Cancer can be a result of accumulation of different types of genetic mutations such as copy number aberrations. The data from tumors are cross-sectional and do not contain the temporal order of the genetic events. Finding the order in which the genetic events have occurred and progression pathways are of vital importance in understanding the disease. In order to model cancer progression, we propose Progression Networks, a special case of Bayesian networks, that are tailored to model disease progression. Progression networks have similarities with Conjunctive Bayesian Networks (CBNs) [1],a variation of Bayesian networks also proposed for modeling disease progression. We also describe a learning algorithm for learning Bayesian networks in general and progression networks in particular. We reduce the hard problem of learning the Bayesian and progression networks to Mixed Integer Linear Programming (MILP). MILP is a Non-deterministic Polynomial-time complete (NP-complete) problem for which very good heuristics exists. We tested our algorithm on synthetic and real cytogenetic data from renal cell carcinoma. We also compared our learned progression networks with the networks proposed in earlier publications. Abstract

An new water-soluble Pd(II) complex, 2,2′-bipyridin n-butyl dithiocarbamato Pd(II) nitrate has been synthesized. The Pd(II) complex has been characterized by elemental analysis and conductivity measurements as well as spectroscopic methods such as infrared, 1H NMR, and ultraviolet-visible. The interaction between this new design Pd(II)-complex, an anti-tumor component, with carrier proteins of β-lactoglobulin-A and -B (BLG-A and -B) were studied at different temperatures of 27, 37, 42, and 47 °C by fluorescence spectroscopy and far-UV circular dichroism (CD) spectrophotometric techniques. A strong fluorescence quenching interaction of Pd(II) complex with BLG-A and -B was observed at different temperatures. The binding parameters were evaluated by fluorescence quenching method. The thermodynamic parameters, including ΔH°, ΔS°, and ΔG° were calculated by fluorescence quenching method indicated that the electrostatic and hydrophobic forces might play a major role in the interactions of Pd(II) complex with BLG-A and -B, respectively. The distances between donors (Trps of the BLG-A and -B) and acceptor (Pd(II) complex) were obtained according to the fluorescence resonance energy transfer (FRET). Far-UV CD studies showed that the Pd(II) complex did not represent any significant changes in the secondary structures of BLG- A and -B. The difference in the interaction properties observed for BLG-A and -B with Pd(II) complex is related to the difference in the amino acid sequences between these two variants.  相似文献

Salinity, a severe environmental factor, has limited the growth and productivity of crops. Many compounds have been applied to minimize the harmful effects of salt stress on plant growth. An experiment was conducted to investigate the interactive effects of exogenous ascorbic acid (AsA) and gibberellic acid (GA3) on common bean (Phaseolus vulgaris L. cv. Naz) seedlings under salt stress. The changes of growth parameters, photosynthetic and non-photosynthetic pigments and potassium content showed that the addition of 1 mM AsA and/or 0.05 mM GA3 considerably decreased the oxidative damage in common bean plants treated with 200 mM NaCl. The NaCl-stressed seedlings exposed to AsA or GA3, specifically in their combination, exhibited an improvement in sodium accumulation in both roots and shoots, as compared to NaCl-treated plants. NaCl treatment increased hydrogen peroxide (H2O2) content and lipid peroxidation indicated by accumulation of malondialdehyde (MDA), whereas the interaction of AsA with GA3 decreased the amounts of MDA and H2O2. In the meantime, interactive effect of these substances enhanced protein content and the activity of the antioxidant enzyme, guaiacol peroxidase, in common bean plants under salt stress. It was concluded that synergistic interaction between AsA and GA3 could alleviate the adverse effects of salinity on P. vulgaris seedlings.  相似文献

Kidney transplantation is the best treatment option for the patients with end-stage renal disease. Viral infections and genetic factors such as HLA-II antigens may affect the kidney transplant outcome. The compatibility of HLA-DRB1 molecules in the survival of kidney transplant is important. Also, the correlation between these molecules and viral infections is significant. The current study investigates the allele frequency of HLA-DRB1 in 41 recipient kidney transplant and 203 normal healthy controls by polymerase chain reaction using sequence specific primers. Moreover the relation between HLA-DRB1 allelic groups and hepatitis B, hepatitis C and cytomegalovirus viral infections was also studied. However statistical analysis of the allele frequencies didn’t show any significant association between HLA-DRB1 allelic group distributions or sharing and susceptibility to acute kidney transplant rejection (P > 0.05). Comparing the allele frequencies between HLA-DRB1*14 and DRB1*04 allelic showed a significant difference in controls and patients (P = 0.03 and P = 0.05 respectively). The results of the present study also showed a significant association between possession of HLA-DRB1*07 allele in kidney transplant recipients and hepatitis C virus infection (P = 0.009). In conclusion however the results of the present study did not showed relation between HLA-DRB1 allele’s frequencies or sharing and kidney transplantation outcome, the results indicated that HLA-DRB1 alleles may susceptible individuals to renal disease or play a role in susceptibility to viral infection in kidney transplant patients.  相似文献

Effects of abiotic factors during production (temperature, nutrients, water activity, pH) on conidium fitness (quantity and quality) of Trichoderma atroviride LU132 (a key biocontrol agent) were studied. Conidia from the culturing regimes which resulted in greatest and least bioactivity against Rhizoctonia solani in dual culture assays were selected to assess effects of storage conditions on conidial fitness over time. Further studies assessed interaction effects of temperatures (20°C or 30°C) and sugars (dextrose or sucrose) on conidium germination and bioactivity as fresh conidia, or after 6 months of storage. Biochemical analyses of sugars and fatty acids were carried out to determine relationships between quality variations and cellular characteristics for conidia produced in different culturing conditions. Low trehalose content in conidia (e.g. at 20°C) was associated with the least conidium fitness, although high trehalose content did not necessarily support conidium fitness. High proportions of total fatty acids in conidia were mostly associated with the least conidium fitness. When Trichoderma was grown at high carbon to nitrogen ratio (e.g. at C:N 160:1), the total conidium fatty acids content increased. This study also indicated that the monosaccharide dextrose is metabolically optimal for T. atroviride LU132 at 20°C while the disaccharide sucrose is optimal at 30°C. These studies indicate that physical growth conditions and nutritional requirements attribute in conidium fitness of T. atroviride LU132, and provide important knowledge supporting optimum production of biocontrol agents based on T. atroviride, and possibly other similar biocontrol agents.  相似文献

The International Stem Cell Initiative analyzed 125 human embryonic stem (ES) cell lines and 11 induced pluripotent stem (iPS) cell lines, from 38 laboratories worldwide, for genetic changes occurring during culture. Most lines were analyzed at an early and late passage. Single-nucleotide polymorphism (SNP) analysis revealed that they included representatives of most major ethnic groups. Most lines remained karyotypically normal, but there was a progressive tendency to acquire changes on prolonged culture, commonly affecting chromosomes 1, 12, 17 and 20. DNA methylation patterns changed haphazardly with no link to time in culture. Structural variants, determined from the SNP arrays, also appeared sporadically. No common variants related to culture were observed on chromosomes 1, 12 and 17, but a minimal amplicon in chromosome 20q11.21, including three genes expressed in human ES cells, ID1, BCL2L1 and HM13, occurred in >20% of the lines. Of these genes, BCL2L1 is a strong candidate for driving culture adaptation of ES cells.  相似文献

Cumin (Cuminum cyminum L.), Fennel (Foeniculum vulgare L.) and Longleaf (Falcaria vulgaris Bernh) that all belong to Apiaceae family as medicinal plants are very important in many countries. Study of genetic diversity for medicinal plant is important for researches in future. One of the methods to evaluate plant genetic diversity and classification of them is the electrophoresis of seed storage proteins. This research was conducted in order to evaluate seed protein variability in different Iranian Cumin, Fennel and Longleaf accessions and grouping them based on these proteins as a biochemical marker. For this purpose, the samples were first powdered in liquid nitrogen and seed protein was extracted with extraction buffer. Then total soluble proteins were resolved on 12.5?% sodium dodecyl sulphate polyacrylamide gel electrophoresis gels. The electrophoretic protein pattern showed 38 bands that were low polymorphism among the accessions. The result of cluster analysis showed that the accessions were classified in three groups (all 29 Cumin accessions in the first group, three Fennel ecotypes in second group and three Longleaf accessions in the last one).  相似文献

White blister rust in the Brassicaceae is emerging as a superb model for exploring how plant biodiversity has channeled speciation of biotrophic parasites. The causal agents of white rust across a wide breadth of cruciferous hosts currently are named as variants of a single oomycete species, Albugo candida. The most notable examples include a major group of physiological races that each are economically destructive in a different vegetable or oilseed crop of Brassica juncea (A. candida race 2), B. rapa (race 7), or B. oleracea (race 9); or parasitic on wild crucifers such as Capsella bursa-pastoris (race 4). Arabidopsis thaliana is innately immune to these races of A. candida under natural conditions; however, it commonly hosts its own molecularly distinct subspecies of A. candida (A. candida subsp. arabidopsis). In the laboratory, we have identified several accessions of Arabidopsis thaliana (e.g.,. Ws-3) that can permit varying degrees of rust development following inoculation with A. candida races 2, 4, and 7, whereas race 9 is universally incompatible in Arabidopsis thaliana and nonrusting resistance is the most prevalent outcome of interactions with the other races. Subtle variation in resistance phenotypes is evident, observed initially with an isolate of A. candida race 4, indicating additional genetic variation. Therefore, we used the race 4 isolate for map-based cloning of the first of many expected white rust resistance (WRR) genes. This gene was designated WRR4 and encodes a cytoplasmic toll-interleukin receptor-like nucleotide-binding leucine-rich repeat receptor-like protein that confers a dominant, broad-spectrum white rust resistance in the Arabidopsis thaliana accession Columbia to representative isolates of A. candida races 2, 4, 7, and 9, as verified by transgenic expression of the Columbia allele in Ws-3. The WRR4 protein requires functional expression of the lipase-like protein EDS1 but not the paralogous protein PAD4, and confers full immunity that masks an underlying nonhypersensitive incompatibility in Columbia to A. candida race 4. This residual incompatibility is independent of functional EDS1.  相似文献
