The effect of mutagenesis on the detailed conformation of the carotenoid cofactor of the bacterial reaction centre has been examined using resonance Raman spectroscopy. Four single site mutations were made, removing polar residues that line the binding pocket for spheroidenone in the reaction centre from Rhodobacter sphaeroides. All of the mutations caused changes in the relative intensity of bands in the 2 frequency region of the carotenoid resonance Raman spectrum, suggesting a change in the geometry of the central 15,15-cis bond of the spheroidenone. In addition, increased splitting of the 1 vibrational modes in two of the mutant RCs indicated a reduction of the effective conjugation length of the spheroidenone, possibly due to an increased distortion from a planar geometry along the C=C backbone of the spheroidenone. These changes in the detailed conformation of the reaction centre carotenoid do not affect the optical properties o f the cofactor, and are beyond the limits of detection of X-ray crystallography as currently applied to the bacterial reaction centre.  相似文献

The suborder Notothenioidei dominates the Antarctic ichthyofauna. The non-Antarctic monotypic family Pseudaphritidae is one of the most primitive families. The characterization of the oxygen-transport system of euryhaline Pseudaphritis urvillii is herewith reported. Similar to most Antarctic notothenioids, this temperate species has a single major hemoglobin (Hb 1, over 95% of the total). Hb 1 has strong Bohr and Root effects. It shows two very uncommon features in oxygen binding: At high pH values, the oxygen affinity is exceptionally high compared to other notothenioids, and subunit cooperativity is modulated by pH in an unusual way, namely the curve of the Hill coefficient is bell-shaped, with values approaching 1 at both extremes of pH. Molecular modeling, electronic absorption and resonance Raman spectra have been used to characterize the heme environment of Hb 1 in an attempt to explain these features, particularly in view of some potentially important nonconservative replacements found in the primary structure. Compared to human HbA, no major changes were found in the structure of the proximal cavity of the alpha-chain of Hb 1, although an altered distal histidyl and heme position was identified in the models of the beta-chain, possibly facilitated by a more open heme pocket due to reduced steric constraints on the vinyl substituent groups. This conformation may lead to the hemichrome form identified by spectroscopy in the Met state, which likely fulfils a potentially important physiological role.  相似文献

Cells adhesion is very important for many physiological processes. Using advanced Raman microspectroscopic technique, we selected T Leukemia cells (Jurkat) as the materials and obtained simultaneously conformation information of various biomolecules inside the whole living cells. By comparing the Raman microspectroscopic spectra of single and adhesive cancer cells, we found for the first time that when cells adhered, the conformation of the biomolecules (DNA, protein, carbohydrates and lipids) inside the cells had different changes: (i) the backbone of double-stranded DNA maintained orderly B-form or modified B-form conformation, whereas the groups of its deoxyribose and bases were modified; (ii) the conformational changes of the main chain and the side chain in the protein were obviously variant. The lines intensity belonging to a-helix and p-sheet decreased, while that of p-turn increased. Resins from several different genera are studied using Fourier transform (FT)-Raman spectroscopy. Tree resins can be broadly divided into those that contain diterpenoid components and those that contain triterpenoid components. The diterpenoid resins analyzed are from the genera Pinus, Cedrus, and Agathis (kauri resin) and the triterpenoid resins examined are samples from Pistacia, Boswellia (frankincense), and Commiphora (myrrh) genera. A protocol is developed to nondestructively distinguish diterpenoid and triterpenoid resins and to differentiate the genera within the two types. The effects of oxidation on the discrimination of the FT-Raman spectra are considered.  相似文献

The molecular structure (bond distances and angles), conformational properties, dipole moment and vibrational spectroscopic data (vibrational frequencies, IR and Raman intensities) of phenyl benzoate were calculated using Hartree–Fock (HF), density functional (DFT), and second order Møller–Plesset perturbation theory (MP2) with basis sets ranging from 6-31G* to 6-311++G**. The theoretical results are discussed mainly in terms of comparisons with available experimental data. For geometric data, good agreement between theory and experiment is obtained for the MP2, B3LYP and B3PW91 levels with basis sets including diffuse functions. The B3LYP/6-31+G* theory level estimates the shape of the experimental functions for phenyl torsion around the Ph–O and Ph–C bonds well, but reproduces the height of the rotational barriers poorly. The B3LYP/6-31+G* harmonic force constants were scaled by applying the scaled quantum mechanical force field (SQM) technique. The calculated vibrational spectra were interpreted and band assignments were reported. The complex compound K2[Ni(cit)(H2O)2]2·4H2O (cit = triionized citrate ion) seems to be a good model for the investigation of Ni(II)/citrate interactions that are of interest in relation to nickel metabolism and bioaccumulation. Its infrared and Raman spectra were recorded and analyzed on the basis of its structural peculiarities. The magnetic susceptibility, investigated in the temperature range between 1.9 and 300 K, shows the absence of magnetic interactions between the two metal centers present in this structure.  相似文献

The Co-C stretching vibration has been identified in resonance Raman spectra of alkyl-cobalamins, via isotope substitution, permitting estimation of the Co-C force constants, f = 1.85, 1.77 and 1.50 mdyn Å−1 for methyl-, ethyl- and deoxyadenosyl-cobalamin, respectively (νCo-C = 506, 471 and 442/429 cm−1). These values scale with the reported bond dissociation energies, and support the view that the Co-C bond weakens with increasing bulk of the alkyl group due to steric interaction with the corrin ring. However, the force constants are unaffected by dissociation of the dimethylbenzimidazole ligand at low pH, even though the bond dissociation energy rises significantly upon DMB dissociation in AdoCbl. This increase must therefore reflect destabilization of the CoII product, rather than Co-C bond strengthening in the AdoCbl ground state. The insensitivity of the force constants to dimethylbenzimidazole dissociation implies that the steric effect of DMB coordination is not transmitted to the Co-C bond by the corrin ring. Consistent with this interpretation, the RR frequencies of the corrin ring modes are minimally perturbed by DMB dissociation, supporting earlier NMR results that indicated little change in the corrin conformation.  相似文献

 The interaction of Ni(II) ions with adenine mononucleotides (5′-AMP, 3′-AMP, 2′-AMP, 2′,3′-cAMP, 3′,5′-cAMP) was studied in aqueous solution using Raman spectroscopy and 13C and 31P NMR paramagnetic relaxation measurements. Macrochelate structures were observed to form for all non-cyclic AMPs, with increasing stability in the series: 3′-AMP < 2′-AMP < 5′-AMP. N7 of adenine was found to be the key site of the Ni(II)-adenine interaction for all non-cyclic AMPs. For 2′-AMP, an alternative binding to the pyrimidine ring may also exist. The dependence of Raman spectra on AMP and Ni(II) concentration confirmed the existence of a stable 1 : 2 Ni(II)-(5′-AMP) complex, besides the 1 : 1 complexes. In this complex, the adenine moieties of both 5′-AMP molecules are situated close to Ni(II), and their relative orientations with respect to the cation are very similar. The paramagnetic relaxation enhancements of the carbons indicate that the nickel ion is not located in the plane of the adenine units, but that the line connecting Ni(II) and N7 deviates strongly from the adenine planes. Phosphates are outer-sphere coordinated by the cation. Findings from both methods have led us to propose possible global architectures of the complex. The active-site cysteines (Cys 32 and Cys 35) of Escherichia coli thioredoxin are oxidized to a disulfide bridge when the protein mediates substrate reduction. In reduced thioredoxin, Cys 32 and Cys 35 are characterized by abnormally low pKa values. A conserved side chain, Asp 26, which is sterically accessible to the active site, is also essential to oxidoreductase activity. pKa values governing cysteine thiol-thiolate equilibria in the mutant thioredoxin, D26A, have been determined by direct Raman spectrophotometric measurement of sulfhydryl ionizations. The results indicate that, in D26A thioredoxin, both sulfhydryls titrate with apparent pKa values of 7.5+/-0.2, close to values measured previously for wild-type thioredoxin. Sulfhydryl Raman markers of D26A and wild-type thioredoxin also exhibit similar band shapes, consistent with minimal differences in respective cysteine side-chain conformations and sulfhydryl interactions. The results imply that neither the Cys 32 nor Cys 35 SH donor is hydrogen bonded directly to Asp 26 in the wild-type protein. Additionally, the thioredoxin main-chain conformation is largely conserved with D26A mutation. Conversely, the mutation perturbs Raman bands diagnostic of tryptophan (Trp 28 and Trp 31) orientations and leads to differences in their pH dependencies, implying local conformational differences near the active site. We conclude that, although the carboxyl side chain of Asp 26 neither interacts directly with active-site cysteines nor is responsible for their abnormally low pKa values, the aspartate side chain may play a role in determining the conformation of the enzyme active site.  相似文献
