As part of the DNA Sequencing Research Group of the Association of Biomolecular Resource Facilities, we have tested the reproducibility of the Roche/454 GS-FLX Titanium System at five core facilities. Experience with the Roche/454 system ranged from <10 to >340 sequencing runs performed. All participating sites were supplied with an aliquot of a common DNA preparation and were requested to conduct sequencing at a common loading condition. The evaluation of sequencing yield and accuracy metrics was assessed at a single site. The study was conducted using a laboratory strain of the Dutch elm disease fungus Ophiostoma novo-ulmi strain H327, an ascomycete, vegetatively haploid fungus with an estimated genome size of 30–50 Mb. We show that the Titanium System is reproducible, with some variation detected in loading conditions, sequencing yield, and homopolymer length accuracy. We demonstrate that reads shorter than the theoretical minimum length are of lower overall quality and not simply truncated reads. The O. novo-ulmi H327 genome assembly is 31.8 Mb and is comprised of eight chromosome-length linear scaffolds, a circular mitochondrial conti of 66.4 kb, and a putative 4.2-kb linear plasmid. We estimate that the nuclear genome encodes 8613 protein coding genes, and the mitochondrion encodes 15 genes and 26 tRNAs. 相似文献

Mesophilic cytochrome c(551) of Pseudomonas aeruginosa (PA c(551)) became as stable as its thermophilic counterpart, Hydrogenobacter thermophilus cytochrome c(552) (HT c(552)), through only five amino acid substitutions. The five residues, distributed in three spatially separated regions, were selected and mutated with reference to the corresponding residues in HT c(552) through careful structure comparison. Thermodynamic analysis indicated that the stability of the quintuple mutant of PA c(551) could be partly attained through an enthalpic factor. The solution structure of the mutant showed that, as in HT c(552), there were tighter side chain packings in the mutated regions. Furthermore, the mutant had an increased total accessible surface area, resulting in great negative hydration free energy. Our results provide a novel example of protein stabilization in that limited amino acid substitutions can confer the overall stability of a natural highly thermophilic protein upon a mesophilic molecule. 相似文献

Purpose
To assess the time course of optical quality and intraocular scattering in relation to visual acuity after femtosecond lenticule extraction (FLEx) for the correction of myopia.Methods
This study evaluated 36 eyes of 36 patients with spherical equivalents of −4.38±1.53 D [mean ± standard deviation] who underwent FLEx. Before surgery, and 1 week and 1, 3 and 6 months after surgery, we assessed the modulation transfer function (MTF) cutoff frequency, Strehl ratio, objective scattering index (OSI), and OQAS values (OVs), using a double-pass instrument. We also investigated the relationship of the OSI with corrected distance visual acuity (CDVA) preoperatively and postoperatively.Results
The mean changes in MTF cutoff frequency, Strehl ratio, OSI, OV100%, OV20%, and OV9% preoperatively and 6 months postoperatively were −5.51±15.01, −0.03±0.07, 0.35±0.83, −0.17±0.48, −0.14±0.38, and −0.09±0.22, respectively. We found no significant preoperative correlation between the OSI and logMAR CDVA (Spearman rank correlation coefficient r = 0.068, p = 0.69), and modest, but significant correlations 1 week and 1, 3, and 6 months postoperatively (r = 0.572, r = 0.562, r = 0.542, r = 0.540, p<0.001, respectively).Conclusions
FLEx induced a transient decrease in optical quality in association with an increase in intraocular scattering in the early postoperative period, possibly due to mild interface haze formation, but gradually recovered with time. It is suggested that this transient degradation in optical quality related to an increase in the intraocular scattering may result in a slight delay of CDVA recovery in the early postoperative period. 相似文献180.

Mangroves have a global distribution within coastal tropical and subtropical climates, and have even expanded to some temperate locales. Where they do occur, mangroves provide a plethora of goods and services, ranging from coastal protection from storms and erosion to direct income for human societies. The mangrove literature has become rather voluminous, prompting many subdisciplines within a field that earlier in the 20th century received little focus. Much of this research has become diffuse by sheer numbers, requiring detailed syntheses to make research results widely available to resource managers. In this review, we take an inclusive approach in focusing on eco-physiological and growth constraints to the establishment and early development of mangrove seedlings in the intertidal zone. This is a critical life stage for mangroves, i.e., the period between dispersal and recruitment to the sapling stage. We begin with some of the research that has set the precedent for seedling-level eco-physiological research in mangroves, and then we focus on recent advances (circa. 1995 to present) in our understanding of temperature, carbon dioxide, salinity, light, nutrient, flooding, and specific biotic influences on seedling survival and growth. As such, we take a new approach in describing seedling response to global factors (e.g., temperature) along with site-specific factors (e.g., salinity). All variables will strongly influence the future of seedling dynamics in ways perhaps not yet documented in mature forests. Furthermore, understanding how different mangrove species can respond to global factors and regional influences is useful for diagnosing observed mortality within mangrove wetlands, managed or natural. This review provides an updated eco-physiological knowledge base for future research and reforestation activity, and for understanding important links among climate change, local physico-chemical condition, and establishment and early growth of mangrove seedlings. 相似文献
