Recognizing the forest for the trees: testing temporal patterns of cladogenesis using a null model of stochastic diversification 总被引:2,自引:1,他引:1
Computer simulations are developed and employed to examine the expected
temporal distributions of nodes under a null model of stochastic lineage
bifurcation and extinction. These Markovian models of phylogenetic process
were constructed so as to permit direct comparisons against empirical
phylogenetic trees generated from molecular or other information available
solely from extant species. For replicate simulated phylads with n extant
species, cumulative distribution functions (cdf's) of branching times were
calculated, and compared (using the Kolmogorov-Smirnov test statistic D) to
those from three published empirical trees. Molecular phylogenies for
columbine plants and avian cranes showed statistically significant
departures from the null expectations, in directions indicating recent and
ancient species' radiations, respectively, whereas a molecular phylogeny
for the Drosophila virilis species group showed no apparent historical
clustering of branching events. Effects of outgroup choice and phylogenetic
frame of reference were investigated for the columbines and found to have a
predictable influence on the types of conclusions to be drawn from such
analyses. To enable other investigators to statistically test for
nonrandomness in temporal cladogenetic pattern in empirical trees generated
from data on extant species, we present tables of mean cdf's and associated
probabilities under the null model for expected branching times in phylads
of varying size. The approaches developed in this report complement and
extend those of other recent methods for employing null models to assess
the statistical significance of pattern in evolutionary trees.

Bat flies are obligate ectoparasites of bats and it has been hypothesized that they may be involved in the transmission of Bartonella species between bats. A survey was conducted to identify whether Cyclopodia greefi greefi (Diptera: Nycteribiidae) collected from Ghana and 2 islands in the Gulf of Guinea harbour Bartonella. In total, 137 adult flies removed from Eidolon helvum, the straw-coloured fruit bat, were screened for the presence of Bartonella by culture and PCR analysis. Bartonella DNA was detected in 91 (66·4%) of the specimens examined and 1 strain of a Bartonella sp., initially identified in E. helvum blood from Kenya, was obtained from a bat fly collected in Ghana. This is the first study, to our knowledge, to report the identification and isolation of Bartonella in bat flies from western Africa. 相似文献

While NMR studies of proteins typically aim at structure, dynamics or interactions, resonance assignments represent in almost all cases the initial step of the analysis. With increasing complexity of the NMR spectra, for example due to decreasing extent of ordered structure, this task often becomes both difficult and time-consuming, and the recording of high-dimensional data with high-resolution may be essential. Random sampling of the evolution time space, combined with sparse multidimensional Fourier transform (SMFT), allows for efficient recording of very high dimensional spectra (≥4 dimensions) while maintaining high resolution. However, the nature of this data demands for automation of the assignment process. Here we present the program TSAR (Tool for SMFT-based Assignment of Resonances), which exploits all advantages of SMFT input. Moreover, its flexibility allows to process data from any type of experiments that provide sequential connectivities. The algorithm was tested on several protein samples, including a disordered 81-residue fragment of the δ?subunit of RNA polymerase from Bacillus subtilis containing various repetitive sequences. For our test examples, TSAR achieves a high percentage of assigned residues without any erroneous assignments. 相似文献

In Drosophila melanogaster, biological rhythms, aggression and mating are modulated by group size and composition. However, the fitness significance of this group effect is unknown. By varying the composition of groups of males and females, we show that social context affects reproductive behaviour and offspring genetic diversity. Firstly, females mating with males from the same strain in the presence of males from a different strain are infecund, analogous to the Bruce effect in rodents, suggesting a social context-dependent inbreeding avoidance mechanism. Secondly, females mate more frequently in groups composed of males from more than one strain; this mitigates last male sperm precedence and increases offspring genetic diversity. However, smell-impaired Orco mutant females do not increase mating frequency according to group composition; this indicates that social context-dependent changes in reproductive behaviour depend on female olfaction, rather than direct male-male interactions. Further, variation in mating frequency in wild-type strains depends on females and not males. The data show that group composition can affect variance in the reproductive success of its members, and that females play a central role in this process. Social environment can thus influence the evolutionary process. 相似文献

Kalata peptides are isolated from an African medicinal plant, Oldenlandia affinis, an aqueous decoction of which can be ingested to accelerate uterine contraction during childbirth. The closely packed disulfide core of kalata peptides confers unusual stability against thermal, chemical, and enzymatic degradation. The molecular arrangement may hamper NMR-assisted disulfide connectivity assignment. We have combined NMR with high-resolution mass spectrometry (MS) and MS/MS of native and chemically derivatized kalata B2 to determine its amino acid sequence and disulfide connectivity.
