The crystal structure of glycerol-3-phosphate cytidylyltransferase from B. subtilis (TagD) is about to be solved. Here, we report a testable structure prediction based on the identification by sequence analysis of a superfamily of functionally diverse but structurally similar nucleotide-binding enzymes. We predict that TagD is a member of this family. The most conserved region in this superfamily resembles the ATP-binding HiGH motif of class I aminoacyI-tRNA synthetases. The predicted secondary structure of cytidylyltransferase and its homologues is compatible with the α/β topography of the class I aminoacyl-tRNA synthetases. The hypothesis of similarity of fold is strengthened by sequence-structure alignment and 3D model building using the known structure of tyrosyl tRNA synthetase as template. The proposed 3D model of TagD is plausible both structurally, with a well packed hydrophobic core, and functionally, as the most conserved residues cluster around the putative nucleotide binding site. If correct, the model would imply a very ancient evolutionary link between class I tRNA synthetases and the novel cytidylyltransferase superfamily. © 1995 Wiley-Liss, Inc. 相似文献

Using a variety of homology search methods and multiple alignments, a new extracellular module was identified in (1) agrin, (2) enterokinase, (3) a 63-kDa sea urchin sperm protein, (4) perlecan, (5) the breast cancer marker MUCI (episialin), (6) the cell surface antigen 114/A10, and (7/8) two functionally uncharacterized, probably extracellular, Caenorhabditis elegans proteins. Despite the functional diversity of these adhesive proteins, a common denominator seems to be their existence in heavily glycosylated environments. In addition, the better characterized proteins mentioned above contain all O-glycosidic-linked carbohydrates such as heparan sulfate that contribute considerably to their molecular masses. The common module might regulate or assist binding to neighboring carbohydrate moieties. 相似文献

Summary While numerical methods of classification seek to strictly formalise one part of the classificatory process, a human classifier uses a variety of different approaches to obtain a satisfactory organisation of data. In this paper some means of increasing the flexibility of numerical methods are discussed, in particular the possible uses of the taxonomic hierarchy. It is first necessary to show that higher taxonomic units contain ecologically interesting information. Then, using a two parameter classification method a means of progressing from higher to lower taxonomic units, during analysis and in a data dependent manner, is outlined. A similar procedure is possible with nested samples. However, since the value of a classification resides in its ecological interpretation, an automatic classification requires some means of ascribing meanings to classes. A field experiment was conducted to test the role of structural changes in oak leaves caused by folivory on natural enemy attack of leafmining larvae and pupae of Cameraria sp. nov., while controlling for induced chemical responses. Damaged and intact leaves of Quercus emoryi were sealed with a fluorocarbon telomer in 1988–1989 to prevent release of long-range or contact chemical cues that might be perceived by searching parasitoids and predators. These leaves were attached to Q. emoryi leaves harboring first instars of Cameraria, but otherwise were undamaged. Rates of attack by natural enemies of leafminers in leaves with sealed, damaged leaves attached were significantly greater than those in control leaves, indicating that structural damage alone influences attack by natural enemies. Survival of leafminers in leaves with attached damaged leaves was significantly less than that of controls, suggesting that structural changes in leaves due to folivore feeding affect population dynamics of Cameraria via increased attack by the third trophic level.
Résumé Des expériences ont été faites dans la nature pour évaluer l'influence des modifications structurales provoquées par la défoliation sur les attaques des ennemis naturels des chenilles mineuses et des chrysalides de Cameraria sp. nov. En 1988–89 des feuilles saines et endommagées de Quercus emoryi ont été enduites de télomère de fluorocarbone pour empêcher l'émission d'indicateurs chimiques à distance ou de contact pouvant être utilisés par les parasitoïdes et les prédateurs lors de leur prospection. Ces feuilles ont été attachées à des feuilles apparemment intactes de Q. emoryi mais hébergeant des Cameraria du premier stade. Les attaques par les ennemis naturels des mineuses étaient plus importantes sur feuilles associées à des feuilles endommagées mais enduites de fluorocarbone que sur feuilles témoins, ce qui montre que les dégâts structuraux seuls influent sur les attaques par les ennemis naturels. La survie des mineuses dans les feuilles associées à des feuilles endommagées était plus faible que chez les témoins, ce qui suggère des changements structuraux dans les feuilles provoqués par les phytophages affectant la dynamique de population de Cameraria via une attaque accrue par le troisième niveau trophique.相似文献

Organisms can increase their foraging efficiency by modifying their behaviour according to information about the quality of currently exploited resource patches. Here we examine the effect of food concentration on the foraging strategies of two previously unstudied species of slime mould: Didymium iridis and Didymium bahiense. We studied two main foraging decisions: how long to wait before commencing exploration of the surrounding environment (exploitation strategy) and how intensely to search the environment for new opportunities (exploration strategy). Food concentration did not affect exploitation behaviour in either D. iridis or D. bahiense. Food concentration did affect exploration behaviour in D. iridis, but not in D. bahiense. Encounters with food resources, irrespective of concentration, resulted in increased exploitation and decreased exploration in D. iridis but did not influence foraging behaviour in D. bahiense. We suggest that the varying foraging strategies of slime moulds may have evolved to exploit different resource distributions in their natural environments. Double-strand breaks (DSBs) are among the most lethal DNA lesions, and a variety of pathways have evolved to manage their repair in a timely fashion. One such pathway is homologous recombination (HR), in which information from an undamaged donor site is used as a template for repair. Although many of the biochemical steps of HR are known, the physical movements of chromosomes that must underlie the pairing of homologous sequence during mitotic DSB repair have remained mysterious. Recently, several groups have begun to use a variety of genetic and cell biological tools to study this important question. These studies reveal that both damaged and undamaged loci increase the volume of the nuclear space that they explore after the formation of DSBs. This DSB-induced increase in chromosomal mobility is regulated by many of the same factors that are important during HR, such as ATR-dependent checkpoint activation and the recombinase Rad51, suggesting that this phenomenon may facilitate the search for homology. In this perspective, we review current research into the mobility of chromosomal loci during HR, as well as possible underlying mechanisms, and discuss the critical questions that remain to be answered. Although we focus primarily on recent studies in the budding yeast, Saccharomyces cerevisiae, examples of experiments performed in higher eukaryotes are also included, which reveal that increased mobility of damaged loci is a process conserved throughout evolution. 相似文献

随着农作物种质资源数量的不断增加,种质资源交流的日益频繁以及种质资源利用的逐步深入,农作物种质资源数据库的建设对农作物的应用研究和基础性研究至关重要。上海市农业生物基因中心借助于本中心保存的近21万份种质资源的信息,开发了一套上海农作物种质资源数据库,本文主要阐述了该数据库设计和构建的目的、原则和数据库的架构、运行环境以及主要功能模块。上海农作物种质资源数据库采用了B/S结构,平台系统利用多层逻辑架构实现了对农作物种质资源数据信息的收集、存储、查询、统计分析等功能。外部用户通过浏览器即可访问平台系统,浏览查询种质资源信息。内部管理员可使用平台的受限功能,需要认证成功后才可使用后台管理功能,实现对整个平台数据的管理。注册用户还可通过基因资源数据库提交引种申请,管理员结合管理信息系统实现对外供种全流程的网络化,借此可提高工作效率,增加工作流程的透明度。 相似文献

Phosphorylation is a major post‐translational modification that plays a central role in signaling pathways. Protein kinases phosphorylate substrates (phosphoproteins) by adding phosphate at Ser/Thr or Tyr residues (phosphosites). A large amount of data identifying and describing phosphosites in phosphoproteins has been reported but the specificity of phosphorylation is not fully resolved. In this report, data of kinase‐substrate pairs identified by the Kinase‐Interacting Substrate Screening (KISS) method were used to analyze phosphosites in intrinsically disordered regions (IDRs) of intrinsically disordered proteins. We compared phosphorylated and nonphosphorylated IDRs and found that the phosphorylated IDRs were significantly longer than nonphosphorylated IDRs. The phosphorylated IDR is often the longest IDR (71%) in a phosphoprotein when only a single phosphosite exists in the IDR, and when the phosphoprotein has multiple phosphosites in an IDR(s), the phosphosites are primarily localized in a single IDR (78%) and this IDR is usually the longest one (81%). We constructed a stochastic model of phosphorylation to estimate the effect of IDR length. The model that accounted for IDR length produced more realistic results when compared with a model that excluded the IDR length. We propose that the IDR length is a significant determinant for locating kinase phosphorylation sites in phosphoproteins. 相似文献
