A novel software tool named PTM-Explorer has been applied to LC-MS/MS datasets acquired within the Human Proteome Organisation (HUPO) Brain Proteome Project (BPP). PTM-Explorer enables automatic identification of peptide MS/MS spectra that were not explained in typical sequence database searches. The main focus was detection of PTMs, but PTM-Explorer detects also unspecific peptide cleavage, mass measurement errors, experimental modifications, amino acid substitutions, transpeptidation products and unknown mass shifts. To avoid a combinatorial problem the search is restricted to a set of selected protein sequences, which stem from previous protein identifications using a common sequence database search. Prior to application to the HUPO BPP data, PTM-Explorer was evaluated on excellently manually characterized and evaluated LC-MS/MS data sets from Alpha-A-Crystallin gel spots obtained from mouse eye lens. Besides various PTMs including phosphorylation, a wealth of experimental modifications and unspecific cleavage products were successfully detected, completing the primary structure information of the measured proteins. Our results indicate that a large amount of MS/MS spectra that currently remain unidentified in standard database searches contain valuable information that can only be elucidated using suitable software tools. 相似文献

Some physiological characteristics of a mutant (E1) of Anacystis nidulans R2, incapable of growing at air level of CO2, are described. E1 is capable of accumulating inorganic carbon (Ci) internally as efficiently as the wild type (R2). The apparent photosynthetic affinity for Ci in E1, however, is some 1000 times lower than that of R2. The kinetic parameters of ribulose 1,5-bisphosphate carboxylase/oxygenase from E1 are similar to those observed in R2. The mutant appears to be defective in its ability to utilize the intracellular Ci pool for photosynthesis and depends on extracellular supply of Ci in the form of CO2. The very high apparent photosynthetic Km (CO2) of the mutant indicate a large diffusion resistance for CO2. Data obtained here are used to calculate the permeability coefficient for CO2 between the bulk medium and the carboxylation site of cyanobacteria. 相似文献

The only known monocotylid genus to parasitise Neotropical freshwater stingrays (Potamotrygonidae) is Potamotrygonocotyle Mayes, Brooks & Thorson, 1981, a monotypic genus erected to accommodate P. tsalickisi Mayes, Brooks & Thorson, 1981. For more than 20 years, no other species has been recognised in this genus, but new efforts to survey the diversity of parasites inhabiting potamotrygonids have revealed the existence of new species and the need to redefine the genus. Here, the generic diagnosis of Potamotrygonocotyle is amended, P. tsalickisi is redescribed and four new species are recognised and described based on samples collected from the gills of freshwater potamotrygonids from the La Plata river basin: Potamotrygonocotyle chisholmae n. sp. and P. dromedarius n. sp. from Potamotrygon motoro; Potamotrygonocotyle eurypotamoxenus n. sp. from Potamotrygon cf. motoro (type-host), P. castexi, P. falkneri and P. histrix; and Potamotrygonocotyle uruguayensis n. sp. from Potamotrygon brachyura. Potamotrygonocotyle is characterised by species possessing: (1) slightly sinuous sclerotised ridges on all septa; (2) two pairs of the dorsal haptoral accessory structures associated with the four posterior peripheral loculi and with anterior dorsal haptoral accessory structure bilobate or semicircular; and (3) male copulatory organ without an accessory piece. 相似文献

Competitive binding of Fe3+, Cr3+, and Ni2+ to transferrin (Tf) was investigated at various physiological iron to Tf concentration ratios. Loading percentages for these
metal ions are based on a two M
n+ to one Tf (i.e., 100% loading) stoichiometry and were determined using a particle beam/hollow cathode–optical emission spectroscopy
(PB/HC-OES) method. Serum iron concentrations typically found in normal, iron-deficient, iron-deficient from chronic disease,
iron-deficient from inflammation, and iron-overload conditions were used to determine the effects of iron concentration on
iron loading into Tf. The PB/HC-OES method allows the monitoring of metal ions in competition with Fe3+ for Tf binding. Iron-overload concentrations impeded the ability of chromium (15.0 μM) or nickel (10.3 μM) to load completely
into Tf. Low Fe3+ uptake by Tf under iron-deficient or chronic disease iron concentrations limited Ni2+ loading into Tf. Competitive binding kinetic studies were performed with Fe3+, Cr3+, and Ni2+ to determine percentages of metal ion uptake into Tf as a function of time. The initial rates of Fe3+ loading increased in the presence of nickel or chromium, with maximal Fe3+ loading into Tf in all cases reaching approximately 24%. Addition of Cr3+ to 50% preloaded Fe3+–Tf showed that excess chromium (15.0 μM) displaced roughly 13% of Fe3+ from Tf, resulting in 7.6 ± 1.3% Cr3+ loading of Tf. The PB/HC-OES method provides the ability to monitor multiple metal ions competing for Tf binding and will

Since it was first detected in 1999, West Nile virus (WNV) quickly spread, becoming the dominant vector-borne disease in North
America. Sometimes fatal to humans, WNV is even more widespread among birds, with hundreds of species known to be susceptible
to WNV infection in North America alone. However, despite considerable mortality and local declines observed in American crows
(Corvus brachyrhynchos), there has been little evidence of a large regional association between WNV susceptibility and population declines of any
species. Here we demonstrate a correlation between susceptibility to WNV measured by large-scale testing of dead birds and
two indices of overall population change among bird species following the spread of WNV throughout California. This result
was due primarily to declines in four species of Corvidae, including all species in this family except common ravens (Corvus corax). Our results support the hypothesis that susceptibility to WNV may have negative population consequences to most corvids on
regional levels. They also provide confirmation that dead animal surveillance programs can provide important data indicating
populations most likely to suffer detrimental impacts due to WNV. 相似文献

Lymphocyte homing to, and motility within, lymph nodes is regulated by the chemokine receptor CCR7 and its two ligands CCL19 and CCL21. There, lymphocytes are exposed to a number of extracellular stimuli that influence cellular functions and determine the cell fate. In this study, we assessed the effect of TCR engagement on CCR7-mediated cell migration. We found that long-term TCR triggering of freshly isolated human T cells through CD3/CD28 attenuated CCR7-driven chemotaxis, whereas short-term activation significantly enhanced CCR7-mediated, but not CXCR4-mediated, migration efficiency. Short-term activation most prominently enhanced the migratory response of naive T cells of both CD4 and CD8 subsets. We identified distinct roles for Src family kinases in modulating CCR7-mediated T cell migration. We provide evidence that Fyn, together with Ca(2+)-independent protein kinase C isoforms, kept the migratory response of naive T cells toward CCL21 at a low level. In nonactivated T cells, CCR7 triggering induced a Fyn-dependent phosphorylation of the inhibitory Tyr505 of Lck. Inhibiting Fyn in these nonactivated T cells prevented the negative regulation of Lck and facilitated high CCR7-driven T cell chemotaxis. Moreover, we found that the enhanced migration of short-term activated T cells was accompanied by a synergistic, Src-dependent activation of the adaptor molecule linker for activation of T cells. Collectively, we characterize a cross-talk between the TCR and CCR7 and provide mechanistic evidence that the activation status of T cells controls lymphocyte motility and sets a threshold for their migratory response. 相似文献

In contrast to many studies on the habitat quality of road verges for butterflies in relation to management regimes, little
is known about whether road verges also function as corridors linking fragmented grassland habitats. We experimentally compared
movements of four model species, two small blues and two medium browns, with one habitat specialist and one habitat generalist
in each size and phylogenetic category. A total of 425 individual butterflies were caught and translocated to an experimental
arena with three 2 × 30 m grassland strips that approximated road verges; one with adult feeding resources, one sheltered
from the wind, and one without food and shelter. Movements in grassland strips were compared to movements in continuous grassland
habitat. Results indicated that (1) individuals did not use the low-quality strip, (2) only specialists used strips but not
in the same way according to their size and phylogenic category, and (3) strip use could not be predicted from habitat selection.
This finding supports the idea that corridors of intermediate quality are the most efficient to promote dispersal rates in
fragmented landscapes. Road verges cover 250,000 ha in Sweden, which is nearly the total amount of seminatural grasslands.
Our results suggest that, to benefit butterfly dispersal among grassland patches, road verges should be managed to create
a more favourable microclimate (e.g. sheltered from wind, high temperatures). 相似文献

Peptide vaccines able to induce high affinity and protective neutralizing antibodies must rely in part on the design of antigenic epitopes that mimic the three-dimensional structure of the corresponding region in the native protein. We describe the design, structural characterization, immunogenicity, and neutralizing potential of antibodies elicited by conformational peptides derived from the human T-cell leukemia virus type 1 (HTLV-1) gp21 envelope glycoprotein spanning residues 347-374. We used a novel template design and a unique synthetic approach to construct two peptides (WCCR2T and CCR2T) that would each assemble into a triple helical coiled coil conformation mimicking the gp21 crystal structure. The peptide B-cell epitopes were grafted onto the epsilon side chains of three lysyl residues on a template backbone construct consisting of the sequence acetyl-XGKGKGKGCONH2 (where X represents the tetanus toxoid promiscuous T cell epitope (TT) sequence 580-599). Leucine substitutions were introduced at the a and d positions of the CCR2T sequence to maximize helical character and stability as shown by circular dichroism and guanidinium hydrochloride studies. Serum from an HTLV-1-infected patient was able to recognize the selected epitopes by enzyme-linked immunosorbent assay (ELISA). Mice immunized with the wild-type sequence (WCCR2T) and the mutant sequence (CCR2T) elicited high antibody titers that were capable of recognizing the native protein as shown by flow cytometry and whole virus ELISA. Sera and purified antibodies from immunized mice were able to reduce the formation of syncytia induced by the envelope glycoprotein of HTLV-1, suggesting that antibodies directed against the coiled coil region of gp21 are capable of disrupting cell-cell fusion. The green fluorescent protein (GFP) and its variants are used in many studies to determine the subcellular localization of other proteins by analyzing fusion proteins. The main problem for nuclear localization studies is the fact that, to some extent, GFP translocates to the nucleus on its own. Because the nuclear import could be due to unspecific diffusion of the relatively small GFP through the nuclear pores, we analyzed the localization of multimers of a GFP variant, the enhanced GFP (EGFP). By detecting the fluorescence of the expressed proteins in gels after nonreducing SDS-PAGE, we demonstrate the integrity of the expressed proteins. Nevertheless, even EGFP homotetramers and homohexamers are found in the nuclei of the five analyzed mammalian cell lines. The use of fusion constructs of small proteins with multimeric EGFP alone, therefore, is not adequate to prove nuclear import processes. Fusion to tetrameric EGFP in combination with a careful quantification of the fluorescence intensities in the nucleus and cytoplasm might be sufficient in many cases to identify a significant difference between the fusion protein and tetrameric EGFP alone to deduce a nuclear localization signal. 相似文献

Phenotypic variability within cohorts of juvenile organisms can serve as the basis for selective mortality. Previous studies
have demonstrated the important role that predators play in this process but not the impact of competitors on selective predation.
We use a combination of lab and field studies to evaluate the effect of the presence of adult competitor damselfish (Dascyllus aruanus and Pomacentrus moluccensis; family Pomacentridae) on the selective mortality of newly-arrived (settled) lemon damselfish (P. moluccensis) by resident predator fishes (Pseudochromis fuscus Pseudochromidae and Cheilodipterus quinquelineatus Apogonidae). Lab trials consisted of mesocosm experiments in which the behaviour, mortality, and physiological condition
(measured as lipid content) of surviving P. moluccensis settlers from each of three treatments: (1) predators absent, (2) predators present, and (3) predators and competitors present,
were compared. The field study involved stocking newly settled P. moluccensis on natural bommies (patch reefs) which had either been subject to a partial removal of resident fish (predators and competitors)
or left alone. Results indicated there was very strong condition-based selective mortality in both the lab and field trials.
In both cases there was a strong positive relationship between mortality and the lipid content of surviving fish; implying
low-condition fish were selectively removed. The mesocosm trials indicated that the strength of mortality as well as condition
selectivity was higher when competitors were present than when they were absent. Behavioural observations in the mesocosm
study suggest that attention by juvenile P. moluccensis to the movements and occasional chases of the competitors (especially D. aruanus) reduced their vigilance to the predators. These results suggest the important and interactive roles which condition of newly
settled reef fish and interspecific competition can play in the outcomes of post-settlement predation.
