Parkinson’s disease (PD), defined as a neurodegenerative disorder, is characterized by the loss of dopaminergic neurons in the substantia nigra in the midbrain. Loss-of-function mutations in the parkin gene are a major cause of autosomal recessive, early-onset PD. Parkin has been implicated in the maintenance of healthy mitochondria, although previous studies show conflicting findings regarding mitochondrial abnormalities in fibroblasts from patients harboring parkin-null mutations. The aim of the present study was to determine whether South African PD patients with parkin mutations exhibit evidence for mitochondrial dysfunction. Fibroblasts were cultured from skin biopsies obtained from three patients with homozygous parkin-null mutations, two heterozygous mutation carriers and two wild-type controls. Muscle biopsies were obtained from two of the patients. The muscle fibers showed subtle abnormalities such as slightly swollen mitochondria in focal areas of the fibers and some folding of the sarcolemma. Although no differences in the degree of mitochondrial network branching were found in the fibroblasts, ultrastructural abnormalities were observed including the presence of electron-dense vacuoles. Moreover, decreased ATP levels which are consistent with mitochondrial dysfunction were observed in the patients’ fibroblasts compared to controls. Remarkably, these defects did not manifest in one patient, which may be due to possible compensatory mechanisms. These results suggest that parkin-null patients exhibit features of mitochondrial dysfunction. Involvement of mitochondria as a key role player in PD pathogenesis will have important implications for the design of new and more effective therapies.  相似文献

Most cellular processes are enabled by cohorts of interacting proteins that form dynamic networks within the plant proteome. The study of these networks can provide insight into protein function and provide new avenues for research. This article informs the plant science community of the currently available sources of protein interaction data and discusses how they can be useful to researchers. Using our recently curated IntAct Arabidopsis thaliana protein–protein interaction data set as an example, we discuss potentials and limitations of the plant interactomes generated to date. In addition, we present our efforts to add value to the interaction data by using them to seed a proteome-wide map of predicted protein subcellular locations.For well over two decades, plant scientists have studied protein interactions within plants using many different and evolving approaches. Their findings are represented by a large and growing corpus of peer-reviewed literature reflecting the increasing activity in this area of plant proteomic research. More recently, a number of predicted interactomes have been reported in plants and, while these predictions remain largely untested, they could act as a useful guide for future research. These studies have allowed researchers to better understand the function of protein complexes and to refine our understanding of protein function within the cell (Uhrig, 2006; Morsy et al., 2008). The extraction of protein interaction data from the literature and its standardized deposition and representation within publicly available databases remains a challenging task. Aggregating the data in databases allows researchers to leverage visualization, data mining, and integrative approaches to produce new insights that would be unachievable when the data are dispersed within largely inaccessible formats (Rodriguez et al., 2009).Currently, there are three databases that act as repositories of plant protein interaction data. These are IntAct (http://www.ebi.ac.uk/intact/; Aranda et al., 2010), The Arabidopsis Information Resource (TAIR; http://www.Arabidopsis.org/; Poole, 2007), and BioGRID (http://www.thebiogrid.org/; Breitkreutz et al., 2008). These databases curate experimentally established interactions available from the peer-reviewed literature (as opposed to predicted interactions, which will be discussed below). Each repository takes its own approach to the capture, storage, and representation of protein interaction data. TAIR focuses on Arabidopsis thaliana protein–protein interaction data exclusively; BioGRID currently focuses on the plant species Arabidopsis and rice (Oryza sativa), while IntAct attempts to capture protein interaction data from any plant species. Unlike the other repositories, IntAct follows a deep curation strategy that captures detailed experimental and biophysical details, such as binding regions and subcellular locations of interactions using controlled vocabularies (Aranda et al., 2010). While the majority of plant interaction data held by IntAct concern protein–protein interaction data in Arabidopsis, there is a small but growing content of interaction data relating to protein–DNA, protein–RNA, and protein–small molecule interactions, as well as interaction data from other plant species.Using the IntAct Arabidopsis data set as an example, we outline how the accumulating knowledge captured in these repositories can be used to further our understanding of the plant proteome. We compare the characteristics of predicted interactomes with the IntAct protein–protein interaction data set, which consists entirely of experimentally measured protein interactions, to gauge the predictive accuracy of these studies. Finally, we show how the IntAct data set can be used together with a recently developed Divide and Conquer k-Nearest Neighbors Method (DC-kNN; K. Lee et al., 2008) to predict the subcellular locations for most Arabidopsis proteins. This data set predicts high confidence subcellular locations for many unannotated Arabidopsis proteins and should act as a useful resource for future studies of protein function. Although this article focuses on the IntAct Arabidopsis protein–protein interaction data set, readers are also encouraged to explore the resources offered by our colleagues at TAIR and BioGRID.Each database employs its own system to report molecular interactions, as represented in the referenced source publications, and each avoids making judgments on interaction reliability or whether two participants in a complex have a direct interaction. Thus, the user should carefully filter these data sets for their specific purpose based on the full annotation of the data sets. In particular, the user should consider the experimental methods and independent observation of the same interaction in different publications when assessing the reliability and type of interaction of the proteins (e.g., direct or indirect). Confidence scoring schemes for interaction data are discussed widely in the literature (Yu and Finley, 2009).  相似文献

The endothelium is a dynamic, heterogeneous, disseminated organ that possesses vital secretory, synthetic, metabolic and immunological functions. Endothelial dysfunction has been implicated as a key factor in the development of organ-specific vascular diseases. This minireview gives a brief overview on EC (endothelial cell) biomarkers in arterial and venous endothelium and critically discusses the different sources of ECs that are most frequently applied in in vitro assays and research. The relevance of organ- and disease-specific endothelial cell cultures for studying cellular responses as a basis for improving therapeutic interventions is highlighted with particular emphasis on endothelial dysfunction in transplant-associated coronary artery disease, in atherosclerotic lesions and in response to diabetes mellitus.  相似文献

Cell culture and in vitro models are the basis for much biological research, especially in human immunology. Ex vivo studies of T cell physiology employ conditions attempting to mimic the in vivo situation as closely as possible. Despite improvements in controlling the cellular milieu in vitro, most of what is known about T cell behavior in vitro is derived from experiments on T cells exposed to much higher oxygen levels than are normal in vivo. In this study, we report a reduced proliferative response and increased apoptosis susceptibility after T cell activation at 2% oxygen compared to in air. To explain this observation, we tested the hypothesis of an impaired efficacy of intracellular protective mechanisms including antioxidant levels, oxidized protein repair (methionine sulfoxide reductases), and degradation (proteasome) activities. Indeed, after activation, there was a significant accumulation of intracellular oxidized proteins at more physiological oxygen levels concomitant with a reduced GSH:GSSG ratio. Proteasome and methionine sulfoxide reductase activities were also reduced. These data may explain the increased apoptotic rate observed at more physiological oxygen levels. Altogether, this study highlights the importance of controlling oxygen levels in culture when investigating oxygen-dependent phenomena such as oxidative stress.  相似文献

We describe a novel method, termed "pseudo-neutral-loss scan" MS, for selectively probing phosphopeptides and glycopeptides on a LTQ-Orbitrap mass spectrometer. The instrument has been programmed such that an in-source CID energy is applied to all species that eluted from LC column and were subsequently ionised in the electrospray ion source. Ion pairs that differ in the mass of a neutral loss of phosphoric acid or monosaccharide residues are automatically selected for CID MS/MS and further for multi-stage-activation MS3. Our method should prove useful for a highly selective and sensitive approach to identify phosphopeptides and glycopeptides from purified protein digestion without any further enrichment, and could potentially be of use in more complex mixture.  相似文献

Palm kernel press cake (PKC) is a residue of palm oil extraction, which was found to contain 48.5% of total carbohydrates of which 35.2% was mannan. The present study examines enzymatic hydrolysis of polysaccharides from the cell-wall material present in PKC to obtain monosaccharides that can be substrate in various fermentation processes such as ethanol production. The requirements for pretreatment were investigated and it was found that mannan in PKC was readily hydrolysed without any pretreatment. Several enzyme preparations were tested and Mannaway 25L was found as the best for releasing mannose, and Gammanase 1.0L worked well in degrading cellulose and mannose. Binary mixtures of enzymes were tested to increase the conversion, and 1:1 mixture of Mannaway 25L and Gammanase 1.0L showed good synergistic effect releasing 30% more mannose than the sum obtained using these enzymes individually. Using an enzyme loading of 2.3 mg protein/g PKC resulted in 63% of mannan in PKC being hydrolysed to mannose in 24 h, and in 96 h a total of 365 g mannose and glucose could be produced per kg PKC. Finally, PKC was hydrolysed and fermented using Saccharomyces cerevisiae with an ethanol yield of 125 g/kg PKC.  相似文献

Seizures or convulsions that occur during anaesthesia in veterinary patients are infrequently reported in the literature. Consequently, the incidence of such events is unknown. Several drugs commonly used in clinical veterinary anaesthesia have been shown to induce epileptiform activity in both human clinical patients and experimental candidates. The present case report describes convulsions in a four-year old male Bernese mountain dog during maintenance of anaesthesia with isoflurane after premedication with acepromazine and methadone followed by co-induction with propofol and ketamine. The dog had no history of previous convulsions. The use of several sedative and anaesthetic drugs makes it difficult to find one single causative pharmaceutical.  相似文献
