Abstract

The formation and stability of structural elements in two 5S rRNA molecules from wheat germ (WG) and lupin seeds (LS) as a function of Mg2+ concentration in solution was determined using the adiabatic differential scanning microcalorimetry (DSC). The experimentally determined thermodynamic parameters are compared with calculations using thermodynamic databases used for prediction of RNA structure. The 5S rRNA molecules which show minor differences in the nucleotide sequence display very different thermal unfolding profiles (DSC profiles). Numerical deconvolution of DSC profiles provided information about structural transformations that take place in both 5S rRNA molecules. A comparative analysis of DSC data and the theoretical thermodynamic models of the structure was used to establish a relationship between the constituting transitions found in the melting profiles and the unfolding of structural domains of the 5S rRNA and stability of its particular helical elements.

Increased concentration of Mg2+ ions induces additional internal interactions stabilising 5S rRNA structures found at low Na+ concentrations. Observed conformational transitions suggest a structural model in which the extension of helical region E dominates over the postulated tertiary interaction between hairpin loops. We propose that helix E is stabilised by a sequence of non-standard pairings extending this helix by the formation of tetra loop e and an almost total reduction of loop d between helices E and D. Two hairpin structures in both 5S rRNA molecules: the extended C-C' and the extended E-E'-E” hairpins appear as the most stable elements of the structure. The cooperativity of the unfolding of helixes in these 5S rRNA molecules changes already at 2 mM Mg2+.  相似文献

Abstract

Conformations of the synthetic deoxyoligonucleotide 17 base pairs long, which is an OR3 operator of λ phage, and of its 9-b.p. fragment were studied by the circular dichroism method (CD). The regions of stability of the double-stranded state were determined for these duplexes. A comparison of the CD spectra for these oligonucleotides with the CD for a lengthy DNA showed the conformation of these short DNA pieces to belong to the B-family.

A cooperative change in the CD spectra is observed in trifluoroethanol (TFE) solutions at a TFE concentration specific for each oligonucleotide, which is supposed to stem from a B to A transition. The length of the fragment was found to affect the ability for the B-A transition. The transition into the A form is hindered by 13% TFE for the short 9-nucleotide in comparison with the 17-nucleotide. We suggest that this is due to the B form stabilization by terminal base pairs (B-phility of the ends).  相似文献

Abstract

Using primary and secondary structure information of an RNA molecule, the program RNA2D3D automatically and rapidly produces a first-order approximation of a 3-dimensional conformation consistent with this information. Applicable to structures of arbitrary branching complexity and pseudoknot content, it features efficient interactive graphical editing for the removal of any overlaps introduced by the initial generating procedure and for making conformational changes favorable to targeted features and subsequent refinement. With emphasis on fast exploration of alternative 3D conformations, one may interactively add or delete base-pairs, adjacent stems can be coaxially stacked or unstacked, single strands can be shaped to accommodate special constraints, and arbitrary subsets can be defined and manipulated as rigid bodies. Compaction, whereby base stacking within stems is optimally extended into connecting single strands, is also available as a means of strategically making the structures more compact and revealing folding motifs. Subsequent refinement of the first-order approximation, of modifications, and for the imposing of tertiary constraints is assisted with standard energy refinement techniques. Previously determined coordinates for any part of the molecule are readily incorporated, and any part of the modeled structure can be output as a PDB or XYZ file. Illustrative applications in the areas of ribozymes, viral kissing loops, viral internal ribosome entry sites, and nanobiology are presented.  相似文献

Abstract

The binding of the benzodioxolo-benzoquinolizine alkaloid, berberine chloride to natural and synthetic DNAs has been studied by intrinsic and extrinsic circular dichroic measurements. Binding of berberine causes changes in the circular dichroism spectrum of DNA as shown by the increase of molar ellipticity of the 270nm band, but with very little change of the 240nm band. The molar ellipticity at the saturation depends strongly on the base composition of DNA and also on salt concentration, but always larger for the AT rich DNA than the GC rich DNA The features in the circular dichroic spectral changes of berberine-synthetic DNA complexes were similar to that of native DNA but depends on the sequence of base pairs.

On binding to DNA and polynucleotides, the alkaloid becomes optically active. The extrinsic circular dichroism developed in the visible absorption region (300–500nm) for the berberine-DNA complexes shows two broad spectral bands in the regions 425–440nm and 340–360nm with the maximum varying depending on base composition and sequence of DNA While the 425nm band shows less variation on the binding ratio, the 360nm band is remarkably dependent on the DNA/alkaloid ratio. The generation of the alkaloid associated extrinsic circular dichroic bands is not dependent on the base composition or sequence of base pairs, but the nature and magnitude of the bands are very much dependent on these two factors and also on the salt concentration. The interpretation of the results with respect to the modes of the alkaloid binding to DNA are presented.  相似文献

In New England salt marshes, man-made earthen barriers, or berms, are generally historic, small-scale (average height = 0.71 m ± 0.12 SE; average length = 166 m ± 41 SE) tidal restrictions which originated from past agricultural, industrial, and environmental practices. The orientation and size depends primarily on the original purpose of the barrier, but this study examines the effects of berms oriented parallel to the incoming tide such that some landward portion of the marsh receives a different tidal signal than the seaward portion. Our hypotheses considered the impacts of the altered hydrology on pore water chemistry and edaphic characteristics. The results indicate that the effect of berms on salt marsh physical structure varies significantly by site. Where the tidal flooding frequency is restricted and drainage is poor, the landward marsh shows pool development, high salinity and sulfide concentrations, and low vegetation cover. In contrast, where tidal flooding is inhibited but the marsh soils are well-drained, salinity and sulfide concentrations decrease and accelerated decomposition results in subsidence and reduced soil organic matter. Given these findings, impacts from berms may impair salt marsh function and resilience to invasive plants and sea level rise.  相似文献

Studying plant responses to environmental variables is an elemental key to understand the functioning of arid ecosystems. We selected four dominant species of the two main life forms. The species selected were two evergreen shrubs: Larrea divaricata and Chuquiraga avellanedae and two perennial grasses: Nassella tenuis and Pappostipa speciosa. We registered leaf/shoot growth, leaf production and environmental variables (precipitation, air temperature, and volumetric soil water content at two depths) during summer-autumn and winter-spring periods. Multiple regressions were used to test the predictive power of the environmental variables. During the summer-autumn period, the strongest predictors of leaf/shoot growth and leaf production were the soil water content of the upper layer and air temperature while during the winter-spring period, the strongest predictor was air temperature. In conclusion, we found that the leaf/shoot growth and leaf production were associated with current environmental conditions, specially to soil water content and air temperature.  相似文献

Seaweed farming has a crucial role in the development of future sustainable mariculture. In the same time, spreading of introduced species or genotypes from farms may threaten local ecosystems. We analyzed a molecular marker (mitochondrial cox2-3 spacers) from cultivated and wild specimen of the widely farmed seaweeds Eucheuma and Kappaphycus, collected in Zanzibar on the African east coast where commercial farming was introduced in 1989. Genotypes of presumed Asian origin were found growing on coral reefs and drifting in seagrass meadows, indicating that genotypes introduced for farming have established successfully in the wild in Zanzibar. Only a very low number of genotypes, all of Asian origin, were found in the farms. This indicates a low accessible gene pool, which can limit the capacity for adaptation to changed conditions and disease resistance in the farming system. African genotypes were found in a few sites, showing the potential for future farming of native strains. The ecological effects of the Asian genotypes introduced to coral reefs should also be further investigated in order to evaluate the risk connected with further introductions of new foreign strains.  相似文献
