Stereocilia, the modified microvilli projecting from the apical surfaces of the sensory hair cells of the inner ear, are essential to the mechanoelectrical transduction process underlying hearing and balance. The actin-filled stereocilia on each hair cell are tethered together by fibrous links to form a highly patterned hair bundle. Although many structural components of hair bundles have been identified, little is known about the signaling mechanisms that regulate their development, morphology, and maintenance. Here, we describe two naturally occurring, allelic mutations that result in hearing and balance deficits in mice, named roundabout (rda) and roundabout-2J (rda(2J)). Positional cloning identified both as mutations of the mouse ELMO domain containing 1 gene (Elmod1), a poorly characterized gene with no previously reported mutant phenotypes. The rda mutation is a 138 kb deletion that includes exons 1-5 of Elmod1, and rda(2J) is an intragenic duplication of exons 3-8 of Elmod1. The deafness associated with these mutations is caused by cochlear hair cell dysfunction, as indicated by conspicuous elongations and fusions of inner hair cell stereocilia and progressive degeneration of outer hair cell stereocilia. Mammalian ELMO-family proteins are known to be involved in complexes that activate small GTPases to regulate the actin cytoskeleton during phagocytosis and cell migration. ELMOD1 and ELMOD2 recently were shown to function as GTPase-activating proteins (GAPs) for the Arf family of small G proteins. Our finding connecting ELMOD1 deficiencies with stereocilia dysmorphologies thus establishes a link between the Ras superfamily of small regulatory GTPases and the actin cytoskeleton dynamics of hair cell stereocilia. 相似文献

Predicting the biological function of all the genes of an organism is one of the fundamental goals of computational system biology. In the last decade, high-throughput experimental methods for studying the functional interactions between gene products (GPs) have been combined with computational approaches based on Bayesian networks for data integration. The result of these computational approaches is an interaction network with weighted links representing connectivity likelihood between two functionally related GPs. The weighted network generated by these computational approaches can be used to predict annotations for functionally uncharacterized GPs. Here we introduce Weighted Network Predictor (WNP), a novel algorithm for function prediction of biologically uncharacterized GPs. Tests conducted on simulated data show that WNP outperforms other 5 state-of-the-art methods in terms of both specificity and sensitivity and that it is able to better exploit and propagate the functional and topological information of the network. We apply our method to Saccharomyces cerevisiae yeast and Arabidopsis thaliana networks and we predict Gene Ontology function for about 500 and 10000 uncharacterized GPs respectively. 相似文献

Nitrous oxide (N2O) is a greenhouse gas with a global warming potential approximately 298 times greater than that of CO2. In 2006, the Intergovernmental Panel on Climate Change (IPCC) estimated N2O emission due to synthetic and organic nitrogen (N) fertilization at 1% of applied N. We investigated the uncertainty on this estimated value, by fitting 13 different models to a published dataset including 985 N2O measurements. These models were characterized by (i) the presence or absence of the explanatory variable “applied N”, (ii) the function relating N2O emission to applied N (exponential or linear function), (iii) fixed or random background (i.e. in the absence of N application) N2O emission and (iv) fixed or random applied N effect. We calculated ranges of uncertainty on N2O emissions from a subset of these models, and compared them with the uncertainty ranges currently used in the IPCC-Tier 1 method. The exponential models outperformed the linear models, and models including one or two random effects outperformed those including fixed effects only. The use of an exponential function rather than a linear function has an important practical consequence: the emission factor is not constant and increases as a function of applied N. Emission factors estimated using the exponential function were lower than 1% when the amount of N applied was below 160 kg N ha−1. Iron, zinc and copper, among others, are transition metals with multiple biological roles that make them essential elements for life. Beyond the strict requirement of transition metals by the vertebrate immune system for its proper functioning, novel mechanisms involving direct metal intoxication of microorganisms are starting to be unveiled as important components of the immune system, in particular against Mycobacterium tuberculosis. In parallel, metal detoxification systems in bacteria have been recently characterized as crucial microbial virulence determinants. The recovery at Shi’bat Dihya 1 (SD1) of a dense Middle Paleolithic human occupation dated to 55 ka BP sheds new light on the role of the Arabian Peninsula at the time of the alleged expansion of modern humans out of Africa. SD1 is part of a complex of Middle Paleolithic sites cut by the Wadi Surdud and interstratified within an alluvial sedimentary basin in the foothills that connect the Yemeni highlands with the Tihama coastal plain. A number of environmental proxies indicate arid conditions throughout a sequence that extends between 63 and 42 ka BP. The lithic industry is geared toward the production of a variety of end products: blades, pointed blades, pointed flakes and Levallois-like flakes with long unmodified cutting edges, made from locally available rhyolite. The occasional exploitation of other local raw materials, that fulfill distinct complementary needs, highlights the multi-functional nature of the occupation. The slightly younger Shi’bat Dihya 2 (SD2) site is characterized by a less elaborate production of flakes, together with some elements (blades and pointed flakes) similar to those found at SD1, and may indicate a cultural continuity between the two sites. The technological behaviors of the SD1 toolmakers present similarities with those documented from a number of nearly contemporaneous assemblages from southern Arabia, the Levant, the Horn of Africa and North Africa. However, they do not directly conform to any of the techno-complexes typical of the late Middle Paleolithic or late Middle Stone Age from these regions. This period would have witnessed the development of local Middle Paleolithic traditions in the Arabian Peninsula, which suggests more complex settlement dynamics and possible population interactions than commonly inferred by the current models of modern human expansion out of Africa. 相似文献

Authorities frequently need to analyze suspicious powders and other samples for biothreat agents in order to assess environmental safety. Numerous nucleic acid detection technologies have been developed to detect and identify biowarfare agents in a timely fashion. The extraction of microbial nucleic acids from a wide variety of powdery and environmental samples to obtain a quality level adequate for these technologies still remains a technical challenge. We aimed to develop a rapid and versatile method of separating bacteria from these samples and then extracting their microbial DNA. Bacillus atrophaeus subsp. globigii was used as a simulant of Bacillus anthracis. We studied the effects of a broad variety of powdery and environmental samples on PCR detection and the steps required to alleviate their interference. With a benchmark DNA extraction procedure, 17 of the 23 samples investigated interfered with bacterial lysis and/or PCR-based detection. Therefore, we developed the dual-filter method for applied recovery of microbial particles from environmental and powdery samples (DARE). The DARE procedure allows the separation of bacteria from contaminating matrices that interfere with PCR detection. This procedure required only 2 min, while the DNA extraction process lasted 7 min, for a total of <10 min. This sample preparation procedure allowed the recovery of cleaned bacterial spores and relieved detection interference caused by a wide variety of samples. Surface-exposed calreticulin (ecto-CRT) and secreted ATP are crucial damage-associated molecular patterns (DAMPs) for immunogenic apoptosis. Inducers of immunogenic apoptosis rely on an endoplasmic reticulum (ER)-based (reactive oxygen species (ROS)-regulated) pathway for ecto-CRT induction, but the ATP secretion pathway is unknown. We found that after photodynamic therapy (PDT), which generates ROS-mediated ER stress, dying cancer cells undergo immunogenic apoptosis characterized by phenotypic maturation (CD80(high), CD83(high), CD86(high), MHC-II(high)) and functional stimulation (NO(high), IL-10(absent), IL-1β(high)) of dendritic cells as well as induction of a protective antitumour immune response. Intriguingly, early after PDT the cancer cells displayed ecto-CRT and secreted ATP before exhibiting biochemical signatures of apoptosis, through overlapping PERK-orchestrated pathways that require a functional secretory pathway and phosphoinositide 3-kinase (PI3K)-mediated plasma membrane/extracellular trafficking. Interestingly, eIF2α phosphorylation and caspase-8 signalling are dispensable for this ecto-CRT exposure. We also identified LRP1/CD91 as the surface docking site for ecto-CRT and found that depletion of PERK, PI3K p110α and LRP1 but not caspase-8 reduced the immunogenicity of the cancer cells. These results unravel a novel PERK-dependent subroutine for the early and simultaneous emission of two critical DAMPs following ROS-mediated ER stress. 相似文献
