Armillaria sp. F022 is a white-rot fungus isolated from a tropical rain forest in Indonesia that is capable of utilizing pyrene as a source of carbon and energy. Enzymes production during the degradation process by Armillaria sp. F022 was certainly related to the increase in biomass. In the first week after incubation, the growth rate rapidly increased, but enzyme production decreased. After 7 days of incubation, rapid growth was observed, whereas, the enzymes were produced only after a good amount of biomass was generated. About 63 % of pyrene underwent biodegradation when incubated with this fungus in a liquid medium on a rotary shaker (120 rpm, 25 °C) for 30 days; during this period, pyrene was transformed to five stable metabolic products. These metabolites were extracted in ethyl acetate, isolated by column chromatography, and then identified using thin layer chromatography (TLC) and gas chromatography–mass spectrometry (GC–MS). 1-Hydroxypyrene was directly identified by GC–MS, while 4-phenanthroic acid, 1-hydroxy-2-naphthoic acid, phthalic acid, and protocatechuic acid were identified to be present in their derivatized forms (methylated forms and silylated forms). Protocatechuic acid was the end product of pyrene degradation by Armillaria sp. F022. Dynamic profiles of two key enzymes, namely laccase and 1,2-dioxygenase, were revealed during the degradation process, and the results indicated the presence of a complicated mechanism in the regulation of pyrene-degrading enzymes. In conclusion, Armillaria sp. F022 is a white-rot fungus with potential for application in the degradation of polycyclic aromatic hydrocarbons such as pyrene in the environment.  相似文献

Mycobacterium vanbaalenii PYR-1 was the first bacterium isolated by virtue of its ability to metabolize the high-molecular-weight polycyclic aromatic hydrocarbon (PAH) pyrene. We used metabolic, genomic, and proteomic approaches in this investigation to construct a complete and integrated pyrene degradation pathway for M. vanbaalenii PYR-1. Genome sequence analyses identified genes involved in the pyrene degradation pathway that we have proposed for this bacterium. To identify proteins involved in the degradation, we conducted a proteome analysis of cells exposed to pyrene using one-dimensional gel electrophoresis in combination with liquid chromatography-tandem mass spectrometry. Database searching performed with the M. vanbaalenii PYR-1 genome resulted in identification of 1,028 proteins with a protein false discovery rate of <1%. Based on both genomic and proteomic data, we identified 27 enzymes necessary for constructing a complete pathway for pyrene degradation. Our analyses indicate that this bacterium degrades pyrene to central intermediates through o-phthalate and the beta-ketoadipate pathway. Proteomic analysis also revealed that 18 enzymes in the pathway were upregulated more than twofold, as indicated by peptide counting when the organism was grown with pyrene; three copies of the terminal subunits of ring-hydroxylating oxygenase (NidAB2, MvanDraft_0817/0818, and PhtAaAb), dihydrodiol dehydrogenase (MvanDraft_0815), and ring cleavage dioxygenase (MvanDraft_3242) were detected only in pyrene-grown cells. The results presented here provide a comprehensive picture of pyrene metabolism in M. vanbaalenii PYR-1 and a useful framework for understanding cellular processes involved in PAH degradation.  相似文献

Using enrichment culture, Sphingobacterium multivorum GIN723 (KCCM80060) was isolated as having activity for deglycosylation of compound K and ginsenoside F1 to produce ginsenoside aglycons such as S-protopanaxadiol (PPD(S)) and S-protopanaxatriol (PPT(S)). Through BLAST search, purified enzyme from S. multivorum GIN723 was revealed to be the outer membrane protein. The purified enzyme from S. multivorum GIN723 has unique specificity for the glucose moiety. However, it has activity with PPD and PPT group ginsenosides such as ginsenosides Rb1, Rb2, Rb3, Rc, F2, CK, Rh2, Re, and F1. From these results, it was predicted that the enzyme has activity on several ginsenosides. Therefore, the biotransformation pathway from Rb1, which is a major, highly glycosylated compound of ginseng, was analyzed using high-performance liquid chromatography and electrospray ionization mass spectrometry/mass spectrometry. The dominant biotransformation pathway from Rb1 to PPD(S) was determined to be Rb1 → Gp-XVII → Gp-LXXV → CK → PPD(S). S. multivorum GIN723 can be used as a whole cell biocatalyst because its activity as whole cells is nine times higher than its activity as cell extracts. The specific activity of whole cells is 2.89 nmol/mg/min in the production of PPD(S). On the other hand, the specific activity of cell extracts is 0.32 nmol/mg/min. The productivity of this enzyme in whole cell form is 500 mg/1 l of cultured cell. Its optimum reaction condition is 10 mM of calcium ions added to a phosphate buffer with a pH of 8.5.  相似文献

An ombrotrophic peat core was collected in 2005 from Etang de la Gruère, Jura Mountains, Switzerland. The concentrations of nine among the U.S. Environmental Protection Agency priority polycyclic aromatic hydrocarbons (PAHs) (i.e., acenaphthene, phenanthrene, fluorene, pyrene, fluoranthene, benzo[jbk]fluoranthene, benzo[a]pyrene, benzo[ghi]perylene, and indeno[1,2,3-cd]pyrene) were determined in both bulk peat and corresponding humic acids (HA) samples by gas chromatography equipped with a mass spectrometry detector (GC-MS). The maximum PAHs concentrations in peat (around 1,250 μg Σ PAHs kg?1 dry matter) were found at 28–30 cm of depth, which correspond to ca. 1920–1930, when coal inputs to Switzerland reached their maximum level. Amongst the nine PAHs analyzed in the peat samples, pyrene (Pyr) was the predominant species, accounting for ca. 20–100% of the total PAHs throughout the profile. In the HA fraction, that represents 24.7% (average value) of the bulk peat, only phenanthrene (Phe), and sporadically Pyr and fluoranthene (Fth), were detected. In particular, HA showed Phe concentrations that were ten–150 times higher than corresponding bulk peat samples, thus suggesting its preservation against biodegradation due to the incorporation into HA molecules.  相似文献

Metabolic pathway flux is a fundamental element of biological activity, which can be quantified using a variety of mass spectrometric techniques to monitor incorporation of stable isotope-labelled substrates into metabolic products. This article contrasts developments in electrospray ionisation mass spectrometry (ESI-MS) for the measurement of lipid metabolism with more established gas chromatography mass spectrometry and isotope ratio mass spectrometry methodologies. ESI-MS combined with diagnostic tandem MS/MS scans permits the sensitive and specific analysis of stable isotope-labelled substrates into intact lipid molecular species without the requirement for lipid hydrolysis and derivatisation. Such dynamic lipidomic methodologies using non-toxic stable isotopes can be readily applied to quantify lipid metabolic fluxes in clinical and metabolic studies in vivo. However, a significant current limitation is the absence of appropriate software to generate kinetic models of substrate incorporation into multiple products in the time domain. Finally, we discuss the future potential of stable isotope-mass spectrometry imaging to quantify the location as well as the extent of lipid synthesis. A multi-parallel approach gauging the mass spectrometry-based metabolite fingerprinting coupled with bioactivity and pathway evaluations could serve as an efficacious tool for inferring plant taxonomic orders.

Abstract

Thirty-four species from three plant families, namely Cornaceae (7), Fabaceae (9), and Rosaceae (18) were subjected to metabolite profiling using gas chromatography–time-of-flight-mass spectrometry (GC–TOF-MS) and ultrahigh performance liquid chromatography–linear trap quadrupole-ion trap-mass spectrometry (UHPLC–LTQ-IT-MS/MS), followed by multivariate analyses to determine the metabolites characteristic of these families. The partial least squares discriminant analysis (PLS-DA) revealed the distinct clustering pattern of metabolites for each family. The pathway analysis further highlighted the relatively higher proportions of flavonols and ellagitannins in the Cornaceae family than in the other two families. Higher levels of phenolic acids and flavan-3-ols were observed among species from the Rosaceae family, while amino acids, flavones, and isoflavones were more abundant among the Fabaceae family members. The antioxidant activities of plant extracts were measured using ABTS, DPPH, and FRAP assays, and indicated that extracts from the Rosaceae family had the highest activity, followed by those from Cornaceae and Fabaceae. The correlation map analysis positively links the proportional concentration of metabolites with their relative antioxidant activities, particularly in Cornaceae and Rosaceae. This work highlights the pre-eminence of the multi-parallel approach involving metabolite profiling and bioactivity evaluations coupled with metabolic pathways as an efficient methodology for the evaluation of plant phylogenies.

2-Ethyhexyl nitrate (2-EHN) is a major additive of fuel that is used to increase the cetane number of diesel. Because of its wide use and possible accidental release, 2-EHN is a potential pollutant of the environment. In this study, Mycobacterium austroafricanum IFP 2173 was selected from among several strains as the best 2-EHN degrader. The 2-EHN biodegradation rate was increased in biphasic cultures where the hydrocarbon was dissolved in an inert non-aqueous-phase liquid, suggesting that the transfer of the hydrophobic substrate to the cells was a growth-limiting factor. Carbon balance calculation, as well as organic-carbon measurement, indicated a release of metabolites in the culture medium. Further analysis by gas chromatography revealed that a single metabolite accumulated during growth. This metabolite had a molecular mass of 114 Da as determined by gas chromatography/mass spectrometry and was provisionally identified as 4-ethyldihydrofuran-2(3H)-one by liquid chromatography-tandem mass spectrometry analysis. Identification was confirmed by analysis of the chemically synthesized lactone. Based on these results, a plausible catabolic pathway is proposed whereby 2-EHN is converted to 4-ethyldihydrofuran-2(3H)-one, which cannot be metabolized further by strain IFP 2173. This putative pathway provides an explanation for the low energetic efficiency of 2-EHN degradation and its poor biodegradability.  相似文献

Mentha pulegium L. is an aromatic herb belonging to the Lamiaceae family, a wild plant which is distributed in different areas of Iran. In this research, we evaluated the variability of essential oil content and compositions of 12 M. pulegium populations. Essential oils were analyzed using gas chromatography (GC) and gas chromatography/mass spectrometry (GC/MS) methods. The essential oils content varied from 0.22 to 1.63% w/w within different populations. Twenty-nine compounds were identified which represent 83.4–98.7% of the total essential oil. The most significant essential oil compounds among the studied population were identified using the principal components analysis (PCA-biplot). According to the PCA-biplot, the major compounds were pulegone (2.5–51.7%), menthone (0.2–25.3%), limonene (0.0–35.4%), 1,8-cineol (0.0–33.4%), piperitenone oxide (0.2–55.2%), and trans-piperitone epoxide (0.0–28.5%). Besides, hierarchical cluster analysis indicated that the studied populations were classified into two main clusters based on the essential oil components. The canonical correspondence analysis (CCA) indicated that some environmental factors could influence the phytochemical constituents as well as the antioxidant activity. The temperature and altitude were effective environmental factors with regards to 1–8 cineol, limonene and menthone content, while average rainfall was the most effective factor with respect to trans-piperitone epoxide, piperitenone oxide, and pulegone content. Our results consequently showed that environmental factors had a significant effect on the essential oil content and its antioxidant activity in M. pulegium populations.  相似文献

A metabolic pathway for the biodesulfurization of model organosulfur compounds e.g., dibenzothiophene (DBT), is proposed. This pathway, defined as extended 4S pathway, incorporates the traditional 4S pathway with the methoxylation pathway from 2-hydroxybiphenyl (HBP) to 2-methoxybiphenyl (2-MBP). The formation of 2-MBP was confirmed by the gas chromatography–mass spectrometry (GC–MS) analysis. A similar pathway was also obtained in the desulfurization of 4,6-dimethyldibenzothiophene (4,6-DMDBT), confirming the methoxylation reaction in the desulfurization process by the Mycobacterium sp. strain. Compared with 2-HBP, 2-MBP has much slighter inhibition effect on the cell growth and desulfurization activity. Thus, the methoxylation pathway from 2-HBP to 2-MBP would make less inhibitory effect on the microbe. The new pathway with 2-MBP as the end product may be an alternative for the further desulfuration of the fossil fuels.  相似文献

Plant cell wall polysaccharides can be used as the main feedstock for the production of biofuels. Saccharophagus degradans 2–40 is considered to be a potent system for the production of sugars from plant biomass due to its high capability to degrade many complex polysaccharides. To understand the degradation metabolism of plant cell wall polysaccharides by S. degradans, the cell growth, enzyme activity profiles, and the metabolite profiles were analyzed by gas chromatography‐time of flight mass spectrometry using different carbon sources including cellulose, xylan, glucose, and xylose. The specific activity of cellulase was only found to be significantly higher when cellulose was used as the sole carbon source, but the xylanase activity increased when xylan, xylose, or cellulose was used as the carbon source. In addition, principal component analysis of 98 identified metabolites in S. degradans revealed four distinct groups that differed based on the carbon source used. Furthermore, metabolite profiling showed that the use of cellulose or xylan as polysaccharides led to increased abundances of fatty acids, nucleotides and glucuronic acid compared to the use of glucose or xylose. Finally, intermediates in the pentose phosphate pathway seemed to be up‐regulated on xylose or xylan when compared to those on glucose or cellulose. Such metabolic responses of S. degradans under plant cell wall polysaccharides imply that its metabolic system is transformed to more efficiently degrade polysaccharides and conserve energy. Helicoverpa armigera is a key pest in many vital crops, which is mainly controlled by chemical strategies. To manage this pest is becoming challenging due to its ability and evolution of resistance against insecticides. Further, its subsequent spread on nonhost plant is remarkable in recent times. Hence, decoding resistance mechanism against phytochemicals and synthetic insecticides is a major challenge. The present work describes that the digestion, defense and immunity related enzymes are associated with chlorpyrifos resistance in H. armigera. Proteomic analysis of H. armigera gut tissue upon feeding on chlorpyrifos containing diet (CH) and artificial diet (AD) using nano‐liquid chromatography–mass spectrometry identified upregulated 23‐proteins in CH fed larvae. Database searches combined with gene ontology analysis revealed that the identified gut proteins engrossed in digestion, proteins crucial for immunity, adaptive responses to stress, and detoxification. Biochemical and quantitative real‐time polymerase chain reaction analysis of candidate proteins indicated that insects were struggling to get nutrients and energy in presence of CH, while at the same time endeavoring to metabolize chlorpyrifos. Moreover, we proposed a potential processing pathway of chlorpyrifos in H. armigera gut by examining the metabolites using gas chromatography–mass spectrometry. H. armigera exhibit a range of intriguing behavioral, morphological adaptations and resistance to insecticides by regulating expression of proteins involved in digestion and detoxification mechanisms to cope up with chlorpyrifos. In these contexts, as gut is a rich repository of biological information; profound analysis of gut tissues can give clues of detoxification and resistance mechanism in insects.  相似文献

A rapid method for determining organochlorine pesticides and polycyclic aromatic hydrocarbons in soils and sediments was developed to allow pollution surveys to be performed in emergencies. The method involves microwave-assisted extraction and uses an automated identification/quantification system with a gas chromatography mass spectrometry database. A sample (3 g) is extracted with a 3:2 v/v hexane:water mixture (10 mL) for 30 min using a microwave-assisted extraction system at 120°C. The hexane extract is then cleaned using silica gel, then analyzed by gas chromatography mass spectrometry. The total analysis time is approximately 4 h. The precision of the quantitative results and accuracy of the analyte identification were determined. The total analyte concentrations were generally comparable to (61%–110% of) the concentrations determined using a Soxhlet extraction method, but the concentrations of individual high-molecular-weight polycyclic aromatic hydrocarbons were unacceptably low compared with the concentrations determined using the Soxhlet method. However, these compounds (e.g., benzo(ghi)perylene and indeno(1,2,3-cd)pyrene) were subsequently efficiently extracted using a hexane:water:ethanol mixture. The accuracy of identification was evaluated using accurate masses determined by gas chromatography time-of-flight mass spectrometry, and the mass error was 2 ppm for 21 of the 22 compounds identified using the new method.  相似文献

Matrix metalloproteinases expression is used as biomarker for various cancers and associated malignancies. Since these proteinases can cleave many intracellular proteins, overexpression tends to be toxic; hence, a challenge to purify them. To overcome these limitations, we designed a protocol where full length pro-MMP2 enzyme was overexpressed in E. coli as inclusion bodies and purified using 6xHis affinity chromatography under denaturing conditions. In one step, the enzyme was purified and refolded directly on the affinity matrix under redox conditions to obtain a bioactive protein. The pro-MMP2 protein was characterized by mass spectrometry, CD spectroscopy, zymography and activity analysis using a simple in-house developed ‘form invariant’ assay, which reports the total MMP2 activity independent of its various forms. The methodology yielded higher yields of bioactive protein compared to other strategies reported till date, and we anticipate that using the protocol, other toxic proteins can also be overexpressed and purified from E. coli and subsequently refolded into active form using a one step renaturation protocol.  相似文献

Malachite green (MG), N-methylated diaminotriphenylmethane, is one of the most common dyes in textile industry and has also been used as an effective antifungal agent. However, due to its negative impact on the environment and carcinogenic effects to mammalian cells, there is a significant interest in developing microbial agents to degrade this type of recalcitrant molecules. Here, an Exiguobacterium sp. MG2 was isolated from a river in Yunnan Province of China as one of the best malachite green degraders. This strain had a high decolorization capability even at the concentration of 2500 mg/l and maintained its stable activity within the pH range from 5.0 to 9.0. High-pressure liquid chromatography, liquid chromatography-mass spectrometry and gas chromatography–mass spectrometry were employed to detect the catabolic pathway of MG. Six intermediate products were identified and a potential biodegradation pathway was proposed. This pathway involves a series of reactions of N-demethylation, reduction, benzene ring-removal, and oxidation, which eventually converted N-methylated diaminotriphenylmethane into N, N-dimethylaniline that is the key precursor to MG. Furthermore, our molecular biology experiments suggested that both triphenylmethane reductase gene tmr and cytochrome P450 participated in MG degradation, consistent with their roles in the proposed pathway. Collectively, our investigation is the first report on a biodegradation pathway of triphenylmethane dye MG in bacteria.  相似文献

Despite the considerable knowledge of bacterial high-molecular-weight (HMW) polycyclic aromatic hydrocarbon (PAH) metabolism, the key enzyme(s) and its pleiotropic and epistatic behavior(s) responsible for low-molecular-weight (LMW) PAHs in HMW PAH-metabolic networks remain poorly understood. In this study, a phenotype-based strategy, coupled with a spray plate method, selected a Mycobacterium vanbaalenii PYR-1 mutant (6G11) that degrades HMW PAHs but not LMW PAHs. Sequence analysis determined that the mutant was defective in pdoA2, encoding an aromatic ring-hydroxylating oxygenase (RHO). A series of metabolic comparisons using high-performance liquid chromatography (HPLC) analysis revealed that the mutant had a lower rate of degradation of fluorene, anthracene, and pyrene. Unlike the wild type, the mutant did not produce a color change in culture media containing fluorene, phenanthrene, and fluoranthene. An Escherichia coli expression experiment confirmed the ability of the Pdo system to oxidize biphenyl, the LMW PAHs naphthalene, phenanthrene, anthracene, and fluorene, and the HMW PAHs pyrene, fluoranthene, and benzo[a]pyrene, with the highest enzymatic activity directed toward three-ring PAHs. Structure analysis and PAH substrate docking simulations of the Pdo substrate-binding pocket rationalized the experimentally observed metabolic versatility on a molecular scale. Using information obtained in this study and from previous work, we constructed an RHO-centric functional map, allowing pleiotropic and epistatic enzymatic explanation of PAH metabolism. Taking the findings together, the Pdo system is an RHO system with the pleiotropic responsibility of LMW PAH-centric hydroxylation, and its epistatic functional contribution is also crucial for the metabolic quality and quantity of the PAH-MN.  相似文献

Polycyclic aromatic hydrocarbon is a toxic recalcitrant environmental pollutant and its removal from the environment is very essential. In this study, a novel S1 strain isolated from the tropical rain forest was identified as Candida species based on 18S rRNA. The pyrene biodegradation was performed by Candida sp. S1. Pyrene was 35% degraded in 15 days. The percentage of pyrene biodegradation increased up to 75% with 24 g L−1 of sodium chloride and decreased along with increasing salinity. Under the acidic condition, the biodegradation was increased up to 60% at pH 5. It was also found that the increasing glucose concentration of more than 10 g L−1 had no significant effect on pyrene biodegradation, while agitation proved to have greater influence. There was a positive relationship between biomass growth and biodegradation rate of pyrene. One pyrene metabolite was identified from the extract solution and analyzed by a thin-layer chromatography, UV–visible absorption and gas chromatography–mass spectrometry. The metabolite found in the pyrene degradation was benzoic acid. Suitable conditions must be found to promote a successful microbial augmentation in liquid culture.

Idiopathic macular holes (IMH) are full-thickness defects of retinal tissue that cause severe vision loss due to disruption of the anatomic fovea. Abnormal vitreous traction is involved in the formation of macular holes. Both glial cells and hyalocytes contribute to epiretinal membrane formation in IMH. In order to gain further insight into the pathophysiology of IMH, we conducted a discovery phase investigation of the vitreous proteome in four patients with macular holes and six controls using one-dimensional gel fractionation and liquid chromatography–tandem mass spectrometry analyses on an Orbitrap Elite mass spectrometer. Of a total of 5912 vitreous proteins, 32 proteins had increased and 39 proteins had decreased expression in IMH compared with controls, using a false discovery rate approach with p value < 0.001 and q value < 0.05. IMH was associated with increased expression of proteins in the complement pathway, α-2-macroglobulin, a major inducer of Müller glial cell migration, fibrinogen, and extracellular matrix proteins, and decreased expression of proteins involved in protein folding and actin filament binding. A proteomic approach revealed proteins and biological pathways that may be involved in the pathogenesis of IMH and could be targeted for future studies.  相似文献

Many metabolites in plant are highly polar and ionic. Their analysis using gas chromatography–mass spectrometry and liquid chromatography–mass spectrometry can be problematic. Therefore a capillary electrophoresis–mass spectrometry (CE–MS) method with charge-driven separation characteristic was developed to investigate polar metabolites in tobacco. To obtain as many features as possible, extraction of polar metabolites was optimized by the design of experiments and evaluated by univariate statistics. Method validation was carried out to evaluate the analytical characteristics including calibration curve, precision, sample stability and extraction reproducibility. The developed method was successfully applied in studying 30 tobacco leaves obtained from Yunnan and Guizhou provinces in China. A total of 154 polar metabolites were identified based on available database. Multivariate pattern recognition clearly revealed the metabolic differences between the two geographic areas and 43 significantly different metabolites were defined by the non-parametric hypothesis test (Mann–Whitney U test) and false discovery rate. Some key metabolites involved in photosynthesis such as ribulose 1,5-disphosphate, fructose 1,6-diphosphate, glycine, betaine, GABA and serine were found to be susceptible to environmental conditions. This study shows that the metabolic profiling based on CE–MS can clearly discriminate tobacco leaves of different geographical origins and understand the relationship between plant metabolites and their geographical origins.  相似文献
