The paper is devoted to two questions: whether distinction of causes versus effects of neoplasia leaves a signature in the cancer versus normal gene expression profiles and whether roles of genes, "causes" or "effects", can be inferred from repeated measurements of gene expressions. We model joint probability distributions of logarithms of gene expressions with the use of Bayesian networks (BN). Fitting our models to real data confirms that our BN models have the ability to explain some aspects of observational evidence from DNA microarray experiments. Effects of neoplastic transformation are well seen among genes with the highest power to differentiate between normal and cancer cells. Likelihoods of BNs depend on the biological role of selected genes, defined by Gene Ontology. Also predictions of our BN models are coherent with the set of putative causes and effects constructed based on our data set of papillary thyroid cancer. 相似文献

Prediction of gene dynamic behavior is a challenging and important problem in genomic research while estimating the temporal correlations and non-stationarity are the keys in this process. Unfortunately, most existing techniques used for the inclusion of the temporal correlations treat the time course as evenly distributed time intervals and use stationary models with time-invariant settings. This is an assumption that is often violated in microarray time course data since the time course expression data are at unequal time points, where the difference in sampling times varies from minutes to days. Furthermore, the unevenly spaced short time courses with sudden changes make the prediction of genetic dynamics difficult. In this paper, we develop two types of Bayesian state space models to tackle this challenge for inferring and predicting the gene expression profiles associated with diseases. In the univariate time-varying Bayesian state space models we treat both the stochastic transition matrix and the observation matrix time-variant with linear setting and point out that this can easily be extended to nonlinear setting. In the multivariate Bayesian state space model we include temporal correlation structures in the covariance matrix estimations. In both models, the unevenly spaced short time courses with unseen time points are treated as hidden state variables. Bayesian approaches with various prior and hyper-prior models with MCMC algorithms are used to estimate the model parameters and hidden variables. We apply our models to multiple tissue polygenetic affymetrix data sets. Results show that the predictions of the genomic dynamic behavior can be well captured by the proposed models. 相似文献

Microarray expression profiles are inherently noisy and many different sources of variation exist in microarray experiments. It is still a significant challenge to develop stochastic models to realize noise in microarray expression profiles, which has profound influence on the reverse engineering of genetic regulation. Using the target genes of the tumour suppressor gene p53 as the test problem, we developed stochastic differential equation models and established the relationship between the noise strength of stochastic models and parameters of an error model for describing the distribution of the microarray measurements. Numerical results indicate that the simulated variance from stochastic models with a stochastic degradation process can be represented by a monomial in terms of the hybridization intensity and the order of the monomial depends on the type of stochastic process. The developed stochastic models with multiple stochastic processes generated simulations whose variance is consistent with the prediction of the error model. This work also established a general method to develop stochastic models from experimental information. 相似文献

Boolean network (BN) modeling is a commonly used method for constructing gene regulatory networks from time series microarray data. However, its major drawback is that its computation time is very high or often impractical to construct large-scale gene networks. Microarray technology has produced a huge body of time-course gene expression data. Such gene expression data has proved useful in genomic disease diagnosis and genomic drug design. The challenge is how to uncover useful information in such data. Cluster analysis has played an important role in analyzing gene expression data. Many distance/correlation- and static model-based clustering techniques have been applied to time-course expression data. However, these techniques are unable to account for the dynamics of such data. It is the dynamics that characterize the data and that should be considered in cluster analysis so as to obtain high quality clustering. This paper proposes a dynamic model-based clustering method for time-course gene expression data. The proposed method regards a time-course gene expression dataset as a set of time series, generated by a number of stochastic processes. Each stochastic process defines a cluster and is described by an autoregressive model. A relocation-iteration algorithm is proposed to identity the model parameters and posterior probabilities are employed to assign each gene to an appropriate cluster. A bootstrapping method and an average adjusted Rand index (AARI) are employed to measure the quality of clustering. Computational experiments are performed on a synthetic and three real time-course gene expression datasets to investigate the proposed method. The results show that our method allows the better quality clustering than other clustering methods (e.g. k-means) for time-course gene expression data, and thus it is a useful and powerful tool for analyzing time-course gene expression data. 相似文献

Modern microarray technology is capable of providing data about the expression of thousands of genes, and even of whole genomes. An important question is how this technology can be used most effectively to unravel the workings of cellular machinery. Here, we propose a method to infer genetic networks on the basis of data from appropriately designed microarray experiments. In addition to identifying the genes that affect a specific other gene directly, this method also estimates the strength of such effects. We propose a model-based approach to unify clustering and network modeling using time-course gene expression data. Specifically, our approach uses a mixture model to cluster genes. Genes within the same cluster share a similar expression profile. The network is built over cluster-specific expression profiles using state-space models. We discuss the application of our model to simulated data as well as to time-course gene expression data arising from animal models on prostate cancer progression. The latter application shows that with a combined statistical/bioinformatics analyses, we are able to extract gene-to-gene relationships supported by the literature as well as new plausible relationships. 相似文献

Inference of gene networks from expression data is an important problem in computational biology. Many algorithms have been proposed for solving the problem efficiently. However, many of the available implementations are programming libraries that require users to write code, which limits their accessibility.Results
We have developed a tool called CyNetworkBMA for inferring gene networks from expression data that integrates with Cytoscape. Our application offers a graphical user interface for networkBMA, an efficient implementation of Bayesian Model Averaging methods for network construction. The client-server architecture of CyNetworkBMA makes it possible to distribute or centralize computation depending on user needs.Conclusions
CyNetworkBMA is an easy-to-use tool that makes network inference accessible to non-programmers through seamless integration with Cytoscape. CyNetworkBMA is available on the Cytoscape App Store at http://apps.cytoscape.org/apps/cynetworkbma.13.
Time-course studies of gene expression are essential in biomedical research to understand biological phenomena that evolve in a temporal fashion. We introduce a functional hierarchical model for detecting temporally differentially expressed (TDE) genes between two experimental conditions for cross-sectional designs, where the gene expression profiles are treated as functional data and modeled by basis function expansions. A Monte Carlo EM algorithm was developed for estimating both the gene-specific parameters and the hyperparameters in the second level of modeling. We use a direct posterior probability approach to bound the rate of false discovery at a pre-specified level and evaluate the methods by simulations and application to microarray time-course gene expression data on Caenorhabditis elegans developmental processes. Simulation results suggested that the procedure performs better than the two-way ANOVA in identifying TDE genes, resulting in both higher sensitivity and specificity. Genes identified from the C. elegans developmental data set show clear patterns of changes between the two experimental conditions. 相似文献

One great challenge of genomic research is to efficiently and accurately identify complex gene regulatory networks. The development of high-throughput technologies provides numerous experimental data such as DNA sequences, protein sequence, and RNA expression profiles makes it possible to study interactions and regulations among genes or other substance in an organism. However, it is crucial to make inference of genetic regulatory networks from gene expression profiles and protein interaction data for systems biology. This study will develop a new approach to reconstruct time delay Boolean networks as a tool for exploring biological pathways. In the inference strategy, we will compare all pairs of input genes in those basic relationships by their corresponding [Formula: see text]-scores for every output gene. Then, we will combine those consistent relationships to reveal the most probable relationship and reconstruct the genetic network. Specifically, we will prove that [Formula: see text] state transition pairs are sufficient and necessary to reconstruct the time delay Boolean network of [Formula: see text] nodes with high accuracy if the number of input genes to each gene is bounded. Regulation of gene expression is a carefully regulated phenomenon in the cell. “Reverse-engineering” algorithms try to reconstruct the regulatory interactions among genes from genome-scale measurements of gene expression profiles (microarrays). Mammalian cells express tens of thousands of genes; hence, hundreds of gene expression profiles are necessary in order to have acceptable statistical evidence of interactions between genes. As the number of profiles to be analyzed increases, so do computational costs and memory requirements. In this work, we designed and developed a parallel computing algorithm to reverse-engineer genome-scale gene regulatory networks from thousands of gene expression profiles. The algorithm is based on computing pairwise Mutual Information between each gene-pair. We successfully tested it to reverse engineer the Mus Musculus (mouse) gene regulatory network in liver from gene expression profiles collected from a public repository. A parallel hierarchical clustering algorithm was implemented to discover “communities” within the gene network. Network communities are enriched for genes involved in the same biological functions. The inferred network was used to identify two mitochondrial proteins. 相似文献

MOTIVATION: Time series expression experiments are an increasingly popular method for studying a wide range of biological systems. Here we developed an algorithm that can infer the local network of gene-gene interactions surrounding a gene of interest. This is achieved by a perturbation of the gene of interest and subsequently measuring the gene expression profiles at multiple time points. We applied this algorithm to computer simulated data and to experimental data on a nine gene network in Escherichia coli. RESULTS: In this paper we show that it is possible to recover the gene regulatory network from a time series data of gene expression following a perturbation to the cell. We show this both on simulated data and on a nine gene subnetwork part of the DNA-damage response pathway (SOS pathway) in the bacteria E. coli.
