Analysis of isozyme variation was carried out for 27 natural populations ofCeratopteris thalictroides in Japan. Of fifteen enzyme loci examined, eight loci were genetically polymorphic. At six loci,Lap, Pgi-2, Pgm-3, Pgm-4, Idh-2, and Skd-2, a marked genetic differentiation was observed between populations to the south of Okinawa Island and those to the north of the island. Okinawa Island contained a mixture of both southern and northern variants. Thus, two genetically distinct types (the south type and the north type) ofC. thalictroides occur allopatrically in Japan. Nei's genetic identity (I) between the two was 0.64, which was within the range of the I values between congeneric pteridophyte species. Regional fixation of a null allele was detected for one duplicated PGI locus in the north type ofC. thalictroides. This finding supports the recent hypothesis of genetic diploidization of polyploids through gene silencing.  相似文献

The spatial and temporal genetic structure of brown trout populations from three small tributaries of Lake Hald, Denmark, was studied using analysis of variation at eight microsatellite loci. From two of the populations temporal samples were available, separated by up to 13 years (3.7 generations). Significant genetic differentiation was observed among all samples, however, hierarchical analysis of molecular variance (AMOVA) showed that differentiation among populations accounted for a non-significant amount of the genetic differentiation, whereas differentiation among temporal samples within populations was highly significant (0.0244, P<0.001). Estimates of effective population size (N e) using a maximum-likelihood based implementation of the temporal method, yielded small values (N e ranging from 33 to 79). When a model was applied that allows for migration among populations, N e estimates were even lower (24–54), and migration rates were suggested to be high (0.13–0.36). All samples displayed a clear signal of a recent bottleneck, probably stemming from a period of unfavourable conditions due to organic pollution in the 1970–1980’s. By comparison to other estimates of N e in brown trout, Lake Hald trout represent a system of small populations linked by extensive gene flow, whereas other populations in larger rivers exhibit much higher N e values and experience lower levels of immigration. We suggest that management considerations for systems like Lake Hald brown trout should focus both on a regional scale and at the level of individual populations, as the future persistence of populations depends both on maintaining individual populations and ensuring sufficient migration links among these populations.  相似文献

Allozyme electrophoresis (horizontal starch gel and PAGE) and histochemical staining techniques were used to study the genetic composition of an endemic southern African domestic dogCanis familiaris Linnaeus, 1758, the Africanis breed. Genetic differentiation was analysed at 21 protein-coding loci. The results were compared to those for three other populations/breeds: representatives of established Western breeds, crossbred dogs of Western descent from rural areas in South Africa, and indigenous Saluki dogs from the Middle East. Nine polymorphic loci were found (Ak-1,-2, Ck, Per, Hb, Po-A-1 to-3 andPo-Tf). Two unique alleles at theCk andPo-A-2 loci separated the Africanis breed from the other groups. There were also significant differences between Africanis and the other breeds in pair-wise comparisons of allelic frequencies at polymorphic loci. An assignment test, fixation index values, gene flow and genetic distance values indicated a closer genetic association between the Africanis and Saluki breeds than with dogs of Western origin. This finding supports archaeological evidence that the endemic Africanis breed was introduced from the Middle East into Africa thousands of years ago, and not through later western influences. The average heterozygosity ranged from 0.106–0.15, with least heterozygosity in the Africanis and most in the rural crossbred group. The percentage of polymorphic loci, the mean number of alleles per locus (biologically more significant than heterozygosity), and conformation of genotypes to Hardy-Weinberg proportions showed no evidence of recent loss of genetic diversity in Africanis. Genetic differentiation and support of archaeological evidence by genetics indicate that the endemic southern African domestic dog breed is unique.  相似文献

Genetic diversity in wild wheats and goat grass   总被引:4,自引:0,他引:4  
The genetic structure of 35 populations of wild relatives of cultivated wheats, all collected in Syria and Lebanon, was assessed using ten isozymes. The populations consisted of diploid goat grass, Aegilops speltoides, diploid wild wheats, Triticum monococcum spp. aegilopoides and T. urartu, and tetraploid wild wheat, T. turgidum ssp. dicoccoides. The majority of the populations were polymorphic (P=0–70%) having low within-population mean genetic diversity (Hep=0.05–0.10) and relatively high within-species genetic diversity (Hes=0.14–0.31). The linkage between loci did not seem to be one of the causes for the observed polymorphism. All four species showed significant inbreeding at both the population (0.31–0.64) and species (0.77–0.96) levels, and the extent of inbreeding did not correlate with mating systems. Despite their apparent common ecological and evolutionary history, between-population or between-species level genetic identity was low (I=0.43–0.86). Among the diploid species, populations of Ae. speltoides clustered distinctly from those overlapping clusters of T. monococcum ssp. aegilopoides and T. urartu. The tetraploid species T. turgidum ssp. dicoccoides had relatively less genetic diversity (Hes=0.14) and was highly homozygous (F=0.96). The results suggest that these wild progenitors of cultivated wheats have undergone extensive local differentiation and inbreeding. Historical records indicate that 12 rusa deer (Cervus timorensis russa) were introduced in New-Caledonia during the 1870s. We used eight polymorphic microsatellite DNA loci to assess the genetic differentiation and diversity of farmed and wild deer populations. Past genetic bottlenecks were detected in both sub-populations, although higher genetic diversity was maintained in farmed populations, probably due to the regular introduction of reproducers from wild populations and from other farms. The genetic structure of farmed and wild populations differed significantly. There was a significant isolation by distance for wild populations, whereas farmed populations were significantly differentiated between farms independently from their geographical proximity. Wild rusa deer consisted of small populations (with effective population sizes ranging between 7 and 19 individuals depending on the methods used), with a low parent–offspring dispersion range (0.20–2.02 km). Genetic tools and direct observations provided congruent estimates of dispersion and population sizes. We discuss the relevance of our results for management purposes.  相似文献

Ten enzymes (AAT, CK, G3PDH, HEX, IDH, LDH, MDH, ME, PGI, PGM) were examined using horizontal starch gel electrophoresis to estimate the levels of genetic variation within and among six natural populations of two grasshopper species Atractomorpha sinensis and A. peregrina from Shanxi, China. The collecting sites were geographically distant from each other from south to north: Quwo district, Linfen city; Xiangyuan county, Changzhi; Jinyuan district, Taiyuan city; Yuanping county, Xinzhou city and Fanshi county of Xinzhou.A. sinensis showed 43 alleles at 16 loci but A. peregrine showed 39 alleles at 15 loci (Idh-1 was deficient). The zymograms showed that some common alleles were shared at several loci in these two species (Aat-1-b, Aat-2-b, G3pdh-a, Ck-1-b and Ldh-b). However, Hex-1-a, Hex-2-a, Hex-3-a, Idh-2-b, Mdh-2-b, Mdh-1-f, Pgi-b, Pgm-b had common alles in A. sinensis and Hex-1-b, Hex-2-b, Hex-3-b, Idh-2-a, Mdh-2-a, Mdh-1-d, Pgi-a, Pgm-c were of high frequency in A. peregrine instead. Most of the observed genotype frequencies were found to significantly deviate from the Hardy-Weinberg expectations in both species. A tendency of clinal distribution of allele frequency was observed at three loci. The frequency of the moderately migrating allele Me-c (0.318–0.740) in A. peregrina, Hex-1-a (0.800–1.000) and Ldh-b (0.487–0.750) in A. sinensis demonstrated increased frequency from north to south. Such tendency suggests that the allele frequency in these three loci may be correlated with the species’ geographic distributions. A. sinensis showed higher genetic diversity than A. peregrina as indicated by higher mean number of alleles per locus (A = 1.9–2.3 in A. sinensis and 1.7–2.2 in A. peregrina), percentage of polymorphic loci (56.3%–68.8% in A. sinensis and 43.8%–56.3% in A. peregrina), and the observed heterozygosities (H o = 0.072–0.096 in A. sinensis and 0.70–0.107 in A. peregrina). The observed heterozygosities of the six populations were all noticeably lower than the Hardy-Weinberg expectations, mostly due to heterozygote deficiency in the populations of both species. The overall mean F ST were small (F ST = 0.045, P > 0.05 in A. sinensis populations and 0.087, P > 0.05 in A. peregrina populations). Nei’s genetic identity (I) estimates indicate low intraspecific (>0.95) but higher interspecific (0.377–0.447) genetic diversity. The cluster analysis based on modified Roger’s genetic distance (D) showed that the two species were divided into two branches. Both species are of limited dispersal capacity and a moderate geographical barrier might significantly restrict the gene exchange among populations, resulting in accumulation of local genetic differentiations. The A. sinensis populations used in this study were separated from each other by 155.2 to 271.4 km and the A. peregrina populations were separated from each other by 78.8 to 174.9 km with observable physical barriers. The allozyme data showed only minimal genetic differentiation at population level, most likely as a result of gene exchange. Zanthoxylum ailanthoides Siebold & Zucc. is one of the most frequently encountered pioneer trees in Japanese warm–temperate evergreen oak forests. Our previous study in one region of Japan suggested high levels of population differentiation and putative natural selection acting on one of the nuclear loci analyzed. Here, we extend our analysis to study the genetic structure of 10 populations of Z. ailanthoides across Japan using 9 simple sequence repeat (SSR) loci for a better understanding of its genetic structure. First, the southernmost population (Kagoshima) in the samples was found to have the highest genetic diversity, suggesting there was a glacial refugium at or near the location of the population. Second, relatively strong genetic differentiation was found among populations, and there was a positive correlation between genetic distances and geographic distances (Mantel test; P < 0.001). Based on this information, we analyzed nucleotide variation at the putatively selected locus homologous to the gene encoding the ADP-glucose pyrophosphorylase large subunit (agpL). Despite the strong genetic differentiation among populations suggested by the SSR loci, the agpL locus was monomorphic in almost all populations analyzed. The results of this study strongly supported the possibility of a selective sweep at or near the agpL locus.  相似文献

Habitat fragmentation may influence the genetic make-up and adaptability of endangered populations. To facilitate genetic monitoring of the endangered European ground squirrel (EGS), we analyzed 382 individuals from 16 populations in Central Europe, covering almost half of its natural range. We tested how fragmentation affects the genetic architecture of presumably selectively neutral (12 microsatellites) and non-neutral (the major histocompatibility class II DRB gene) loci. Spatial genetic analyses defined two groups of populations, “western” and “eastern”, with a significantly higher level of habitat fragmentation in the former group. The highly fragmented western populations had significantly lower genetic diversity in both types of markers. Only one allele of the DRB gene predominated in populations of the western group, while four alleles were evenly distributed across the eastern populations. Coefficient of inbreeding values (F IS) calculated from microsatellites were significantly higher in the western (0.27–0.79) than in eastern populations (−0.060–0.119). Inter-population differentiation was very high, but similar in both groups (western F ST = 0.23, eastern F ST = 0.25). The test of isolation by distance was significant for the whole dataset, as well as for the two groups analyzed separately. Comparison of genetic variability and structure on microsatellites and the DRB gene does not provide any evidence for contemporary selection on MHC genes. We suggest that genetic drift in small bottlenecked and fragmented populations may overact the role of balancing selection. Based on the resulting risk of inbreeding depression in the western populations, we support population management by crossbreeding between the western and eastern populations.  相似文献

Protein variation, levels of heterozygosity, and interlocality gene variation were studied in the coyote, Canis latrans, using starch gel electrophoresis. Canis latrans were obtained from 27 counties in Tennessee. Eleven of 20 loci examined were found to be polymorphic with the remaining nine loci fixed for the same gene in all populations. Mean heterozygosity (\-H) varied from 0.0% to 1.9% with a mean of 0.9%. These values are low for a mammal. Significant heterozygote deficiencies occurred in most groups. Results of F-statistics indicated a significant degree of population differentiation at four loci (Gdh, Idh-1, Mdh-2, 6-Pgd). Rogers' coefficients of genetic similarity ranged from 0.950 to 1.000 and showed C. latrans to be genetically homogenous in that portion of the range investigated.  相似文献

Allozyme analysis, microsatellite primer PCR (SSRP-PCR), and amplified fragment length polymorphism (AFLP) techniques were used to assess genetic diversity and population structure of the Chinese oriental migratory locust, Locusta migratoria manilensis. A total of 299 PCR markers (67 SSRPs and 232 AFLPs) were detected in eight populations, of which 98.7% were polymorphic markers. The proportion of polymorphic loci (95.5–98.8%) by SSRP+AFLP markers indicated no significant differences between populations, and all populations exhibited a similar level of variability; results of the allozyme analysis demonstrated that 19 loci gave rise to a lower level of polymorphism (55.6–66.7%). The genetic distances between the populations were relatively low. Shannon’s index and Nei’s gene diversity showed low differentiation among the populations. Allozyme analysis, however, reflected greater similarity and smaller differentiation between the populations than those shown by SSRP and AFLP markers. Neighbor-joining dendrograms derived from both the allozyme and SSRP+AFLP markers showed that the genetic distances among Chinese oriental migratory locust populations were not greatly influenced by geographic distance and breeding habitats.  相似文献

The culture of green mussel (Perna viridis) in the Gulf of Thailand depends on natural spat which are believed to come from spawning grounds adjacent to major river mouths. In the present paper, genetic diversity of spatial and temporal populations of green mussel in the Gulf of Thailand was investigated using five microsatellite loci. The results showed moderate genetic variation of all 11 populations (averaged number of alleles per locus, A = 10.4–12.2; effective number of alleles per locus, A e = 5.36–6.59; mean allelic richness, A r = 10.23–12.06; observed heterozygosity, H o = 0.52–0.63, and expected heterozygosity, H e = 0.66–0.73) without significant differences among populations. No sign of bottleneck or genetic disequilibrium was observed. Genetic differentiation among spatial populations was low (F ST = 0.0046, CI0.95 = 0.0020–0.0083 for the samples collected in January, 2007, and F ST = 0.0088, CI0.95 = 0.0010–0.0162 for the samples collected in July, 2007) while temporal variation was significant as revealed by the analysis of molecular variance. Multidimensional scaling separated temporal population groups with minor exception. The assignment test revealed that most of the recruits were from other populations.  相似文献

The degree of genetic differentiation among three genera of cercopithecines,Macaca, Papio andCercopithecus, was quantified by the electrophoretic analyses of blood protein variations controlled by 29 genetic loci. The estimates ofNei's standard genetic distance between the pair of species belonging to different genera were in a range of 0.48–0.90. It was found that the degree of genetic differentiation between different genera of cercopithecines was comparable to those between congeneric species of other animal groups. This work failed, however, to determine definitely the branching order of the lineages of the three genera.  相似文献

We present nine polymorphic di- and tri-nucleotide repeat nuclear microsatellite markers selected specifically for their use in high throughput studies concerning the dioecious allotetraploid Salix albaSalix fragilis willow complex. These taxa and their hybrids are difficult to discriminate using morphological characters. Thus, multiplex reactions were developed for these microsatellite loci and their effectiveness to distinguish individuals, especially hybrids, and their inheritance patterns in controlled crosses were determined. All loci displayed disomic–monogenic inheritance which allowed for the genotype data to be analysed as for a diploid organism. The nine loci produced a total of 67 alleles (mean, 7.4 alleles per locus; range, 3–11 alleles) in a reference panel of 57 individuals from two germplasm collections and natural populations. Gene diversity values (as measured by the expected heterozygosity) ranged from 0.000–0.820. A total of 53 distinct multilocus genotypes were observed, and ordination analysis revealed three separate clusters corresponding to S. alba, S. fragilis and hybrids. The microsatellite loci described here will be used in population genetic studies to investigate genetic variation, gene flow, levels of hybridisation and the extent of introgression in natural populations of the S. albaS. fragilis complex. They are also useful for clonal identification, conservation and sustainable management of germplasm collections, genetic mapping and the selection of individuals and/or certification of controlled crosses for breeding programmes.  相似文献

A total of 90 ESTs from normal and 157 from subtractive ovarian cDNA libraries of the giant tiger shrimp (Penaeus monodon) were sequenced. SSCP analysis of disulfide isomerase (DSl), zinc finger protein (ZFP), PMO920, and PMT1700 was carried out for population genetic studies of P. monodon in Thai waters. The number of codominant alleles per locus for overall samples was 6 for PMO920, 5 for PMT1700, and 12 for ZFP, and there were 19 dominant alleles for DSI. The observed heterozygosity of each geographic sample was 0.3043–0.5128 for PMO920, 0.3462–0.4643 for PMT1700, and 0.5000–0.8108 for ZFP. Linkage disequilibrium analysis indicated that genotypes of these loci segregate randomly (P > 0.05). Low genetic distance was found between pairs of geographic samples (0.0077–0.0178). The neighbor-joining tree constructed from the average genetic distance of overall loci allocated the Andaman samples (Satun, Trang, and Phangnga) into one cluster, and Chumphon and Trat into other clusters. Geographic differentiation between Satun-Trat and Satun-Phangnga was found only at the ZFP locus (P < 0.05), suggesting low degrees of genetic subdivision of Thai P. monodon.  相似文献

Characterizing population structure using neutral markers is an important first step in association genetic studies in order to avoid false associations between phenotypes and genotypes that may arise from non-selective demographic factors. Population structure was studied in a wide sample of ∼1,300 coastal Douglas-fir [Pseudotsuga menziesii (Mirb.) Franco var. menziesii] trees from Washington and Oregon. This sample is being used for association mapping between cold hardiness and phenology phenotypes and single-nucleotide polymorphisms in adaptive-trait candidate genes. All trees were genotyped for 25 allozyme and six simple sequence repeat (SSR) markers using individual megagametophytes. Population structure analysis was done separately for allozyme and SSR markers, as well as for both datasets combined. The parameter of genetic differentiation (θ or F ST) was standardized to take into account high within-population variation in the SSR loci and to allow comparison with allozyme loci. Genetic distance between populations was positively and significantly correlated with geographic distance, and weak but significant clinal variation was found for a few alleles. Although the STRUCTURE simulation analysis inferred the same number of populations as used in this study and as based on previous analysis of quantitative adaptive trait variation, clustering among populations was not significant. In general, results indicated weak differentiation among populations for both allozyme and SSR loci (θ s = 0.006–0.059). The lack of pronounced population subdivision in the studied area should facilitate association mapping in this experimental population, but we recommend taking the STRUCTURE analysis and population assignments for individual trees (Q-matrix) into account in association mapping.  相似文献

Genetic variation in 12 Pinus pinaster (maritime pine) populations spanning most of the distribution range of the species in Portugal was evaluated using six polymorphic chloroplast microsatellite (cpSSR) loci. Thirty-two haplotypes were found. There were indications of very weak differentiation among populations (Weir’s θcoefficient, 0.023), and the R ST value, derived from the stepwise mutation model (SMM), was not significantly different from zero. The pattern, in which similarities in allele size, in base pairs, do not contribute to the genetic structure, may be due to the recent mixing of genetic material from different stands through plantations. Overall, a high level of haplotypic variation within populations was detected. Using the SMM estimator (mean genetic distance of individuals within populations, D 2 sh –––) we divided the populations into two groups, with above and below average values. The first group contained 5 populations, mainly from the central part of the country, which possess, in general, high levels of haplotypic diversity. Among them, 2 populations were divergent from the others based on the pair-wise Nei’s distance. The results indicate that there is no discernible geographic genetic pattern for the Portuguese populations of P. pinaster investigated. The history of expansion of the species range in Portugal during the twentieth century (mainly due to human activity) and extensive gene flow among populations associated with the expansion could explain this finding. Genetic variability and divergence at 13 enzyme loci were studied in two species of troglobitic beetles (Speonomus zophosinus andhydrophilus 12 populations) collected from the Pyrenees mountains. These allopatric species exhibit a high degree of specialization to underground life and a very small geographical range. Four diagnostic loci arePgi, Est-2, Pac-1, Phi. Within each species polymorphic loci exhibited marked spatial variation of allele frequencies, sometimes over short distances (5–10 km). The levels of genetic variability are comparable to those observed in non-cave invertebrates (frequency of polymorphic loci: 0.31; average expected heterozygosity: 0.112±0.015). Moreover, a single species showed variability in the average level of heterozygosity (0.06 to 0.172). Patterns of genetic differentiation among species were also studied; mean genetic distance (D: 0.263±0.010) between the twoSpeonomus species was of the same order of magnitude as most data reported in the literature between species. A significant heterozygote deficiency occurs in local populations and for all loci. This deficit does not vary from locus to locus. Several hypotheses were examined in an attempt to account for these observations in connection with the species biology. This deficit probably is due to the breeding structure of the population (inbreeding and assortative mating) coupled with limited dispersal ability.  相似文献

Branchinecta sandiegonensis (Crustacea: Anostraca) is a narrow range endemic fairy shrimp discontinuously distributed in ephemeral pools on coastal mesas in San Diego County, USA. Ten populations across the range of the species were subjected to allozyme analysis for eleven loci. The species exhibits low variability (P95 =9.1–45.5) and one third of the loci tested did not conform to Hardy-Weinberg equilibrium expectations. The species also exhibited a high degree of genetic differentiation between populations. F ST values (fixation index) for most pairs of populations were above 0.25 (0.036–0.889).Low genetic variability and high genetic structure may result from low gene flow and founder effects due to habitat fragmentation and the lack of potential vectors for cyst dispersal. The unpredictable rainfall of the region also creates potential for variable population sizes which could affect structure and variability. The Egyptian vulture (Neophron percnopterus) is a species in decline throughout Europe, with the largest remaining breeding populations found in northern Spain. Iberian Peninsula populations of this species (about 1000 pairs) migrate to Africa in winter, while small populations in both the Canary and Balearic Islands (less than 40 pairs in each case) are apparently sedentary. We found that Egyptian vultures from both of these island groups were significantly differentiated from Iberian Peninsula populations (R ST = 0.065–0.129, p = 0.000–0.007), using nine microsatellite loci isolated in a related species, the bearded vulture. The greatest degree of genetic differentiation was observed between the two island groups (R ST = 0.279, p = 0.000). These island populations were more distinct from mainland groups than was a small sample of a well-defined separate subspecies from India (N. p. ginginianus; R ST = 0.083–0.091, p = 0.023–0.024). This implies that these two island populations have been isolated from peninsular populations for many generations, despite the long-distance migration capabilities of the species. In constrast, populations within the Peninsula were not differentiated from one another at these microsatellite loci (R ST = $-$0.004–0.007, p = 0.442–0.675). Introductions of Egyptian vultures from the larger northern breeding groups might therefore be appropriate in southern Spain, if necessary, but mainland birds should not be introduced to the islands if the genetic distinctiveness of these groups is to be preserved. Independent conservation plans are urgently required to protect these two island populations from extinction. Diversity in 20 microsatellite loci of wild emmer wheat, Triticum dicoccoides, was examined in 15 populations (135 genotypes) representing a wide range of ecological conditions of soil, temperature, and water availability, in Israel and Turkey. An extensive amount of diversity at microsatellite loci was observed despite the predominantly selfing nature of this plant species. The 20 Gatersleben wheat microsatellites (GWM), representing 13 chromosomes of genomes A and B of wheat, revealed a total of 364 alleles, with an average of 18 alleles per GWM marker (range: 5–26). The proportion of polymorphic loci per population averaged 0.90 (range: 0.45– 1.00); genic diversity, He, averaged 0.50 (range 0.094– 0.736); and Shannon’s information index averaged 0.84 (range 0.166–1.307). The coefficients of genetic distance between populations were high and averaged D=1.862 (range 0.876–3.320), an indication of sharp genetic divergence over short distances. Interpopulation genetic distances showed no association with geographic distance between the population sites of origin, which ruled out a simple isolation by distance model. Genetic dissimilarity values between genotypes were used to produce a dendrogram of the relationships among wild wheat populations by the unweighted pair-group method with arithmetic averages (UPGMA). The results showed that all the wild emmer wheat populations could be distinguished. Microsatellite analysis was found to be highly effective in distinguishing genotypes of T. dicoccoides, originating from diverse ecogeographical sites in Israel and Turkey, with 88% of the 135 genotypes correctly classified into sites of origin by discriminant analysis. Our present microsatellite results are non-random and in agreement with the previously obtained allozyme and RAPD patterns, although the genetic-diversity values obtained with microsatellites are much higher. Significant correlates of microsatellite markers with various climatic and soil factors suggest that, as in allozymes and RAPDs, natural selection causes adaptive microsatellite ecogeographical differentiation, not only in coding, but most importantly in non-coding genomic regions. Hence, the concept of ”junk DNA” needs to be replaced by at least partly regulatory DNA. The obtained results suggest that microsatellite markers are useful for the estimation of genetic diversity in natural populations of T. dicoccoides and for the tagging of agronomically important traits derived from wild emmer wheat.
