The overall purpose of this study was to develop a quantitative model to assess the influence of L. setiferus predation on subtidal macrobenthic abundance cycles in an estuarine creek system. Subtidal macrobenthic populations in temperate
marine soft-bottom environments are known to undergo seasonal abundance cycles. Although the factors responsible for driving
these seasonal shifts in abundance are difficult to identify, both environmental and biological factors have received credit.
Juvenile white shrimp (Litopenaeus setiferus) are seasonally abundant epibenthic predators in the North Inlet estuary that have significant influence upon estuarine macrobenthic
densities. Data generated from field and laboratory studies were combined with 20 years of long-term monitoring data to simulate
seasonal variations in macrobenthos abundance under different levels of L. setiferus predation. Model simulations generated clear reductions in subtidal macrobenthos densities, confirming the role of L. setiferus as major consumers of macrobenthos. Model uncertainty was small, and model accuracy increased with shrimp density.
In years with low or medium shrimp densities, predicted macrobenthos densities tended to be higher than those observed, yet
predicted rates of decline still paralleled long-term observations. Model simulations best matched observed data for the representative
high shrimp density year tested. Results indicate that variability in multiple factors, including L. setiferus predation, likely control macrobenthos abundance cycles. Predation by earlier-arriving epibenthic feeders may drive initial
macrobenthos declines earlier in the year, with L.
setiferus predation then intensifying and extending these declines throughout the summer and fall. This modeling approach is an important
step toward understanding the role of multiple factors driving seasonal macrobenthos dynamics, and the L.
setiferus population was tractable for examining the importance of epibenthic predation on these organisms.

CRKL plays essential roles in cell signaling. It consists of an N-terminal SH2 domain followed by two SH3 domains. SH2 and SH3N bind to signaling proteins, but the function of the SH3C domain has remained largely enigmatic. We show here that the SH3C of CRKL forms homodimers in protein crystals and in solution. Evidence for dimer formation of full-length CRKL is also presented. In the SH3C dimer, a nuclear export signal (NES) is mostly buried under the domain surface. The same is true for a monomeric SH3C obtained under different crystallization conditions. Interestingly, partial SH3 unfolding, such as occurs upon dimer/monomer transition, produces a fully-accessible NES through translocation of a single beta strand. Our results document the existence of an SH3 domain dimer formed through exchange of the first SH3 domain beta strand and suggest that partial unfolding of the SH3C is important for the relay of information in vivo. 相似文献

Basic Local Alignment Search Tool, (BLAST) allows the comparison of a query sequence/s
to a database of sequences and identifies those sequences that are similar to the query above a
user-defined threshold. We have developed a user friendly web application, MULTBLAST that runs a
series of BLAST searches on a user-supplied list of proteins against one or more target protein or
nucleotide databases. The application pre-processes the data, launches each individual BLAST search
on the University of Nevada, Reno''s-TimeLogic DeCypher® system (available from
Active Motif, Inc.) and retrieves and combines all the results into a simple, easy to read output file.
The output file presents the list of the query proteins, followed by the BLAST results for the matching
sequences from each target database in consecutive columns. This format is especially useful for
either comparing the results from the different target databases, or analyzing the results while keeping
the identification of each target database separate.

Amylosucrase from Neisseria polysaccharea is a remarkable transglucosidase from family 13 of the glycoside-hydrolases that synthesizes an insoluble amylose-like polymer from sucrose in the absence of any primer. Amylosucrase shares strong structural similarities with alpha-amylases. Exactly how this enzyme catalyzes the formation of alpha-1,4-glucan and which structural features are involved in this unique functionality existing in family 13 are important questions still not fully answered. Here, we provide evidence that amylosucrase initializes polymer formation by releasing, through sucrose hydrolysis, a glucose molecule that is subsequently used as the first acceptor molecule. Maltooligosaccharides of increasing size were produced and successively elongated at their nonreducing ends until they reached a critical size and concentration, causing precipitation. The ability of amylosucrase to bind and to elongate maltooligosaccharides is notably due to the presence of key residues at the OB1 acceptor binding site that contribute strongly to the guidance (Arg415, subsite +4) and the correct positioning (Asp394 and Arg446, subsite +1) of acceptor molecules. On the other hand, Arg226 (subsites +2/+3) limits the binding of maltooligosaccharides, resulting in the accumulation of small products (G to G3) in the medium. A remarkable mutant (R226A), activated by the products it forms, was generated. It yields twice as much insoluble glucan as the wild-type enzyme and leads to the production of lower quantities of by-products. 相似文献

Bortezomib is a chemotherapeutic agent used to treat several cancers; however, it exhibits severe side effects in testicular tissue. We investigated the use of agomelatine to prevent testicular tissue damage caused by bortezomib. We used 36 male Sprague-Dawley rats divided randomly into six equal groups: group 1, no treatment control; group 2, agomelatine treatment only; group 3, bortezomib treatment only for 48 h; group 4, bortezomib + agomelatine treatment for 48 h; group 5, bortezomib treatment only for 72 h; and group 6, bortezomib + agomelatine treatment for 72 h. After treatments, the rats were sacrificed and testicular tissue was harvested. Lipid oxidation (LPO) and superoxide dismutase (SOD) levels in the tissues were determined using biochemical methods. Tissue samples also were examined using histopathological and immunohistochemical techniques. The LPO level was increased, while the SOD level was decreased in the bortezomib treated groups. We found that agomelatine treatment normalized LPO and SOD activities in the bortezomib treated groups. In the spermatogonia and Sertoli cells, the staining density of nuclear factor kappa-light-chain-enhancer of activated B cells (NF-kB) and caspase 3 were decreased in the bortezomib + agomelatine groups at both 48 and 72 h compared to bortezomib only treated groups. We observed maturation arrest, basal membrane thickening, increase in inflammatory cells and connective tissue, and edema between germ cells in the bortezomib only treated groups. By contrast, normal basal membrane, less edema and more normal maturation were observed in the bortezomib + agomelatine groups at 48 and 72 h. We found that agomelatine reduced the damaging effects of bortezomib. The use of agomelatine to prevent bortezomib induced testicular tissue damage in human patients should be investigated further. 相似文献

The lip2 gene from the antarctic psychotroph Moraxella TA144 was sequenced. The primary structure of the Lip2 preprotein deduced from the nucleotide sequence is composed of 433 amino acids with a predicted Mr of 47,222. This enzyme contains a Ser-centered consensus sequence and a conserved His-Gly dipeptide found in most lipase amino-terminal domains. These sequences are involved in the lipase active site conformation since substitution of the conserved Ser or His residues by Ala and Gln, respectively, results in the loss of both lipase and esterase activities. Structural factors that would allow proper enzyme flexibility at low temperatures are discussed. It is suggested that only subtle changes in the primary structure of these psychrotrophic enzymes can account for their ability to catalyze lipolysis at temperatures close to 0 degrees C. 相似文献
