neotropical, Nearctic and five outlying islands or island groups harbouring endemic genera: Caribbean, Madagascar, Mauritius, New Caledonia, New Zealand. Methods Major patterns of tribal, generic and species distribution are investigated using cluster analysis, ordination, parsimony analysis of endemism and track analysis. Attempts are made to resolve biogeographical patterns with findings in the fields of plate tectonics, fossil and evolutionary history, plus phylogeny of both mammals and dung beetles. Results Because of conflict between published findings, it is uncertain at what point in time density of dinosaur dung, mammal dung or both became sufficiently great to select for specialized habits in dung beetles. However, biogeographical evidence would suggest a Mesozoic origin followed by further taxonomic radiation during the Cenozoic, possibly in response to the increasing size and diversity of mammalian dung types in South America and Afro‐Eurasia. Proportional generic distribution in fourteen tribes and subtribes showed four principal biogeographical patterns: (1) southerly biased Gondwanaland distribution, (2) Americas or (3) Madagascar endemism, and (4) northerly biased, Afro‐Eurasian‐centred distribution with limited numbers of genera also widespread in other regions. Proportional composition of faunas in eleven geographical regions indicated three principal distributional centres, East Gondwanaland fragments, Afro‐Eurasia and the Americas. These patterns probably result from three principal long‐term range expansion and vicariance events (Mesozoic: Gondwanaland interchange and fragmentation, Cenozoic: Afro‐Eurasian/Nearctic interchange and the Great American interchange). It is suggested that old vicariance caused by the Mesozoic fragmentation of Gondwanaland leads to a high degree of regional endemism at generic or tribal level across one or more Gondwanaland tracks. In contrast, it is suggested that the more recent Cenozoic range expansions occurred primarily towards northern regions leading to endemism primarily at species level. These Cenozoic radiations were facilitated by the re‐linking of continents, either because of tectonic plate movements (Africa to Eurasia in Miocene), climatically induced sea‐level change (Afro‐Eurasia to Nearctic in Miocene and Pleistocene), or similar coupled with orogenics (Nearctic to Neotropical in Pliocene). Speciation has followed vicariance either because of climatic change or physical barrier development. These recent range expansions probably occurred principally along an Afro‐Eurasian land track to the Nearctic and Neotropical and an Americas land track northwards from the Neotropics to the Nearctic, with limited dispersal from Eurasia to Australia, probably across a sea barrier. This accounts for the overall, spatially constrained, biogeographical pattern comprising large numbers of species‐poor genera endemic to a single biogeographical region and fewer more species‐rich genera, many of which show wider biogeographical distributions. In most southerly regions (Australasia, Madagascar, Neotropical), faunal composition and generic endemism is primarily dominated by elements with Gondwanaland ancestry, which is consistent with the Gondwanaland origin claimed for Scarabaeinae. In Afro‐Eurasia (Palaearctic, Oriental, Afrotropical), generic endemism of monophyletically derived Afro‐Eurasian and widespread lineages is centred in the Afrotropical region and faunal composition is numerically dominated by Afro‐Eurasian and widespread elements. In the Nearctic region, the fauna is jointly dominated by widespread elements, derived from Afro‐Eurasia, and Gondwanaland and Americas elements derived from the Neotropical region. Main conclusions Global biogeographical patterns in scarabaeine dung beetles primarily result from Mesozoic and Cenozoic range expansion events followed by vicariance, although recent dispersal to Australia may have occurred across sea barriers. Detailed phylogenetics research is required to provide data to support dispersal/vicariance hypotheses.  相似文献

The chronology of the first arrival ofHomo in Europe is a rather controversial issue, with most scholars claiming until very recently that there were no permanent human settlements before the middle Pleistocene. However, new findings at Atapuerca, Dmanisi and Orce, as well as the re-evaluation of the evidence from Java, Israel and China indicate a protracted chronology for the arrival of hominids in Eurasia, during late Pliocene/lower Pleistocene times. The systematic study of the macrovertebrate assemblages from circummediterranean sites such as Orce and Dmanisi has shown a faunal replacement at the Plio-Pleistocene boundary, marked by the arrival in Europe of African immigrants such as the hippopotamus, an equid similar to modern grevy’s zebra, a large cercopithecoid and several carnivores, including a giant hyaena, a sabre-tooth and a wild dog. An analysis of the relative frequency of bones and teeth for those species of large mammals preserved in Venta Micena indicates the improbability thatHomo sp. is represented in the fossil assemblage by several bones and no tooth remain. Finally, new data on the stratigraphy of Barranco León are offered, with remarks on the discovery in this locality of lithic artefacts and molar tooth fragment BL5-0.  相似文献
