The hydrodynamic characteristics of heparin fractions in a 0.2 M NaCl solution have been determined. Experimental values varied over the following ranges: the sedimentation coefficient (at 20.0 °C), 1.3<s0×1013<3.2 s; the Gralen coefficient (sedimentation concentration-dependence parameter), 10<ks<70 cm3 g–1; the translational diffusion coefficient, 3.9<D0×107<15.4 cm2 s–1; the intrinsic viscosity, 7.9<[]<40 cm3 g–1. Combination of s0 with D0 using the Svedberg equation yielded molecular weights in the range 3.9<M×10–3<37 g mol–1. The value of the mass per unit length of the heparin molecule, ML, was determined using the theory of hydrodynamic properties of a weakly bending rod, giving ML=570±50 g nm–1 mol–1. The equilibrium rigidity, Kuhn segment length (A=9±2 nm) and hydrodynamic diameter (d=0.9±0.1 nm) of heparin were evaluated on the basis of the worm-like coil theory without the excluded volume effect, using the combination of hydrodynamic data obtained from fractions of different sizes. Small-angle X-ray scattering for three heparin fractions allowed an estimate for the cross-sectional radius of gyration as 0.43 nm; from the evolution with the macromolecule contour length of the radius of gyration, a value for the Kuhn segment length of 9±1 nm was obtained. A good correlation is thus observed for the conformational parameters of heparin from hydrodynamic and X-ray scattering data. Structural changes of barnase during folding were investigated using time-resolved small-angle X-ray scattering (SAXS). The folding of barnase involves a burst-phase intermediate, sometimes designated as the denatured state under physiological conditions, Dphys, and a second hidden intermediate. Equilibrium SAXS measurements showed that the radius of gyration (Rg) of the guanidine unfolded state (U) is 26.9 ± 0.7 Å, which remains largely constant over a wide denaturant concentration range. Time-resolved SAXS measurements showed that the Rg value extrapolated from kinetic Rg data to time zero, Rg,0, is 24.3 ± 0.1 Å, which is smaller than that of U but which is expanded from that of folding intermediates of other proteins with similar chain lengths (19 Å). After the burst-phase change, a single-exponential reduction in Rg2 was observed, which corresponds to the formation of the native state for the major component containing the native trans proline isomer. We estimated Rg of the minor component of Dphys containing the non-native cis proline isomer (Dphys,cis) to be 25.7 ± 0.6 Å. Moreover, Rg of the major component of Dphys containing the native proline isomer (Dphys,tra) was estimated as 23.9 ± 0.2 Å based on Rg,0. Consequently, both components of the burst-phase intermediate of barnase (Dphys,tra and Dphys,cis) are still largely expanded. It was inferred that Dphys possesses the N-terminal helix and the center of the β-sheet formed independently and that the formation of the remainder of the protein occurs in the slower phase.  相似文献

Aggregation behavior and hydrodynamic parameters of insulin have been determined from static and dynamic light scattering experiments and intrinsic viscosity measurements carried out at pH 4.0, 7.5, and 9.0 in the temperature range 20–40°C in aqueous solutions. The protein aggregated extensively at elevated temperatures in the acidic solutions. Intermolecular interactions were found to be attractive and to increase with temperature. The measured intrinsic viscosity [η], diffusion coefficient D0, molecular weight M, and radius of gyration Rg exhibited the universal behavior: M[η] = (2.4 ± 02) × 10−27 (Re,η/Re,D)3(D/T)−3 and (D0n)−1 ≃ (√6 πη0ζβ/kBT) [1 + 0.201)(v3)√n], where n is the number of segments in the polypeptide. The effective hydrodynamic radii deduced from [η], (Re, η) and the same deduced from D0, (Re,D) showed a constant ratio, (Re,η/Re,D = 1.1 ± 0.1). Re,D/Rg = ξ was found to be (0.76 ± 0.07). From the known solvent viscosity η0, the segment length β was deduced to be (10 ± 1) Å. The excluded volume was deduced to be (5 Å)3 regardless of pH. We show that the persistence length a of DNA, derived from total intensity laser light scattering of linear Col E1 DNA and corrected for excluded-volume effects, varies from about 68 nm in 0.005M NaCl to about 40 nm in 0.2M NaCl, leveling off to a constant value (about 27 nm) at high NaCl (1–4M) concentration. These observations do not agree with current views on the effect of electrostatic charge and ionic conditions on DNA dimensions. The apparent diffusion constant Dapp, determined from laser light scattering autocorrelation as a function of scattering vector q, at NaCl concentrations 0.005–4M, correctly yields the translational diffusion coefficient Dt at low values of q and scales with molecular dimensions rather than segment length at high values of q; thus, Dapp/Dt yields a universal curve when plotted against q2R, where Rg is the radius of the gyration. The sedimentation coefficients s at 0.1 and 0.2M NaCl concentration closely agree with the well-tested empirical relations, and a combination of s, Dt, and the appropriate density increments yield correct molar masses over the whole salt concentration range. Approximate constancy of DtRg indicates limited draining in translational flow. We present some observations and thoughts on the regimes in which a dependence of the correlation decay times on q3 rather than q2 applies. We conclude that quasielastic laser light scattering discloses little information about dynamics of internal motion of DNA chains.  相似文献

The translational and rotational dynamics of tobacco mosaic virus in sodium phosphate buffer (pH =7.5) solutions has been investigated by polarized and depolarized light scattering Rayleigh linewidth studies. For concentrations ranging from 1.75 × 10?4 g ml?1 to 0.25 × 10?4 g ml?1 the translational diffusion coefficient (DT) has been found to be slightly concentration dependent and extrapolation to zero concentration gives D020°C = 0.34 ± 0.01 × 10?7 cm2S?1. A full analysis of the polarized spectra obtained at high and low scattering angles and the depolarized spectra at near zero scattering angles has enabled these techniques to be compared and the rotational diffusion constant DR to be determined. At a solution concentration of 1.75 × 10?4 g ml?1 a mean value is found to be DR20°C = 350 ± 30s?1. These values of DT and DR are in approximate agreement with calculations based on models of the tobacco mosaic virus molecule as a cylindrical rod.  相似文献

The small-angle and wide-angle X-ray scattering of tRNAphe (yeast) and ribosomal 5S RNA (rat liver) in solution have been analysed and compared. tRNAphe in solution is folded into a compact L-shaped structure similar to its structure in crystals. The geometry of the secondary structure of the double helical regions is also equivalent to the A-form in the crystalline state. Despite differences between the molar mosses of 5S rRNA (40 000 g mol?1) and tRNAphe (25 000 g mol?1), and the fact that the 5S rRNA molecule is more anisometric than the tRNAphe molecule, there are many structural similarities. The geometrical parameters of the secondary structure of double helical regions in both RNA molecules are almost identical; the mean rise per base pair is about 0.253–0.28 nm and the mean turn angle is about 32.5–33.5. Identical cross-sectional radii of gyration, Rsq,1 ≈ 1.16 nm and Rsq,2 = 0.92 nm, identical molar mass per unit length, MΔx = 2500 g mol?1 nm?1, and a mean thickness of the molecules D ≈ 1.65 nm suggest a similar, nearly coplanar organization of isolated, double helical arms. Furthermore, there are compact regions in the central parts of both molecules, which are the sites of tertiary interactions in the tRNAphe molecule and are a potential site of tertiary interactions in the SS rRNA molecule for stabilization of the complicated L-shape of the two molecules. Both molecules have a pseudo-twofold axis,w hich may play a role in recognition for binding of specific proteins.  相似文献

Photoactivation localization microscopy (PALM) is used to study the spatial distribution and diffusion of single copies of the protein Kaede in the cytoplasm of live Escherichia coli under moderate growth conditions (67 min doubling time). The spatial distribution of Kaede is uniform within the cytoplasm. The cytoplasmic radius of 380 ± 30 nm varies little from cell to cell. Single-particle tracking using 4 ms exposure times reveals negatively curved plots of mean-square displacement versus time. A detailed comparison with Monte Carlo simulations in a spherocylindrical volume shows that the curvature can be quantitatively understood in terms of free diffusion within a confining volume. The mean diffusion coefficient across cells is <DKaede> = 7.3 ± 1.1 μm2·s−1, consistent with a homotetrameric form of Kaede. The distribution of squared displacements along the long axis for individual Kaede molecules is consistent with homogeneous diffusion. However, for longer cells, a spatial map of one-step estimates of the diffusion coefficient along x suggests that diffusion is ∼20–40% faster within nucleoids than in the ribosome-rich region lying between nucleoid lobes at the cell mid-plane. Fluorescence recovery after photobleaching yielded <DFRAP> = 8.3 ± 1.6 μm2·s−1, in agreement with the single-particle tracking results.  相似文献

Neutron scattering studies are reported on subcomponent C1q of component C1 of human complement, and on C1, the complex of C1q with subunit C1r2C1s2. For C1q, the molecular weight was determined as 460,000. The radius of gyration at infinite contrast Rc is 12.8 nm. The Rc values for the proteolytically cleaved forms of C1q, namely the heads and the stalks, are 1.5 to 2 nm and 11 nm, respectively, and thus the axis-to-arm angle of C1q is estimated at 45 °. Neutron data for subunit C1r2C1s2 are published elsewhere. The neutron data on C1 lead to an Rc value of 12.6 nm for proenzymic C1 and a molecular weight of 820,000. The wideangle scattering curve of C1q exhibits a minimum at Q = 0.28 nm?1 and a maximum at 0.39 nm?1; on the addition of C1r2C1s2, this minimum disappears. The neutron data on C1 indicate that C1q and C1r2C1s2 have complexed with a large conformational change in one or both parts. No conformational changes can be detected on the activation of C1 by this method.  相似文献

Summary Asperchromes are a series of iron-chelating compounds which contain a cyclic hexapeptide backbone as in ferrichrome siderophores and differ from the latter in having heterogenous acyl groups in the ornithine side chains. The molecular structures of the asperchrome B and D series have been determined by1H- and13C-NMR spectroscopy; single-crystal X-ray diffraction was used to determine the detailed structural features of asperchrome B1 and asperchrome D1. Asperchrome B1 crystallizes in the triclinic space group P1 witha= 1.3143(5) nm,b=1.2200(5) nm,c=0.8949(3) nm,=105.17(4)°,=94.03(3)°, =109.65(3)°,V=1.2843 nm3,Z=1, x =1.446 g cm–3. FinalR=0.054 for 4625 reflections measured at 138 K using MoK. Asperchrome D1 crystallizes in the monoclinic space group P21 witha=1.2248(11) nm,b=1.3795(9) nm,c=1.3644(6) nm,=93.24(6)°,V=2.3016 nm3,Z=2, x =1.418 g cm–3. FinalR=0.110 for 3180 reflections measured at 138 K using MoK radiation. The conformation of the molecular backbone and iron coordination geometry in both asperchrome B1 and D1 compare well with those observed in other known ferrichrome siderophores. The differences in the acyl groups are illustrated and the structural results are correlated with their iron transport properties.  相似文献

α-Crystallin, one of the main constituent proteins in the crystalline lens, is an important molecular chaperone both within and outside the lens. Presently, the structural relationship between α-crystallin and its target proteins during chaperone action is poorly understood. It has been hypothesised that target proteins bind within a central cavity. Small-angle neutron-scattering (SANS) experiments in conjunction with isotopic substitution were undertaken to investigate the interaction of a target lens protein (γE-crystallin) with α-crystallin (αH) and to measure the radius of gyration (Rg) of the proteins and their binary complexes in solution under thermal stress. The size of the αH in D2O incubated at 65 °C increased from 69 ± 3 to 81 ± 5 Å over 40 min, in good agreement with previously published small-angle X-ray scattering (SAXS) and SANS measurements. Deuterated γE-crystallin in H2O buffer (γED/H2O) and hydrogenous γE-crystallin in D2O buffer (γEH/D2O) free in solution were of insufficient size and/or too dilute to provide any measurable scattering over the angular range used, which was selected primarily to investigate γE:αH complexes. The evolution of the aggregation size/shape as an indicator of αH chaperone action was monitored by recording the neutron scattering in different H:D solvent contrasts under thermally stressed conditions (65 °C) for binary mixtures of αH, γEH, and γED. It was found that Rg(αH:γED/D2O) > Rg(αH:γEH/D2O) > Rg(αH/D2O) and that Rg(αH:γEH/D2O) ≈ Rg(αH/D2O). The relative sizes observed for the complexes weighted by the respective scattering powers of the various components imply that γE-crystallin binds in a central cavity of the α-crystallin oligomer, during chaperone action.  相似文献

The propagation of sound waves along relaxed single fibres of glycerinated rabbit psoas muscle has been observed using Brillouin scattering at frequencies up to 1.6 GHz. Two types of waves were observed: one with a velocity of 1508±7 m s–1, which is attributed to sound waves in intra-cellular saline, the other with a velocity of 912±25 m s–1, which is attributed to waves propagating along the protein filaments within individual sarcomeres. The latter sound velocity is much higher than that which has been reported by Stienen and Blangé (1985) for 50 s tension transients, and the difference is attributed to the much higher stiffness of the protein filaments compared to the cross-bridges which determine the low-frequency elasticity of muscle fibres.  相似文献

A novel Gram-negative and rod-shaped bacterium, designated N8T, was isolated from tidal flat sediment. Phylogenetic analysis based on 16S rRNA gene sequences showed that N8T strain is associated with the family Phyllobacteriaceae: two uncultured clones (98.4 and 99.8% 16S rRNA gene sequence similarity) and the genus Mesorhizobium (≤97.0%). The novel strain formed a separate clade with uncultured clones in the phylogenetic tree based on 16S rRNA gene sequences. Cellular fatty acid profiles predominately comprised C18:1 ω7c and C19:0 cyclo ω8c. The major isoprenoid quinone is ubiquinone-10 and genomic DNA G+C content is 53.4 mol%. The polyphasic taxonomic study indicates that the novel strain N8T represents a novel species of the new genus in the family Phyllobacteriaceae, named Aliihoeflea aestuarii. The type strain is N8T (= KCTC 22052T= JCM 15118T= DSM 19536T).  相似文献

The translational diffusion coefficient DT of monodisperse solutions of 146 base pairs (bp) core particles was studied by the quasi-elastic light scattering technique. When the salinity was raised a change of DT from 1.9 × 10?7 cm2 s?1 to 3.2 × 10?7 cm2 s?1 was detected at about 2 mM NaCl, followed by a smooth decrease of DT beyond 0.6 M NaCl. The measurements of particle concentration and scattering vector effects on the DT showed that the influence of interactions between particles can be disregarded. The interaction between particles and counterions is also discussed and does not appear to be the origin of the actual changes in DT. These transitions of DT are hence related to changes of shape and size of the particles. It is shown that the single transition at low salinity corresponds to a conformational change while the variation of DT at high salinity can be interpreted by a destabilization of the edifice. In different regions of salinities, the observed values of DT can lead to reasonable hydrodynamic models.  相似文献

The molecular mass and size of five water-soluble polysaccharides isolated from Rhizoma Panacis Japonici (RPJ) were determined with laser light scattering (LLS), size-exclusion chromatography (SEC) combined with LLS (SEC–LLS), dynamic light scattering (DLS), as well as transmission electron microscope (TEM). Their weight-average molecular masses (Mw) were 3.5 × 104, 1.47 × 105, 1.24 × 106, 9.26 × 105 and 1.36 × 106, radii of gyration (<s2>z1/2) were 14.7, 31.7, 50.8, 41.8 and 40.4 nm, and hydrodynamic radii (Rh) were 19.9, 37.5, 66.2, 52.1, and 55.2 nm, respectively. The results showed that molecular masses and sizes of the polysaccharides were influenced by the pH and temperature of the extraction mediums. The conformation parameters were calculated from the above data according to polymer solution theory. The values of ρ (= <s2>z1/2/Rh) were from 0.7 to 0.8, exponents (ν) of <s2>z1/2 = k Mwν were from 0.31 to 0.43, and fractal dimension (df) were from 2.3 to 3.2, respectively. The results revealed that all of the polysaccharides existed as spheres in 0.15 M NaCl aqueous solution. TEM and atomic force microscope (AFM) further confirmed the spherical morphologies of these molecules. The spherical conformations of the polysaccharides were a result of their highly branched structures.  相似文献

An aerobic, Gram-stain-negative, non-motile, non-spore-forming, rod-shaped, and light pink-colored bacterial strain, designated TS19T, was isolated from a sand sample obtained from a coastal sand dune after exposure to 3 kGy of gamma radiation. Phylogenetic analysis based on the 16S rRNA gene sequences revealed that the isolate was a member of the genus Hymenobacter and was most closely related to H. wooponensis WM78T (98.3% similarity). Strain TS19T and H. wooponensis showed resistance to gamma radiation with D10 values (i.e., the dose required to reduce the bacterial population by tenfold) of 7.3 kGy and 3.5 kGy, respectively. The genome of strain TS19T consists of one contig with 4,879,662 bp and has a G?+?C content of 56.2%. The genome contains 3,955 protein coding sequences, 44 tRNAs, and 12 rRNAs. The predominant fatty acids of strain TS19T were iso-C15:0, summed feature 4 (iso-C17:1 I and/or anteiso-C17:1 B), summed feature 3 (C16:1 ω6c and/or C16:1 ω7c), and C16:1 ω5c. The major polar lipids were phosphatidylethanolamine, and one unidentified aminophospholipid. The main respiratory quinone was menaquinone-7. Based on the phylogenetic, physiological, and chemotaxonomic characteristics, strain TS19T represents a novel species, for which the name Hymenobacter taeanensis sp. nov. is proposed. The type strain is TS19T (=?KCTC 72897T?=?JCM 34023T).

Small-angle neutron scattering (SANS) experiments were performed on unilamellar 1,2-dimyristoylphosphatidylcholine (DMPC) vesicles prepared in heavy water by extrusion through polycarbonate filters with 500 Å pores. The data obtained at 30±0.1 °C were evaluated using a five-strip function model of the bilayer coherent neutron scattering length density, three different approximate form factors describing scattering from vesicles, and different methods of evaluation of the experimental data. It is shown that the results obtained from the SANS data in the range of scattering vector values 0.0316 Å–1<q<0.0775 Å–1 are not sensitive to the vesicle form factor, nor to the evaluation method. Using the hollow sphere model of vesicles convoluted with the Gaussian distribution of their sizes, a constrained bilayer polar region thickness of 9 Å and a DMPC headgroup volume of 325.5 Å3, it was possible to obtain from the experimental data the DMPC surface area as 58.9±0.8 Å2, the bilayer thickness as 44.5±0.3 Å and the number of water molecules as 6.8±0.2 per DMPC located in the bilayer polar region.  相似文献

Summary The cell wall protein fromAcetabularia has a non-random structure in aqueous solution at pH 5.3, as determined on the basis of intrinsic viscosity, sedimentation velocity and small angle X-ray scattering experiments. This non-random structure is stable in a pH range of 4.5–6.8, as observed on the basis of circular dichroism and viscosity measurements, supporting that the cell wall protein has a specific folded structure. All hydrodynamic measurements, including small angle X-ray scattering in solution, in this pH range are consistent with a prolate ellipsoid model for the shape of this protein, with overall dimensions ofc=86.0 Å,b=7.0 Å, anda=7.5 Å, and with a radius of gyration ofR=39.5 Å. The possibility of a coiled shape was investigated using a worm-like chain model, but it was inconsistent with the experimental data. Instead, a filled particle with uniform density which is equivalent in the scattering behavior is proposed. By a comparison of the observed radius of gyration, Rg=39.5 Å, and the radius of gyration of the cross section,R c =7.5 Å, we were able to describe the cell wall protein in terms of a prolate ellipsoid of revolution. Comparisons of the experimental scattering curve, plotted as logl (h) versus logh, with the corresponding plots of normalized intensities, calculated for particles of particular shape and various axial ratios indicate a very asymmetric shape for the cell wall protein fromAcetabularia.This research was supported by a grant of the Deutsche Forschungsgemeinschaft.  相似文献

Static and dynamic light scattering measurements were made of solutions of pGem1a plasmids (3730 base pairs) in the relaxed circular (nicked) and supercoiled forms. The static structure factor and the spectrum of decay modes in the autocorrelation function were examined in order to determine the salient differences between the behaviors of nicked DNA and supercoiled DNA. The concentrations studied are within the dilute regime, which is to say that the structure and dynamics of an isolated DNA molecule were probed. Static light scattering measurements yielded estimates for the molecular weight M, second virial coefficient A2, and radius of gyration RG. For the nicked DNA, M = (2.8 ± 0.4) × 106g/mol, A2 = (0.9 ± 0.2) × 10−3 mol cm3/g2, and RG = 90 ± 3 nm were obtained. For the supercoiled DNA, M = (2.5 ± 0.4) × 106 g/mol, A2 = (1.2 ± 0.2) × 10−3 mol cm3/g2, and RG = 82 ± 2.5 nm were obtained. The static structure factors for the nicked and supercoiled DNA were found to superpose when they were scaled by the radius of gyration. The intrinsic stiffness of DNA was evident in the static light scattering data. Homodyne intensity autocorrelation functions were collected for both DNAs at several angles, or scattering vectors. At the smallest scattering vectors the probe size was comparable to the longest intramolecular distance, while at the largest scattering vectors the probe size was smaller than the persistence length of the DNA. Values of the self-diffusion coefficients D were obtained from the low-angle data. For the nicked DNA, D = (2.9 ± 0.3) × 10−8 cm2/s, and for the supercoiled DNA, D = (4.11 ± 0.21) × 10−8 cm2/s. The contribution to the correlation function from the internal dynamics of the DNA was seen to result in a strictly bimodal decay function. The rates of the faster mode Γint, reached plateau values at low angles. For the nicked DNA, Γint = 2500 ± 500 s−1, and for the supercoiled DNA, Γint = 5000 ± 500 s−1. These rates correspond to the slowest internal relaxation modes of the DNAs. The dependence of the relaxation rates on scattering vector was monitored with the aid of cumulants analysis and compared with theoretical predictions for the semiflexible ring molecule. The internal mode rates and the dependence of the cumulants moments reflected the difference between the nicked DNA and the supercoiled DNA dynamical behavior. The supercoiled DNA behavior seen here indicates that conformational dynamics might play a larger role in DNA behavior than is suggested by the notion of a branched interwound structure. © 1996 John Wiley & Sons, Inc.  相似文献
