Subseafloor oceanic crust is a vast yet poorly sampled habitat for life. Recent studies suggest that microbial composition in crustal habitats is variable in space and time, but biogeographic patterns are difficult to determine due to a paucity of data. To address this, we deployed hundreds of mineral colonization experiments at and below the seafloor for 4–6 years at North Pond, a borehole observatory network in cool (<10°C) and oxic oceanic crust on the western flank of the Mid-Atlantic Ridge. The overall community composition of mineral incubations reveals that colonization patterns are site dependent, with no correlation to mineral type. Only a few members of the Thioalkalispiraceae and Thioprofundaceae exhibited a mineral preference pattern, with generally higher abundance on metal sulphides compared to silicates, while taxa of the Gammaproteobacteria and Deltaproteobacteria were common in the colonization experiments. In comparison to datasets from other crustal habitats, broader biogeographic patterns of crustal communities emerge based on crustal habitat type (surface-attached communities versus fluid communities), redox environment and possibly crustal age. These comparisons suggest successional biogeography patterning that might be used as an indicator of how recently permeable pathways were established within oceanic crust. 相似文献

The microbial degradation of polychlorinated biphenyls (PCBs) by the biphenyl catabolic (Bph) pathway is limited in part by the pathway's fourth enzyme, BphD. BphD catalyzes an unusual carbon-carbon bond hydrolysis of 2-hydroxy-6-oxo-6-phenylhexa-2,4-dienoic acid (HOPDA), in which the substrate is subject to histidine-mediated enol-keto tautomerization prior to hydrolysis. Chlorinated HOPDAs such as 3-Cl HOPDA inhibit BphD. Here we report that BphD preferentially hydrolyzed a series of 3-substituted HOPDAs in the order H>F>Cl>Me, suggesting that catalysis is affected by steric, not electronic, determinants. Transient state kinetic studies performed using wild-type BphD and the hydrolysis-defective S112A variant indicated that large 3-substituents inhibited His-265-catalyzed tautomerization by 5 orders of magnitude. Structural analyses of S112A.3-Cl HOPDA and S112A.3,10-diF HOPDA complexes revealed a non-productive binding mode in which the plane defined by the carbon atoms of the dienoate moiety of HOPDA is nearly orthogonal to that of the proposed keto tautomer observed in the S112A.HOPDA complex. Moreover, in the 3-Cl HOPDA complex, the 2-hydroxo group is moved by 3.6 A from its position near the catalytic His-265 to hydrogen bond with Arg-190 and access of His-265 is blocked by the 3-Cl substituent. Nonproductive binding may be stabilized by interactions involving the 3-substituent with non-polar side chains. Solvent molecules have poor access to C6 in the S112A.3-Cl HOPDA structure, more consistent with hydrolysis occurring via an acyl-enzyme than a gem-diol intermediate. Soil fungal communities involved in the biodegradation of polyester polyurethane (PU) were investigated. PU coupons were buried in two sandy loam soils with different levels of organic carbon: one was acidic (pH 5.5), and the other was more neutral (pH 6.7). After 5 months of burial, the fungal communities on the surface of the PU were compared with the native soil communities using culture-based and molecular techniques. Putative PU-degrading fungi were common in both soils, as <45% of the fungal colonies cleared the colloidal PU dispersion Impranil on solid medium. Denaturing gradient gel electrophoresis showed that fungal communities on the PU were less diverse than in the soil, and only a few species in the PU communities were detectable in the soil, indicating that only a small subset of the soil fungal communities colonized the PU. Soil type influenced the composition of the PU fungal communities. Geomyces pannorum and a Phoma sp. were the dominant species recovered by culturing from the PU buried in the acidic and neutral soils, respectively. Both fungi degraded Impranil and represented >80% of cultivable colonies from each plastic. However, PU was highly susceptible to degradation in both soils, losing up to 95% of its tensile strength. Such materials can provide environmentally compatible solutions in advanced packaging, electronic devices, vehicles and sports equipment. Much experimental evidence shows that the cytoskeleton is a downstream target and effector during cell death in numerous neurodegenerative diseases, including Parkinson's, Huntington's, and Alzheimer's diseases. However, recent evidence indicates that cytoskeletal dysfunction can also trigger neuronal death, by mechanisms as yet poorly understood. This is the first of two papers in which we study a mathematical model of cytoskeleton-induced neuron death. In our model, assembly control of the neuronal cytoskeleton interacts with both cellular stress levels and cytosolic free radical concentrations to trigger neurodegeneration. This trigger mechanism is further modulated by the presence of cell interactions in the form of a diffusible toxic factor released by dying neurons. We find that, consistent with empirical observations, our model produces one-hit exponential and sigmoid patterns of cell dropout. In all cases, cell dropout is exponential-tailed and described accurately by a gamma distribution. The transition between exponential and sigmoidal is gradual, and determined by a synergetic interaction between the magnitude of fluctuations in cytoskeleton assembly control and by the degree of cell coupling. We conclude that a single mechanism involving neuron interactions and fluctuations in cytoskeleton assembly control is compatible with the experimentally observed range of neuronal attrition kinetics. 相似文献

Error bars commonly appear in figures in publications, but experimental biologists are often unsure how they should be used and interpreted. In this article we illustrate some basic features of error bars and explain how they can help communicate data and assist correct interpretation. Error bars may show confidence intervals, standard errors, standard deviations, or other quantities. Different types of error bars give quite different information, and so figure legends must make clear what error bars represent. Modelling population redistribution in a leaf beetle: an evaluation of alternative dispersal functions 总被引:2,自引:0,他引:2
1. Dispersal is a fundamental ecological process, so spatial models require realistic dispersal kernels. We compare five different forms for the dispersal kernel of the tansy beetle Chrysolina graminis moving between patches of its host-plant (tansy Tanacetum vulgare) in a riparian landscape. 2. Multi-patch mark-recapture data were collected every 2 weeks over 2 years within a large network of patches and from 2226 beetles. Dispersal was common (28.4% of 880 recaptures after a fortnight) and was more likely over longer intervals, out of small patches, for females and during flooding. Interpatch movement rates did not differ between years and exhibited no density dependence. Dispersal distances were similar for males and females, in both years and over all intervals, with a median dispersal distance of just 9.8 m, although a maximum of 856 m was recorded. 3. A model of dispersal, where patches competed for dispersers based on their size and distance from the beetle's source patch (scaled by the dispersal kernel) was fitted to the field data with a maximum likelihood procedure and each of five alternative kernels. The best fitting had relatively extended tails of long-distance dispersal, while Gaussian and negative exponential kernels performed worst. 4. The model suggests that females disperse more commonly than males and that both are strongly attracted to large patches but do not differ between years, which are consistent with the empirical results. Model-predicted emigration and immigration rates and dispersal phenologies match those observed, suggesting that the model captured the major drivers of tansy beetle dispersal. 5. Although negative exponential and Gaussian kernels are widely used for their simplicity, we suggest that these should not be the models of automatic choice, and that fat-tailed kernels with relatively higher proportions of long-distance dispersal may be more realistic. 相似文献

Successful immunotherapy of solid tumors has proven difficult to achieve. The aim of the current study was to further investigate
the effects of peripheral CD80-mediated co-stimulation on the efficacy of polyclonal anti-tumor effector CTL in an adoptive
transfer model. Splenocytes obtained from wild-type mice immunized with CD80-transduced EL4 tumor cells were expanded in vitro
in the presence of either IL-12 or IL-15 and irradiated CD80-transduced EL4 tumor cells. Polyclonal CD8 T cells were the major
subset in the effector population. Primed effector cells were adoptively transferred into immuno-deficient Rag-1-deficient
mice which were then challenged with syngeneic vector-control or CD80-transduced EL4 tumor cells. Expression of CD80 enhanced
the elimination of EL4 tumors and mouse survival. Both IL-12 and IL-15 cultured cells had enhanced cytotoxicity. Importantly,
anti-tumor memory was maintained without tumor evasion following re-challenge with either CD80-transduced and vector-control
EL4 cells. We also show, using antibody-mediated depletion, that endogenous NK cells present in Rag-1-deficent mice exert
anti-EL4 tumor activity that is enhanced by CD80 expression. Collectively these data show that peripheral co-stimulation by
tumor expression of CD80 results in enhanced anti-tumor efficacy of NK and polyclonal effector T cells, and suggest that TCR
repertoire diversity helps protect against tumor escape and provides memory with resultant robust immunity to subsequent tumor
