Ca2+‐binding sites in proteins exhibit a wide range of polygonal geometries that directly relate to an equally‐diverse set of biological functions. Although the highly‐conserved EF‐Hand motif has been studied extensively, non‐EF‐Hand sites exhibit much more structural diversity which has inhibited efforts to determine the precise location of Ca2+‐binding sites, especially for sites with few coordinating ligands. Previously, we established an algorithm capable of predicting Ca2+‐binding sites using graph theory to identify oxygen clusters comprised of four atoms lying on a sphere of specified radius, the center of which was the predicted calcium position. Here we describe a new algorithm, MUG (MUltiple Geometries), which predicts Ca2+‐binding sites in proteins with atomic resolution. After first identifying all the possible oxygen clusters by finding maximal cliques, a calcium center (CC) for each cluster, corresponding to the potential Ca2+ position, is located to maximally regularize the structure of the (cluster, CC) pair. The structure is then inspected by geometric filters. An unqualified (cluster, CC) pair is further handled by recursively removing oxygen atoms and relocating the CC until its structure is either qualified or contains fewer than four ligand atoms. Ligand coordination is then determined for qualified structures. This algorithm, which predicts both Ca2+ positions and ligand groups, has been shown to successfully predict over 90% of the documented Ca2+‐binding sites in three datasets of highly‐diversified protein structures with 0.22 to 0.49 Å accuracy. All multiple‐binding sites (i.e. sites with a single ligand atom associated with multiple calcium ions) were predicted, as were half of the low‐coordination sites (i.e. sites with less than four protein ligand atoms) and 14/16 cofactor‐coordinating sites. Additionally, this algorithm has the flexibility to incorporate surface water molecules and protein cofactors to further improve the prediction for low‐coordination and cofactor‐coordinating Ca2+‐binding sites. A new catalytic system, generated from the readily available and inexpensive beta-sulfonamide alcohol L*, Ti(O(i)Pr)(4), Et(2)Zn, and tertiary amine base (R(3)N), effectively catalyzes the enantioselective addition of various terminal alkynes including some quite challenging alkynes to aldehydes in good yields and excellent enantioselectivities. Up to 96% yield and >99% enantioselectivity were achieved with the use of N,N-diisoproylethylamine (DIPEA) as an additive in this asymmetric addition.  相似文献

A novel N-4-butylamine acridone (BAA), which is an acridone derivative was synthesized and characterized by IR, MS and (1)H NMR. The fluorescent characteristics of BAA was investigated in detail and used as the fluorescent probe for detection of calf thymus DNA (ctDNA). It was found that DNA was able to quench the fluorescence of BAA at 426 nm with the excitation at 254 nm. Under optimal conditions, the corresponding linear response range was from 1.0 to 20.0mg/L and the limit of detections (LOD) was 0.020 mg/L (defined as S/N=3). Moreover, the interaction between BAA and ctDNA was investigated by fluorescence, absorption and viscosity measurements. The results suggested that the interaction between BAA and ctDNA is groove binding in nature.  相似文献

Cardiomyocyte death caused by proinflammatory cytokines, such as Tumor necrosis factor α (TNF-α), is one of the hot topics in cardiovascular research. TNF-α can induce multiple cell processes that are dependent on the treatment time although the long-term treatment definitely leads to cell death. The ability to intervene in cell death will be invaluable to reveal the effects of short-term TNF-α treatment to cardiomyocytes. However, a real-time monitoring technique is needed to guide the intervention of cell responses. In this work, we employed the impedance-sensing technique to real-time monitor the equivalent cell–substrate distance of cardiomyocytes via electrochemical impedance spectroscopy (EIS) and electrical cell–substrate impedance sensing (ECIS). In the stabilized cardiomyocyte culture, the sustained TNF-α treatment caused strengthened cell adhesion in the first 2 h which was followed by the transition to cell detachment afterwards. Considering cell detachment was an early morphological evidence of cell death, we removed TNF-α from the cardiomyocyte culture before the transition to achieve the intervention of cell responses. The result of this intervention showed that cell adhesion was continuously strengthened before and after the removal of TNF-α, indicating the short-term treated cardiomyocytes did not undergo death processes. It was also demonstrated in TUNEL and TBE tests that the percentages of apoptosis and cell death were both lowered.  相似文献

Xenorhabdus nematophila var. pekingensis, which is highly virulent for many insects, is a symbiotic bacterium of Steinernema carpocapsae isolated from Beijing soil in China. Previous studies demonstrated that the bacterium had high antifeedant activity against larvae of Helicoverpa armigera, Plutella xylostella and Spodoptera exigua. Herein, we report the purification, molecular cloning and antifeedant activity of an intracellular toxic protein from the bacterium. The purified protein displayed a single band and a relative molecular weight of over 212 kDa determined by SDS-PAGE. We designated the protein as XnAFP2. Peptide segments were obtained by MALDI-TOF and covered 40% of the amino acid sequence of a toxin protein from X. nematophilus PMFI1296. The full cDNA sequence encoding for XnAFP2 (Genbank accession number FJ222606) was amplified from X. nematophlia var. pekingensis and consists of 7575 bp. The gene showed homology with up to 99% identity to the A2 gene from X. nematophila strain BP (GenBank accession number AY282763) and 92% identity to the insecticidal toxin xptA2 gene from X. nematophila PMFI 1296 (GenBank accession number AJ308438). The protein caused a rapid cessation in feeding and reduction in larval weight of H. armigera. When fed to third instar larvae of H. armigera in an artificial diet at 6.0 µg/g (w/w) toxin protein, growth reduction reached 97.9%. The insecticidal protein greatly decreased fourth instar larval weight, lengthened larval stage, and reduced pupation and emergence rates. The antifeedant rate in choice and no-choice leaf disk tests against fifth instar larvae was 78.4 and 87.6% in 24 h, respectively.  相似文献

The feasibility of recovering metal values and removing hazardous elements from the Pb/Zn smelting slag using bioleaching technique were studied through a flask experiment, and the community characteristics of the indigenous moderate-thermophilic bacteria in this bioleaching system were also analyzed through a culture-independent restriction fragment length polymorphism (RFLP) of 16S rRNA genes approach. The results show that more than 80% of Al, As, Cu, Mn, Fe and Zn in the Pb/Zn smelting slag were leached at 65 oC, pH 1.5, pulp density 5%, but only about 5% of Pb. Phylogenetic analysis revealed that the bacteria in the bioleaching system mainly fell among Firmicutes, Gammaproteobacteria and Betaproteobacteria, and the dominant bacteria are affiliated with Bacillus spp., Sporosarcina spp. and Pseudomonas spp.  相似文献

A biochar (BC) generated from straw as a cost-effective substitute for activated carbon (AC) was tested for its adsorptive ability toward reactive brilliant blue (KNR) and rhodamine B (RB). BC and AC had similar surface areas but differed in porosity, surface acidity and point of zero surface charge. The two carbons were highly effective adsorbents for both dyes at pH 3.0 and 6.5. BC was slightly more effective than AC to adsorb RB due to the RB–BC electrostatic interactions and RB protonation at low pH. The two carbons reversed in their effectiveness to adsorb KNR for similar reasons. The π–π interactions between dye molecules and graphene layers of BC, the direct dye-BC electrostatic attraction/repulsion and the intermolecular hydrogen bonding are proposed to be the combined mechanisms for dye adsorption. Rich phenolic hydroxyls on the surface of BC are expected to enhance the π–π interactions.  相似文献

A series of 4-substituted proline amides was synthesized and evaluated as inhibitors of dipeptidyl pepdidase IV for the treatment of type 2 diabetes. (3,3-Difluoro-pyrrolidin-1-yl)-[(2S,4S)-(4-(4-pyrimidin-2-yl-piperazin-1-yl)-pyrrolidin-2-yl]-methanone (5) emerged as a potent (IC50 = 13 nM) and selective compound, with high oral bioavailability in preclinical species and low plasma protein binding. Compound 5, PF-00734200, was selected for development as a potential new treatment for type 2 diabetes.  相似文献

生物多样性通常使用物种丰富度、Simpson指数、Shannon-Wiener多样性指数等来进行度量, 但是在土壤动物群落研究中, 由于使用了粗水平的分类方法, 因此即使生境变化很大, 这些多样性指数在评估群落多样性变化时仍然是不适当的。为了克服这种限制, 廖崇惠(1990, 2009)提出用DG指数来代替这些标准的多样性指数, 并在土壤动物生态学领域得到了广泛应用。然而笔者分析发现DG指数与Pielou均匀度指数呈显著的负相关关系(r = –0.534, P = 0.000), 即, 高的均匀度反而有低的多样性。另外, DG指数与类群数(r = 0.648, P = 0.000)和类群密度(r = 0.487, P = 0.000)呈明显的正相关, 类群数的下降可以通过部分类群密度的上升而获得补偿, 群落的类群丢失后却可以获得一个不变的甚至更高的多样性值。因此, 笔者不支持DG指数用于测度生物多样性, 提议使用各类群实际群势与潜在群势比值的平均值来估计群落潜在多度的实现程度。如果继续使用DG指数作为实际生境条件的一个指标, 那么与以往不同, DG指数测度的是该生境群落多度增长的一种潜力。  相似文献

Carotenoids play crucial roles in structure and function of the photosynthetic apparatus of bacteria, algae, and higher plants. The entry-step reaction to carotenoid biosynthesis is catalyzed by the phytoene synthase (PSY), which is structurally and functionally related in all organisms. A comparative genomic analysis regarding the PSY revealed that the green algae Ostreococcus and Micromonas possess two orthologous copies of the PSY genes, indicating an ancient gene duplication event that produced two classes of PSY in algae. However, some other green algae (Chlamydomonas reinhardtii, Chlorella vulgaris, and Volvox carteri), red algae (Cyanidioschyzon merolae), diatoms (Thalassiosira pseudonana and Phaeodactylum tricornutum), and higher plants retained only one class of the PSY gene whereas the other gene copy was lost in these species. Further, similar to the situation in higher plants recent gene duplications of PSY have occurred for example in the green alga Dunaliella salina/bardawil. As members of the PSY gene families in some higher plants are differentially regulated during development or stress, the discovery of two classes of PSY gene families in some algae suggests that carotenoid biosynthesis in these algae is differentially regulated in response to development and environmental stress as well.  相似文献
