Using a general form of the directional mutation theory, this paper analyzes the effect of mutations in mutator genes on the G + C content of DNA, the frequency of substitution mutations, and evolutionary changes (cumulative mutations) under various degrees of selective constraints. Directional mutation theory predicts that when the mutational bias between A/T and G/C nucleotide pairs is equilibrated with the base composition of a neutral set of DNA nucleotides, the mutation frequency per gene will be much lower than the frequency immediately after the mutator mutation takes place. This prediction explains the wide variation of the DNA G + C content among unicellular organisms and possibly also the wide intragenomic heterogeneity of third codon positions for the genes of multicellular eukaryotes. The present analyses lead to several predictions that are not consistent with a number of the frequently held assumptions in the field of molecular evolution, including belief in a constant rate of evolution, symmetric branching of phylogenetic trees, the generality of higher mutation frequency for neutral sets of nucleotides, the notion that mutator mutations are generally deleterious because of their high mutation rates, and teleological explanations of DNA base composition. The ATP synthase complex of Klebsiella pneumoniae (KF1F0) has been purified and characterized. SDS-gel electrophoresis of the purified F1F0 complexes revealed an identical subunit pattern for E. coli (EF1F0) and K. pneumoniae. Antibodies raised against EF1 complex and purified EF0 subunits recognized the corresponding polypeptides of EF1F0 and KF1F0 in immunoblot analysis. Protease digestion of the individual subunits generated an identical cleavage pattern for subunits , , , , a, and c of both enzymes. Only for subunit different cleavage products were obtained. The isolated subunit c of both organisms showed only a slight deviation in the amino acid composition. The eukaryotic cyto-/nucleoplasmatic 70-kDa heat-shock protein (HSP70) has homologues in the endoplasmic reticulum as well as in bacteria, mitochondria, and plastids. We selected a representative subset from the large number of sequenced stress-70 family members which covers all known branches of the protein family and calculated and manually improved an alignment. Here we present the consensus sequence of the aligned proteins and putative nuclear localization signals (NLS) in the eukaryotic HSP70 homologues. The phylogenetic relationships of the stress-70 group family members were estimated by use of different computation methods. We present a phylogenetic tree containing all known stress-70 subfamilies and demonstrate the usefulness of stress-70 protein sequences for the estimation of intertaxonic phylogeny. Parasites can vary in the number of host species they infect, a trait known as “host specificity”. Here we quantify phylogenetic signal—the tendency for closely related species to resemble each other more than distantly related species—in host specificity of avian haemosporidian parasites (genera Plasmodium, Haemoproteus and Leucocytozoon) using data from MalAvi, the global avian haemosporidian database. We used the genetic data (479 base pairs of cytochrome b) that define parasite lineages to produce genus level phylogenies. Combining host specificity data with those phylogenies revealed significant levels of phylogenetic signal while controlling for sampling effects; phylogenetic signal was higher when the phylogenetic diversity of hosts was taken into account. We then tested for correlations in the host specificity of pairs of sister lineages. Correlations were generally close to zero for all three parasite genera. These results suggest that while the host specificity of parasite sister lineages differ, larger clades may be relatively specialised or generalised.  相似文献

Food–web complexity often hinders disentangling functionally relevant aspects of food–web structure and its relationships to biodiversity. Here, we present a theoretical framework to evaluate food–web complexity in terms of biodiversity. Food network unfolding is a theoretical method to transform a complex food web into a linear food chain based on ecosystem processes. Based on this method, we can define three biodiversity indices, horizontal diversity (DH), vertical diversity (DV) and range diversity (DR), which are associated with the species diversity within each trophic level, diversity of trophic levels, and diversity in resource use, respectively. These indices are related to Shannon's diversity index (H′), where H′ = DH + DV ? DR. Application of the framework to three riverine macroinvertebrate communities revealed that D indices, calculated from biomass and stable isotope features, captured well the anthropogenic, seasonal, or other within‐site changes in food–web structures that could not be captured with H′ alone.  相似文献

It is well known that due to the degeneracy of genetic code, most of the silent substitutions appear in the third codon position, so the mutation frequency of the third codon position is much higher than that of the first two positions. However, it remains unknown whether the directionality of point mutation in three codon positions is similar or not. In this paper, through analyzing 15 sets of orthologous genes, it is revealed that most of the substitution types are significantly different between any two codon positions, especially between the 2nd and the 3rd phases. Furthermore, the average frequencies of each type of substitution calculated from the fifteen sets of orthologous genes are similar to those identified in single nucleotide polymorphisms (SNPs) of human and mouse genome. The present analyses suggest that the nucleotide substitution in protein-coding sequences is not only context-dependent (so called neighboring-nucleotide effects), but also phase-dependent, which is of significance to improving the prevalent nucleotide-evolution models.  相似文献

A phylogenetic survey of proteins immunologically related to Synapsin I, a major synaptic vesicle-associated phosphoprotein in mammals was carried out. Proteins antigenically related to Synapsin I were found by use of radioimmunoassay and other radioimmunochemical techniques in the nervous systems of several vertebrate and invertebrate species, which included birds, reptiles, amphibians, fish, echinoderms, arthropods, and mollusks. Four proteins present in fish brain, antigenically related to Synapsin I, were further studied and found to resemble mammalian Synapsin I in several respects. Like Synapsin I, the fish proteins were present in high amounts in nervous tissue, were enriched in synaptosomal fractions of brain where they were substrates for endogenous protein kinases, were acid extractable, and were sensitive to digestion by collagenase. In addition, two-dimensional peptide-mapping analysis revealed some homology between major phosphopeptide fragments of Synapsin I and the fish proteins. The results indicate that proteins related to Synapsin I are wide-spread in the animal kingdom.  相似文献

Nitriles are abundant in the plant kingdom. The ability to detoxify them is beneficial for microbes living in the plant environment. Nitrilases (NLases; EC 3.5.5.-), which hydrolyze nitriles to carboxylic acids, have been well characterized in bacteria, and classified into various substrate-specificity subtypes (aromatic NLases, aliphatic NLases, arylacetoNLases). NLases also occur in filamentous fungi, mainly in Ascomycota (subdivision Pezizomycotina), as documented by genome mining. However, the investigation of NLases in fungi has been delayed compared to bacteria. Only a few NLases (aromatic NLases) were purified from native fungal strains (mainly Fusarium), which were grown under suitable induction conditions. Over a few past years, the spectrum of known fungal NLases was broadened by expressing fungal NLase genes in Escherichia coli. Thus functional NLases were reported for the first time in fungi of genera Auricularia, Macrophomina, Nectria, Neurospora, Pichia, Talaromyces, Trichoderma and Trichophyton. Two major substrate-specificity subtypes were identified in them, i.e. aromatic NLases and arylacetoNLases, apart from a few NLases with broad substrate specificities. The biotechnological impact of fungal arylacetoNLases was explored with a focus on the enantioselective hydrolysis of (R,S)-mandelonitrile, the selective hydrolysis of one cyano group in dinitriles and the hydrolysis of nitrile precursors of the taxol sidechain. Despite recent advances, the wealth of fungal NLases whose sequences have been deposited in databases has not yet been fully exploited. Overproduction in E. coli has the potential to bring these NLases to life. This will enable to estimate the natural roles of NLases in fungi and will also provide new catalysts for biotechnological uses.  相似文献

柠条(Caragana korshinskii Kom.)种植是黄土高原地区生态环境建设中重要的人工植被恢复措施。选择黄土丘陵区条带种植15、25和35年的柠条坡地,以荒草坡地为对照,运用Le Bissonnais法分析柠条种植不同年限和坡位对0—40 cm土层团聚体分布及其稳定性的影响。结果表明:长时间柠条种植对土壤团聚体稳定性的影响主要在0—20 cm土层;不同处理下土壤大团聚体(>0.25 mm)含量总体表现为柠条35年>柠条25年>柠条15年>荒草地,表明柠条种植年限增加促进了大团聚体的形成。从坡面尺度看,柠条平均重量直径整体表现为坡下>坡上>坡中;在上坡的柠条35年样地具有最大值(3.08 mm),但在下坡荒草地显著高于柠条林地(P<0.05)。基于相对消散指数和相对机械破碎指数,上中坡土壤团聚体均对消散作用和机械破碎作用较敏感,而下坡的下层土壤团聚体对破碎作用更敏感。冗余分析表明,土壤有机碳和粘粒含量与柠条平均重量直径呈显著正相关关系(P<0.05)。种植年限是影响土壤团聚体稳定性的主要因素,解释了30.4%的变异;其次是土层...  相似文献
