RecG and RuvAB are proposed to act at stalled DNA replication forks to facilitate replication restart. To define the roles of these proteins in fork regression, we used a combination of assays to determine whether RecG, RuvAB or both are capable of acting at a stalled fork. The results show that RecG binds to the C-terminus of single-stranded DNA binding protein (SSB) forming a stoichiometric complex of 2 RecG monomers per SSB tetramer. This binding occurs in solution and to SSB protein bound to single stranded DNA (ssDNA). The result of this binding is stabilization of the interaction of RecG with ssDNA. In contrast, RuvAB does not bind to SSB. Side-by-side analysis of the catalytic efficiency of the ATPase activity of each enzyme revealed that (−)scDNA and ssDNA are potent stimulators of the ATPase activity of RecG but not for RuvAB, whereas relaxed circular DNA is a poor cofactor for RecG but an excellent one for RuvAB. Collectively, these data suggest that the timing of repair protein access to the DNA at stalled forks is determined by the nature of the DNA available at the fork. We propose that RecG acts first, with RuvAB acting either after RecG or in a separate pathway following protein-independent fork regression.  相似文献

Structure and composition of benthic macroinvertebrate assemblages were investigated in seven sampling sites with a gradient of environmental integrity and water quality conditions. Composite samples of the four most representative substrates were collected in order to characterize the riffle-pool dynamic in each sampling site. Spatial and temporal variability of macroinvertebrate assemblages were analyzed at two scales: using substrates and grouping samples for comparing sampling sites. Distribution of macroinvertebrates was influenced primarily by substrate type, but also by environmental integrity, water quality and sampling period. Species occurrence was highly dependent on substrate type. At local spatial scale, environmental degradation measured by the Riparian Channel Environmental Inventory and water chemistry were the determinants of assemblage patterns. We evaluated to which extent the substrates were influenced by environmental integrity and water chemistry, and we found that degradation influenced significantly the macroinvertebrate fauna on the four substrate types, although they were not responding to the same variables. Our results show that qualitatively communities were not influenced by seasonal changes, but abundance was stochastically dependent on rainfall.  相似文献

Plant-bacterial combinations can increase contaminant degradation in the rhizosphere, but the role played by indigenous root-associated bacteria during plant growth in contaminated soils is unclear. The purpose of this study was to determine if plants had the ability to selectively enhance the prevalence of endophytes containing pollutant catabolic genes in unrelated environments contaminated with different pollutants. At petroleum hydrocarbon contaminated sites, two genes encoding hydrocarbon degradation, alkane monooxygenase (alkB) and naphthalene dioxygenase (ndoB), were two and four times more prevalent in bacteria extracted from the root interior (endophytic) than from the bulk soil and sediment, respectively. In field sites contaminated with nitroaromatics, two genes encoding nitrotoluene degradation, 2-nitrotoluene reductase (ntdAa) and nitrotoluene monooxygenase (ntnM), were 7 to 14 times more prevalent in endophytic bacteria. The addition of petroleum to sediment doubled the prevalence of ndoB-positive endophytes in Scirpus pungens, indicating that the numbers of endophytes containing catabolic genotypes were dependent on the presence and concentration of contaminants. Similarly, the numbers of alkB- or ndoB-positive endophytes in Festuca arundinacea were correlated with the concentration of creosote in the soil but not with the numbers of alkB- or ndoB-positive bacteria in the bulk soil. Our results indicate that the enrichment of catabolic genotypes in the root interior is both plant and contaminant dependent.  相似文献

Bacterial peptidyl-tRNA hydrolase (Pth) activity ensures the rapid recycling of peptidyl-tRNAs that result from premature termination of translation. Pth has been shown to be essential for growth in Escherichia coli suggesting that its homologue in Staphylococcus aureus is a potential molecular therapeutic target for the development of antibacterial agents. In this report we describe the cloning of a DNA fragment (573 bp) containing the pth gene from a S. aureus (strain ISP3) genomic DNA library. Analysis of the predicted polypeptide sequence from the pth gene showed that the protein shared complete conservation of the three residues thought to be involved in the active site of E. coli Pth. The gene was cloned into a pQE-60 expression vector and expressed in E. coli, and the resulting His-tagged Pth protein was purified to greater than 95% purity from the soluble portion of the E. coli lysate in a single chromatographic step. His-tagged Pth was shown to be biologically active by its ability to hydrolyze diacetyl-[(3)H]Lys-tRNA(Lys) in a time- and concentration-dependent manner. Optimum hydrolyzing activity of Pth occurred at a pH value of 7.0 and a MgCl(2) concentration of 5 mM. The K(m) of the diacetyl-[(3)H]-Lys-tRNA(Lys) substrate for S. aureus Pth was determined to be 2.8 microM. A far UV circular dichroism spectrum revealed that His-tagged S. aureus Pth appears to have a structured core predominated by beta-sheet.  相似文献

A variety of methods have been described for making synthetic polynucleotide microarrays. These include in situ synthesis directly on the array surface, for example, by photolithography or ink-jet printing technologies, and the application of presynthesized polynucleotides that are derivatized with various nucleophiles or electrophiles. In the latter case, a variety of surface chemistries have been developed, and several are available commercially. These chemistries must be compatible with nanoliter-scale volumes of polynucleotide reagents, which contact the array over a small portion of their surface. We reasoned that a three-dimensional polymer coating could potentially offer greater surface contact and higher binding efficiency. Here we describe a polyethylenimine-based coating chemistry that provides exceptional binding and hybridization characteristics. In our preferred process, size-fractionated polyethylenimine polymers are cross-linked onto an aminopropylsilanated glass surface in the presence of cyanuric chloride. The resulting three-dimensional coating binds polynucleotides through a mixture of covalent and noncovalent interactions as evidenced by comparisons between 5'-aminoalkyl modified and unmodified polynucleotides. Binding and hybridization comparisons are presented including analogous two-dimensional electrophilic and electrostatic chemistries.  相似文献

Recent criticism of paleodemographic methods (Bocquet-Appel and Masset 1982) has centered on biases introduced by the nature of reference samples and the population-specificity of techniques for estimating age in skeletal remains. This paper examines five key arguments concerning this bias and alleged imprecision from the perspective of life table analysis. The results of our simulation and statistical analyses indicate that the criticism leveled by Bocquet-Appel and Masset is extreme. Imprecision in age indicators applied to older adults remains a problem, however, as does interobserver error.  相似文献

Microbe-mineral associations in regolith overlying granodiorite bedrock (4.6–4.9 m depth) from the Luquillo Experimental Forest, Puerto Rico, were imaged with confocal scanning laser microscopy at a novel scale of 400X magnification. After adding BacLight? stain, proportionally more surface area of minerals (quartz, biotite, and mixed opaque kaolinite/goethite) emitted fluorescence from cell-impermeant propidium iodide than from cell-permeant SYTO 9, which suggested greater coverage of minerals by extracellular DNA or DNA in non-intact cells than by intact cells. Microscopic observations of predominantly non-intact cell material in deep saprolite were consistent with the abundance of rRNA sequences related to heterotrophic bacteria in clone libraries prepared from community DNA. A few sequences were affiliated with bacteria recognized to produce siderophores, oxidize Fe(II), or fix N2. Bacterial DNA in deep regolith from two boreholes 1.5 m apart yielded libraries with high diversity and taxa specific for each borehole. Supplemental materials are available for this article. This study describes the application of a protocol for biological assessment of water quality at first to third order streams at Serra dos órg?os, an area covered by Atlantic Forest in Rio de Janeiro State, Brazil. Major impacts in the region are domestic effluents and deforestation. Our main objective is to establish biocriteria for the establishment of the Serra dos órg?os Multimetric Index (SOMI) based on benthic macroinvertebrates. We used data from previous studies, sampled by experienced biologists, from 1999 through 2002. The benthic macroinvertebrate community was sampled in 12 reference sites and seven impaired sites in three river basins: Guapimirim, Macaé and Grande, all from the same bioregion. From the 22 tested metrics, 6 were included in the SOMI (% Diptera, % Coleoptera, Family Taxa, EPT Taxa, BMWP-CETEC and % Shredders). Scores (5, 3 or 1) were developed for these metrics to allow for aggregation into the index. Seven intermediately impaired sites were used for evaluating the applicability of the multimetric index. We concluded that the SOMI is a robust easy-to-apply tool for biomonitoring programs in the Serra dos órg?os region, south-east Brazil.
