A concordance analysis was used to study the simultaneous influence of several environmental data sets on chaetodontid (butterflyfish) distributions. This multivariate and multitable method enabled the correlation of three types of benthic characteristics (mineral substratum, coverage of structural species and large echinoderms) with butterflyfish abundances in two bays of the urban centre of Nouméa (New Caledonia). The first concordance axis was related to a gradient in the coverage of branching corals. This disturbance gradient compared damaged reef areas dominated by long‐spined sea urchins to areas with an extensive coverage of branching corals. The abundance of corallivorous chaetodontids was related to this gradient, supporting the view of corals as a food and shelter source for these fishes. The second concordance axis was interpreted as a gradient of heterogeneity in the coverage of benthic life‐forms. The abundance of omnivorous chaetodontids was related to this gradient. Thus, the concordance axes defined two key components of habitat structure that were related to the entire fish community structure.  相似文献

Cryptosporidium and Giardia infections are common causes of diarrhea worldwide. To better understand the transmission of human cryptosporidiosis and giardiasis in Henan, China, 10 Cryptosporidium-positive specimens and 18 Giardia-positive specimens were characterized at the species/genotype and subtype levels. Cryptosporidium specimens were analyzed by DNA sequencing of the small subunit rRNA and 60 kDa glycoprotein genes. Among those genotyped, nine belonged to C. hominis and one C. felis, with the former belonging to three subtype families: Ia, Ib, and Id. The three Ib subtypes identified, IbA16G2, IbA19G2, and IbA20G2, were very different from the two common Ib subtypes (IbA9G3 and IbA10G2) found in other areas of the world. The distribution of Giardia duodenalis genotypes and subtypes was assessed by sequence analysis of the triosephosphate isomerase (tpi) gene. The assemblages A (eight belonging to A-I and four A-II) and B (belonging to six new subtypes) were found in 12 and six specimens, respectively. More systematic studies are needed to understand the transmission of Cryptosporidium and G. duodenalis in humans in China.  相似文献

The Acheulean of the southern Iberian Peninsula is markedly similar to the north African Acheulean. However, the characteristics of the stone tool assemblages are heterogeneous and represent complex cultural phenomena. From MIS 15, the lithic assemblages in fluvial (Guadiana, Guadalquivir and Guadalete rivers), fluvio-lacustrine (Solana del Zamborino) and karstic (Cueva del Ángel, Bolomor, Cueva Negra del río Quípar, Cueva Horá and Santa Ana) contexts exhibit analogies and technical differences representative of a phenomenon of multiplicity. Contributing to this phenomenon is the perception of technological stasis or conservatism of the Acheulean technocomplex and the different technical responses articulated by hominins to achieve equivalent results. These equivalences generate the uniformity that allows us to recognise typologies of large cutting tools (LCTs) regardless of the lithic materials used or the organisational structures of the operational sequences. These diversified typologies include handaxes, picks, and cleavers, which maintain a consistent presence despite innovations such as the Levallois flaking method. In some cases, the presence of cleavers and spheroids affects the range of represented typologies. Beneath the uniformity of the handaxes, lie organisational differences in the operational sequences. The changes and differences in the use of flakes to shape handaxes, the representation of cleavers and diversification of shaped-tool typologies all suggest differential cultural behaviours linked in part to divergent contexts. These aspects indicate that this multiplicity is related to diffusion, adaptation and cultural changes produced at the margins of the conservatism of this technocomplex. Observed changes could indicate inter-group cultural replacements, most of which retained a similar techno-typological diversity to that seen in the north African Acheulean until MIS 5. Cyclical climate change during the Middle Pleistocene affected the Strait of Gibraltar, regulating its function and conditioning the circulation of hominins and affecting cultural interactions between southern Iberian groups.  相似文献

The concordance correlation coefficient (CCC) and the probability of agreement (PA) are two frequently used measures for evaluating the degree of agreement between measurements generated by two different methods. In this paper, we consider the CCC and the PA using the bivariate normal distribution for modeling the observations obtained by two measurement methods. The main aim of this paper is to develop diagnostic tools for the detection of those observations that are influential on the maximum likelihood estimators of the CCC and the PA using the local influence methodology but not based on the likelihood displacement. Thus, we derive first‐ and second‐order measures considering the case‐weight perturbation scheme. The proposed methodology is illustrated through a Monte Carlo simulation study and using a dataset from a clinical study on transient sleep disorder. Empirical results suggest that under certain circumstances first‐order local influence measures may be more powerful than second‐order measures for the detection of influential observations.  相似文献

Over the years, ad-hoc procedures were used for designing SNP arrays, but the procedures and strategies varied considerably case by case. Recently, a multiple-objective, local optimization (MOLO) algorithm was proposed to select SNPs for SNP arrays, which maximizes the adjusted SNP information (E score) under multiple constraints, e.g. on MAF, uniformness of SNP locations (U score), the inclusion of obligatory SNPs and the number and size of gaps. In the MOLO, each chromosome is split into equally spaced segments and local optima are selected as the SNPs having the highest adjusted E score within each segment, conditional on the presence of obligatory SNPs. The computation of the adjusted E score, however, is empirical, and it does not scale well between the uniformness of SNP locations and SNP informativeness. In addition, the MOLO objective function does not accommodate the selection of uniformly distributed SNPs. In the present study, we proposed a unified local function for optimally selecting SNPs, as an amendment to the MOLO algorithm. This new local function takes scalable weights between the uniformness and informativeness of SNPs, which allows the selection of SNPs under varied scenarios. The results showed that the weighting between the U and the E scores led to a higher imputation concordance rate than the U score or E score alone. The results from the evaluation of six commercial bovine SNP chips further confirmed this conclusion.  相似文献

Last year marked the 10th anniversary of the birth of phylogeography as a formal discipline. However, the field's gestation began in the mid-1970s with the introduction of mitochondrial (mt) DNA analyses to population genetics, and to the profound shift toward genealogical thought at the intraspecific level (now formalized as coalescent theory) that these methods prompted. This paper traces the early history and explosive growth of phylogeography, and closes with predictions about future challenges for the field that centre on several facets of genealogical concordance.  相似文献

Aim Islands have often been used as model systems in community ecology. The incorporation of information on phylogenetic relatedness of species in studies of island assemblage structure is still uncommon, but could provide valuable insights into the processes of island community assembly. We propose six models of island community assembly that make different predictions about the associations between co‐occurrences of species pairs on islands, phylogenetic relatedness and ecological similarity. We then test these models using data on mammals of Southeast Asian islands. Location Two hundred and forty islands of the Sundaland region of Southeast Asia. Methods We quantified the co‐occurrence of species pairs on islands, and identified pairs that co‐occur more frequently (positive co‐occurrence) or less frequently (negative co‐occurrence) than expected under null models. We then examined the distributions of these significantly deviating pairs with respect to phylogenetic relatedness and ecological differentiation, and compared these patterns with those predicted by the six community assembly models. We used permutation regression to test whether co‐occurrence patterns are predicted by relatedness, body size difference or difference in diet quality. Separate co‐occurrence matrices were analysed in this way for seven mammal families and four smaller subsets of the islands of Sundaland. Results In many matrices, average numbers of negative co‐occurrences were higher than expected under null models. This is consistent with assemblage structuring by competition, but may also result from low geographic overlap of species pairs, which contributes to negative co‐occurrences at the archipelago‐wide level. Distributions of species pairs within plots of phylogenetic distance × ecological differentiation were consistent with competition, habitat filtering or within‐island speciation models, depending on the taxon. Regressions indicated that co‐occurrence was more likely among closely related species pairs within the Viverridae and Sciuridae, but in most matrices phylogenetic distance was unrelated to co‐occurrence. Main conclusions Simple deterministic models linking co‐occurrence with phylogeny and ecology are a useful framework for interpreting distributions and assemblage structure of island species. However, island assemblages in Sundaland have probably been shaped by a complex idiosyncratic set of interacting ecological and evolutionary processes, limiting the predictive power of such models.  相似文献

Genome-scale data have greatly facilitated the resolution of recalcitrant nodes that Sanger-based datasets have been unable to resolve. However, phylogenomic studies continue to use traditional methods such as bootstrapping to estimate branch support; and high bootstrap values are still interpreted as providing strong support for the correct topology. Furthermore, relatively little attention has been given to assessing discordances between gene and species trees, and the underlying processes that produce phylogenetic conflict. We generated novel genomic datasets to characterize and determine the causes of discordance in Old World treefrogs (Family: Rhacophoridae)—a group that is fraught with conflicting and poorly supported topologies among major clades. Additionally, a suite of data filtering strategies and analytical methods were applied to assess their impact on phylogenetic inference. We showed that incomplete lineage sorting was detected at all nodes that exhibited high levels of discordance. Those nodes were also associated with extremely short internal branches. We also clearly demonstrate that bootstrap values do not reflect uncertainty or confidence for the correct topology and, hence, should not be used as a measure of branch support in phylogenomic datasets. Overall, we showed that phylogenetic discordances in Old World treefrogs resulted from incomplete lineage sorting and that species tree inference can be improved using a multi-faceted, total-evidence approach, which uses the most amount of data and considers results from different analytical methods and datasets.  相似文献
