Abstract Using primary and secondary structure information of an RNA molecule, the program RNA2D3D automatically and rapidly produces a first-order approximation of a 3-dimensional conformation consistent with this information. Applicable to structures of arbitrary branching complexity and pseudoknot content, it features efficient interactive graphical editing for the removal of any overlaps introduced by the initial generating procedure and for making conformational changes favorable to targeted features and subsequent refinement. With emphasis on fast exploration of alternative 3D conformations, one may interactively add or delete base-pairs, adjacent stems can be coaxially stacked or unstacked, single strands can be shaped to accommodate special constraints, and arbitrary subsets can be defined and manipulated as rigid bodies. Compaction, whereby base stacking within stems is optimally extended into connecting single strands, is also available as a means of strategically making the structures more compact and revealing folding motifs. Subsequent refinement of the first-order approximation, of modifications, and for the imposing of tertiary constraints is assisted with standard energy refinement techniques. Previously determined coordinates for any part of the molecule are readily incorporated, and any part of the modeled structure can be output as a PDB or XYZ file. A lot of in-house polymerase chain reaction assays have been reported for diagnosis of invasive aspergillosis and disseminated candidosis. Encouraging results have been published to anticipate the diagnosis over the conventional microbiological methods. However, the absence of standardized methods has led to diverging results. As a consequence, these tests are not recognized as consensual diagnostic criteria, in contrast with some antigenemia detection kits. The major breakthrough for improving the results of these methods is the emergence of real-time technologies. This markedly improves the reliability of the PCR results by dramatically decreasing the risk of false positive results due to PCR products carryover. Moreover, using the quantitative results provided by this technique, this allows to rapidly compare the efficiency of primers, probes, and DNA extraction methods. Therefore, the hope is to identify the more specific and sensitive parameters to implement comparative studies. Automated DNA extraction should also be useful to achieve this goal.Whatever sophisticated technology is used, we still have to define the meaning of detecting nucleic acids in a given clinical sample. This seems simple in normally sterile anatomical sites but less obvious for example in respiratory specimens for invasive aspergillosis or in blood for candidosis in heavily colonized patients. Additional studies of the kinetics of fungal DNA are needed. The edible brown seaweed sugar Kombu (Saccharina latissima) is a good source of dietary fiber (DF) and associated compounds. Besides it presents antioxidant capacity in vitro due to their sulfated polysaccharides and polyphenols. The effect of a DF-rich sugar Kombu diet on biochemical parameters and antioxidant and prebiotic effects in healthy rats was evaluated. Thus, rats were fed either a basal diet or a supplemented one with 10 % sugar Kombu for 4 weeks. Several health-promoting effects were found such as a decrease in triglycerides (TGL) and uric acid (UrA), and an increase in antioxidant status both in serum and cecum. Regarding prebiotic effect, higher cecum weight and total short chain fatty acid (SCFA) content were evidenced in the seaweed-fed group, without significant differences on total bacterial count of feces. Sugar Kombu and sulfated polysaccharides from its DF could be used as functional ingredients for further nutraceutical applications. 相似文献

Butia capitata is a palm tree endemic to the Cerrado biome of Brazil and has significant potential for ornamental and food uses. In this work, we characterized the structures of the seeds and seedlings of this species to identify anatomical aspects related to its pronounced dormancy and determine the processes involved in reserve mobilization. Intact seeds, and seeds from which the operculum had been removed, were allowed to germinate and their morphology, physiology, anatomy, and histochemistry, together with those of the seedlings, were followed for 30 days. The seed coat was found to be rich in phenolic compounds and not lignified. The endosperm contains abundant protein and lipidic reserves, and the embryo has additional starch reserves. Germination occurred only in seeds with their opercula removed and involved the elongation of the cotyledon cells and meristematic activity in the “M zone” located between the embryonic axis and the proximal extremity of the embryo. The mobilization of embryonic reserves initiates during the first phase of imbibition, while the mobilization of endosperm reserves represents a post-germination event associated with the formation of a secretory epidermis and aerenchyma and the vascularization of the haustorium. Seeds with intact opercula did not germinate, but demonstrated embryonic reserve mobilization and cell elongation, indicating that dormancy in B. capitata is related to the incapacity of the embryo to dislocate the operculum. 相似文献

AbstractTwo complementary methods are described that associate in vitro and in vivo steps to generate sequence diversity by segment directed saturated mutagenesis and family shuffling. A high-throughput DNA chip-based procedure for the characterization and potentially the equalization of combinatorial libraries is also presented. Using these approaches, two combinatorial libraries of cytochrome P450 variants derived from the CYP1A subfamily were constructed and their sequence diversity characterized. The results of functional screening using high-throughput tools for the characterization of membrane P450-catalyzed activities, suggest that the 204–214 sequence segment of human CYP1A1 is not critical for polycyclic aromatic hydrocarbon recognition, as was hypothesized from previous data. Moreover, mutations in this segment do not alter the discrimination between alkoxyresorufins, which, for all tested mutants, remained similar to that of wild-type CYP1A1. In contrast, the constructed CYP1A1–CYP1A2 mosaic structures, containing multiple crossovers, exhibit a wide range of substrate preference and regioselectivity. These mosaic structures also discriminate between closely related alkoxyresorufin substrates. These results open the way to global high-throughput analysis of structure–function relationships using combinatorial libraries of enzymes together with libraries of structurally related substrates. 相似文献

Cultured plant cells from Taxus brevifolia Nutt and Taxus globosa Schltdl were investigated as biocatalysts using exogenous substrates. In order to reduce the socio-economic burden induced by osteoporotic hip fractures, finite element models have been evaluated as an additional diagnostic tool for fracture prediction. For a future clinical application, the challenge is to reach the best compromise between model relevance and computing time. Based on this consideration, the current study focused on the development and validation of a subject-specific FE-model using an original parameterised generic model and a specific personalization method. A total of 39 human femurs were tested to failure under a quasi-static compression in stance configuration. The corresponding FE-models were generated and for each specimen the numerical fracture load (F FEM) was compared with the experimental value (F EXP), resulting in a significant correlation (F EXP = 1.006 F FEM with r 2 = 0.87 and SEE = 1220 N, p < 0.05) obtained with a reasonable computing time (30 mn). Further in vivo study should confirm the ability of this FE-model to improve the fracture risk prediction. 相似文献

Absorption of light in excess of the capacity for photosynthetic electron transport is damaging to photosynthetic organisms. Several mechanisms exist to avoid photodamage, which are collectively referred to as nonphotochemical quenching. This term comprises at least two major processes. State transitions (qT) represent changes in the relative antenna sizes of photosystems II and I. High energy quenching (qE) is the increased thermal dissipation of light energy triggered by lumen acidification. To investigate the respective roles of qE and qT in photoprotection, a mutant (npq4 stt7-9) was generated in Chlamydomonas reinhardtii by crossing the state transition–deficient mutant (stt7-9) with a strain having a largely reduced qE capacity (npq4). The comparative phenotypic analysis of the wild type, single mutants, and double mutants reveals that both state transitions and qE are induced by high light. Moreover, the double mutant exhibits an increased photosensitivity with respect to the single mutants and the wild type. Therefore, we suggest that besides qE, state transitions also play a photoprotective role during high light acclimation of the cells, most likely by decreasing hydrogen peroxide production. These results are discussed in terms of the relative photoprotective benefit related to thermal dissipation of excess light and/or to the physical displacement of antennas from photosystem II. 相似文献
