The emergence of coronavirus disease 2019 (COVID-19) pandemic in Wuhan city, China at the end of 2019 made it urgent to identify the origin of the causal pathogen and its molecular evolution, to appropriately design an effective vaccine. This study analyzes the evolutionary background of the severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2 or SARS-2) in accordance with its close relative SARS-CoV (SARS-1), which was emerged in 2002. A comparative genomic and proteomic study was conducted on SARS-2, SARS-1, and Middle East respiratory syndrome coronavirus (MERS), which was emerged in 2012. In silico analysis inferred the genetic variability among the tested viruses. The SARS-1 genome harbored 11 genes encoding 12 proteins, while SARS-2 genome contained only 10 genes encoding for 10 proteins. MERS genome contained 11 genes encoding 11 proteins. The analysis also revealed a slight variation in the whole genome size of SARS-2 comparing to its siblings resulting from sequential insertions and deletions (indels) throughout the viral genome particularly ORF1AB, spike, ORF10 and ORF8. The effective indels were observed in the gene encoding the spike protein that is responsible for viral attachment to the angiotensin-converting enzyme 2 (ACE2) cell receptor and initiating infection. These indels are responsible for the newly emerging COVID-19 variants αCoV, βCoV, γCoV and δCoV. Nowadays, few effective COVID-19 vaccines developed based on spike (S) glycoprotein were approved and become available worldwide. Currently available vaccines can relatively prevent the spread of COVID-19 and suppress the disease. The traditional (killed or attenuated virus vaccine and antibody-based vaccine) and innovated vaccine production technologies (RNA- and DNA-based vaccines and viral vectors) are summarized in this review. We finally highlight the most common questions related to COVID-19 disease and the benefits of getting vaccinated.  相似文献

A true potato seed (TPS) synthetic cultivar from open pollination may broaden the genetic base in potato. A synthetic cultivar can also reduce the effect of inbreeding and maintain the productivity from generation to generation. Selected tetraploid parental genotypes, based on combining-ability tests, were chosen for isolated polycrosses to obtain tetraploid offspring. A series of experiments were undertaken to investigate the development of these TPS synthetic populations in two Peruvian locations: San Ramon, a rainfed, humid, mid-altitude environment, and La Molina, an arid, coastal environment under irrigation. Natural open-pollinated synthetics or control-mixture synthetics, involving two to six parents, had a similar tuber set but plant survival and tuber weight were higher in control synthetics including two or six parents. The results suggest that two-parent open-pollinated TPS synthetics may be a feasible option by selecting the right parents for the base population. A subsequent experiment showed that four-parent control synthetics (i.e. double crosses) were the best for tuber weight and size, followed by the two-parent control synthetics. Synthetic breeding populations could be shared with other breeders, who in cooperation with their local farmers may select promising genotypes for further cultivar release. Formalin‐fixed paraffin‐embedded (FFPE) tissue is considered as an appropriate alternative to frozen/fresh tissue for proteomic analysis. Here we study formalin‐induced alternations on a proteome‐wide level. We compared LC‐MS/MS data of FFPE and frozen human kidney tissues by two methods. First, clustering analysis revealed that the biological variation is higher than the variation introduced by the two sample processing techniques and clusters formed in accordance with the biological tissue origin and not with the sample preservation method. Second, we combined open modification search and spectral counting to find modifications that are more abundant in FFPE samples compared to frozen samples. This analysis revealed lysine methylation (+14 Da) as the most frequent modification induced by FFPE preservation. We also detected a slight increase in methylene (+12 Da) and methylol (+30 Da) adducts as well as a putative modification of +58 Da, but they contribute less to the overall modification count. Subsequent SEQUEST analysis and X!Tandem searches of different datasets confirmed these trends. However, the modifications due to FFPE sample processing are a minor disturbance affecting 2–6% of all peptide‐spectrum matches and the peptides lists identified in FFPE and frozen tissues are still highly similar.  相似文献

目的:探讨开腹与腹腔镜全系膜切除术(TME)治疗直肠癌的疗效及安全性。方法:选择本院收治的直肠癌患者118 例,随机 分为对照组和观察组,各为59 例。对照组行开腹直肠全系膜切除术,观察组行腔镜直肠全系膜切除根治术。比较两组术中效果、 淋巴结清扫效果、术后肠道功能恢复、手术风险和随访结果。结果:两组手术时间和淋巴结清扫数目无显著差异(P>0.05);观察组 切口长度和术中出血量显著少于对照组(P<0.05),肛门排气、肠胃功能恢复和总住院时间均显著短于对照组(P<0.05);观察组总并 发症率为5.08%,显著低于对照16.95%(P<0.05);观察组保肛率达到81.36%,显著高于对照组66.10%(P<0.05);两组2 年复发率和 转移率间差异无统计学意义(P>0.05)。结论:腹腔镜直肠癌TME 创伤小,根治率高,术后恢复快,并发症少,远期疗效与开腹手术 相近,综合疗效优于开腹根治术。  相似文献

Peptide mass fingerprinting (PMF) has become one of the most widely used methods for rapid identification of proteins in proteomics research. Many peaks, however, remain unassigned after PMF analysis, partly because of post-translational modification and the limited scope of protein sequences. Almost all PMF tools employ only known or predicted protein sequences and do not include open reading frames (ORFs) in the genome, which eliminates the chance of finding novel functional peptides. Unlike most tools that search protein sequences from known coding sequences, the tool we developed uses a database for theoretical small ORFs (tsORFs) and a PMF application using a tsORFs database (tsORFdb). The tsORFdb is a database for ORFeome that encompasses all potential tsORFs derived from whole genome sequences as well as the predicted ones. The massProphet system tries to extend the search scope to include the ORFeome using the tsORFdb. The tsORFdb and massProphet should be useful for proteomics research to give information about unknown small ORFs as well as predicted and registered proteins.  相似文献

Summary Estimation of abundance is important in both open and closed population capture–recapture analysis, but unmodeled heterogeneity of capture probability leads to negative bias in abundance estimates. This article defines and develops a suite of open population capture–recapture models using finite mixtures to model heterogeneity of capture and survival probabilities. Model comparisons and parameter estimation use likelihood‐based methods. A real example is analyzed, and simulations are used to check the main features of the heterogeneous models, especially the quality of estimation of abundance, survival, recruitment, and turnover. The two major advances in this article are the provision of realistic abundance estimates that take account of heterogenetiy of capture, and an appraisal of the amount of overestimation of survival arising from conditioning on the first capture when heterogeneity of survival is present.  相似文献

A simple system based on web-FACE technology was designed and implemented as an approach to label plant-assimilated carbon (C) with 13C. The labeling system avoids the use of a chamber or other enclosure, instead distributing CO2 heavily enriched in 13C at near atmospheric concentrations to the tree foliage through the use of porous tubing. The system was applied to three plantation grown juvenile larch (Larix spp.) trees during the daylight hours over the course of five days in the middle of the growing season. Relative to control trees, fumigation with enriched CO2 resulted in significantly 13C-enriched foliar respiration and nighttime soil respiration. Enrichment was also created in the foliar tissue, but differences between labeled and control trees were not statistically significant. Temporal and spatial variation in the strength of the isotopic label did occur, and modifications to the system are suggested to limit the variation. The approach should enable the implementation of pulse-chase experiments designed to understand plant source-sink relationships or experiments designed to understand the flux of C from plant roots into the soil food web. In order to delay the development of pest resistance to genetically engineered insecticidal crop varieties, it is current practice to grow "refugees" of non-toxic plants close to insecticidal crops. We model such a toxic/nontoxic crop complex as an open system with a small stream of toxin-susceptible immigrants. We find that, for intermediate values of the dominance of a pest gene for resistance to the toxin, the local refuge can spoil the benefit that is provided by the immigrant stream. We provide formulas for some important boundaries in parameter space.  相似文献
