The four methods for assigning bacterial species are the Clinical and Laboratory Standards Institute (CLSI), modified CLSI (mCLSI), phylogenetic analysis (PA) and closest match (CM) methods, these are used to identify the genus and species using 16S rRNA gene sequence results. In this study, the results of identification by these four methods of 37 aerobic reference strains, 30 anaerobic reference strains, 15 Acinetobacter reference strains and 167 Acinetobacter clinical strains were compared. The rates of accurate identification to the species level using the CLSI, mCLSI, PA and CM methods were as follows: 24.3, 86.5, 86.5 and 89.2%, respectively, for the 37 aerobic reference strains; 73.3%, 96.7%, 90.0% and 93.3%, respectively, for the 30 anaerobic reference strains; 40.0%, 93.3%, 100% and 93.3%, respectively, for the 15 Acinetobacter reference strains; and 53.9%, 90.4%, 95.8% and 90.4%, respectively, for the 167 Acinetobacter clinical strains. The rates of accurate identification to the genus level using the CLSI, mCLSI, PA, and CM methods were as follows: 91.9%, 91.9%, 94.6% and 91.9%, respectively, for the 37 aerobic reference strains; 100%, 100%, 100% and 100%, respectively, for all of the 30 anaerobic reference strains, 15 Acinetobacter reference strains and the 167 Acinetobacter clinical strains. The mCLSI is the most practical and pragmatic method for identification of species based on 16S rRNA sequences for hospital, research or industry laboratories because it performs well and involves a simple procedure. 相似文献

Abstract A set of 21 oligodeoxynucleotides were designed to fold into intramolecular triple helices of the pyrimidine motif under appropriate conditions. UV melting experiments on the triplexes which only differ in the number and distribution of third strand cytosines reveal the influence of sequence and pH on triplex stability and can be summarized as follows: (1) increasing the cytosine content in the third strand results in a higher thermal stability of the triplex at acidic pH but lowers the triplex to duplex melting temperature at neutral pH; (2) cytosines at terminal positions destabilize the triple helical structure as compared to non-terminal positions; (3) contiguous cytosines lead to a pH dependent destabilization of the triplex, the destabilizing effect being more pronounced at higher pH. Analysis of these effects in terms of the various interactions within a triple helical complex indicate that the sequence-dependent stabilities are largely determined by the extent of protonation for individual third strand cytosines. 相似文献

Several species in the family Cecidomyiidae (Diptera) are known by a particular reproduction mechanism called monogeny, in which all offspring of each individual female are either exclusively male or exclusively female. As a consequence, no full‐sib mating occurs in monogenous populations. So offspring of each female must inevitably mate with those of other females, and in the worst condition, mating may occur between individuals with a common sire but different mothers, where they are only half siblings. Simulation of monogenous gall midge pedigrees, calculation of inbreeding coefficients of individuals for 20 generations, and comparing the results with those of a non‐monogenous species revealed that the total average inbreeding coefficients of individuals were not dramatically different between these two populations. However, the maximum inbreeding coefficient of individuals per generation in non‐monogenous populations was significantly higher than in monogenous populations. Despite the effect of monogeny on inbreeding, it is doubted whether inbreeding avoidance is the only force that drives the evolution of monogeny in gall midges. 相似文献

Conditional screening approaches have emerged as a powerful alternative to the commonly used marginal screening, as they can identify marginally weak but conditionally important variables. However, most existing conditional screening methods need to fix the initial conditioning set, which may determine the ultimately selected variables. If the conditioning set is not properly chosen, the methods may produce false negatives and positives. Moreover, screening approaches typically need to involve tuning parameters and extra modeling steps in order to reach a final model. We propose a sequential conditioning approach by dynamically updating the conditioning set with an iterative selection process. We provide its theoretical properties under the framework of generalized linear models. Powered by an extended Bayesian information criterion as the stopping rule, the method will lead to a final model without the need to choose tuning parameters or threshold parameters. The practical utility of the proposed method is examined via extensive simulations and analysis of a real clinical study on predicting multiple myeloma patients’ response to treatment based on their genomic profiles. 相似文献

A steady-state approximation of the generalized two-dimensional model of a bifunctional enzyme catalyzing independent proceeding of two one-pathway reactions is considered in a case of mutual influence of the active sites. Coexistence of fast and slow catalytic cycles in the reaction mechanism is analyzed. Conditions when the hierarchy of fast and slow catalytic cycles allows simplification of a two-dimensional model and its reduction to the one-dimensional cyclic schemes were determined. A review of reproductive effects studies with cold-water fish species including trout (cutthroat, brook, rainbow), white sucker, and northern pike indicates that they have higher tolerances to selenium taken up via dietary sources than warm-water fish species. The USEPA (2004) draft Se tissue criterion of 7.9 mg/kg dw will provide a conservative level of protection for these cold-water fish species. The purpose of this position article was to design a set of criteria (data elements) for a wide range of cancer biomarkers
(CBs) in an attempt to standardize biomarkers features through a common language as a foundation for a database. Data elements
are described as a set of generic criteria, which should characterize nearly all biomarkers introduced in the literature.
Data elements were extracted from the review of prominent features that biomarkers represent within various categories. The
extracted characteristics of biomarkers produced a short list of shared and unique generic features such as biological nature
and history; stage/phase of study; sensitivity and specificity; modes of action; risk assessment; validation status; technology,
and recommendation status for diversified biomarkers. To tailor data elements on specific markers, a cytokine, such as macrophage-colony
stimulating factor (M-CSF), which has been proposed as a ‹potentially suitable biomarker’ for diagnosis of ovarian, lung,
breast, pancreatic, and colorectal cancers, was selected as a Model biomarker. Small scale clinical studies suggested the
superior usefulness of M-CSF compared with traditional markers for cancer detection. A key criterion for selecting Model marker
and tailoring data elements for detection of cancer was the comparison of data on its specificity and sensitivity with traditional
markers. The design of data elements for standardizing CBs criteria is considered a Research Tool and a foundation for developing
a comprehensive CBs database useful for oncology researchers for a wide range of biomarkers. Validation, integration and proper
packaging, data visualization and recommendation of suitability of CBs, by a panel of experts, for technology development
are important challenging next steps toward developing a reliable database, which would allow professionals to effectively
retrieve and study integrated information on potentially useful markers; identify important knowledge gaps and limitations
of data; and assess state of technologies and commercialization of markers at a point of need. Appropriate use of integrated
information on biomarkers in clinical practices would eventually account for more cost-effective characteristics of an individual’s

Numerous reptile species have been divided into subspecies. Although this classification may capture the morphological variation within species, it often conceals significant species diversity because many subspecies actually represent species under lineage‐based species concepts. The lizard Holcosus undulatus is a common, widely distributed, monotypic species in Middle America. However, 12 subspecies of this taxon were recognized until the early 1970s. We used two lineage‐based methods for species delimitation to re‐evaluate species limits within H. undulatus with DNA sequence and morphological data. We included all the previously recognized subspecies of H. undulatus except H. u. miadis. Holcosus undulatus was exclusive. In addition, H. u. amphigrammus, H. u. gaigeae, H. u. hartwegi, H. u. parvus, H. u. pulcher, H. u. sinister, H. u. stuarti, H. u. thomasi and H. u. undulatus were supported as distinct evolutionary lineages based on the molecular and morphological evidence. We therefore elevate all of these subspecies to species rank. In addition, two separate mitochondrial lineages may represent cryptic, undescribed species within H. undulatus. The morphological distinctness and allopatry of H. u. miadis and H. u. pulcher, as well as the high genetic divergence of the latter species, suggest that they also represent distinct evolutionary species. Our results also suggest that additional species diversity may still be hidden within the H. u. amphigrammus, H. u. parvus, H. u. sinister and H. u. undulatus lineages. This work supports resurrection of overlooked diversity within Holcosus, which has important implications for the conservation of this genus in Middle America. © 2015 The Linnean Society of London 相似文献
