In vitro selection was performed to identify DNA aptamers against the TAR RNA stem-loop structure of HIV-1. A counterselection step allowed the elimination of kissing complex-forming aptamers previously selected (Boiziau et al. J. Biol. Chem. 1999; 274:12730). This led to the emergence of oligonucleotides, most of which contained two consensus sequences, one targeted to the stem 3'-strand (5'-CCCTAGTTA) and the other complementary to the TAR apical loop (5'-CTCCC). The best aptamer could be shortened to a 19-mer oligonucleotide, characterized by a dissociation constant of 50 nM. A 16-mer oligonucleotide complementary to the TAR stem 3'-strand could also be derived from the identified aptamers, with an equal affinity (Kd = 50 nM). Experiments performed to elucidate the interaction between TAR and the aptamers (UV melting measures, enzymatic and chemical footprints) demonstrated that the TAR stem 5'-strand was not simply displaced as a result of the complex formation but unexpectedly remained associated on contact with the antisense oligonucleotide. We suggest that a multistranded structure could be formed.  相似文献

The central question is whether this improvement is just a function of time or whether sleep, a certain circadian phase, or their interaction (sleep occurring in a particular circadian phase) is favorable to the reprocessing of recent memory traces. Non-homologous end joining (NHEJ) and homologous recombination (HR) are two alternative/competitor pathways for the repair of DNA double-strand breaks (DSBs). To gain further insights into the regulation of DSB repair, we detail here the different HR pathways affected by (i) the inactivation of DNA-PK activity, by treatment with Wortmannin, and (ii) a mutation in the xrcc4 gene, involved in a late NHEJ step, using the XR-1 cell line. Here we have analyzed not only the impact of NHEJ inactivation on recombination induced by a single DSB targeted to the recombination substrate (using I-SceI endonuclease) but also on γ-ray- and UV-C-induced and spontaneous recombination and finally on Rad51 foci formation, i.e. on the assembly of the homologous recombination complex, at the molecular level. The results presented here show that in contrast to embryonic stem cells, the xrcc4 mutation strongly stimulates I-SceI-induced HR in adult hamster cells. More precisely, we show here that both single strand annealing and gene conversion are stimulated. In contrast, Wortmannin does not affect I-SceI-induced HR. In addition, γ-ray-induced recombination is stimulated by both xrcc4 mutation and Wortmannin treatment in an epistatic-like manner. In contrast, neither spontaneous nor UV-C-induced recombination was affected by xrcc4 mutation, showing that the channeling from NHEJ to HR is specific to DSBs. Finally, we show here that xrcc4 mutation or Wortmannin treatment results in a stimulation of Rad51 foci assembly, thus that a late NHEJ step is able to affect Rad51 recombination complex assembly. The present data suggest a model according to which NHEJ and HR do not simply compete for DSB repair but can act sequentially: a defect in a late NHEJ step is not a dead end and can make DSB available for subsequent Rad51 recombination complex assembly.  相似文献

A left maxilla fragment from the newly discovered Miocene vertebrate locality of Polastron (Gers, southwestern France) is described and referred to the longsnouted eusuchian crocodilian Gavialosuchus, which had never been reported from the Miocene of this area, in which crocodilian remains are scarce. On the basis of its mammal fauna, the locality is slightly older than Sansan. Although Gavialosuchus is usually found in marine beds, its occurrence in the fluviatile deposits of Polastron shows that it also inhabited rivers.  相似文献

Relative protein abundances of Escherichia coli MG1655 growing exponentially on minimal medium with acetate or glucose as the sole carbon source were investigated in a quantitative shotgun proteome analysis with TMT6‐plex isobaric tags. Peptides were separated by high resolution high/low pH 2D‐LC, using an optimized fraction pooling scheme followed by mass spectrometric analysis. Quantitative data were acquired for 2099 proteins covering 49% of the predicted E. coli proteins, showing system‐wide effects of growth conditions. In total, 507 proteins showed a fold change of at least 1.5 and 205 proteins changed by more than twofold. Significant differences in abundance were observed for most of the proteins in the central carbon metabolism and in proteins relevant for amino acid and protein synthesis, processing of environmental information and scavenging of a variety of alternate carbon sources. Periplasmic‐binding proteins were also more abundant on acetate, especially proteins involved in scavenging extracellular resources such as sugars. The direct viable count method first described by Kogure et al. (Can. J. Microbiol. 25:415-420, 1979) was improved by using an antibiotic cocktail instead of nalidixic acid alone. We screened 100 marine isolates from two coastal areas for their sensitivities to five replication-inhibiting antibiotics, including four quinolones (nalidixic, piromidic, and pipemidic acids and ciprofloxacin) and one (beta)-lactam (cephalexin). It was shown that growth inhibition of all isolates cannot be readily achieved by using a single antibiotic. Inhibition was much more efficient when all the antibiotics were combined, making it possible to use this method with natural communities. In combination, the concentration of each antibiotic could be lowered and the incubation time could be increased without any growth. Under such conditions, it was shown that the fraction of substrate-responsive cells within natural marine communities is much greater (1 to 2 orders of magnitude) than those reported by traditional procedures. Furthermore, the new procedure made substrate-responsive cells more clearly distinguishable. These improvements resulted in an increased incubation time and were related to metabolic expression of slow-growing cells and/or to the recovery of starved cells. The increased fraction of viable cells within marine communities has ecological implications on the metabolic role of nonculturable cells.  相似文献

Bioenergy crops are expected to provide biomass to replace fossil resources and reduce greenhouse gas emissions. In this context, changes in soil organic carbon (SOC) stocks are of primary importance. The aim of this study was to measure changes in SOC stocks in bioenergy cropping systems comparing perennial (Miscanthus × giganteus and switchgrass), semi‐perennial (fescue and alfalfa), and annual (sorghum and triticale) crops, all established after arable crops. The soil was sampled at the start of the experiment and 5 or 6 years later. SOC stocks were calculated at equivalent soil mass, and δ13C measurements were used to calculate changes in new and old SOC stocks. Crop residues found in soil at the time of SOC measurements represented 3.5–7.2 t C ha?1 under perennial crops vs. 0.1–0.6 t C ha?1 for the other crops. During the 5‐year period, SOC concentrations under perennial crops increased in the surface layer (0–5 cm) and slightly declined in the lower layers. Changes in δ13C showed that C inputs were mainly located in the 0–18 cm layer. In contrast, SOC concentrations increased over time under semi‐perennial crops throughout the old ploughed layer (ca. 0–33 cm). SOC stocks in the old ploughed layer increased significantly over time under semi‐perennials with a mean increase of 0.93 ± 0.28 t C ha?1 yr?1, whereas no change occurred under perennial or annual crops. New SOC accumulation was higher for semi‐perennial than for perennial crops (1.50 vs. 0.58 t C ha?1 yr?1, respectively), indicating that the SOC change was due to a variation in C input rather than a change in mineralization rate. Nitrogen fertilization rate had no significant effect on SOC stocks. This study highlights the interest of comparing SOC changes over time for various cropping systems.  相似文献
