Many top‐down proteomics experiments focus on identifying and localizing PTMs and other potential sources of “mass shift” on a known protein sequence. A simple application to match ion masses and facilitate the iterative hypothesis testing of PTM presence and location would assist with the data analysis in these experiments. ProSight Lite is a free software tool for matching a single candidate sequence against a set of mass spectrometric observations. Fixed or variable modifications, including both PTMs and a select number of glycosylations, can be applied to the amino acid sequence. The application reports multiple scores and a matching fragment list. Fragmentation maps can be exported for publication in either portable network graphic (PNG) or scalable vector graphic (SVG) format. ProSight Lite can be freely downloaded from http://prosightlite.northwestern.edu , installs and updates from the web, and requires Windows 7 or a higher version.  相似文献

Aegilops tauschii (Coss.) Schmal. (2n=2x=14, DD) (syn. A. squarrosa L.; Triticum tauschii) is well known as the D-genome donor of bread wheat (T. aestivum, 2n=6x=42, AABBDD). Because of conserved synteny, a high-density map of the A. tauschii genome will be useful for breeding and genetics within the tribe Triticeae which besides bread wheat also includes barley and rye. We have placed 249 new loci onto a high-density integrated cytological and genetic map of A. tauschii for a total of 732 loci making it one of the most extensive maps produced to date for the Triticeae species. Of the mapped loci, 160 are defense-related genes. The retrotransposon marker system recently developed for cultivated barley (Hordeum vulgare L.) was successfully applied to A. tauschii with the placement of 80 retrotransposon loci onto the map. A total of 50 microsatellite and ISSR loci were also added. Most of the retrotransposon loci, resistance (R), and defense-response (DR) genes are organized into clusters: retrotransposon clusters in the pericentromeric regions, R and DR gene clusters in distal/telomeric regions. Markers are non-randomly distributed with low density in the pericentromeric regions and marker clusters in the distal regions. A significant correlation between the physical density of markers (number of markers mapped to the chromosome segment/physical length of the same segment in m) and recombination rate (genetic length of a chromosome segment/physical length of the same segment in m) was demonstrated. Discrete regions of negative or positive interference (an excess or deficiency of crossovers in adjacent intervals relative to the expected rates on the assumption of no interference) was observed in most of the chromosomes. Surprisingly, pericentromeric regions showed negative interference. Islands with negative, positive and/or no interference were present in interstitial and distal regions. Most of the positive interference was restricted to the long arms. The model of chromosome structure and function in cereals with large genomes that emerges from these studies is discussed.  相似文献

Summary Daily and seasonal foraging patterns are described for nine species of ants occupying a temperate zone woodland. Two common dominant species, Prenolepis imparis and Formica subsericea, are active at different times of day and during different parts of the year. They appear to be limited by physical factors (temperature and light, respectively) while the subordinate species show a wider tolerance of physical conditions. The subordinate species exhibit peak foraging periods which overlap in large part with most dominant species. This temporal pattern of species activity is discussed in relation to the competitive relationships within this ant guild.  相似文献

The Island Night Lizard (Xantusia riversiana) is endemic to three of the Channel Islands off the coast of California, USA. Introduced species such as goats, sheep, and cats have profoundly affected the fauna and flora of the islands for over 150 years, but most of these non-native species have been recently removed. We measured the distribution of genetic diversity in Island Night Lizards across San Nicolas Island using DNA microsatellites to assess the impacts of historical habitat change on effective population size, gene flow, and population divergence; to provide baseline data for future monitoring of genetic diversity; and to provide recommendations to inform the restoration of degraded habitat. Despite a history of profound anthropogenic habitat disturbance, genetic diversity was high within sites, and there was no evidence of population bottlenecks. Divergence between sites was extraordinarily high, as expected for this sedentary species. Landscape resistance modeling using circuit theory showed that unsuitable habitat is relatively permeable to gene flow compared to suitable habitat, and yet populations separated by very short geographic distances remain genetically distinct. We found no evidence of a need for short-term intervention such as artificial translocations to maintain genetic diversity. Instead, we suggest that management should focus on maintaining, improving, and increasing habitat, especially in creating patches of habitat to link existing sites.  相似文献

Improved suspension cell culture systems are needed to facilitate the application of recombinant DNA technology for wheat germplasm enhancement. This study evaluated three wheat (Triticum aestivum L.) cultivars, and the effects of medium basal salts, 2,4-D, sucrose, and L-proline concentrations on the establishment of rapidly growing and highly embryogenic callus and suspension cultures. Percent embryogenic calli was visually estimated and verified with light and scanning electron microscopy. The most highly embryogenic callus was produced by cultivar Bobwhite on medium with MS basal salts, 5.6 M 2,4-D, 58 mM sucrose, and zero proline. Sequence composition, organization, and evolution of the core Triticeae genome   总被引:13,自引:0,他引:13  
We investigated the composition and the basis of genome expansion in the core Triticeae genome using Aegilops tauschii, the D-genome donor of bread wheat. We sequenced an unfiltered genomic shotgun (trs) and a methylation-filtration (tmf) library of A. tauschii, and analyzed wheat expressed sequence tags (ESTs) to estimate the expression of genes and transposable elements (TEs). The sampled D-genome sequences consisted of 91.6% repetitive elements, 2.5% known genes, and 5.9% low-copy sequences of unknown function. TEs constituted 68.2% of the D-genome compared with 50% in maize and 14% in rice. The DNA transposons constituted 13% of the D-genome compared with 2% in maize. TEs were methylated unevenly within and among elements and families, and most were transcribed which contributed to genome expansion in the core Triticeae genome. The copy number of a majority of repeat families increased gradually following polyploidization. Certain TE families occupied discrete chromosome territories. Nested insertions and illegitimate recombination occurred extensively between the TE families, and a majority of the TEs contained internal deletions. The GC content varied significantly among the three sequence sets examined ranging from 42% in tmf to 46% in trs and 52% in the EST. Based on enrichment of genic sequences, methylation-filtration offers one option, although not as efficient as in maize, for isolating gene-rich regions from the large genome of wheat.  相似文献
