DNA methylation is recognized as one of several epigenetic regulators of gene expression and as potential driver of carcinogenesis through gene-silencing of tumor suppressors and activation of oncogenes. However, abnormal methylation, even of promoter regions, does not necessarily alter gene expression levels, especially if the gene is already silenced, leaving the exact mechanisms of methylation unanswered. Using a large cohort of matching DNA methylation and gene expression samples of colorectal cancer (CRC; n = 77) and normal adjacent mucosa tissues (n = 108), we investigated the regulatory role of methylation on gene expression. We show that on a subset of genes enriched in common cancer pathways, methylation is significantly associated with gene regulation through gene-specific mechanisms. We built two classification models to infer gene regulation in CRC from methylation differences of tumor and normal tissues, taking into account both gene-silencing and gene-activation effects through hyper- and hypo-methylation of CpGs. The classification models result in high prediction performances in both training and independent CRC testing cohorts (0.92<AUC<0.97) as well as in individual patient data (average AUC = 0.82), suggesting a robust interplay between methylation and gene regulation. Validation analysis in other cancerous tissues resulted in lower prediction performances (0.69<AUC<0.90); however, it identified genes that share robust dependencies across cancerous tissues. In conclusion, we present a robust classification approach that predicts the gene-specific regulation through DNA methylation in CRC tissues with possible transition to different cancer entities. Furthermore, we present HMGA1 as consistently associated with methylation across cancers, suggesting a potential candidate for DNA methylation targeting cancer therapy.  相似文献

Heavy metals are generally known to induce oxidative stress, but are rarely strategically studied in an embracive manner, taking into account interplay between their various effects. Furthermore, although metals in the environment are present in mixtures and interact with each other, their combined effects to organisms have been much less studied in comparison to individual effects. Here, we present a complete comprehensive study of cadmium (Cd)/copper (Cu) oxidative stress interactions in Nicotiana tabacum seedlings and adult plants. Plants were treated with Cd (10 and 15 μM), Cu (2.5 and 5 μM) and their combinations; seedlings during 1 month period and adult plants during the period of 7 days. Metal accumulation measurements showed that Cd and Cu influence each other uptake, with Cu reducing Cd translocation to shoots. PCA analysis showed that MDA and carbonyls, biomarkers of oxidative stress, as well as ascorbate peroxidase activity, highly correlated across tissues and with Cd content. Majority of toxic effects were caused by Cd-alone, while addition of Cu often resulted in damage alleviation. However, mixture of high concentrations of both Cd and Cu induced most adverse effects. In conclusion, our results indicate that Cu in lower concentration has antagonistic effect to Cd toxicity, while in higher concentration these metals interact additively in tobacco.  相似文献

Variability of eight morpho-anatomical traits of two-year-old needles of the Macedonian pine (Pinus peuce Griseb.), collected from natural populations of Montenegro (Zeletin and Sjekirica) and Serbia (Mokra Gora), was investigated. The needles have two resin ducts of the external type (touching epidermis). The average values were as follows: 7.14 cm (needle length), 0.86 mm (needle width), 0.66 mm (needle thickness), 13.32 μm (cuticle+epidermis thickness), 16.24 μm (height of hypodermal cells), 1.45 (number of hypodermis layers), 2 (number of resin ducts) and 52.45 μm (resin duct diameter). The most variable characters were needle width and needle thickness. PCA visualizes overlapping of three populations. Cluster analysis suggests that the Sjekirica population is more similar to the Mokra Gora population than to the geographically nearest population of Zeletin. Given results are discussed in relation to our previous investigations of this species based on terpenes and n-alkanes, where the population from Mt. Zeletin also exhibited differences compared to the population from other Balkan localities.  相似文献

The omnipresent need for optimisation requires constant improvements of companies’ business processes (BPs). Minimising the risk of inappropriate BP being implemented is usually performed by simulating the newly developed BP under various initial conditions and “what-if” scenarios. An effectual business process simulations software (BPSS) is a prerequisite for accurate analysis of an BP. Characterisation of an BPSS tool is a challenging task due to the complex selection criteria that includes quality of visual aspects, simulation capabilities, statistical facilities, quality reporting etc. Under such circumstances, making an optimal decision is challenging. Therefore, various decision support models are employed aiding the BPSS tool selection. The currently established decision support models are either proprietary or comprise only a limited subset of criteria, which affects their accuracy. Addressing this issue, this paper proposes a new hierarchical decision support model for ranking of BPSS based on their technical characteristics by employing DEX and qualitative to quantitative (QQ) methodology. Consequently, the decision expert feeds the required information in a systematic and user friendly manner. There are three significant contributions of the proposed approach. Firstly, the proposed hierarchical model is easily extendible for adding new criteria in the hierarchical structure. Secondly, a fully operational decision support system (DSS) tool that implements the proposed hierarchical model is presented. Finally, the effectiveness of the proposed hierarchical model is assessed by comparing the resulting rankings of BPSS with respect to currently available results.  相似文献

We studied the viscoelastic properties of homogeneous and inhomogeneous levan-DNA mixtures using optical tweezers and a rotational rheometer. Levan and DNA are important components of the extracellular matrix of bacterial biofilms. Their viscoelastic properties influence the mechanical as well as molecular-transport properties of biofilm. Both macro- and microrheology measurements in homogeneous levan-DNA mixtures revealed pseudoplastic behavior. When the concentration of DNA reached a critical value, levan started to aggregate, forming clusters of a few microns in size. Microrheology using optical tweezers enabled us to measure local viscoelastic properties within the clusters as well as in the DNA phase surrounding the levan aggregates. In phase-separated levan-DNA mixtures, the results of macro- and microrheology differed significantly. The local viscosity and elasticity of levan increased, whereas the local viscosity of DNA decreased. On the other hand, the results of bulk viscosity measurements suggest that levan clusters do not interact strongly with DNA. Upon treatment with DNase, levan aggregates dispersed. These results demonstrate the advantages of microrheological measurements compared to bulk viscoelastic measurements when the materials under investigation are complex and inhomogeneous, as is often the case in biological samples.  相似文献

Cytokinins (CKs) play a crucial role in many physiological and developmental processes at the levels of individual plant components (cells, tissues, and organs) and by coordinating activities across these parts. High-resolution measurements of intracellular CKs in different plant tissues can therefore provide insights into their metabolism and mode of action. Here, we applied fluorescence-activated cell sorting of green fluorescent protein (GFP)-marked cell types, combined with solid-phase microextraction and an ultra-high-sensitivity mass spectrometry (MS) method for analysis of CK biosynthesis and homeostasis at cellular resolution. This method was validated by series of control experiments, establishing that protoplast isolation and cell sorting procedures did not greatly alter endogenous CK levels. The MS-based method facilitated the quantification of all the well known CK isoprenoid metabolites in four different transgenic Arabidopsis thaliana lines expressing GFP in specific cell populations within the primary root apex. Our results revealed the presence of a CK gradient within the Arabidopsis root tip, with a concentration maximum in the lateral root cap, columella, columella initials, and quiescent center cells. This distribution, when compared with previously published auxin gradients, implies that the well known antagonistic interactions between the two hormone groups are cell type specific.  相似文献

The reactions of Pt(II) complexes, cis-[Pt(NH3)2Cl2], [Pt(terpy)Cl]+, [Pt(terpy)(S-cys)]2+, and [Pt(terpy)(N7-guo)]2+, where terpy=2,2':6',2'-terpyridine, S-cys=L-cysteine, and N7-guo=guanosine, with some biologically relevant ligands such as guanosine-5'-monophosphate (5'-GMP), L-cysteine, glutathione (GSH) and some strong sulfur-containing nucleophiles such as diethyldithiocarbamate (dedtc), thiosulfate (sts), and thiourea (tu), were studied in aqueous 0.1 M Hepes at pH of 7.4 using UV-vis, stopped-flow spectrophotometry, and 1H NMR spectroscopy.  相似文献

The essential-oil compositions of Pinus heldreichii Christ. from Montenegro and Serbia are reported at the population level. Whitebark pine is a sub-endemic high-mountain Balkan pine relict of an anthropogenically reduced area, with large morphological diversity and insufficiently clear taxonomic position. In the pine-needle terpene profile from three populations from Montenegro, and one from Serbia, 101 compounds were detected, 72 of which could be identified (Table 3). The dominant constituents are limonene (26.3%), alpha-pinene (17.5%), germacrene D (13.5%), and beta-caryophyllene (10.4%), comprising ca. 67.7% of the essential oil. Medium-to-high contents (0.5-10%) of the following 16 additional components were found: beta-pinene, beta-myrcene, alpha-humulene, delta-cadinene, alpha-muurolene, (E)-hex-2-enal, beta-gurjunene, gamma-muurolene, isopimarol, camphene, gamma-cadinene, aromadendrene, beta-bisabolene, trans-beta-farnesene, alpha-cadinene, and (Z)-hex-3-en-1-ol. The similarity of the populations and the within-population variability was visualized by principle-component analysis (PCA) of eleven selected terpenes in 97 tree samples. Cluster and genetic analyses suggest closest connection between the two spatially most-distant populations I (Montenegro) and IV (Serbia). Based on the profile of the main sesquiterpene components, the studied populations from Montenegro and Serbia are more similar to the populations from Greece and the Central Balkan peninsula (Bosnia and Serbia-Kosovo) than to those on the furthest eastern margin of their natural range (Bulgaria).  相似文献

We tested mutation accumulation hypothesis for the evolution of senescence using short‐lived and long‐lived populations of the seed‐feeding beetle, Acanthoscelides obtectus (Say), obtained by selection on early‐ and late‐life for many generations. The expected consequence of the mutation accumulation hypothesis is that in short‐lived populations, where the force of natural selection is the strongest early in life, the late‐life fitness traits should decline due to genetic drift which increases the frequency of mutations with deleterious effects in later adult stages. Since it is unlikely that identical deleterious mutations will increase in several independent populations, hybrid vigor for late‐life fitness is expected in offspring obtained in crosses among populations selected for early‐life fitness traits. We tested longevity of both sexes, female fecundity and male reproductive behavior for hybrid vigor by comparing hybrid and nonhybrid short‐lived populations. Hybrid vigor was confirmed for male virility, mating speed and copulation duration, and longevity of both sexes at late ages. In contrast to males, the results on female fecundity in short‐lived populations did not support mutation accumulation as a genetic mechanism for the evolution of this trait. Contrary to the prediction of this hypothesis, male mating ability indices and female fecundity in long‐lived populations exhibited hybrid vigor at all assayed age classes. We demonstrate that nonhybrid long‐lived populations diverged randomly regarding female and male reproductive fitness, indicating that sexually antagonistic selection, when accompanied with genetic drift for female fecundity and male virility, might be responsible for overriding natural selection in the independently evolving long‐lived populations.  相似文献
