We present a major revision of the iterative helical real-space refinement (IHRSR) procedure and its implementation in the SPARX single particle image processing environment. We built on over a decade of experience with IHRSR helical structure determination and we took advantage of the flexible SPARX infrastructure to arrive at an implementation that offers ease of use, flexibility in designing helical structure determination strategy, and high computational efficiency. We introduced the 3D projection matching code which now is able to work with non-cubic volumes, the geometry better suited for long helical filaments, we enhanced procedures for establishing helical symmetry parameters, and we parallelized the code using distributed memory paradigm. Additional features include a graphical user interface that facilitates entering and editing of parameters controlling the structure determination strategy of the program. In addition, we present a novel approach to detect and evaluate structural heterogeneity due to conformer mixtures that takes advantage of helical structure redundancy. 相似文献

The ectoparasitic mite Varroa jacobsoni reproduces in the capped brood of the honey bees Apis cerana and Apis mellifera. Observations on the reproductive behavior of the mite have shown a well-structured spatial allocation of its activity using the bee or cell wall for different behaviors. The resulting advantages for the parasite of this subdivision of the concealed brood environment suggests an important role for chemostimuli in these substrates. Extracts of the European honey bee cocoons induce a strong arrestment response in the mite, as indicated by prolonged periods of walking on the extracts applied on a semipermeable membrane and by systematically returning to the stimulus after encountering the treatment borders. Two thin-layer chromatography fractions of the cocoon extract eliciting arrestment were found to contain saturated C17 to C22 primary aliphatic alcohols and C19 to C22 aldehydes. We analyzed extracts of the cocoon and different larvae, pupae, and adults of both worker and drone A. mellifera to determine the relative amounts of these chemostimuli in the different substrates employed by Varroa. Both aldehydes and alcohols were more abundant in the cocoon than in the cuticle of adult or developing bees. Mixtures of the aliphatic alcohols and aldehydes at the proportions found in the cocoons acted synergistically on the arrestment response, but this activity disappeared when mixed in equal amounts. When these oxygenated chemostimuli were mixed with C19 to C25 alkanes at the proportions found in the cocoon extract, we observed a significantly lower threshold for the chemostimulant mixture. These results indicate how Varroa may use mixtures of rarer products to differentiate between substrates and host stages during its developmental cycle within honey bee brood cells. Arch. γ‐Secretase plays a central role in the generation of the Alzheimer disease‐causing amyloid β‐peptide (Aβ) from the β‐amyloid precursor protein (APP) and is thus a major Alzheimer′s disease drug target. As several other γ‐secretase substrates including Notch1 and CD44 have crucial signaling functions, an understanding of the mechanism of substrate recognition and cleavage is key for the development of APP selective γ‐secretase‐targeting drugs. The γ‐secretase active site domain in its catalytic subunit presenilin (PS) 1 has been implicated in substrate recognition/docking and cleavage. Highly critical in this process is its GxGD active site motif, whose invariant glycine residues cannot be replaced without causing severe functional losses in substrate selection and/or cleavage efficiency. Here, we have investigated the contribution of the less well characterized residue x of the motif (L383 in PS1) to this function. Extensive mutational analysis showed that processing of APP was overall well‐tolerated over a wide range of hydrophobic and hydrophilic mutations. Interestingly, however, most L383 mutants gave rise to reduced levels of Aβ37–39 species, and several increased the pathogenic Aβ42/43 species. Several of the Aβ42/43‐increasing mutants severely impaired the cleavages of Notch1 and CD44 substrates, which were not affected by any other L383 mutation. Our data thus establish an important, but compared with the glycine residues of the motif, overall less critical functional role for L383. We suggest that L383 and the flanking glycine residues form a spatial arrangement in PS1 that is critical for docking and/or cleavage of different γ‐secretase substrates. 相似文献

The Bransfield Strait is a semi-enclosed sea located in the northern part of the West Antarctic Peninsula region, which is subject to strong climatic changes. The bathymetry is complex and comprises three basins that are separated from each other by shallow sills. Oceanographic measurements of the Bransfield Strait region are available since the first half of the twentieth century. In this study, hydrographic data from the ANT-XXIX/3 expedition of RV Polarstern in 2013 are presented to describe the actual physical state of the art, particularly for biological work done during that cruise. The general hydrographic situation of the Bransfield Strait in 2013 is found to be similar to observations from the early twentieth century. The Bransfield Strait’s water masses are modified versions of the water masses from the adjacent seas. The different water masses within the Bransfield Strait are separated by two fronts, the so-called Bransfield and Peninsula Front. While the Bransfield Front is most pronounced in the central and southwestern Bransfield Strait, the Peninsula Front can be identified from the northeastern to the central part of the study domain. Based on an analysis of water mass properties around the Antarctic Peninsula and close to the Antarctic Sound, a notable inflow of Shelf Water from the Weddell Sea through the Antarctic Sound appears unlikely. 相似文献

Microdialysis sampling of lipophilic molecules in human tissues is challenging because protein binding and adhesion to the membrane limit recovery. Hydroxypropyl-ß-cyclodextrin (HP-ß-CD) forms complexes with hydrophobic molecules thereby improving microdialysis recovery of lipophilic molecules in vitro and in rodents. We tested the approach in human subjects. First, we determined HP-ß-CD influences on metabolite stability, delivery, and recovery in vitro. Then, we evaluated HP-ß-CD as microdialysis perfusion fluid supplement in 20 healthy volunteers. We placed 20 kDa microdialysis catheters in subcutaneous abdominal adipose tissue and in the vastus lateralis muscle. We perfused catheters with lactate free Ringer solution with or without 10% HP-ß-CD at flow rates of 0.3–2.0 µl/min. We assessed tissue metabolites, ultrafiltration effects, and blood flow. In both tissues, metabolite concentrations with Ringer+HP-ß-CD perfusate were equal or higher compared to Ringer alone. Addition of HP-ß-CD increased dialysate volume by 10%. Adverse local or systemic reactions to HP-ß-CD did not occur and analytical methods were not disturbed. HP-ß-CD addition allowed to measure interstitial anandamide concentrations, a highly lipophilic endogenous molecule. Our findings suggest that HP-ß-CD is a suitable supplement in clinical microdialysis to enhance recovery of lipophilic molecules from human interstitial fluid. 相似文献

A total of 20–40 neurons are arranged in two groups displaying a bilaterally symmetrical, marginal position near the circumesophageal connectives. We have studied the changes in the activities of both nitrogenase (switch off) and glutamine synthetase in Rhodospirillum rubrum upon addition of ammonium ions or glutamine to nitrogen fixing cultures. Both activities decrease drastically and return in a parallel manner when added ammonia is metabolized. The decrease in glutamine synthetase activity does not seem to be primarily due to adenylylation of the enzyme. Genetic and environmental factors contribute to the etiopathogenesis of Crohn's disease (CD) and ulcerative colitis (UC). To identify new susceptibility genes, we determined the mRNA expression level of 88 genes from different biological contexts on colonic biopsies of CD and UC patients. We show that CXCL9 was overexpressed in colonic tissue of 3/5 CD and 3/3 UC patients compared to healthy controls. SNP genotyping for the 77147452G-->A polymorphism of the CXCL9 gene on 114 pediatric IBD patients and 120 ethnically matched unaffected adults detected a minor allele frequency of 20.3% in CD patients compared to 31.3% in controls (p=0.016). Strikingly, children with homozygosity for the wild-type allele had a significant earlier onset of CD than heterozygous individuals (11.1 versus 13.8 years). This is the first report of inverse association of the CXCL9 77147452G-->A polymorphism with pediatric CD. Our data may contribute to a better understanding of the pathophysiology underlying CD. 相似文献
