Coronavirus disease 2019 (COVID-19), which is caused by SARS-CoV-2, varies with regard to symptoms and mortality rates among populations. Humoral immunity plays critical roles in SARS-CoV-2 infection and recovery from COVID-19. However, differences in immune responses and clinical features among COVID-19 patients remain largely unknown. Here, we report a database for COVID-19-specific IgG/IgM immune responses and clinical parameters (named COVID-ONE-hi). COVID-ONE-hi is based on the data that contain the IgG/IgM responses to 24 full-length/truncated proteins corresponding to 20 of 28 known SARS-CoV-2 proteins and 199 spike protein peptides against 2360 serum samples collected from 783 COVID-19 patients. In addition, 96 clinical parameters for the 2360 serum samples and basic information for the 783 patients are integrated into the database. Furthermore, COVID-ONE-hi provides a dashboard for defining samples and a one-click analysis pipeline for a single group or paired groups. A set of samples of interest is easily defined by adjusting the scale bars of a variety of parameters. After the “START” button is clicked, one can readily obtain a comprehensive analysis report for further interpretation. COVID-ONE-hi is freely available at www.COVID-ONE.cn.  相似文献

Non-circular plots of whole genomes are natural representations of genomic data aligned along all chromosomes.Currently,there is no specialized graphical user interface(GUI) designed to produce non-circular whole genome diagrams,and the use of existing tools requires considerable coding effort from users.Moreover,such tools also require improvement,including the addition of new functionalities.To address these issues,we developed a new R/Shiny application,named shiny Chromosome,as a GUI for the interactive creation of non-circular whole genome diagrams.shiny Chromosome can be easily installed on personal computers for own use as well as on local or public servers for community use.Publication-quality images can be readily generated and annotated from user input using diverse widgets.shiny Chromosome is deployed at http://150.109.59.144:3838/shiny Chromosome/,http://shiny Chromosome.ncpgr.cn,and https://yimingyu.shinyapps.io/shiny Chromosome for online use.The source code and manual of shiny Chromosome are freely available at https://github.com/venyao/shiny Chromosome.  相似文献

Matrix-assisted laser desorption/ionization (MALDI) imaging of proteolytic peptides from formalin-fixed paraffin embedded (FFPE) tissue sections could be integrated in the portfolio of molecular pathologists for protein localization and tissue classification. However, protein identification can be very tedious using MALDI-time-of-flight (TOF) and post-source decay (PSD)-based fragmentation. Hereby, we implemented an R package and Shiny app to exploit liquid chromatography-tandem mass spectrometry (LC-MS/MS)-based proteomic biomarker discovery data for more specific identification of peaks observed in bottom-up MALDI imaging data. Interspecific brood parasites may use the secondary sexual characters of the hosts to decide which species to parasitize. Hence, species with conspicuous and well-recognisable traits may have higher chances of becoming parasitised. Using North American birds and their frequent brood parasite, the brown-headed cowbird Molothrus ater, we tested the relationship between features of song and plumage coloration of hosts and the frequency of brood parasitism while controlling for several potentially confounding factors. Relying on two sets of analysis, we focused separately on the evolutionary view of the parasite and the host. From the cowbirds perspective, we found that males of heavily parasitized species posit songs with low syllable repertoire size, shorter inter-song interval and have brighter plumage. From the hosts perspective, a phylogenetic analysis revealed similar associations for features of song, but not for plumage characteristics that were unrelated to brood parasitism. These comparative findings may imply that brood parasites choose novel hosts based on heterospecific signals; and/or host species working against sexual selection escape from brood parasitism by evolving inconspicuous sexual signals. Although our data do not allow us to distinguish between these two evolutionary scenarios, our results suggest that selection factors mediating cowbird parasitism via host recognition by heterospecific signals may have an important role in the evolutionary relationship between brood parasites and their hosts.Electronic Supplementary Material Supplementary material is available for this article at  相似文献

ABSTRACT Recent elevation of critically endangered Bahama Orioles (Icterus northropi) to species status prompted us to evaluate their population status, habitat use, and breeding ecology. From surveys, we estimated that at least 141 to 254 individuals remain globally, with 90 to 162, 24 to 44, and 27 to 48 individuals remaining on North Andros Island, Mangrove Cay, and South Andros Island, The Bahamas, respectively. Orioles were observed nesting exclusively in anthropogenic habitat (residential and agricultural land), but home ranges also included nearby pine forest and coppice (dry broadleaf forest). Most nests (40 of 46, or 87%) were in nonnative coconut palm (Cocos nucifera), with native Sabal palmetto and Thrinax morrisii, and an introduced Brassaia actinophylla also used. Trees selected by orioles for nesting were significantly taller, less likely to have shrubs underneath, further from cover, and had more palm trees nearby than randomly selected palm trees. Three of eight nests with known contents were parasitized by Shiny Cowbirds (Molothrus bonariensis). Lethal yellowing disease recently devastated coconut palms and reduced the number of orioles on North Andros, but palms on Mangrove Cay and South Andros remain healthy. The juxtaposition of anthropogenic habitat to suitable native habitats may be more important than any single factor for Bahama Orioles, especially for breeding adults and fledged young. Conservation of coppice habitat, at high risk for agricultural and residential development, is crucial for survival of this critically endangered synanthropic species.  相似文献

The cost of brood parasitism favors the evolution of host behaviors that reduce the risk or expense of being parasitized. Endangered Black‐capped Vireos (Vireo atricapilla) have likely coexisted with brood‐parasitic Brown‐headed Cowbirds (Molothrus ater) for more than 10,000 yr, so it is likely that they have evolved anti‐parasitic behaviors. We monitored naturally parasitized and non‐parasitized vireo nests to evaluate factors that might explain parasitism risk and nest desertion behavior and also assessed whether behaviors that occurred after being parasitized improved reproductive output. Vireos reduced the risk of parasitism by initiating breeding early and nesting farther from open grasslands and edges of woody thickets. Post‐laying, nest desertion was common (70% of parasitized nests) and increased with both the presence of at least one cowbird egg in nests and clutch reduction by cowbirds. After accounting for these cues, desertion was also more likely at nests located closer to cowbird foraging habitat and below potential cowbird vantage points. Despite its regularity, desertion did not appear to provide reproductive benefits to vireos. Instead, accepting cowbird eggs was a more effective strategy because 42% of cowbird eggs did not hatch. Furthermore, cowbird eggs were somehow ejected from at least three vireo nests. Our results suggest that Black‐capped Vireos can behave in a variety of ways that reduce the impact of brood parasitism, with frontline behaviors appearing to provide the greatest benefit. Our results also suggest that habitat management should focus on providing Black‐capped Vireos with adequate breeding habitat that provides access to safe nesting sites, and with high‐quality wintering habitat that allows vireos to migrate and initiate nesting early.  相似文献
