The aim of this paper was to compare the effect of haplotype definition on the precision of QTL-mapping and on the accuracy of predicted genomic breeding values. In a multiple QTL model using identity-by-descent (IBD) probabilities between haplotypes, various haplotype definitions were tested i.e. including 2, 6, 12 or 20 marker alleles and clustering base haplotypes related with an IBD probability of > 0.55, 0.75 or 0.95. Simulated data contained 1100 animals with known genotypes and phenotypes and 1000 animals with known genotypes and unknown phenotypes. Genomes comprising 3 Morgan were simulated and contained 74 polymorphic QTL and 383 polymorphic SNP markers with an average r2 value of 0.14 between adjacent markers. The total number of haplotypes decreased up to 50% when the window size was increased from two to 20 markers and decreased by at least 50% when haplotypes related with an IBD probability of > 0.55 instead of > 0.95 were clustered. An intermediate window size led to more precise QTL mapping. Window size and clustering had a limited effect on the accuracy of predicted total breeding values, ranging from 0.79 to 0.81. Our conclusion is that different optimal window sizes should be used in QTL-mapping versus genome-wide breeding value prediction.  相似文献

The question whether communities should be viewed as superorganisms or loose collections of individual species has been the subject of a long‐standing debate in ecology. Each view implies different spatiotemporal community patterns. Along spatial environmental gradients, the organismic view predicts that species turnover is discontinuous, with sharp boundaries between communities, while the individualistic view predicts gradual changes in species composition. Using a spatially explicit multispecies competition model, we show that organismic and individualistic forms of community organisation are two limiting cases along a continuum of outcomes. A high variance of competition strength leads to the emergence of organism‐like communities due to the presence of alternative stable states, while weak and uniform interactions induce gradual changes in species composition. Dispersal can play a confounding role in these patterns. Our work highlights the critical importance of considering species interactions to understand and predict the responses of species and communities to environmental changes.  相似文献

The vesicle-inducing protein in plastids 1 (Vipp1) was found to be involved in thylakoid membrane formation in chloroplasts and cyanobacteria. In contrast to chloroplasts, it has been suggested that in cyanobacteria the protein is only tightly associated with the cytoplasmic membrane. In the present study we analyze and describe the subcellular localization and the oligomeric organization of Vipp1 from the cyanobacterium Synechocystis PCC 6803. Vipp1 forms stable dimers and higher-ordered oligomers in the cytoplasm as well as at both the cytoplasmic and thylakoid membrane. Vipp1 oligomers are organized in ring structures with a variable diameter of 25–33 nm and corresponding calculated molecular masses of ∼1.6–2.2 MDa. Six different types of rings were found with an unusual 12–17-fold symmetrical conformation. The simultaneous existence of multiple types of rings is very unusual and suggests a special function of Vipp1. Involvement of diverse ring structures in vesicle formation is suggested.  相似文献

Background

The FTO gene, located on chromosome 16q12.2, and the MAF gene, located on chromosome 16q22-23, were identified as genes harboring common variants with an impact on obesity predisposition. We studied the association of common variants with birth weight, gain of body weight, body mass index (BMI), Ponderal index and relevant neonatal outcomes in a large German cohort of infants with a birth weight below 1500 grams.

Methods

The single nucleotide polymorphisms rs9939609 (FTO gene) and rs1424233 (MAF gene) were genotyped using allelic discrimination assays in a prospective multicenter cohort study conducted in 15 neonatal intensive care units in Germany from September 2003 until January 2008. DNA samples were extracted from buccal swabs according to standard protocols.

Results

1946 infants were successfully genotyped at FTO and 2149 infants at MAF. Allele frequencies were not significantly different from other European cohorts. The polymorphisms were in Hardy-Weinberg equilibrium. The polymorphisms did not show associations with birth weight, BMI and Ponderal Index at discharge, and weight gain, neither testing for a dominant, additive nor for a recessive model.

Discussion

Since an association of the polymorphisms with weight gain has been demonstrated in multiple populations, the lack of association in a population of preterm infants with regular tube feeding after birth and highly controlled feeding volumes provides evidence for the hypothesis that these polymorphisms affect food intake behavior and hunger rather than metabolism and energy consumption.  相似文献

Predicting the risk of critical transitions, such as the collapse of a population, is important in order to direct management efforts. In any system that is close to a critical transition, recovery upon small perturbations becomes slow, a phenomenon known as critical slowing down. It has been suggested that such slowing down may be detected indirectly through an increase in spatial and temporal correlation and variance. Here, we tested this idea in arid ecosystems, where vegetation may collapse to desert as a result of increasing water limitation. We used three models that describe desertification but differ in the spatial vegetation patterns they produce. In all models, recovery rate upon perturbation decreased before vegetation collapsed. However, in one of the models, slowing down failed to translate into rising variance and correlation. This is caused by the regular self-organized vegetation patterns produced by this model. This finding implies an important limitation of variance and correlation as indicators of critical transitions. However, changes in such self-organized patterns themselves are a reliable indicator of an upcoming transition. Our results illustrate that while critical slowing down may be a universal phenomenon at critical transitions, its detection through indirect indicators may have limitations in particular systems.  相似文献

Many dynamical systems, including lakes, organisms, ocean circulation patterns, or financial markets, are now thought to have tipping points where critical transitions to a contrasting state can happen. Because critical transitions can occur unexpectedly and are difficult to manage, there is a need for methods that can be used to identify when a critical transition is approaching. Recent theory shows that we can identify the proximity of a system to a critical transition using a variety of so-called 'early warning signals', and successful empirical examples suggest a potential for practical applicability. However, while the range of proposed methods for predicting critical transitions is rapidly expanding, opinions on their practical use differ widely, and there is no comparative study that tests the limitations of the different methods to identify approaching critical transitions using time-series data. Here, we summarize a range of currently available early warning methods and apply them to two simulated time series that are typical of systems undergoing a critical transition. In addition to a methodological guide, our work offers a practical toolbox that may be used in a wide range of fields to help detect early warning signals of critical transitions in time series data.  相似文献

The prevalence of alternate stable states on coral reefs has been disputed, although there is universal agreement that many reefs have experienced substantial losses of coral cover. Alternate stable states require a strong positive feedback that causes self-reinforcing runaway change when a threshold is passed. Here we use a simple model of the dynamics of corals, macroalgae and herbivores to illustrate that even weak positive feedbacks that individually cannot lead to alternate stable states can nonetheless do so if they act in concert and reinforce each other. Since the strength of feedbacks varies over time and space, our results imply that we should not reject or accept the general hypothesis that alternate stable states occur in coral reefs. Instead, it is plausible that shifts between alternate stable states can occur sporadically, or on some reefs but not others depending on local conditions. Therefore, we should aim at a better mechanistic understanding of when and why alternate stable states may occur. Our modelling results point to an urgent need to recognize, quantify, and understand feedbacks, and to reorient management interventions to focus more on the mechanisms that cause abrupt transitions between alternate states.  相似文献

Although dissolved organic matter (DOM) released from the forest floor plays a crucial role in transporting carbon and major nutrients through the soil profile, its formation and responses to changing litter inputs are only partially understood. To gain insights into the controlling mechanisms of DOM release from the forest floor, we investigated responses of the concentrations and fluxes of dissolved organic carbon (DOC) and nitrogen (DON) in forest floor leachates to manipulations of throughfall (TF) flow and aboveground litter inputs (litter removal, litter addition, and glucose addition) at a hardwood stand in Bavaria, Germany. Over the two-year study period, litter manipulations resulted in significant changes in C and N stocks of the uppermost organic horizon (Oi). DOC and DON losses via forest floor leaching represented 8 and 11% of annual litterfall C and N inputs at the control, respectively. The exclusion of aboveground litter inputs caused a slight decrease in DOC release from the Oi horizon but no change in the overall leaching losses of DOC and DON in forest floor leachates. In contrast, the addition of litter or glucose increased the release of DOC and DON either from the Oi or from the lower horizons (Oe + Oa). Net releases of DOC from the Oe + Oa horizons over the entire manipulation period were not related to changes in microbial activity (measured as rates of basal and substrate-induced respiration) but to the original forest floor depths prior to manipulation, pointing to the flux control by the size of source pools rather than a straightforward relationship between microbial activity and DOM production. In response to doubled TF fluxes, net increases in DOM fluxes occurred in the lower forest floor, indicating the presence of substantial pools of potentially soluble organic matter in the Oe + Oa horizons. In contrast to the general assumption of DOM as a leaching product from recent litter, our results suggest that DOM in forest floor leachates is derived from both newly added litter and older organic horizons through complex interactions between microbial production and consumption and hydrologic transport.  相似文献
