As part of a series of comparisons of the structures of the three oxidation states of flavodoxin from Clostridium MP, phases for the semiquinono form were determined to 2.0 Å resolution by isomorphous replacement (〈m 〉 = 0.725). Subsequently, the structure was refined at 1.8 Å resolution by a combination of difference Fourier, real space and reciprocal space methods. After refining to an R of 0.194, we explored the conformation of the FMN binding site by real space refinement versus maps with Fourier coefficients of the form (2¦Fo¦? ¦Fc¦) exp (iαc). To minimize bias in the fitting, groups of atoms were systematically omitted from the structure factors used in computation of the (2¦Fo ? ¦Fc¦) maps.One-electron reduction of oxidized flavodoxin is accompanied by several changes at the FMN binding site: the conformation of residues in the reverse bend formed by Met56-Gly57-Asp58-Glu59 differs in the crystal structures of the oxidized and semiquinone species; further, backbone atoms in residues 55 and 89 shift by more than 0.5 Å and the indole ring of Trp90 undergoes a significant displacement. The orientation of the peptide unit connecting Gly57 and Asp58 is consistent with the presence of a hydrogen bond between the carbonyl oxygen of Gly57 and the flavin N(5) in flavodoxin semiquinone. No equivalent bond is found in oxidized flavodoxin. In both the oxidized and semiquinone species of clostridial flavodoxin, the isoalloxazine ring is essentially planar : the bending angles about N(5)N(10) are ~2.5 ° for the semiquinone structure and ~0 ° in oxidized flavodoxin.The intensity changes resulting from the oxidized agsemiquinone conversion (RI = 0.33) arise in part from changes in molecular packing. Intermolecular contacts, including neighbors of the prosthetic group, are altered in the repacking. Maps or models of the two oxidation states can be brought into approximate coincidence by a rigid body motion. The required transformation, determined for the isomorphous replacement maps by the method of Cox (1967), is equivalent to a screw motion with a rotation of 1.18 ° and a translation of ?0.34 Å. The molecular structures of oxidized and semiquinone flavodoxins have been compared after superposition of models with idealized co-ordinates and discrepancy indices Rox = 0.213 and Rsq = 0.200. The root-mean-square distance between 523 backbone atoms (excluding sequences 56 to 59 and 89 to 91) is 0.308 Å.  相似文献

Four ethyl p-nitrophenyl alkylphosphonates were studied for the inhibition of elastase. A pH-dependence study using the assay substrate BOC-Ala-ONp or the phosphonate inhibitors showed the participation of an ionizing group with an apparent pKa of 6.9 and a decrease of reaction or inhibition at higher pH. Out of the four compounds investigated ethyl p-nitrophenyl pentylphosphonate was found to be the best inhibitor of elastase as judged from the value of k2KI. This value, which is the measure of inhibitory capacity, is the highest reported so far for the inhibition of elastase.  相似文献

Elasnin, a new human granulocyte elastase inhibitor, has been isolated from Streptomycesnoboritoensis KM-2753. Elasnin is a neutral, lipophilic colorless and viscous oil (nD17=1.4983, [α]D18 ?0.9°, λmaxEtOH 291 nm (ε, 7760)). The molecular formula was C24H40O4 (M.W.: 392) as determined by its elemental analysis and mass spectrum. Elasnin inhibits markedly human granulocyte elastase, but is almost ineffective for pancreatic elastase, trypsin, chymotrypsin, thermolysin and papain.  相似文献

The mean fixation index within subpopulations (FIS) has been defined as F̄IS = ∑wiFISior asF̂IS = ∑wipiqiFISi∑wipiqi. The latter definition is preferred because it can be obtained from the two other fixation indices, FST and FIT and because it is unaffected by the mean gene frequency. The expected frequency of heterozygotes in small subpopulations of dioecious organisms will exceed Hardy-Weinberg expectations and this can be measured by F̂IS. In an isolated subpopulation of constant variance effective size N, F̂IS rapidly tends to 1 − 4N2(N − 1 + [N2 + 1]12)2. In the Island model of population structure, F̂IS is approximately −(1 − m)Nwhere m is the immigration rate.When a sample is drawn from a natural population, the observed FIS will depend upon the genetic structure of the population. The values of FIS expected in three different types of population structure are discussed.  相似文献

Reversible flbrinogen polymer formation was examined at pH 6.6 and Γ/2 0.3. The equilibrium fraction of fibrinogen present as polymer, (Pmf)e, was determined by gel filtration for fibrinogen concentrations, FO, from 48 to 166 μm. Using FO in molarity, the experimental relation is ln [FO(Pmf)e] = 3.53 ln[FO(1 ? (Pmf)e)] + 23.73. This relation and attendant confidence limits are examined assuming, during filtration, that the original polymer population is either stable or selected polymer species dissociate to monomer. The possibility that all polymers are open is excluded since the calculated microscopic association constant would then increase with FO. Acceptable models are based on the assumptions that polymers are open, with association constant Ka, until restricted by closure, with association constant Kr, at an integral degree of polymerization, n. Values are selected on the basis that interaction parameters are independent of FO and that the required molar decrease in free energy is a minimum. Assuming polymer stability, the experimental relation at 273 °K gives n = 4, KrKa = 1.2 m, and Ka = 736 m?1. Temperature dependence gives ΔH= ?16.9 kcal/mol and ΔSOa = ?48.8 e.u. KrKa indicates a relation between changes in entropy. The probability is >0.90 that KrKa ? 56 m, which indicates a greater loss of degrees of freedom on closure than on association. Conclusions are not altered by the assumption that only the closed polymer species is stable. As ionic strength is decreased at pH 6.6, Ka increases. The clotting time of an otherwise constant system decreases as system Pmf is increased.  相似文献

The structure of carp muscle calcium-binding parvalbumin has been refined to an overall residual, (Σ¦F0 − Fc¦Σ¦F0¦), of 0.25 by a combination of model building and difference Fourier analyses. The atomic positions were allowed to vary up to 0.25 Å from their idealized positions; individual temperature factors ranged from 2 to 150; and 138 solvent peaks were included in this final structure factor calculation. The effects of varying these parameters were analyzed. The treatment of low-order reflections and the influence of solvent have been analyzed in terms of Babinet's principle. These procedures and results are applicable to other protein refinement problems. The errors in co-ordinates are estimated to range from 0.15 Å for the Ca2+ ions to 0.30 Å for internal side chain atoms.A van der Waals' radii study indicates that 42% of the crystal volume is occupied by solvent. There are 16 intermolecular contacts. Of the 108 main chain peptide hydrogen atoms, 15 are neither in contact with solvent nor involved in hydrogen bonds. These “lost” hydrogen bonds are considered to be important to the proposed model of function.  相似文献

The quenching action of dibromothymoquinone on fluorescence and on primary photochemistry was examined in chloroplasts at ?196 °C. Both the initial (F0) and final (FM) levels of fluorescence as well as the fluorescence of variable yield (Fv = FM ? F0) were quenched at ?196 °C to a degree which depended on the concentration of dibromothymoquinone added prior to freezing. The initial rate of photoreduction of C-550 at — 196 °C, which was assumed to be proportional to maximum yield for primary photochemistry, ?Po, was also decreased in the presence of dibromothymoquinone. Simple theory predicts that the ratio FVFM should equal ?Po. Excellent agreement was found in a comparison of relative values of ?Po with relative values of FVFM at various degrees of quenching by dibromothymoquinone. These results are taken to indicate that F0 and FV are the same type of fluorescence, both emanating from the bulk chlorophyll of Photosystem II.Dibromothymoquinone appears to create quenching centers in the bulk chlorophyll of Photosystem II which compete with the reaction centers for excitation energy. The rate constant for the quenching of excitation energy by dibromothymoquinone is directly proportional to the concentration of the quencher. Rate constants for the de-excitation of excited chlorophyll molecules by fluorescence, kF, by nonradiative decay processes, kD, by photochemistry, kP, and by the specific quenching of dibromothymoquinone, kQ, were calculated assuming the absolute yield of fluorescence at F0 to be either 0.02 or 0.05.  相似文献

The X-ray absorption spectra of rubredoxin from Peptococcus aerogenes and of the model iron sulfur components prepared by Holm [Fe(S2-O-xyl)2] have been obtained in the oxidized and reduced forms using X-rays from synchrotron radiation at the Stanford Synchrotron Radiation Project. The spectra were measured both in transmission and by fluorescence, with the latter giving a several-fold higher signal-to-noise ratio for the protein. The edge spectra of the protein and the model compounds were extremely similar and both showed similar changes upon reduction. The best resolved change of the edge spectra upon reduction was a shift of the 1s-3d transition by ≈0.7 eV to lower energies. The EXAFS region of the spectra were converted to k-space and the data were fitted in order to determine first the average Fe-S distances, Rave, and second their spread which, for rubredoxin, was described by a model wherein three Fe-S bonds had length R3 and one R1.Three different methods have been tried consisting essentially of fitting (1) both phase and amplitude simultaneously to the R3, R1 model, (2) phase alone to an Rave model and using the phase to determine the spread of distance, and (3) using phase and amplitude to fit an Rave model and then using the amplitudes alone to determine the spread of distances. The values of Rave obtained for the oxidized state of rubredoxin were Rave = 2.265(13) A? for the powder and 2.256(16) Å in solution. Upon reduction the value increased to 2.32(2) å. The spread of the distances was determined most accurately by the third method and was ¦R3 — R1¦= 0.04+0.06?0.04A? for the oxidized powder and ¦R3 — R1¦= 0.08 for the reduced form. These values agree within combined experimental errors with the values found by extended X-ray absorption fine structure in the oxidized and reduced forms of Fe(S2-O-xyl)2, which also agreed with the previously published X-ray diffraction results.The agreement between the average distances in rubredoxin and the model compounds and the small spread allowable in the rubredoxin distances lead to the conclusion that any strain energy in the iron — sulfur bonds of Rubox is appreciably less than thermal energy. Hence the redox potential is not being regulated by strain in the iron — sulfur bond lengths.  相似文献

(1) N-4-Azido-2-nitrophenyl-γ-[3H]aminobutyryl-AdoPP[NH]P(NAP4-AdoPP[NH]P) a photoactivable derivative of 5-adenylyl imidodiphosphate (AdoPP[NH]P), was synthesized. (2) Binding of 3H]NAP4-AdoPP[NH]P to soluble ATPase from beef heart mitochrondria (F1) was studied in the absence of photoirradiation, and compared to that of [3H]AdoPP[NH]P. The photoactivable derivative of AdoPP[NH]P was found to bind to F1 with high affinity, like AdoPP[NH]P. Once [3H]NAP4-AdoPP[NH]P had bound to F1 in the dark, it could be released by AdoPP[NH]P, ADP and ATP, but not at all by NAP4 or AMP. Furthermore, preincubation of F1 with unlabeled AdoPP[NH]P, ADP, or ATP prevented the covalent labeling of the enzyme by [3H]NAP4-AdoPP[NH]P upon photoirradiation. (3) Photoirradiation of F1 by [3H]NAP4-AdoPP[NH]P resulted in covalent photolabeling and concomitant inactivation of the enzyme. Full inactivation corresponded to the binding of about 2 mol [3H]NAP4-AdoPP[NH]Pmol F1. Photolabeling by NAP4-AdoPP[NH]P was much more efficient in the presence than in the absence of MgCl2. (4) Bound [3H]NAP4-AdoPP[NH]P was localized on the α- and β-subunits of F1. At low concentrations (less than 10 μM), bound [3H]NAP4-AdoPP[NH]P was predominantly localized on the α-subunit; at concentrations equal to, or greater than 75 μM, both α- and β-subunits were equally labeled. (5) The extent of inactivation was independent of the nature of the photolabeled subunit (α or β), suggesting that each of the two subunits, α and β, is required for the activity of F1. (6) The covalently photolabeled F1 was able to form a complex with aurovertin, as does native F1. The ADP-induced fluorescence enhancement was more severely inhibited than the fluorescence quenching caused by ATP. The percentage of inactivation of F1 was virtually the same as the percentage of inhibition of the ATP-induced fluorescence quenching, suggesting that fluorescence quenching is related to the binding of ATP to the catalytic site of F1.  相似文献

Initial velocity measurements were made on the ribonuclease A catalyzed hydrolysis of P-5′-Urd-2′:3′-P in the pH range 4.0–8.0 at 25 °C in 0.1 m Tris-acetate/0.1 m KCl. The pH dependence of the Michaelis constant, Km, the turnover number ks, and ksKm for P-5′-Urd-2′:3′-P were similar to those reported for Urd-2′:3′-P (5). When P-5′-Urd-2,3-P and Urd-2′:3′-P were compared under similar conditions the average difference in ks and Km indicated that these parameters were 5-fold and 23-fold lower, respectively, for P-5′-Urd-2′:3′-P. The slight difference in the pH dependence of ksKm for these two substrates can be interpreted in terms of a specific interaction of the enzyme at the 5′ position of P-5′-Urd-2′:3′-P, which permits a less exclusive dependence on the ionized state of the free enzyme in binding this substrate. The nature of the interaction of the substrate 5′-phosphomonoester group with the enzyme is discussed in terms of possible interactions with Lys-41 and His-119.  相似文献

In intact, uncoupled type B chloroplasts from spinach, added ATP causes a slow light-induced decline (t12 ≈ 3 min) of chlorophyll a fluorescence at room temperature. Fluorescence spectra were recorded after fast cooling to 77 K and normalized with fluorescein as an internal standard. Related to the fluorescence quenching at room temperature, an increase in Photosystem (PS) I fluorescence (F735) and a decrease in PS II fluorescence (F695) were observed in the low-temperature spectra. The change in the F735F695 ratio was abolished by the presence of methyl viologen. Fluorescence induction at 77 K of chloroplasts frozen in the quenched state showed lowered variable (Fv) and initial (F0) fluorescence at 690 nm and an increase in F0 at 735 nm. The results are interpreted as indicating an ATP-dependent change of the initial distribution of excitation energy in favor of PS I, which is controlled by the redox state of the electron-transport chain and, according to current theories, is caused by phosphorylation of the light-harvesting complex.  相似文献

Using the adsorption theory of chemical kinetics, a new equation concerning the growth of single populations is presented:

This equation attempts to explain the relationship between population increment and limiting resources. It can be reduced to either the logistic or exponential equation under two extreme conditions. The new equation has three parameters, Xm, Xm and μc, each of which has ecological significance. XmX′m concerns the efficiency of nutrient utilization by an organism. Its value is between zero and one. With ratios approaching unity, the efficiency is high; lower ratios indicate that population increment is quickly restricted by limiting resources. μc, is a velocity parameter lying between μe, (exponential growth) and μL (logistic growth), and is dependent on the value of solXmX′m. From μc we can predict the time course of population incremental velocity (dXdt), and can observe that it is not symmetrical, unlike that derived from the logistic equation. At XmX′m = 1 the maximum velocity of the population increment predicted from the new equation is twice that of the logistic equation.Population growth in nature seems to support the new equation rather than the logistic equation, and it can be successfully fitted by means of a least square method.  相似文献

The effect of Mg2+ concentration and phosphorylation of light-harvesting chlorophyll ab-protein on various chlorophyll fluorescence induction parameters of isolated pea thylakoids has been studied. (1) Lowering the Mg2+ concentration from 3 to 0.4 mM decreases only the variable fluorescence (Fv) and the area above the induction curve while at the same time increasing the slow exponential component of the rise (βmax). (2) A further decrease in Mg2+ concentration from 0.4 to 0 mM decreases the initial (F0) fluorescence level such that the ratio FvFm increases slightly as does the area above the induction curve and βmax. (3) Thylakoid membranes, phosphorylated at 5 mM Mg2+, show an equal decrease in Fv and F0, no change in the area above the induction curve and an increase in βmax. At 2 mM Mg2+, however, phosphorylation induced a more extensive quenching of Fv so that the FvFm ratio was lowered and the area above the induction curve decreased while βmax increased. (4) When phosphorylated membranes were subsequently suspended in an Mg2+-free medium the effect on F0 due to phosphorylation was found to be additive to that due to the absence of Mg2+. The effect of membrane phosphorylation on fluorescence is discussed in relation to the control of excitation energy distribution and shows that different mechanisms operate depending on the background Mg2+ levels. At high Mg2+ the phosphorylation seems to affect the absorption cross-section of Photosystem II while at lower Mg2+ levels there is an additional effect of increased spillover from Photosystem II to I.  相似文献

A Photosystem II reaction centre protein complex was extracted from spinach chloroplasts using digitonin. This complex showed (i) high rates of dichloroindophenol and ferricyanide reduction in the presence of suitable donors, (ii) low-temperature fluorescence at 685 nm with a variable shoulder at 695 nm which increased as the complex aggregated due to depletion of digitonin and (iii) four major polypeptides of 47, 39, 31 and 6 kDa on dissociating polyacrylamide gels. The Photosystem II protein complex, together woth the P-700-chlorophylla protein complex and light-harvesting chlorophyll ab-protein complex (LHCP) also isolated using digitonin, were reconstituted with lipids from spinach chloroplasts to form proteoliposomes. The low-temperature (77 K) fluorescence properties of the various proteoliposomes were analysed. The F685F695 ratios of the Photosystem II reaction centre protein complex-liposomes decreased as the lipid to protein ratios were increased. The F681F697 ratios of LHCP-liposomes were found to behave similarly. Light excitation of chlorophyll b at 475 nm stimulated emission from both the Photosystem II protein complex (F685 and F695) and the P-700-chlorophyll a-protein complex (F735) when LHCP was reconstituted with either of these complexes, demonstrating energy transfer between LHCP and PS I or II complexes in liposomes. No evidence was found for energy transfer from the PS II complex to the P-700-chlorophyll a-protein complex reconstituted in the same proteoliposome preparation. Proteoliposome preparations containing all three chlorophyll-protein complexes showed fluorescence emission at 685, 700 and 735 nm.  相似文献

ADP and Pi-loaded membrane vesicles from l-malate-grown Bacillus alcalophilus synthesized ATP upon energization with ascorbateN,N,N′,N′-tetramethyl-p-phenylenediamine. ATP synthesis occurred over a range of external pH from 6.0 to 11.0, under conditions in which the total protonmotive force Δ\?gmH+ was as low as ?30 mV. The phosphate potentials (ΔGp) were calculated to be 11 and 12 kcal/mol at pH 10.5 and 9.0, respectively, whereas the Δ\?gmH+ values in vesicles at these two pH values were quite different (?40 ± 20 mV at pH 10.5 and ?125 ± 20 mV at pH 9.0). ATP synthesis was inhibited by KCN, gramicidin, and by N,N′-dicyclohexylcarbodiimide. Inward translocation of protons, concomitant with ATP synthesis, was demonstrated using direct pH monitoring and fluorescence methods. No dependence upon the presence of Na+ or K+ was found. Thus, ATP synthesis in B. alcalophilus appears to involve a proton-translocating ATPase which functions at low Δ\?gmH+.  相似文献

A method for calculating the rate constant (KA1A2) for the oxidation of the primary electron acceptor (A1) by the secondary one (A2) in the photosynthetic electron transport chain of purple bacteria is proposed.The method is based on the analysis of the dark recovery kinetics of reaction centre bacteriochlorophyll (P) following its oxidation by a short single laser pulse at a high oxidation-reduction potential of the medium. It is shown that in Ectothiorhodospira shaposhnikovii there is little difference in the value of KA1A2 obtained by this method from that measured by the method of Parson ((1969) Biochim. Biophys. Acta 189, 384–396), namely: (4.5±1.4) · 103s?1 and (6.9±1.2) · 103 s?1, respectively.The proposed method has also been used for the estimation of the KA1A2 value in chromatophores of Rhodospirillum rubrum deprived of constitutive electron donors which are capable of reducing P+ at a rate exceeding this for the transfer of electron from A1 to A2. The method of Parson cannot be used in this case. The value of KA1A2 has been found to be (2.7±0.8) · 103 s?1.The activation energies for the A1 to A2 electron transfer have also been determined. They are 12.4 kcal/mol and 9.9 kcal/mol for E. shaposhnikovii and R. rubrum, respectively.  相似文献

A general procedure for the isolation of 3′-linked fragments derived from tRNA molecules is described. Purified N-2-naphthoxyacetylglycyl derivatives of the tRNA1Gly and tRNA2Gly of yeast were exhaustively digested with RNase T1 and the 3′-linked fragments (bearing the derivative) were separated from other degradation products (lacking the derivative) by stepwise chromatography on BD-cellulose. Subsequent chromatographic resolution and base-composition analysis allowed tentative identification of the 3′-terminals of tRNA1Gly and tRNA2Gly as Gp(Cp,Ap)CpCpA and Gp(Cp,Cp,Up,Ap)CpCpA, respectively. The potential utility of this procedure for development of a novel approach to nucleic acid sequence analysis is discussed.  相似文献

The transport of [14C]Gly-Pro was examined using a mutant of Salmonella typhimurium (strain TN87) deficient in an X-Pro dipeptidase and an X-Pro-Y iminopeptidase. The dipeptide was taken up by one saturable transport system having a Km of 5.3 · 10?7M and a V of 1.4 nmol/mg dry wt cell per min. The uptake of Gly-Pro was not inhibited by amino acids or tripeptides and the transport system exhibited a rather broad side chain specificity for dipeptides. Dipeptides containing hydrophobic residues were the most potent inhibitors of this dipeptide transport system exhibiting Ki values between 10?8 and 10?7 M. In contrast, dipeptides containing glycine residues were particularly weak inhibitors. Finally, Gly-Pro was found to be in the intact form inside the cell and was concentrated more than 1000-fold.  相似文献

The enzymically active, semisynthetic complex formed by residues 1 through 118 and residues 111 through 124 of bovine pancreatic ribonuclease has been crystallized at pH 5.7 from (NH4)2SO4CsCl solutions. The crystals belong to space group P3221, have unit cell dimensions a and b = 64.4 A?, c = 64.5 A?, and γ = 120° and are isomorphous with form M of ribonuclease A as well as forms W and R of ribonuclease S. They diffract well and may be expected to yield a structure defined to at least 3.0 Å resolution.  相似文献
