Background

Chitinase inhibitors have chemotherapeutic potential as fungicides, pesticides and antiasthmatics. The majority of chitinase inhibitors reported are natural products like argifin, argifin linear fragments, argadin, allosamidin and disulfide-cyclized peptides. Here, we report a novel peptidic inhibitor API (Aspartic Protease Inhibitor), isolated from Bacillus licheniformis that inhibits chitinase A (ChiA) from Serratia marcescens.

Methods

The binding affinity of API with ChiA and type of inhibition was determined by the inhibition kinetics assays. Fluorescence and CD spectroscopic analysis and chemical modification of API with different affinity reagents elucidated the mechanism of binding of API with ChiA.

Results and conclusions

The peptide has an amino acid sequence N-Ile1-Cys2-Glu3-Ala4-Glu5-His6-Lys7-Trp8-Gly9-Asp10-Tyr11-Leu12-Asp13-C. The ChiA–API kinetic interactions reveal noncompetitive, irreversible and tight binding nature of API with I50 = 600 nM and Ki = 510 nM in the presence of chromogenic substrate p-nitrophenyl-N,N′-diacetyl-β-chitobioside[p-NP-(GlcNAc)2]. The inhibition progress curves show a two-step slow tight binding inhibition mechanism with the rate constant k5 = 8.7 ± 1 × 10− 3 s− 1 and k6 = 7.3 ± 0.6 × 10− 5 s− 1. CD-spectra and tryptophanyl fluorescence analysis of ChiA incubated with increasing API concentrations confirms conformational changes in enzyme structure which may be due to irreversible denaturation of enzyme upon binding of API. Chemical modifications by WRK abolished the anti-chitinase activity of API and revealed the involvement of carboxyl groups in the enzyme inactivation. Abolished isoindole fluorescence of OPTA-labeled ChiA demonstrates the irreversible denaturation of ChiA upon incubation with API for prolonged time and distortion of active site of the enzyme.

General significance

The data provide useful information that could lead to the generation of drug-like, natural product-based chitinase inhibitors.  相似文献

Aims:  We determined if the intra-specific genetic diversity of Microcystis aeruginosa correlates with phenotypic characteristics.
Methods and Results:  Microcystis aeruginosa isolates from various Japanese waters were characterized using genetic analyses based on the 16S–23S rDNA internal transcribed spacer (ITS) region and DNA-independent RNA polymerase ( rpoC1 ) gene sequences. In addition, morphological and biochemical properties, and the toxicity of M. aeruginosa strains were determined. We found a correlation in phylogenetic clusters of the ITS region and rpoC1 gene sequences. Using a polyphasic approach, genotypic and phenotypic variations in M. aeruginosa showed that the three genetic lineage groups are comprised of a particular phenotype or subgroup of closely related phenotypes. However, some strains had high phenotypic and genotypic diversity compared to the three lineage groups and did not show distinct lineages; therefore, these strains were designated as the 'complex group'.
Conclusions:  The 'complex group' consisted of genetically and phenotypically incoherent and high diverse populations in M. aeruginosa , although some genotypes or lineages displayed consistent phenotypes.
Significance and Impact of the Study:  The polyphasic approach combining phenotypic and genetic characterization was effective for comprehending distinct lineages and discriminating the potential complexity of M. aeruginosa populations at the intra-species level.  相似文献

The acidification and warming of seawater have several impacts on marine organisms, including over microorganisms. The influence of acidification and warming of seawater on biofilms grown on API 5L steel surfaces was evaluated by sequencing the 16S ribosomal gene. For this, three microcosms were designed, the first simulating the natural marine environment (MCC), the second with a decrease in pH from 8.1 to 7.9, and an increase in temperature by 2 °C (MMS), and the third with pH in around 7.7 and an increase in temperature of 4 °C (MES). The results showed that MCC was dominated by the Gammaproteobacteria class, mainly members of the Alteromonadales Order. The second most abundant group was Alphaproteobacteria, with a predominance of Rhodobacterales and Oceanospirillales. In the MMS system there was a balance between representatives of the Gammaproteobacteria and Alphaproteobacteria classes. In MES there was an inversion in the representations of the most prevalent classes previously described in MCC. In this condition, there was a predominance of members of the Alphaproteobacteria Class, in contrast to the decrease in the abundance of Gammaproteobacteria members. AIMS: We have examined the intraspecific diversity of a collection of 63 Spanish strains of Erwinia amylovora, isolated from 1995 to 2001, to determine whether or not they could be grouped based on phenotypic or genotypic criteria and to investigate the sources of inoculum for fire blight dissemination in Spain. METHODS AND RESULTS: Several biochemical and molecular techniques, such as miniaturized API 20E, API 50CH, ATB G-5 and API-ZYM tests, BIOLOG metabolic fingerprinting, PCR ribotyping, pulsed-field gel electrophoresis (PFGE), minisatellite-primed PCR (MSP-PCR), random amplified polymorphic DNA (RAPD) analyses and AFLP were used. We report the first identification in Spain of the PFGE pattern Pt1, already described in other European countries, together with Pt3 and Pt4 patterns. Moreover, PFGE, together with MSP-PCR, RAPD analyses and AFLP are, until now, the only techniques that have provided information about the possible infection sources and relationships between the different foci in Spain, with AFLP being the most discriminative. CONCLUSIONS: These techniques have allowed grouping of Spanish strains by their geographical origin. SIGNIFICANCE AND IMPACT OF THE STUDY: Our results support the hypothesis that some fire blight outbreaks have been caused by the introduction in Spain of infected plant material, or other inoculum sources from different European countries.  相似文献

Five naphtha hydrocarbon-degrading bacteria including representative strains of the two classified species (Serratia marcescensAR1, Bacillus pumilusAR2, Bacillus carboniphilus AR3, Bacillus megaterium AR4, and Bacillus cereus AR5) were identified by 16S rDNA gene sequence in a naphtha-transporting pipeline. The naphtha-degrading strains were able to be involved in the corrosion process of API 5LX steel and also utilized the naphtha as the sole carbon source. The biodegradation of naphtha by the bacterial isolates was characterized by gas chromatography-mass spectrometry. Weight-loss measurement on the corrosion of API 5LX steel in the presence/absence of consortia grown in naphtha-water aqueous media was performed. The scanning electron microscope observation showed that the consortia were able to attack the steel API 5LX surface, creating localized corrosion (pit). The biodegradation of naphtha by the strains AR1, AR2, AR3, AR4, and AR5 showed biodegradation efficiency of about 76.21, 67.20, 68.78, 68.78, and 68.15, respectively. The role of degradation on corrosion has been discussed. This basic study will be useful for the development of new approaches for the detection, monitoring, and control of microbial corrosion in a petroleum product pipeline.  相似文献

We present the development of a web server, a protein short motif search tool that allows users to simultaneously search for a protein sequence motif and its secondary structure assignments. The web server is able to query very short motifs searches against PDB structural data from the RCSB Protein Databank, with the users defining the type of secondary structures of the amino acids in the sequence motif. The output utilises 3D visualisation ability that highlights the position of the motif in the structure and on the corresponding sequence. Researchers can easily observe the locations and conformation of multiple motifs among the results. Protein short motif search also has an application programming interface (API) for interfacing with other bioinformatics tools.
