We present an optimized probe design for copy number variation (CNV) and SNP genotyping in the Plasmodium falciparum genome. We demonstrate that variable length and isothermal probes are superior to static length probes. We show that sample preparation and hybridization conditions mitigate the effects of host DNA contamination in field samples. The microarray and workflow presented can be used to identify CNVs and SNPs with 95% accuracy in a single hybridization, in field samples containing up to 92% human DNA contamination.  相似文献

Although the problem of plant invasions is expected to increase with climate change, there is as yet little experimental evidence, in particular, for the effects of extreme weather events. We established communities of European meadow species, which were subjected to warming and extreme event (drought and deluge) treatments in a factorial design at an experimental garden in Zurich, Switzerland. Phylogenetically matched pairs of native and alien species (Bromus erectus, B. inermis, Trifolium pratense, T. hybridum, Lactuca serriola, and Conyza canadensis) were introduced into the communities to test if invader performance is favored by warming and extreme events, and if alien invaders perform better than native colonizers. With a warming of on average 0.3?°C, a higher cover of native plant communities was observed, while drought decreased cover in the short-term and lowered biomass. Germination, survival, and growth of the introduced species were lower under elevated temperature. Survival of all pairs and growth of Trifolium was greater in drought pots, while deluge had no effect. While the alien species showed a faster rate of increase in the number of leaves, mortality of alien species was greater than of native species. Overall, the performance of the focal species varied much more among taxonomic groups than native/alien provenances. The results suggest that with climate change, different types of extreme events will differ in the severity of their effects on native plant communities. Meanwhile, the effects of climate change on plant invasions are more likely to operate indirectly through the impacts on native vegetation.  相似文献

Abstract. We studied the effects of abandonment on two common fen plant species. In mown and a chronosequence of abandoned fen meadows spanning 35 yr, we measured fitness traits of the sedge Carex davalliana and the forb Succisa pratensis. Cessation of mowing had little effect on fitness traits and seed production of C. davalliana, but seedling density decreased more than threefold. Population density of S. pratensis decreased with increasing community biomass, but was not affected by the cessation of mowing. However, flowering frequency increased threefold and seed production was 20% higher in fallow meadows. Consequently, seedling density of S. pratensis increased nearly threefold after abandonment. However, these changes were not dependent on the age of the fallow. In a common garden and germination experiment, we found no differences in either species between plants from fallows and mown fen meadows, except for the height of the flowering stalk of S. pratensis. The combined results from the common garden experiment and the field studies indicate that changes in fitness traits observed in fallows were mostly phenotypic and likely to be reversible. If other species react in similar ways, there is a high potential for re‐establishing traditional fen meadow communities from fallows by mowing.  相似文献

The Glutaraldehyde test (GT), a rapid and inexpensive test, has been utilized empirically for many years in bovine practice for diagnosing inflammatory diseases. GT is used primarily to demonstrate increased serum concentrations of fibrinogen and globulin. Glutaraldehyde binds with free amino groups in fibrinogen and immunoglobulin to create a clot in a first degree chemical reaction. The clotting time of the GT estimates the content of proteins produced in response to inflammation. The applicability of GT for diagnosing inflammation in the horse has never been investigated. The objective of this study was to determine the ability of GT to distinguish between acute and chronic inflammatory disease in horses. Thirty-seven horses with suspected inflammatory diseases were evaluated using the GT, history, complete clinical examination and routine blood analysis. GT-times, laboratory results and clinical outcome were compared statistically. Horses that were determined to be acutely affected (based on history, clinical examination and routine blood analysis) tended to have a negative GT (75%). Results of the GT did not correlate with blood fibrinogen concentration. Positive GT also predicted a fatal outcome in 69% of the clinical cases. The results of this trial indicate that GT can be a useful screening test to distinguish between acute and chronic inflammatory disease in horses.  相似文献

PRODECOMP (projection decomposition) is an implementation of a multi-way decomposition algorithm for the analysis of two-dimensional projections of high-dimensional nuclear magnetic resonance spectra. The newest version, PRODECOMPv3, features a dramatic speedup, more reliable decompositions, a substantial reduction in memory demands, a new graphical user interface and integration into third-party software. These improvements extend the applicability of decompositions to novel types of NMR data on proteins, yielding backbone and side-chain assignments as well as structural information, and therewith enabling complete characterizations of proteins. Observed patterns of species richness at landscape scale (gamma diversity) cannot always be attributed to a specific set of explanatory variables, but rather different alternative explanatory statistical models of similar quality may exist. Therefore predictions of the effects of environmental change (such as in climate or land cover) on biodiversity may differ considerably, depending on the chosen set of explanatory variables. Here we use multimodel prediction to evaluate effects of climate, land-use intensity and landscape structure on species richness in each of seven groups of organisms (plants, birds, spiders, wild bees, ground beetles, true bugs and hoverflies) in temperate Europe. We contrast this approach with traditional best-model predictions, which we show, using cross-validation, to have inferior prediction accuracy. Multimodel inference changed the importance of some environmental variables in comparison with the best model, and accordingly gave deviating predictions for environmental change effects. Overall, prediction uncertainty for the multimodel approach was only slightly higher than that of the best model, and absolute changes in predicted species richness were also comparable. Richness predictions varied generally more for the impact of climate change than for land-use change at the coarse scale of our study. Overall, our study indicates that the uncertainty introduced to environmental change predictions through uncertainty in model selection both qualitatively and quantitatively affects species richness projections.  相似文献

Background  

Evolutionary theory suggests that the selection pressure on parasites to maximize their transmission determines their optimal host exploitation strategies and thus their virulence. Establishing the adaptive basis to parasite life history traits has important consequences for predicting parasite responses to public health interventions. In this study we examine the extent to which malaria parasites conform to the predicted adaptive trade-off between transmission and virulence, as defined by mortality. The majority of natural infections, however, result in sub-lethal virulent effects (e.g. anaemia) and are often composed of many strains. Both sub-lethal effects and pathogen population structure have been theoretically shown to have important consequences for virulence evolution. Thus, we additionally examine the relationship between anaemia and transmission in single and mixed clone infections.  相似文献

Ploidy level is an important aspect of the genetic makeup of a plant, and can strongly influence ecological characteristics such as invasiveness. We used a phylogeographical approach to elucidate the history of polyploidization and colonization success of diploid and tetraploid Solidago gigantea Aiton (Asteraceae) within its native range in North America. We were also able to identify the probable source material of the haplotype lineages invasive in Europe and Asia, where only tetraploid plants occur. To do this, we sequenced 1275 bp of chloroplast intergenic spacer DNA in 268 individuals from 57 populations. In addition, we performed a crossing experiment, which supported the hypothesis that chloroplast inheritance in this species is maternal. The phylogeographical analysis showed a complex pattern of 20 haplotypes of diploid and tetraploid plants. In North America, we found significant differentiation among regions, private haplotypes, and isolation by distance. Ploidy levels were more differentiated in the northern regions than in the South. The haplotype network was shallow and included one tetraploid-only, star-shaped cluster of haplotypes that were particularly successful colonizers. Post-glacial migration of diploid S. gigantea occurred mainly northwards east of the Appalachian Mountains, and to a lesser degree also southward. Our data suggest that tetraploids have formed several times in North America. Haplotype number and diversity were lower in European populations than in the native range, and we found evidence that four haplotypes were introduced to Europe from two source areas, New England and the Southern Appalachian Mountains.  相似文献
