By generating a specialised cDNA library from four different developmental stages of Drosophila melanogaster, we have identified 66 candidates for small non-messenger RNAs (snmRNAs) and have confirmed their expression by northern blot analysis. Thirteen of them were expressed at certain stages of D.melanogaster development, only. Thirty-five species belong to the class of small nucleolar RNAs (snoRNAs), divided into 15 members from the C/D subclass and 20 members from the H/ACA subclass, which mostly guide 2'-O-methylation and pseudouridylation, respectively, of rRNA and snRNAs. These also include two outstanding C/D snoRNAs, U3 and U14, both functioning as pre-rRNA chaperones. Surprisingly, the sequence of the Drosophila U14 snoRNA reflects a major change of function of this snoRNA in Diptera relative to yeast and vertebrates. Among the 22 snmRNAs lacking known sequence and structure motifs, five were located in intergenic regions, two in introns, five in untranslated regions of mRNAs, eight were derived from open reading frames, and two were transcribed opposite to an intron. Interestingly, detection of two RNA species from this group implies that certain snmRNA species are processed from alternatively spliced pre-mRNAs. Surprisingly, a few snmRNA sequences could not be found on the published D.melanogaster genome, which might suggest that more snmRNA genes (as well as mRNAs) are hidden in unsequenced regions of the genome.  相似文献

Both structural and thermodynamic studies are necessary to understand the ribosome assembly. An initial step was made in studying the interaction between a 16S rRNA fragment and S7, a key protein in assembling the prokaryotic ribosome small subunit. The apparent dissociation constant was obtained for complexes of recombinant Escherichia coli and Thermus thermophilus S7 with a fragment of the 3' domain of the E. coli 16S rRNA. Both proteins showed a high rRNA-binding activity, which was not observed earlier. Since RNA and proteins are conformationally labile, their folding must be considered to correctly describe the RNA-protein interactions.  相似文献

Non-native vegetation in the riparian zone impacts on water temperatures, flow patterns, degree of shading, channel modification, and changes to natural sediment loads. Freshwater ecosystems in the Garden Route Initiative planning domain are of particular conservation value, because of the rich Gondwanaland relict aquatic macroinvertebrate fauna found in the rivers there, which are vulnerable to thermal changes. Data were collected during 2013 and 2014 at 19 sites on seven river systems between George and Knysna in the southern Cape, South Africa. These included 12 months of hourly water temperatures at all sites, and quantitative sampling of aquatic macroinvertebrates at ten sites. Each site was characterised in terms of water quality (pH, conductivity and turbidity) and general characteristics, including impacts such as density of non-native riparian trees. At the family level, aquatic macroinvertebrate communities showed variation between sites and seasons. Differences were more pronounced on the basis of natural land cover type (fynbos versus indigenous forest) than densities of non-native invasive riparian vegetation. Conservation of these river systems will depend on maintaining a mosaic of natural vegetation types.  相似文献

Currently, the best scenario for earliest forms of life is based on RNA molecules as they have the proven ability to catalyze enzymatic reactions and harbor genetic information. Evolutionary principles valid today become apparent in such models already. Furthermore, many features of eukaryotic genome architecture might have their origins in an RNA or RNA/protein (RNP) world, including the onset of a further transition, when DNA replaced RNA as the genetic bookkeeper of the cell. Chromosome maintenance, splicing, and regulatory function via RNA may be deeply rooted in the RNA/RNP worlds. Mostly in eukaryotes, conversion from RNA to DNA is still ongoing, which greatly impacts the plasticity of extant genomes. Raw material for novel genes encoding protein or RNA, or parts of genes including regulatory elements that selection can act on, continues to enter the evolutionary lottery.

Of all extant cellular macromolecules, RNA is the most ancient, persisting as much as 4 × 109 years in our planet’s life-forms. The ability to combine genotype with phenotype such as catalytic activity (Noller and Chaires 1972; Kruger et al. 1982; Guerrier-Takada et al. 1983; Noller et al. 1992) leveled a major hurdle in understanding the origin of life. The salient discoveries eliminated the virtually impossible prerequisite for two to three different classes of macromolecules to converge as an evolving unit. At the same time, RNA provides a required continuity in the path of evolution (Yarus 2011) during various genetic takeovers or evolutionary transitions (Cairns-Smith 1982; Szathmáry and Smith 1995). In a remarkably insightful article dating back half a century, Alex Rich foresaw much of what now is becoming mainstream, for example, that RNA was ancestral to protein and DNA (Rich 1962). This landmark publication received little attention over the years; even early proponents of an RNA world did not refer to this article (Woese 1967; Crick 1968; Orgel 1968; Gilbert 1986), although at least one of the investigators must have had knowledge about the article, as it was cited in a different context concerning the stereochemical possibility of six distinct base pairs (Crick 1968). The origin of the DNA genome from RNA and that “DNA may be regarded as a derivative molecule which has evolved in the form that it only carries out part of the primitive nucleic acid function” is another correct prediction (Rich 1962). Furthermore, the investigator presaged mechanisms such as antisense RNA control of gene expression, short interfering RNAs (siRNAs), and perhaps microRNAs (miRNAs): “If both strands are active, then the DNA would produce two RNA strands which are complementary to each other. Only one of these might be active in protein synthesis, and the other strand might be a component of the control or regulatory signal” (Rich 1962).In this article, I shall present the rise and persistence of RNA from the dawn of an RNA world and discuss current evolutionary principles already apparent in an RNA world. In comparison to Archaea and Bacteria, the eukaryotic genome is a better vantage point, as archaeal and bacterial genomes are more derived and, thus, lost many of the RNA signatures that eukaryotes still show. It is likely that eukaryotic DNA genomes not only kept much more of their RNA/RNP world heritage than previously anticipated, but also continue to evolve novel RNAs in various functional roles.  相似文献

Background  

DNA sequences afford access to the evolutionary pathways of life. Particularly mobile elements that constantly co-evolve in genomes encrypt recent and ancient information of their host's history. In mammals there is an extraordinarily abundant activity of mobile elements that occurs in a dynamic succession of active families, subfamilies, types, and subtypes of retroposed elements. The high frequency of retroposons in mammals implies that, by chance, such elements also insert into each other. While inactive elements are no longer able to retropose, active elements retropose by chance into other active and inactive elements. Thousands of such directional, element-in-element insertions are found in present-day genomes. To help analyze these events, we developed a computational algorithm (Transpositions in Transpositions, or TinT) that examines the different frequencies of nested transpositions and reconstructs the chronological order of retroposon activities.  相似文献

Introduction  

The glucocorticoid receptor (GR) plays an important regulatory role in the immune system. Four polymorphisms in the GR gene are associated with differences in glucocorticoid (GC) sensitivity; the minor alleles of the polymorphisms N363 S and BclI are associated with relative hypersensitivity to GCs, while those of the polymorphisms ER22/23EK and 9β are associated with relative GC resistance. Because differences in GC sensitivity may influence immune effector functions, we examined whether these polymorphisms are associated with the susceptibility to develop Rheumatoid Arthritis (RA) and RA disease severity.  相似文献

Reconstruction of the placental mammalian (eutherian) evolutionary tree has undergone diverse revisions, and numerous aspects remain hotly debated. Initial hierarchical divisions based on morphology contained many misgroupings due to features that evolved independently by similar selection processes. Molecular analyses corrected many of these misgroupings and the superordinal hierarchy of placental mammals was recently assembled into four clades. However, long or rapid evolutionary periods, as well as directional mutation pressure, can produce molecular homoplasies, similar characteristics lacking common ancestors. Retroposed elements, by contrast, integrate randomly into genomes with negligible probabilities of the same element integrating independently into orthologous positions in different species. Thus, presence/absence analyses of these elements are a superior strategy for molecular systematics. By computationally scanning more than 160,000 chromosomal loci and judiciously selecting from only phylogenetically informative retroposons for experimental high-throughput PCR applications, we recovered 28 clear, independent monophyly markers that conclusively verify the earliest divergences in placental mammalian evolution. Using tests that take into account ancestral polymorphisms, multiple long interspersed elements and long terminal repeat element insertions provide highly significant evidence for the monophyletic clades Boreotheria (synonymous with Boreoeutheria), Supraprimates (synonymous with Euarchontoglires), and Laurasiatheria. More importantly, two retropositions provide new support for a prior scenario of early mammalian evolution that places the basal placental divergence between Xenarthra and Epitheria, the latter comprising all remaining placentals. Due to its virtually homoplasy-free nature, the analysis of retroposon presence/absence patterns avoids the pitfalls of other molecular methodologies and provides a rapid, unequivocal means for revealing the evolutionary history of organisms.  相似文献
